Complete mitochondrial genome of the Acentrogobius pflaumii (Gobiiformes, Gobiidae) with phylogenetic consideration.

ABSTRACT: The complete mitochondrial genome sequence of Acentrogobius pflaumii was sequenced. It was 16,515-nucleotide in length and consisted of 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and two non-coding regions (L-strand replication origin and control region), showing conserved gene arrangement with most vertebrates. The phylogenetic analysis based on complete mitochondrial genome of A. pflaumii as well as other Gobiiformes species showed that A. pflaumii had close relationships with Amoya chusanensis. This study will provide useful genetic informatin for future phylogenetic and taxonomic classification of gobiiformes.

Characterization of the complete mitochondrial genome of Wuhaniligobius polylepis (Gobiiformes: Gobiidae) and phylogenetic studies of Gobiiformes.

Project description:The environmental changes mainly caused by water pollution and human activities have dramatically threatened the survival of the small-scaled Wu's goby W. polylepis. In the present study, the complete mitogenome of Wuhaniligobius polylepis was determined, which is 16,496 bp in length, containing 13 PCGs, two rRNA genes, 22 tRNA genes and a putative control region. The overall base composition is 28.6%, 29.0%, 26.7%, and 15.7% for A, T, C and G, respectively. The 13 PCGs encode 3,802 amino acids in total, twelve of which use the initiation codon ATG except COI, which uses GTG. In order to explore the systematic status of W. polylepis and further phylogenetic study of Gobiiformes, a maximum-likelihood tree was constructed based on the concatenated sequences of 12 PCGs. The result showed that Pseudogobius, Hemigobius, and Mugilogobius clustered into a clade and then formed a sister-group with W. polylepis, suggesting the invalid former name of M. polylepis or E. polylepis.

The complete mitochondrial genome of Gymnogobius Petschiliensis (Gobiiformes; Gobiidae; Gobionellinae) and its phylogenetic implications.

Project description:Of the goby fishes, many Gymnogobius species have been poor recognized mainly because of the absence of enough molecular information and clear phylogenetic framework. In this study, the complete mitochondrial genome of Gymnogobius petschiliensis was determined and described. The mitogenome is 16,422 bp in length and consists of 22 tRNAs, 13 protein-coding genes, two rRNAs, one control region and a light strand replication origin (OL). The arrangement of this mitogenome is identical to that of the typical teleost. The overall base composition is 27.5%, 29.5%, 26.1%, and 16.9%, for A, T, C, and G, respectively, with a slight bias on A + T content (57.0%). The 13 protein-coding genes use the initiation codon ATG except COI, which uses GTG. Most of them use TAA or TAG as the stop codon, while COII, COIII, and Cyt b use an incomplete T or TA and ND4 uses an unusual AGA. The maximum-likelihood phylogeny tree of 19 Gobionellinae species demonstrated that G. petschiliensis had a very closely relationship with the same genus G. urotaenia. This study is expected to contributing to the phylogenetic evolution of G. petschiliensis and further phylogenetic relationship of Gobionellinae and Gobiiformes.

The complete mitochondrial genome characterization of Paratrypauchen microcephalus (Gobiiformes: Oxudercidae) and phylogenetic consideration.

Project description:The complete mitochondrial genome of Paratrypauchen microcephalus (Gobiiformes: Oxudercidae) was completely sequenced by high throughput sequencing method. The complete mitochondrial genome was 16,552 bp in length, consisted of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, a putative control region (CR), and an origin of replication on the light-strand (OL). The base composition values for the mitochondrial genome were 29.1%, 27.6%, 15.7%, and 27.6% for A, C, G, and T, respectively. The gene arrangement is identical to those in typical fishes. Phylogenetic tree based on 13 protein-coding genes shows that P. microcephalus has a close phylogenetic relationship with genus Trypauchen and belongs to Oxudercidae.

The complete mitochondrial genome characterization of Tridentiger obscurus (Gobiiformes: Gobiidae) and phylogenetic analyses of Gobionellinae.

Project description:The dusky tripletooth goby, Tridentiger obscurus, is a good model organism for the small in size and reaching maturity within a single year. Previous studies mainly focused on the annual reproductive cycle, social behavior and life history, but little information is available of the mitochondrial genome and phylogenetic evolution of this gobioid fish. In this article, we described the complete mitogenome of T. obscurus and reconstructed the phylogenetic relationship of the relative species of Gobionellinae. The genome is 16,501 bp in length including 13 protein-coding, two ribosomal RNA, 22 transfer RNA genes, as well as a putative control region and an L-strand replication origin. The overall base composition is 28.1%, 27.0%, 28.0% and 16.9% for A, T, C and G, respectively. This result is expected for better understanding the systematic evolution of the genus Tridentiger and further phylogenetic study of Gobiiformes.

