Characterization of the complete mitochondrial genome of Tylorida striata (Araneae: Tetragnathidae) and phylogenetic analysis.

ABSTRACT: The complete mitochondrial genome of Tylorida striata (GenBank accession number MN615900) is 14,422 bp in length with a high AT bias of 71.73%. It contains 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), 2 ribosomal RNA (rRNA) genes, and a putative control region. The gene order of T. striata was identical to other spider mitogenomes. Eleven tRNAs (trnW, trnY, trnC, trnD, trnG, trnL₂ , trnR, trnF, trnP, trnI, and trnL₁ ) lose the TΨC-stems, whereas two tRNAs (trnS₁ and trnS₂ ) lack the dihydrouracil (DHU) arm. Phylogenetic tree based on concatenated amino acid sequences of 13 PCGs showed that T. striata is clustered with two Tetragnathidae species and recovered as sister of other two Tetragnathids.

Project description:The complete mitogenome of Leucauge celebesiana (GenBank accession number MN296353) is 13,901 bp in size, and harbours 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), 2 ribosomal RNAs, and an A + T-rich region. The base composition of the mitogenome comprised A (33.80%), C (8.82%), G (14.42%), and T (42.96%), with a total A + T content of 76.76%. Eleven tRNAs (trnK, trnP, trnL1 , trnD, trnF, trnG, trnH, trnR, trnT, trnW, and trnV) lacked the TΨC arm stem, while three tRNAs (trnA, trnS1 , and trnS2 ) lost the dihydrouracil (DHU) arm. Phylogenetic analysis suggests that L. celebesiana has a close phylogenetic relationship with Tetragnatha maxillosa, which agree with the traditional taxonomy.

The Complete Mitochondrial Genome of two Tetragnatha Spiders (Araneae: Tetragnathidae): Severe Truncation of tRNAs and Novel Gene Rearrangements in Araneae.

Project description:Mitogenomes can provide information for phylogenetic analysis and evolutionary biology. The Araneae is one of the largest orders of Arachnida with great economic importance. In order to develop mitogenome data for this significant group, we determined the complete mitogenomes of two long jawed spiders Tetragnatha maxillosa and T. nitens and performed the comparative analysis with previously published spider mitogenomes. The circular mitogenomes are 14578 bp long with A+T content of 74.5% in T. maxillosa and 14639 bp long with A+T content of 74.3% in T. nitens, respectively. Both the mitogenomes contain a standard set of 37 genes and an A+T-rich region with the same gene orientation as the other spider mitogenomes, with the exception of the different gene order by the rearrangement of two tRNAs (trnW and trnG). Most of the tRNAs lose TΨC arm stems and have unpaired amino acid acceptor arms. As interesting features, both trnS(AGN) and trnS(UCN) lack the dihydrouracil (DHU) arm and long tandem repeat units are presented in the A+T-rich region of both the spider mitogenomes. The phylogenetic relationships of 23 spider mitogenomes based on the concatenated nucleotides sequences of 13 protein-coding genes indicated that the mitogenome sequences could be useful in resolving higher-level relationship of Araneae. The molecular information acquired from the results of this study should be very useful for future researches on mitogenomic evolution and genetic diversities in spiders.

The overall nucleotide composition is 35.04% A, 8.46% C, 13.41% G, and 43.09% T, with a total of A + T content of 78.13%. Ten PCGs start with typical ATN codons, two genes (cox2 and cox3) begin with TTG, and cox1 use TTA as initiation codon. Ten PCGs use usual termination codon of TAA or TAG, whereas the remaining three PCGs had an incomplete termination codon (T-). Seven tRNAs (trnY, trnC, trnG, trnN, trnH, trnP, and trnV) lacked the TΨC arm stem, while two tRNAs (trnS1 and trnS2 ) lost the dihydrouracil (DHU) arm. Phylogenetic analysis based on 13 PCGs indicated that P. cavaleriei was closely related to Cheliceroides longipalpis, and clustered within Salticidae clade.

Complete mitochondrial genome of Pisaura bicornis (Araneae: Pisauridae) and its phylogenetic implications.

Project description:The complete mitochondrial genome of Pisaura bicornis (GenBank accession number MN296112) is 15,281 bp in length and contains 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), 2 ribosomal RNA genes, and a putative control region. The overall base composition of this genome is A (35.65%), C (8.12%), G (13.47%) and T (42.76%), demonstrating an obvious bias of high AT content (73.2%). ATT, ATA, TTG were initiation codons and TAA, TAG, and T were termination codons. Ten tRNAs (trnD, trnF, trnG, trnH, trnK, trnP, trnR, trnT, trnY, and trnE) lacked the TΨC arm stem, while three tRNAs (trnA, trnS1 , and trnS2 ) lost the dihydrouracil (DHU) arm. Phylogenetic tree based on 13 PCGs showed that P. bicornis is closely related to Dolomedes angustivirgatus and belongs to Pisauridae.

The complete mitochondrial genome of Atypus karschi (Araneae, Atypidae) with phylogenetic consideration.

Project description:The complete mitochondrial genome sequence of Atypus karschi has a circular genome of 14,149 bp, comprised of 13 protein-coding genes, two rRNA genes, 22 tRNA genes, and a control region. The nucleotide composition is 35.82% of T, 35.13% of A, 17.19% of G, and 9.16% of C. Most genes are encoded on the heavy strand except seven tRNA genes (Leu, Phe, His, Pro, Leu, Ile, Gln), four protein-coding genes (nad5, nad4, nad4l, nad1), and 16S-rRNA on the light strand. Most protein-coding genes start with TTG, ATT or ATA initiation codon except cox1, cox1's start codon cannot be determined, and three types of inferred termination codons are TAA, TAG, and an incomplete stop codon. There are four intergenic spacers and 25 gene overlaps. The phylogenetic analysis shows that A. karschi has closer genetic relationship with Cyriopagopus schmidti (von Wirth, 1991) and Phyxioschema suthepium (Raven & Schwendinger, 1898) with high bootstrap support.

