The mitochondrial genome of Caenis sp. (Ephemeroptera: Caenidae) from Fujian and the phylogeny of Caenidae within Ephemeroptera.

ABSTRACT: The phylogenetic relationship of Caenidae remains hotly debated within the Ephemeroptera. We sequenced the complete mitochondrial genome of Caenis sp. (Ephemeroptera: Caenidae) to discuss the phylogenetic relationships among the Caenidae. The mitochondrial genome of Caenis sp. collected from Jian'ou, Fujian province, China is a circular molecule of 15,392 bp in length containing 37 genes (13 protein-coding genes, 22 tRNAs, and two rRNAs), which showed the typical insect mitochondrial gene arrangement. In BI and ML phylogenetic trees using 23 species from 13 families, the monophyly of the families Caenidae, Heptageniidae, Isonychiidae, and Vietnamellidae was strongly supported. The clade of Caenidae is a sister clade to the clade of Teloganodidae and Baetidae.

Project description:The mitochondrial genome of Epeorus herklotsi (Ephemeroptera: Heptageniidae) is a circular molecule of 15,801 bp in length with a base composition of 32.7% A, 32.9% T, 21.5% C, 13.0% G, including extra tRNAMet gene. The IMQM tRNA cluster is found in E. herklotsi as well as Parafornuru youi and two species of Epeorus (KM244708, KJ493406), while the typical IQM tRNA cluster is found in Paegniodes cupulatus. In BI and ML phylogenetic trees, the monophyly of the families Heptageniidae, Baetidae, and Ephemerellidae are highly supported. E. herklotsi is a sister clade to Epeorus sp2. (KJ493406).

Project description:The mitochondrial genome of Epeorus herklotsi (Ephemeroptera: Heptageniidae) from Longquan, Zhejiang province, China was a circular molecule of 15,499 bp in length, containing 13 protein-coding genes, two ribosomal RNAs, 23 transfer RNAs, and a control region. The A + T content of the overall base composition of H-strand is 65.7%. All of the 13 protein-coding genes were begun with ATN as start codon except ND5 using GTG. ATP6, ATP8, COI, COIII, ND1, ND2, ND4L, and ND6 genes were terminated with TAA as stop codon, Cyt b ended with TAG and the other three protein-coding genes end with an incomplete stop codon (TA or T). In BI phylogenetic trees, the monophyly of the families Caenidae, Heptageniidae, Isonychiidae and Viemamellidae, and the genus Epeorus were strongly supported. Epeorus is a sister clade to Parafronurus, then cluster with Paegniodes.

Project description:The phylogenetic relationship of Ephemeridae (Insect: Ephemeroptera) remains hotly debated using mitochondrial (mt) genomes. All previously reported mt genomes of Ephemeridae belong to the genus Ephemera. This study provides the first complete mt genome sequence from the genus Hexagenia with an analysis of the mitogenome of Hexagenia rigida Mc Dunnough, 1924 (Ephemeroptera: Ephemeridae) and providing new information to discuss the phylogenetic relationships within Ephemeroptera. The complete mt genome of H. rigida was a circular molecule of 16,159 bp in length, containing 37 genes (2 rRNA genes, 13 protein-coding genes, 22 tRNA genes), which showed the typical mt gene arrangement of insects. The AT content of the whole genome was 70.0% and the length of the control region was 1091 bp. All protein-coding genes used ATN as the start codon, and most PCGs used TAA/TAG as the stop codons excluding COI, COII, ND5 and Cyt b that used T as the stop codon. BI and ML phylogenetic trees constructed from 27 species of 13 families showed that Ephemeridae is a sister clade to the clade Polymitarcyidae.

Mitogenome-Based Phylogeny with Divergence Time Estimates Revealed the Presence of Cryptic Species within Heptageniidae (Insecta, Ephemeroptera).

Project description:Heptageniidae are known for their flat heads and bodies and are divided into three subfamilies. Despite the extensive diversity within this group and considerable efforts made to understand their evolutionary history, the internal classifications and origin time of Heptageniidae remains controversial. In this study, we newly sequenced 17 complete mitogenomes of Heptageniidae to reconstruct their phylogenetic positions within this family. Because of the ambiguous time of origin, our study also estimated the divergence time within Heptageniidae based on five fossil calibration points. The results of BI and ML trees all highly supported the monophyly of Heptageniidae and three subfamilies. The phylogenetic relationship of Rhithrogeninae + (Ecdyonurinae + Heptageniinae) was also recovered. The divergence time showed that Heptageniidae originated from 164.38 Mya (95% HPD, 150.23-181.53 Mya) in the mid-Jurassic, and Rhithrogeninae originated from 95.54 Mya (95% HPD, 73.86-120.19 Mya) in the mid-Cretaceous. Ecdyonurinae and Heptageniinae began to diverge at 90.08 Mya (95% HPD, 68.81-113.16 Mya) in the middle Cretaceous. After morphological identification, analysis of the mitogenome's composition, genetic distance calculation, phylogenetic analysis, and divergence time calculation, we suggest that two different populations of Epeorus montanus collected from Aksu, Xinjiang Uygur Autonomous Region (40°16' N, 80°26' E) and Xinyuan, Xinjiang Uygur Autonomous Region (43°20' N, 83°43' E) in China are cryptic species of E. montanus, but further detailed information on their morphological characteristics is needed to fully identify them.

