The complete mitochondrial genome of Plumarella spinosa (Octocorallia: Calcaxonia: Primnoidae) from South Korea.

ABSTRACT: Plumarella spinosa (Anthozoa: Octocorallia: Primnoidae) is an endangered marine soft coral species discovered on a 50-100 m deep reefs in South Korea. We analyzed the mitochondrial genome sequence of this species. The genome size was 19,037 bp in length consisting of 14 protein coding genes (PCGs), two rRNA genes and a tRNA gene. Our phylogenetic analysis for this species with 33 Octocorallia species reconstructed based on the nucleotide sequences of 14 PCGs showed that P. spinosa was placed as a sister to Narella hawainensis and Primnoidae formed a monophyletic group.

Complete mitochondrial genome of Acanthochitona defilippii (Polyplacophora: Chitonida) from South Korea.

Project description:The chiton (Polyplacophora) occupies a significant position in molluscan evolutionary history as one of the most primitive groups within the phylum Mollusca. Acanthochitona defilippii (Tapparone-Canefri 1874) (Chitonida: Acanthochitonidae) is a commonly found intertidal chiton species in South Korea. In this study, we characterized the complete mitochondrial genome of A. defilippii (14,999 bp long), comprising 13 protein-coding genes (PCGs), 22 transfer RNA genes, two ribosomal RNA genes, and an A + T rich region (166 bp). The base composition is as follows: 31.82% for A, 11.63% for C, 16.69% for G, and 39.86% for T. We reconstructed a maximum likelihood (ML) tree to elucidate phylogenetic relationships among the eight chitonid families using the nucleotide sequences of all PCGs. The ML tree revealed that A. defilippii clustered with Acanthochitona avicula (BP 100) within the family Acanthochitonidae. Acanthochitonidae formed a sister group with Mopaliidae. The results could provide a valuable understanding the phylogenetic relationships of chitonid species.

Complete mitochondrial genome of Asiagomphus coreanus (Odonata: Gomphidae), which is endemic to South Korea.

Project description:Asiagomphus coreanus (Doi & Okumura, 1937) belongs to the family Gomphidae in the order Odonata, and has been listed as an endemic species in South Korea. Here, we assembled its complete mitochondrial genome (mitogenome) which is 15,649 base pairs (bp) in length. The A. coreanus mitogeneome consists of a typical set of genes [13 protein-coding genes (PCGs), 2 ribosomal RNA (rRNA) genes, and 22 transfer RNA (tRNA) genes] and one major non-coding A + T-rich region which is 846 bp long. The gene arrangement of the species was identical to that of commonly found in the majority of the insects. Phylogenetic analyses using the concatenated sequences of 13 PCGs and two rRNA genes of the representative odonate mitogenomes by Bayesian inference method revealed that A. coreanus belongs to the Gomphidae family with a strong nodal support (Bayesian posterior probabilities = 1). Unlike previous phylogenetic analyses (with regards to suborder relationships) the suborder Anisozygoptera-which was represented by a single species, Epiophlebia superstes-was placed as the sister to Zygoptera.

Complete mitochondrial genome of a malaria vector mosquito Anopheles sinensis from South Korea.

Project description:We present the complete mitochondrial genome of a Malaria vector Mosquito Anopheles sinensis Wiedemann, 1828 from South Korea. The mitochondrial genome is about 15,421 bp long and contains 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and an A-T rich region. The present data were compared with those from China with respect to PCG sequence differences, tRNA structure, gene order, and control region (CR) structure. An. sinensis mitochondrial genomes from northeast Asia share identical gene composition and gene order. In contrast, they have distinct differences in the CR within the range 8.75% (51/583 bp) to 9.95% (58/583 bp). The phylogenetic analysis showed that An. sinensis from South Korea was clustered together with those from China, but there existed distinct genetic distance between the two. Likewise, mitochondrial genome sequences from other Anopheles species were employed to infer phylogenetic relationships among the members of the genus Anopheles. This study further promotes the enrichment of An. sinensis mitochondrial genome data, providing useful information for their mitochondrial genetic differences along with geographical distances in northeast Asia.

Complete mitochondrial genome of Asian koel Eudynamys scolopaceus (Aves: Cuculiformes) from South Korea.

