The complete mitochondrial genome of Liparis ochotensis and a preliminary phylogenetic analysis.

ABSTRACT: Liparis ochotensis is a snailfish commonly confused with similar fish species because of unclear morphological characteristics. Moreover, molecular genetic studies have not been conducted for snailfish in Korea. Here, we report the complete mitogenome sequence of L. ochotensis, obtained via long PCR using universal primers for the fish mitogenome. The L. ochotensis mitogenome is 17,522 bp long, comprising 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and one control region. A neighbour-joining phylogenetic tree based on CO1 sequences depicted a close relationship with Liparis gibbus. The complete mitogenome is a valuable resource to classify and conserve L. ochotensis.

Project description:Liparis tessellatus is a cubed snailfish that inhabits the northwestern region of the Pacific Ocean. The family Liparidae is difficult to distinguish morphologically due to the typical body color and shape variation, which are used interchangeably due to the differences in local dialects. Therefore, we determined the complete mitochondrial genome sequence of L. tesellatus. The mitochondrial genome length of L. tesellatus was determined as 17,221 bp, which consisted of 22 tRNA genes, two rRNA genes, 13 protein-coding genes (PCGs), and a control region (D-loop). The base composition was as follows: 28.6% of A, 29.5% of T, 26.5% of C, and 15.4% of G. The phylogenetic analysis revealed that L. tesellatus clustered together with different species of the genus Liparis. Thus, the complete mitochondrial genome sequence provided herein would further help in understanding the evolution of Liparis species.

Complete mitochondrial genome sequencing and preliminary phylogenetic analysis of Chromis notata.

Project description:Chromis notata (Temminck and Schlegel, 1843), commonly known as the pearl-spot chromis, is a damselfish that inhabits the northwestern region of the Pacific Ocean and the East China Sea. Interestingly, C. notata has been found to have morphological variations depending on the geographical area of collection. However, because there are insufficient molecular studies on C. notata, in this study, we determined its complete mitochondrial genome using PCR and phylogenetic analyses. The mitochondrial genome of C. notata was found to be 16,600 bp long, which consisted of 22 tRNA genes, 2 rRNA genes, 13 protein-coding genes, and 1 control region (D-loop). The base composition was 27.6% A, 24.8% T, 31.0% C, and 16.6% G. A phylogenetic tree reconstructed with the neighbor-joining method depicted a clone relationship with seven species of family Pomacentridae and our previous study based on CO1 gene sequences. The complete mitochondrial genome is a valuable resource in classifying and conserving C. notata.

The first complete chloroplast genome of Liparis nervosa and its phylogenetic position within Orchidaceae.

Project description:Liparis nervosa is a plant of the family Orchidaceae and mainly distributed in subtropical and tropical regions of the world. In Chinese traditional medicine, it has been used for the treatment of hemostasis, carbuncle, and furuncle for centuries. The chloroplast (cp) genome of L. nervosa, sequenced based on next-generation platform (NEOSAT), is 157,274 bp in size. The cp genome encodes 130 genes, including eight rRNA genes, 85 protein-coding genes (PCGs), and 37 tRNA genes. Phylogenetic relationship analysis based on complete cp genome sequences exhibited that both of L. nervosa and L. loeselii were phylogenetically closer to Dendrobium officinale.

The complete mitochondrial genome of snailfish Liparis tanakae Gilbert & Burke, 1912 (Perciformes: Cottioidei: Liparidae).

Project description:Mitochondrial genome is maternal inheritance that provides higher resolution in taxonomic and phylogenetic research. The absence of complete mitogenome becomes an obstacle to further research. Here, we reported the complete mitogenome of Liparis tanakae Gilbert & Burke, 1912 (Perciformes: Cottioidei: Liparidae), which has a length of 17,860 bp. It comprised 39 genes, including 13 protein-coding genes (PCGs), 23 transfer RNA genes (tRNAs), 2 ribosomal RNA genes (rRNAs), and 1 control region (D-loop). The 23 tRNAs in this mitogenome included two tRNA-Ala genes on the light strand. Maximum-likelihood (ML) phylogenetic analysis based on 14 available mitogenomes of 10 species in suborder Cottioidei confirmed L. tanakae as monophyletic with other snailfishes. This study would provide important genetic resources and could be useful for evolutionary analysis.

