Complete mitochondrial genome of Scincella modesta (Squamata: Scincidae).

ABSTRACT: The first complete mitochondrial genome sequence was determined for an oviparous lizard, Scincella modesta (Scincella, Scincidae). The total length of the complete mitochondrial genome was 17,511 bp, encodes 13 protein-coding genes, 22 tRNAs, 2 rRNA genes, and 2 non-coding regions. The overall base composition of S. modesta is A: 31.9%, T: 27.2%, G: 14.5%, and C: 26.5%. Most of the S. modesta mitochondrial genes are encoded on the H-strand except for the ND6 gene and eight tRNA genes, which are encoded on the L-strand. Mrbayes and ML tree based on 13 protein-coding genes indicated that S. vandenburghi is the sister group of the S. modesta within the genus Scincella. The complete mitogenome sequence of S. modesta provided fundamental data for resolving phylogenetic and genetic problems related to genus Scincella.

This mitogenome was 17,466 bp long and encoded 13 protein-coding genes (PCGs), 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 non-coding regions. The overall nucleotide composition was 31.8% of A, 14.5% of G, 27.2% of T, and 26.5% of C. Phylogenetic analysis using Bayesian Inference (BI) validated the taxonomic status of S. modesta, exhibiting the close relationship with the other two species from the genus Scincella.

Complete mitochondrial genomes of Scincella vandenburghi and S. huanrenensis (Squamata: Scincidae).

Project description:Here, we report the complete mitochondrial genomes of the skink species Scincella vandenburghi and S. huanrenensis. The mitogenomes were determined to be 17103 bp for S. vandenburghi and 17212 bp for S. huanrenensis. The mitogenomes consist of 13 protein-coding genes, two rRNA genes, 22 tRNA genes and two non-coding regions. We then used the mitogenome data to construct a phylogenetic tree for these two species and an additional 16 species within the suborder Lacertilia.

Project description:We sequenced and annotated the nearly complete mitochondrial genome (mitogenome) of Scincella reevesii (Squamata: Scincidae). This mitogenome was 14,106 bp in size and encoded 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. The most common start codon is ATG, the most common termination codon is TAA and five genes have incomplete termination codon T. The overall nucleotide composition was 32.0% of A, 14.3% of G, 26.1% of T, and 27.6% of C. The data will increase the basic information of Scincidae phylogenetic research and can help to better understand the phylogenetic status of S. reevesii in Squamata.

A new species of smooth skink (Squamata: Scincidae: Scincella) from Cambodia.

Project description:Based on morphological and genetic evidence we evaluated the taxonomic status of a newly discovered forest-dwelling population of skink (genus Scincella) from the Keo Seima Wildlife Sanctuary, Mondulkiri Province, Cambodia. From phylogenetic analysis of a 668-bp fragment of the mtDNA COI and diagnostic morphological characters we allocate the newly discovered population to the Scincella reevesii-S. rufocaudata species complex and describe it as Scincella nigrofasciata sp. nov. The new skink species can be distinguished from all other Southeast Asian congeners by the following combination of morphological characters: snout-vent length (SVL) 40.0-52.6 mm; relative tail length (TaL/SVL ratio) 1.25-1.94; prefrontals in broad contact; infralabials 6; primary temporals 2; relative forelimb length (FIL/SVL ratio) 0.20-0.22; relative hindlimb length (HIL/SVL ratio) 0.30-0.33; relative forearm length (FoL/SVL ratio) 0.14-0.16; adpressed forelimbs and hind limbs either overlapping (0.4-2.2 mm) or separated (1.9-2.3 mm); midbody scale rows 32-33, paravertebral scales 69-74, vertebral scales 65-69; dorsal scales between dorsolateral stripes 8; comparatively slender fingers and toes, subdigital lamellae under fourth toe 15-17; dark discontinuous regular dorsal stripes 5-7; distinct black dorsolateral stripes, narrowing to lateral sides and extending to 52%-86% of total tail length. We provide additional information on the holotype of Scincella rufocaudata (Darevsky & Nguyen, 1983), and provide evidence for the species status of Scincella rupicola. Our discovery brings the number of Scincella species in Cambodia to five and emphasizes the incompleteness of knowledge on the herpetofaunal diversity of this country.