Characterization and phylogenetic analysis of the complete mitochondrial genome of Rhinogobius wuyanlingensis (Gobiiformes: Gobiidae: Gobionellinae).

Project description:Rhinogobius wuyanlingensis is endemic to the upper reaches of Feiyunjiang river basin. In this article, the complete mitochondrial genome (mtDNA) for this freshwater goby was first determined. Sequence analysis showed the genome consisted of 13 protein-coding genes, 22 tRNA genes, two ribosomal RNA genes, and two main non-coding regions (the control region and the origin of the light strand replication). This circular molecule was 16,491 bp in length with a slight AT bias of 53.5%. In the phylogenetic tree, R. wuyanlingensis was closer to Rhinogobius brunneus, Rhinogobius yonezawai, Rhinogobius flumineus, and Rhinogobius cliffordpopei. The mitochondrial genome of R. wuyanlingensis reported here would provide basal molecular data for evolution, taxonomy, and population genetics of Rhinogobius.

Here, the complete mitochondrial genome of Acentrogobius caninus was completely sequenced by high throughput sequencing method. The complete mitochondrial genome was 16,614 bp in length, consisted of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, 1 large non-coding control region, and 1 light-strand replication origin. Overall base composition values for the mitochondrial genome were 28.24, 29.20, 16.77, and 25.79% for A, C, G, and T, respectively. The gene arrangement is identical to those in typical fishes. Phylogenetic tree based on 13 protein-coding genes shows that three species of genus Acentrogobiu did not cluster into one clade.

Complete mitochondrial genome sequence and annotation of Rhinogobius lentiginis (Gobiiformes: Gobiidae: Gobionellinae).

Project description:We report the complete mitochondrial genome of Rhinogobius lentiginis, which was found to be a circular molecule of 16,633 bp in length and included 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and a non-coding control region. The overall base composition was 28.44% A, 26.21% T, 16.33% G, and 29.02% C. Phylogenetic analyses using maximum-likelihood and Bayesian inference methods revealed a close genome relationship among R. lentiginis, R. niger, R. shennongensis and R. maculagenys. The complete mitogenome of R. lentiginis will provide a valuable resource for species classification and conservation.

The complete mitochondrial genome sequence and gene organization of Istigobius campbelli (Perciformes, Gobiidae) with phylogenetic consideration.

Project description:The complete mitochondrial genome DNA sequence of Istigobius campbelli was 16,527 bp in length. It consists of 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, and 1 control region. 28 of the 37 genes were encoded on the heavy strand, and 9 of them were encoded on the light strand. The overall base composition of the genome is 27.84% A, 25.81% T, 29.68% C, and 16.67% G. The phylogenetic tree suggested I. campbelli was genetically closest to Acentrogobius pflaumii and Oxyurichthys formosanus. This study could provide valuable information for further studies on I. campbelli.

First complete mitochondrial genome of the endemic goby, Rhinogobius davidi (Gobiiformes: Gobiidae: Gobionellinae), in China.

This genome was 16,627 bp in length and consisted of 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 non-coding control regions. Phylogenetic analysis based on the amino acid sequences of 13 mitochondrial protein-coding genes from R. davidi and 23 relatives suggested that R. davidi had a close mitogenome relationship with Rhinogobius giurinus. This complete genome of R. davidi will provide basal molecular data for future studies on taxonomy, comparative genomics, and adaptive evolution in Rhinogobius.

Characterization and phylogenetic analysis of the mitochondrial genome of Rhinogobius wuyiensis Li & Zhong, 2007 (Gobiiformes: Gobiidae: Gobionellinae).

Project description:The mitochondrial genome of Rhinogobius wuyiensis Li & Zhong, 2007 was initially assembled using sequencing data from the Illumina HiSeq platform (San Diego, CA), resulting in a circular mitogenome of 16,502 base pairs with a pronounced A + T nucleotide bias. Maximum-likelihood (ML) and Bayesian inference (BI) revealed the phylogenetic relationships within the genus Rhinogobius, indicating that R. wuyiensis is closely related to a clade comprising R. maculagenys, R. shennongensis, R. niger, and R. lentiginis. This study enriches genetic resources and advances the understanding of phylogenetics within the genus Rhinogobius.
