Characterization and phylogenetic analysis of the mitochondrial genome of Sarcocheilichthys sinensis (Bleeker) from Baima Hu Lake.

ABSTRACT: Sarcocheilichthys sinensis (Bleeker), is a small-sized benthopelagic fish with ornamental value. In the present study, the complete mitochondrial genome of S. sinensis was sequenced and determined. The complete mitogenome of S. sinensis was 16,683 bp in length, consisting of 22 tRNA genes, 13 protein-coding genes, 2 rRNA genes, and 2 non-coding regions. The overall base composition of the S. sinensis mitogenome is 30.50% A, 26.28% T, 26.60% C, and 16.61% G, exhibiting obvious AT bias (56.79%). The phylogenetic analysis showed that S. sinensis clustered in genus Sarcocheilichthys. Present study provides useful data to population genetics and conservation biology of Sarcocheilichthys fishes.

Project description:Northern snakehead, Channa argus, is a commercially important food fish species in China. In the present study, the complete mitochondrial genome of C.argus from the Baima Hu Lake was characterized. It is 16,558 bp in length, consist of 22 tRNA genes, 13 PCD genes, 2 rRNA genes, and 1 D-loop region. The overall base composition of the C. argus mitogenome is 27.26% A, 24.21% T, 31.58% C and 16.95% G, exhibits a similar AT bias (51.47%) feature to other vertebrate mitogenomes. The phylogenetic analysis showed that C. argus clustered in genus Channa. The present resultes provide useful information to population genetics and conservation biology studies of Channa fishes.

Complete mitochondrial genome of the Korean oily shinner Sarcocheilichthys nigripinnis morii (Cypriniformes, cyprinidae): mitogenome characterization and phylogenetic analysis.

Project description:The Korean oily shinner (Sarcocheilichthys nigripinnis morii) is a subspecies belonging to the subfamily Gobioninae in the family Cyprinidae and is endemic to Korea. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of S. nigripinnis morii. The complete mitochondrial genome is 16,679 bp long, consisting of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using mitogenomes of 16 species showed that S. nigripinnis morii was clustered with S. nigripinnis and S. variegatus microoculus and grouped with the other Cyprinidae species.

Project description:Conopomorpha sinensis Bradley is a destructive pest that causes severe economic damage to litchi and longan. Previous C. sinensis research has focused on population life tables, oviposition selectivity, pest population prediction, and control technology. However, there are few studies on its mitogenome and phylogenetic evolution. In this study, we sequenced the whole mitogenome of C. sinensis by the third-generation sequencing, and analyzed the characteristics of its mitogenome by comparative genome. The complete mitogenome of C. sinensis is a typical circular and double-stranded structure. The ENC-plot analyses revealed that natural selection could affect the information of codon bias of the protein-coding genes in the mitogenome of C. sinensis in the evolutionary process. Compared with 12 other Tineoidea species, the trnA-trnF gene cluster of tRNA in the C. sinensis mitogenome appears to have a new arrangement pattern. This new arrangement has not been found in other Tineoidea or other Lepidoptera, which needs further exploration. Meanwhile, a long AT repeated sequence was inserted between trnR and trnA, trnE and trnF, ND1 and trnS in the mitogenome of C. sinensis, and the reason for this sequence remains to be further studied. Furthermore, the results of phylogenetic analysis showed that the litchi fruit borer belonged to Gracillariidae, and Gracillariidae was monophyletic. The results will contribute to an improved understanding of the complex mitogenome and phylogeny of C. sinensis. It also will provide a molecular basis for further research on the genetic diversity and population differentiation of C. sinensis.

De novo assembly, characterization and annotation for the transcriptome of Sarcocheilichthys sinensis.

Project description:The Chinese lake gudgeon Sarcocheilichthys sinensis is a small cyprinid fish with great aquaculture potential both for its edible and ornamental values. Nevertheless, available genomic and transcriptomic information for this fish is extremely deficient. In this study, a normalized cDNA library was constructed using 13 mixed tissues of an adult male S. sinensis, and was sequenced by the Illumina HiSeq2500 platform. De novo assembly was performed using 38,911,511 obtained clean reads, and a total of 147,282 unigenes with an average length of 900 bp were finally achieved. 96.2% of these unigenes were annotated in 9 public databases, and 16 segments of growth-related genes were identified for future studies. In addition, 28,493 unigenes were assigned to 61 subcategories of Gene Ontology (GO), and 10,483 unigenes were assigned to 25 categories of Cluster of Orthologous Group (COG). Moreover, 14,943 unigenes were classified into 225 pathways of the Kyoto Encyclopedia of Genes and Genomes (KEGG) database. A total of 30,666 microsatellites were detected from 17,627 unigenes with an average distribution density of 1:2405 bp. This transcriptome data set will be valuable for researches on discovery, expression and evolution on genes of interest. Meanwhile, the identified microsatellites would be useful tools for genetic and genomic studies in S. sinensis.