Characterization and phylogenetic analysis of the complete mitochondrial genome sequence of Photinia serratifolia.

Project description:Plant mitochondrial genomes (mitogenomes) are a valuable source of genetic information for a better understanding of phylogenetic relationships. However, no mitogenome of any species in the genus of Photinia has been reported. In this study, using NGS sequencing, we reported the mitogenome assembly and annotation of Photinia serratifolia, which is 473,579 bp in length, contains 38 protein-coding genes, 23 tRNAs, and 6 rRNAs, with 61 genes have no introns. The rps2 and rps11 genes are missing in the P. serratifolia mitogenome. Although there are more editing sites (488) in the P. serratifolia mitogenome than in most angiosperms, fewer editing types were found in the P. serratifolia mitogenome, showing a clear bias in RNA-editing. Phylogenetic analysis based on the mitogenomes of P. serratifolia and 8 other taxa of the Rosaceae family reflected the exact evolutionary and taxonomic status of P. serratifolia. However, Ka/Ks analysis revealed that 72.69% of the protein-coding genes in the P. serratifolia mitogenome had undergone negative selections, reflecting the importance of those genes in the P. serratifolia mitogenome. Collectively, these results will provide valuable information for the evolution of P. serratifolia and provide insight into the evolutionary relationships within Photinia and the Rosaceae family.

Complete mitochondrial genome of Rhodeuscyanorostris (Teleostei, Cyprinidae): characterization and phylogenetic analysis.

Project description:Rhodeuscyanorostris Li, Liao & Arai, 2020 is a freshwater fish that is endemic to China and restricted to Chengdu City in Sichuan Province. This study is the first to sequence and characterize the complete mitochondrial genome of R.cyanorostris. The mitogenome of R.cyanorostris is 16580 bp in length, including 13 protein-coding genes, two rRNA genes, 22 tRNA genes, and a control region (D-loop). The base composition of the sequence is 28.5% A, 27.6% C, 26.4% T, and 17.5% G, with a bias toward A+T. The genome structure, nucleotide composition, and codon usage of the mitogenome of R.cyanorostris are consistent with those of other species of Rhodeus. To verify the molecular phylogeny of the genus Rhodeus, we provide new insights to better understand the taxonomic status of R.cyanorostris. The phylogenetic trees present four major clades based on 19 mitogenomic sequences from 16 Rhodeus species. Rhodeuscyanorostris exhibits the closest phylogenetic relationship with R.pseudosericeus, R.amarus, and R.sericeus. This study discloses the complete mitochondrial genome sequence of R.cyanorostris for the first time and provides the most comprehensive phylogenetic reconstruction of the genus Rhodeus based on whole mitochondrial genome sequences. The information obtained in this study will provide new insights for conservation, phylogenetic analysis, and evolutionary biology research.

Complete mitochondrial genome of Caranx equula (Perciformes, Carangidae): genome characterization and phylogenetic analysis.

Project description:Caranx equula is an important marine fish which due to its commercial values. However, some wild populations of C. equula are in danger because of the overfishing and environmental pollution. In this study, the complete mitochondrial genome of C. equula was firstly determined. The complete mitochondrial genome is 16,607 base pairs in length, and contained 13 protein-coding genes and 2 ribosomal RNA genes, 22 tRNA genes and 2 main non-coding regions. Overall A + T content was 52.9%. In addition, a phylogenetic tree was constructed using the complete mitochondrial genome and showed that C. equula clustered in a clade and formed a sister relationship with Caranx ignobilis belonged to the family of Carangidae.

Complete mitochondrial genome of Chinese salamander Batrachuperus pinchonii: genome characterization and phylogenetic analysis.

Project description:The complete mitogenome sequence of Batrachuperus pinchonii (Caudata: Hynobiidae) has been amplified and sequenced in this study. The overall base composition of B. pinchonii mitogenome is 33.9% for A, 19.7% for C, 13.6% for G, and 32.8% for T and has low GC content of 33.3%. The assembled mitogenome, consisting of 16,381 bp, has 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 1 D-loop region. All PCGs, except for ND6 gene, were encoded on H-strand. Phylogenetic analysis with the whole mitogenome sequences revealed a close relationship of B. pinchonii with B. tibetanus.

Complete mitochondrial genome of Japanese bigeye (Pristigenys niphonia): genome characterization and phylogenetic analysis.

Project description:The Japanese bigeye (Pristigenys niphonia) is a species in the genus Pristigenys and in the family Priacanthidae. To understand the phylogenetic relationship of Japanese bigeye in teleost, we firstly determined the complete mitochondrial genome of Japanese bigeye. The entire mitochondrial genome of Japanese bigeye is 16,519bp in length, including 13 protein-coding genes and 2 ribosomal RNA genes (rRNA), 22 transfer RNA genes (tRNAs), and 2 main non-coding regions. The overall base composition is 24.9% of T, 30.6% of C, 27.7% of A, and 16.8% of G. The gene arrangement, base composition, and tRNA structures of the complete mitochondrial genome of Japanese bigeye is consistent with those of other teleost. The complete mitochondrial genome of Japanese bigeye was used to construct phylogenetic tree, which shows that Japanese bigeye is clustered with the fishes of the order Perciformes. We expect that the availability of mitochondrial genome of Japanese bigeye will facilitate the further investigations of the taxonomic resolution, biogeography, and molecular systematic.
