Characterization of the complete chloroplast genome of Prunus davidiana, an excellent horticultural species.

ABSTRACT: Prunus davidiana (Rosaceae) is of great importance horticulturally as the rootstock of some fruit trees. Here, the complete chloroplast genome of P. davidiana was assembled based on the Illumina reads. The complete cp genome of P. davidiana was 157,660 bp in length and contained a pair of inverted repeat (IR, 26,387 bp) regions, which were separated by the small single-copy (SSC, 19,122 bp) and the large single-copy (LSC, 85,764 bp) regions. It encoded 135 genes. The phylogenetic analysis revealed that P. davidiana is sister to other peaches. This result will be useful for future studies of the lineage.

Project description:Prunus davidiana is a Chinese wild peach species belonging to the family Rosaceae. In this study, we first assembled the complete chloroplast (cp) genome of P. davidiana by Illumina paired-end reads data, then carried out phylogenetic analysis. The P. davidiana cp genome was 158,055 bp, containing a large single copy region (LSC) of 86,248 bp and a small single copy region (SSC) of 19,047 bp separated by a pair of inverted repeats (IRs) of 26,380 bp. The cp genome contained 131 genes, including 86 protein-coding genes, 37 transfer RNA (tRNA) genes and 8 ribosomal RNA (rRNA) genes. The result of the phylogenetic analysis showed that P. davidiana is closely related to P. mongolica.

Project description:The complete chloroplast genome sequence of Populus davidiana Dode was determined in this study. The cpDNA was 155,853 bp in length, containing a pair of inverted repeats (IRs) of 27,571 bp each separated by a large and small single copy (LSC and SSC) regions of 84,127 bp and 16,584 bp, respectively. The cpDNA contained 130 genes, including 85 protein-coding genes, 8 ribosomal RNA genes and 37 transfer RNA genes. Phylogenetic analysis indicated P. davidiana was mostly close to Populus tremula, widely distributed in Europe and Populus tremula × alba.

The chloroplast genome of P. davidiana was 156,868 bp in length, containing a large single-copy region (LSC) of 84,976 bp, a small single-copy region (SSC) of 16,606 bp, and two inverted repeat (IR) regions of 27,643 bp. The overall GC content is 30.70%, while the correponding values of the LSC, SSC, and IR regions are 64.6%, 69.2%, and 60.1%, respectively. The genome contains 131 complete genes, including 86 protein-coding genes (62 protein-coding gene species), 37 tRNA genes (29 tRNA species) and 8 rRNA genes (4 rRNA species). The Neighbour-joining phylogenetic analysis showed that P. davidiana and Populus rotundifolia clustered together as sisters to other Populus species.

The complete cp genome of P. mahaleb with a size of 157,824 bp in length is a circular molecular genome, including a pair of inverted repeat (IR) region of 26,410 bp each, separated by a large single copy (LSC) region of 85,926 bp and a small single-copy (SSC) region of 19,078 bp. The genome consisted of 129 genes, including 84 protein-codon genes (PCGs), 37 tRNA genes, and eight rRNA genes. The GC content of the whole chloroplast genome is 36.7%. Phylogenetic analysis revealed that P. mahaleb was the closest related to P. cerasoides and P. maximowiczii.

A maximum likelihood phylogenetic analysis revealed that P. verecunda is sister to P. serrulata var. spontanea and P. maximowiczii.

Project description:Keteleeria davidiana var. calcarea is an endangered tree with considerable economic potential that used as timber wood for furniture and house construction. However, the natural population of K. davidiana var. calcarea is very fragmented, which is the cause for its low genetic diversity. In this study, we report the complete chloroplast genome of K. davidiana var. calcarea using Illumina sequencing. The chloroplast genome size is 117,670 bp in length, harboring a pair of very short inverted repeats (IRs) of 262 bp separated by a large single copy (LSC) sequence of 64,634 bp and a small single copy (SSC) sequence of 53,078 bp. The chloroplast genome K. davidiana var. calcarea contains 113 genes (74 protein genes, 35 tRNA genes, and 4 rRNA genes) and the overall GC content is 38.6%. The maximum likelihood phylogenetic analysis shows that K. davidiana var. calcarea is clustered with K. davidiana in genus Keteleeria. This complete chloroplast genome will help us to understand the evolution of K. davidiana var. calcarea and lays the foundations for future studies in this species conservation.

We also reconstructed the phylogeny of Prunus sensu lato using maximum-likelihood (ML) method, including our data and previously reported cp genomes of related taxa. The phylogenetic analysis confirmed the sister group relationship between P. fasciculata and the remaining subg. Prunus.

It has been widely used for landscaping and is grown as a traditional flowering tree species in northern China. In this study, we sequenced the P. triloba Lindl. chloroplast genome, which forms a circular structure comprising 158,455 bp, including a pair of inverted repeat regions (52,634 bp), a large single-copy region (86,386 bp), and a small single-copy region (19,028 bp). We annotated 131 genes, including 86 coding sequences, 8 rRNA sequences, and 37 tRNA sequences. Furthermore, a phylogenetic analysis revealed P. triloba Lindl. is closely related to Prunus pedunculata.

The complete chloroplast genome sequence of Prunus sibirica.

Project description:In this study, the chloroplast genome sequence of Prunus sibirica was obtained from the whole genome sequencing data of Prunus sibirica. Its length is 158,248 bp, which consists of 86,331 bp large single-copy region (LSC), 26,408 bp two reverse repeat regions (IR) and 19,101 bp small single-copy region (SSC). GC content of the whole chloroplast genome is 36.71%. Those of LSC region, SSC region, and IR region were 35, 30, and 43%, respectively. There are 131 unique genes in the chloroplast genome, including 90 protein-coding genes, 33 tRNA genes, and 8 rRNA genes. A maximum-likelihood phylogenetic tree was generated from the chloroplast genomes of 10 species of Rosaceae and 11 peripheral plants. The results showed that Prunus sibirica belongs to Rosaceae and is sister to Prunus salicina.