Complete mitochondrial genome of Tropidophorus hangnam (Squamata: Scincidae) with phylogenetic analysis.

Project description:The complete mitochondrial genome (mitogenome) of Tropidophorus hangnam was sequenced from its paratype (GenBank accession no. MN977920). It was 16,777 bp in length with a base composition of 31.99% A, 29.49% C, 14.34% G, and 24.18% T, and a GC content of 43.83%. The genome includes 13 protein-coding genes (PCGs), 22 transfer RNA genes, 2 ribosomal RNA genes, and a control region (D loop). Most T. hangnam genes are located on the H strand, except for the ND6 gene and eight tRNA genes, which are located on the L strand. Phylogenetic analyses based on 13 PCGs indicated that T. hangnam is sister to the clade composed of the genera Scincella and Sphenomorphus. The newly sequenced T. hangnam mitogenome will provide basic data for further studies on the genetic diversity and molecular phylogenetic relationships of the genus Tropidophorus.

Next-generation sequencing yields a nearly complete mitochondrial genome of Plestiodon liui (Reptilia, Squamata, Scincidae) endemic to China.

Project description:The Liu's skink, Plestiodon liui, is endemic to China. In this study, a nearly complete mitochondrial genome (mitogenome) (17,643 bp in length) of P. liui from Junzhang Mountain, Wuxi, Jiangsu province, China, was determined by next-generation sequencing. Similar to the typical mtDNA of vertebrates, it contained two ribosomal RNA genes, 13 protein-coding genes (PCGs), 22 transfer RNA genes, and one control region (CR). With exception to the CR, all of the 37 genes were completely recovered. The PCGs were used to perform Bayesian phylogenetic analyses together with other scincid lizards with mitogenome data in GenBank. The resulting phylogenetic tree supported the monophyly of the P. capito group, and suggested that P. liui is the sister taxon to P. capito plus P. tunganus. The mitogenome of P. liui will provide fundamental data for the exploration of the mitogenome evolution in skinks.

A new skink of the genus Scincella Mittleman, 1950 (Squamata, Scincidae) from Son La Province, northwestern Vietnam.

Project description:A new species of the genus Scincella Mittleman, 1950 is described from northern Vietnam based on morphological and molecular evidence. Scincellatruongi sp. nov. is characterized by a combination of the following characters: size medium (SVL up to 59.4 mm); primary temporals 2; external ear opening without lobules; loreals two; supralabials seven or eight; infralabials six or seven; nuchals in three pairs; midbody scales in 28 rows; dorsal scales smooth, in six rows across the back; paravertebral scales 60-67, not widened; ventral scales in 60-70 rows; ten smooth lamellae beneath finger IV and 13-15 beneath toe IV; toes not reaching to fingers when limbs adpressed along body; dorsal surface of body and tail bronze brown with few black spots, a dark stripe running from nostril to eye and extending from posterior corner of eye along upper part of flank to the middle of the tail. In the phylogenetic analyses, the new species is recovered as an independent lineage with no clear sister taxon and at least 17.3% genetic divergence from other species in the genus based on a fragment of the mitochondrial COI gene.

Project description:The complete mitochondrial genome (mitogenome) sequence of Sphenomorphus indicus was sequenced and characterized by next-generation sequencing technology. The total length of mitogenome is 17,027 bp and contains 13 protein-coding genes, 22 tRNA genes, 2 ribosome RNA genes, and 2 non-coding regions (the control region and the putative L-strand replication origin). Most of the genes of S. indicus are encoded on the H-strand, except for the ND6 subunit gene and 8 tRNA genes which is distributed on the L-strand. Phylogenetic reconstruction suggested that S. indicus is the sister group of the S. incognitus within the genus Sphenomorphus. The complete mitochondrial genome sequence presented here will be useful to study the evolutionary relationships and genetic diversity of S. indicus.