Complete mitochondrial genome and phylogenetic analysis of Ixodes persulcatus (taiga tick).

Project description:Ixodes persulcatus is a species of hard tick which is a predominant tick species that spreads a wide array of serious human and animal pathogens. Here, we first assemble the complete mitogenome of I. persulcatus of China. The total length of the mitogenome was 14,539 bp included 36 genes and with a mitogenome structure similar to other ticks. Phylogenetic tree was constructed based on the complete mitogenome of I. persulcatus and closely related 19 species ticks to assess their phylogenic relationship and evolution. We also analyze the differences between the mitogenomes of I. persulcatus of Japan and China. The complete mitogenome data would be useful for further study of I. persulcatus.

Complete mitochondrial genome and phylogenetic analysis of Dollfustrema vaneyi (Trematoda: Bucephalidae).

Project description:BackgroundThe Bucephalidae is a large family of digenean trematodes but most previous analyses of its phylogenetic position have relied on a single mitochondrial gene or morphological features. Mitochondrial genomes (mitogenomes) remain unavailable for the entire family. To address this, we sequenced the complete mitogenome of Dollfustrema vaneyi and analyzed the phylogenetic relationships with other trematodes.ResultsThe circular genome of Dollfustrema vaneyi spanned 14,959 bp and contained 12 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and a major non-coding region. We used concatenated amino acid and nucleotide sequences of all 36 genes for phylogenetic analyses, conducted using MrBayes, IQ-TREE and PhyloBayes. We identified pronounced topological instability across different analyses. The addition of recently sequenced two mitogenomes for the Aspidogastrea subclass along with the use of a site-heterogeneous model stabilized the topology, particularly the positions of Azygiidae and Bucephalidae. The stabilized results indicated that Azygiidae was the closest lineage to Bucephalidae in the available dataset, and together, they clustered at the base of the Plagiorchiida.ConclusionsOur study provides the first comprehensive description and annotation of the mitochondrial genome for the Bucephalidae family. The results indicate a close phylogenetic relationship between Azygiidae and Bucephalidae, and reveal their basal placement within the order Plagiorchiida. Furthermore, the inclusion of Aspidogastrea mitogenomes and the site-heterogeneous model significantly improved the topological stability. These data will provide key molecular resources for future taxonomic and phylogenetic studies of the family Bucephalidae.

The length of the complete mitochondrial DNA sequence of A. laticeps is 16,591 bp, which consists of 13 protein-coding genes, 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and a non-coding region 'D-loop'. Except for the D-loop, another non-coding region named replication origin of L-strand (OL) region was also found. According to the phylogenetic analysis, A. laticeps has a closer relationship with Schizothorax.

Complete mitochondrial genome and phylogenetic analysis of Triplophysa jianchuanensis (Cypriniformes: Cobitidae).

Project description:We used the Illumina MiSeq platform to sequence the complete mitochondrial genome of Triplophysa jianchuanensis (Cypriniformes: Cobitidae). The mitochondrial genome of T. jianchuanensis is 16,569 bp in length, and its genetic constitution and arrangement are consistent with those of the teleost taxon, containing 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, an origin of light-strand replication, and a control region. The overall nucleotide base composition was 28.33% A, 27.25% T, 17.77% G, and 26.65% C. Phylogenetic analysis showed that T. jianchuanensis was grouped with T. venusta. These findings are valuable for further studies on the evolution, genetic diversity, and taxonomy of Triplophysa.

Complete mitochondrial genome of Hemiptelea davidii (Ulmaceae) and phylogenetic analysis.

Project description:Hemiptelea davidii (Hance) Planch is a potential valuable forest tree in arid sandy environments. Here, the complete mitochondrial genome of H. davidii was assembled using a combination of the PacBio Sequel data and the Illumina Hiseq data. The mitochondrial genome is 460,941 bp in length, including 37 protein-coding genes, 19 tRNA genes, and three rRNA genes. The GC content of the whole mitochondrial genome is 44.84%. Phylogenetic analyses indicated that H. davidii is close with Cannabis and Morus species.
