The complete plastid genome of Holcoglossum singchianum (Orchidaceae, Vandeae).

ABSTRACT: The complete plastid genome of Holcoglossum singchianum was determined and analyzed in this work. The plastome was 147,715 bp in length with 84,094 bp of the large single-copy (LSC) region, 12,073 bp of the small single-copy (SSC) region and 25,774 bp of the inverted repeat (IRs) regions. The genome contained 120 genes, 74 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. Phylogenetic analysis of 20 Aeridinae plastomes suggested three groups of Holcoglossum were divided, and H. singchianum was sister to H. lingulatum.

Evolution of plastid genomes of Holcoglossum (Orchidaceae) with recent radiation.

Project description:BackgroundThe plastid is a semiautonomous organelle with its own genome. Plastid genomes have been widely used as models for studying phylogeny, speciation and adaptive evolution. However, most studies focus on comparisons of plastid genome evolution at high taxonomic levels, and comparative studies of the process of plastome evolution at the infrageneric or intraspecific level remain elusive. Holcoglossum is a small genus of Orchidaceae, consisting of approximately 20 species of recent radiation. This made it an ideal group to explore the plastome mutation mode at the infrageneric or intraspecific level.ResultsIn this paper, we reported 15 complete plastid genomes from 12 species of Holcoglossum and 1 species of Vanda. The plastid genomes of Holcoglossum have a total length range between 145 kb and 148 kb, encoding a set of 102 genes. The whole set of ndh-gene families in Holcoglossum have been truncated or pseudogenized. Hairpin inversion in the coding region of the plastid gene ycf2 has been found.ConclusionsUsing a comprehensive comparative plastome analysis, we found that all the indels between different individuals of the same species resulted from the copy number variation of the short repeat sequence, which may be caused by replication slippage. Annotation of tandem repeats shows that the variation introduced by tandem repeats is widespread in plastid genomes. The hairpin inversion found in the plastid gene ycf2 occurred randomly in the Orchidaceae.

Complete plastid genome of Dendrobium naungmungense (Orchidaceae).

Project description:Dendrobium is one of the most important genera in Orchidaceae. In this study, we used the next-generation sequencing technology and assembled a complete plastid genome of a recently published new species of Dendrobium, D. naungmungense. The plastome was 151,883 bp in length, containing a large single-copy region (LSC) of 87,189 bp, and a small single-copy region (SSC) of 12,150 bp, and two inverted repeat regions (IR) of 26,272 bp. A total of 123 genes were predicted, including 38 tRNA genes, 8 rRNA genes, and 77 protein-coding genes. Phylogenetic analysis of 44 representative plastome of the genus Dendrobium and outgroup suggested D. naungmungense to be sister to Dendrobium wardianum.

In this study, we assembled the complete plastid genome of an important cultivated species, V. concolor. The plastome was 149,474 bp in length, containing a large single-copy region (LSC) of 85,678 bp, a small single-copy region (SSC) of 12,002 bp, and two inverted repeat regions (IR) of 25,897 bp. A total of 127 genes were predicted, including 38 tRNA, 8 rRNA, and 74 protein-coding genes. Phylogenetic analysis of 21 representative plastome of the subtribe Aeridinae suggested V. concolor to be sister to V. brunnea and that this pair is sister to Neofinetia.

The total genome was 147,218 bp in length, consisting of a large single-copy region (LSC) of 81,081 bp, a small single-copy region (SSC) of 14,769 bp, and two inverted repeat regions (IRA and IRB) of 25,684 bp. The genome contained 131 genes, including 38 transfer RNA (tRNA) genes, 8 ribosomal RNA (rRNA) genes and 85 protein-coding genes. Phylogenomic analysis indicated that Ch. chinensis nested within Goodyerinae.

Complete plastome sequence of Phalaenopsis cornu-cervi (Vandeae, Orchidaceae).

Project description:Phalaenopsis cornu-cervi is a taxonomically and horticulturally important moth orchid. In this study, we report and characterize the complete plastid genome sequence of P. cornu-cervi for the first genomic resources in section Polychilos. Its complete plastome is 147,241 bp in length and contains two inverted repeat (IR) regions of 25,005bp, a large single-copy (LSC) region of 85,714 bp, and a small single-copy (SSC) region of 11,517 bp. The plastome contains 110 genes, consisting of 76 unique protein-coding genes, 30 unique tRNA genes, and 4 unique rRNA genes. It also shows the typical characteristics of Phalaenopsis chloroplast genome, while all ndh genes are non-functional. The complete plastome sequence of P. cornu-cervi will provide a useful resource for future phylogenetic study of Phalaenopsis and its garden utilization.

Systematic significance of leaf epidermal features in holcoglossum (orchidaceae).

Project description:Determining the generic delimitations within Aeridinae has been a significant issue in the taxonomy of Orchidaceae, and Holcoglossum is a typical case. We investigated the phylogenetic utility of the morphological traits of leaf epidermis in the taxonomy of Holcoglossum s.l. by using light and scanning electron microscopy to analyze 38 samples representing 12 species of Holcoglossum, with five species from five closely related genera, such as Ascocentrum, Luisia, Papilionanthe, Rhynchostylis and Vanda. Our results indicated that Holcoglossum can be distinguished from the related genera based on cuticular wax characteristics, and the inclusion of Holcoglossum himalaicum in Holcoglossum is supported by the epidermis characteristics found by LM and SEM. The percentage of the tetracytic, brachyparacytic, and laterocytic stomata types as well as the stomata index and certain combinations of special wax types support infrageneric clades and phylogenetic relationships that have been inferred from molecular data. Laterocytic and polarcytic stomata are perhaps ecological adaptations to the strong winds and ample rains in the alpine region of the Hengduanshan Mountains.