Project description:The complete mitochondrial genome of Isonychia kiangsinensis is a circular molecule of 15,456 bp in length, containing 2 rRNA genes, 13 protein-coding genes, 22 tRNA genes, and a control region. The AT content of the overall base composition is 62.9%. The length of the control region for I. kiangsinensis is 745 bp with 68.6% AT content. In BI and ML phylogenetic trees, Isonychia kiangsinensis was a sister clade to I. ignota and Isonychiidae was shown to be the basal clade of Ephemeroptera excluding Siphluriscidae. The monophyly of the families Isonychiidae, Heptageniidae, Viemamellidae, and Baetidae and the genus Isonychia were well supported.

The mitochondrial genome of Chthamalus malayensis (Sessilia: Chthamalidae) and its molecular phylogeny within Cirripedia.

Project description:Cirripedia is a lower crustacean that has an invaluable place in several aspects of intertidal ecology and anti-fouling research. In this study, we present the first mitochondrial genome of Chthamalus malayensis. The complete mitochondrial genome of C. malayensis is a circular molecule of 15,230 bp. In comparison to the pancrustacean ground pattern, the mitochondrial genome of C. malayensis has a deletion of the trnC gene. Phylogenetic analysis based on mitochondrial protein-coding genes showed that C. malayensis clusters with C. antennatus (BP = 98) and is grouped with C. challengeri, Octomeris sp. BKKC-2014, and Notochthamalus scabrosus. Further studies are needed to reveal the specific phylogenic relationships within Cirripedia.

The first mitochondrial genome of Megabalanus tintinnabulum (Sessilia: Balanidae) from China: phylogeny within Cirripedia based on mitochondrial genes.

Project description:Here we present the complete mitochondrial genome of Megabalanus tintinnabulum. The genome is 15,107 bp in length with a 67.35% AT content. It contains 13 protein-coding genes (PCGs), 2 rRNAs genes, and 22 tRNAs. Both rRNAs are encoded on the light strand, as in the other crustacean and barnacle mitochondrial genomes. Besides five tRNAs are encoded on the light strand (nad1, trnV, trnL1, trnC, trnQ, and trnK). Only one PCG is encoded on the light strand (nad1), whereas the other 12 PCGs are located on the heavy strand, which is consistent with M. ajax. Phylogenetic analysis based on mitochondrial PCGs shows that M. tintinnabulum is clustered with M. ajax into a branch (BP = 100), and the group with M. volcano with high support. This study contributes to further phylogenetic analysis within Cirripedia.

Project description:Here we present the complete mitochondrial genome of Tetraclita squamosa squamosa, which is 15,191 bp in length with 67.20% AT content. It contains 13 protein-coding genes, 2 ribosomal-RNA genes and 22 transfer-RNA genes. All PCGs except nad4l in T. squamosa squamosa start with ATN, and terminated with a complete stop codon, except nad3. Phylogenetic analysis based on mitochondrial PCGs shows that T. squamosa squamosa is clustered with T. serrata into a branch (BP = 100). Our result is consistent with previous reports that genus Tetraclita and family Tetraclitidae are not monophyletic. This study contributes to further phylogenetic analysis within Cirripedia.

Project description:The triangle barnacle Balanus trigonus Darwin, 1854, a cosmopolitan inhabitant of tropical and warm temperate seas, is a member of robust system for the study of evolutionary processes in the intertidal zone. The first mitochondrial genome of B. trigonus is presented. The complete mitochondrial genome of B. trigonus is a circular molecule of 15,560 bp, which encodes 13 protein-coding genes (PCGs), 2 rRNA genes, and 22 tRNA genes. In comparison within Sessilia, the arrangement of the mitochondrial genome of B. trigonus is more similar to Megabalanus spp. than the congener Balanus balanus, which share a same inversion of a large gene block (P-nd4L-nd4-H-nd5-F). Phylogenetic analysis based on mitochondrial PCGs reveals that B. trigonus clusters with Acasta Sulcata (BP = 100), then grouped with Megabalanus volcano and Megabalanus ajax with high support (BP = 90). In further, more data and research are needed to reveal the phylogeny within Cirripedia.

A Mitochondrial Genome Phylogeny of Cleridae (Coleoptera, Cleroidea).

Project description:The predaceous beetle family Cleridae includes a large and widely distributed rapid radiation, which is vital for the ecosystem. Despite its important role, a number of problems remain to be solved regarding the phylogenetic inter-relationships, the timing of divergence, and the mitochondrial biology. Mitochondrial genomes have been widely used to reconstruct phylogenies of various insect groups, but never introduced to Cleridae until now. Here, we generated 18 mitochondrial genomes to address these issues, which are all novel to the family. In addition to phylogenomic analysis, we have leveraged our new sources to study the mitochondrial biology in terms of nucleotide composition, codon usage and substitutional rate, to understand how these vital cellular components may have contributed to the divergence of the Cleridae. Our results recovered Korynetinae sister to the remaining clerids, and the calde of Clerinae+Hydnocerinae is indicated more related to Tillinae. A time-calibrated phylogeny estimated the earliest divergence time of Cleridae was soon after the origin of the family, not later than 160.18 Mya (95% HPD: 158.18-162.07 Mya) during the mid-Jurassic. This is the first mitochondrial genome-based phylogenetic study of the Cleridae that covers nearly all subfamily members, which provides an alternative evidence for reconstructing the phylogenetic relationships.