Project description:In this study, we analyzed the complete mitochondrial genome of Eudynamys scolopaceus using Illumina and Pacbio next-generation sequencing. The total length of the mitogenome was 18,170 bp and contained 13 protein-coding genes (PCGs), two ribosomal RNAs, 22 transfer RNAs, a non-coding control region, and two repeat regions. The order of the genes and genome structure were the same as those in a previous publication in other Cuculidae species. A phylogenetic tree constructed with 13 PCGs indicated that E. scolopaceus is closely related to Urodynamis taitensis and genus Cuculus.

The complete mitochondrial genome of Helicana japonica (Crustacea, Decapoda, Varunidae) from South Korea.

Project description:Helicana japonica mainly inhabits burrowed holes in the mudflats and intertidal zones. Specimens from the Republic of Korea were collected and whole genomic DNA from the cheliped muscle tissue was extracted. We determined the complete mitochondrial genome using Illumina HiSeq X Ten. The mitogenome is 16,535 bp in length and consists of 13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes. A phylogenetic tree was reconstructed using the maximum-likelihood of phylogeny methods. H. japonica formed a sister clade with Helicana wuana, which is another Helicana species.

The complete mitochondrial genome of Sinularia humilis van Ofwegen, 2008 (Octocorallia: Alcyonacea).

Project description:In this study, the complete mitochondrial genome (mitogenome) of Sinularia humilis van Ofwegen, 2008 was determined using next-generation sequencing (NGS) method. The mitogenome of S. humilis is 18,743 bp in length, containing 14 protein-coding genes (PCGs), two ribosomal RNAs (rRNA) and one tRNA (tRNA-Met), which has same gene order with other species of Sinularia. ATG was determined as start codon in all 14 PCGs. Eight TAG, five TAA, and one incomplete codons (T-) were found as stop codon. Phylogenetic analysis of the small number of available mitogenomes showed that S. humilis is closely related to Sinularia ceramensis and Sinularia peculiaris.

Complete mitochondrial genome of the worm snail Thylacodes adamsii (Littorinimorpha: Vermetidae) from South Korea.

Project description:The worm snail Thylacodes adamsii (Mörch, 1859) (Littorinimorpha: Vermetidae) is a sessile gastropod that mainly inhabits rocky shores along the warm temperate to tropical ocean. Herein, the complete mitochondrial genome (mitogenome) of T. adamsii from South Korea was characterized. The genome is 14,913 bp in length and contains 13 protein-coding genes (PCGs), 22 tRNA genes, and 2 rRNA genes. The genome organization and base composition of T. adamsii are similar to those of other vermetids. A phylogenetic tree was reconstructed using maximum likelihood based on the nucleotide sequences of the 13 PCGs; this tree supported the monophyly of Vermetidae. The complete mitogenome of T. adamsii can assist with molecular species identification and vermetid phylogenetic research in the future.

Complete mitochondrial genome of Aedes flavopictus (Yamada, 1921) (Diptera: Culicidae) collected in South Korea.

Project description:In this study, we determined for the first time the mitochondrial genome sequence of an Aedes flavopictus specimen collected in South Korea. Its mitochondrial genome was 16,060 bp in length, consisting of 13 protein-coding, 22 tRNA, and 2 rRNA genes and a non-coding A + T rich region. The overall base composition in the heavy strand was 39.7, 8.6, 12.7, and 39% of A, G, C, and T, respectively, and the G + C content was 21.2%. Phylogenetic analysis revealed that Aedes spp. formed a monophyletic clade.

Complete mitochondrial genome of freshwater fish, Microphysogobio jeoni (Actinopterygii, Cypriniformes, Cyprinidae), from South Korea.

Project description:In this study, we determined the complete mitochondrial genome sequences of cyprinid freshwater fish, Microphysogobio jeoni, belonging to the subfamily Gobioninae in the order Cypriniformes. The complete mitogenome of M. jeoni was 16,602 bp in length and consisted of 13 protein-coding genes (PCGs), 22 tRNAs, and two rRNAs. The gene order was identical with other Microphysogobio species. The overall nucleotide composition of M. jeoni was A + T: 56.1% and G + C: 43.9%, with slightly AT bias. In the phylogenetic tree, M. jeoni and other congeneric species clearly formed a monophyletic clade, and each species distinguished against each other well.