Complete mitochondrial genome and phylogenetic analysis of Schizothorax sinensis (Teleostei: Cypriniformes: Cyprinidae).

Project description:This study describes the first sequencing of the complete mitochondrial genome of Schizothorax sinensis, a species of cyprinid snowtrout from the Jialing River and Fujiang River basins in China's Sichuan Province. The total length is 16,571 base pairs. Similar to most Schizothoracinae mitochondrial genomes, there are 37 genes including 13 protein coding genes, 22 transfer RNA genes and 2 ribosomal RNA genes. In addition, it contains a control region rich in A-T nucleotides. The overall nucleotide composition is 29.6% for A, 27.1% for C, 17.9% for G and 25.4% for T, and the percentage of GC content is 45.0%. Phylogenetic analysis suggested that Schizothorax sinensis and Schizothorax prenanti clustered together in a clade. This work provides additional molecular information for studying Schizothorax sinensis conservation genetics and evolutionary relationships.

Characterization of the complete mitochondrial genome sequence of orangeline wrasse Halichoeres hartzfeldii (Bleeker, 1852) with the phylogenetic relationships within the Labridae species.

Project description:The mitogenome of Halichoeres hartzfeldii is 16,481 bp in length. It consists of 37 typical vertebrate mitochondrial genes including 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA), 2 ribosomal RNA (rRNA) genes, and a control region (D-loop). The orientation and arrangement of these genes is similar to that of the other sequenced Labridae mitogenome. The overall base composition of the mitogenome of H. hartzfeldii is biased towards A +T content at 52.9%. Phylogenetic analysis based on 13 concatenated PCGs nucleotide sequences indicated that the genome of H. hartzfeldii is closely related to the genus Halichoeres.

Complete mitochondrial genome of Palaemonetes sinensis and its phylogenetic consideration.

Project description:The aim of this study was to determine the complete mitochondrial genome (mitogenome) and the phylogenetic location of the Palaemonetes sinensis. The mitogenome was 15,736 bp in length, containing 22 transfer RNA genes (tRNAs), 13 protein-coding genes (PCGs), 2 ribosome RNA genes (rRNAs), and a control region (CR). The overall nucleotide composition is as follows: A, 35.69%; C, 21.66%; G, 12.39%; T, 30.26%. Nine and four PCGs were encoded on the heavy and light strands, respectively. Phylogenetic analysis suggested that P. sinensis shares a close relationship with Palaemon serenus and Palaemon capensis. These findings are helpful for better understanding the phylogenetic relationship among Caridea, as well as investigating the population genetics of P. sinensis in the future.

Characterization of the complete mitochondrial genome of the medical pipefish Doryichthys boaja Bleeker 1850.

Project description:In the present study, we reported the complete mitochondrial genome of medical pipefish Doryichthys boaja Bleeker 1850. The complete mitochondrial genome of D. boaja was 16,562 bp in length and had a base composition of A (31.10%), C (24.14%), G (14.36%), and T (30.40%). Similar to other Syngnathidae species, it contained a typically conserved structure, including 13 protein-coding genes, 2 rRNA genes, 1 control region (D-loop), and 22 tRNA genes. The 13 protein-coding genes encoded 3800 amino acids in total, most of which used the initiation codon ATG except CO1 gene started with GTG. For the stop codon, 6 genes applied TAA as the stop codon, while the other 7 genes used an incomplete stop codon T or TA. The lengths of 12S rRNA and 16S rRNA were 941 bp and 1671 bp, respectively. The control region of D. boaja ranged from 15,615 bp to 16,562 bp, which was 948 bp in length. The complete mitochondrial genome of D. boaja provided essential and important molecular data for phylogeography and evolutionary analysis of Syngnathidae Family.

The complete mitogenomes of C. trilineatus and other 17 species from nine genera were used for phylogenetic analysis by UPGMA method. The topology demonstrated that all species are divided into three groups , and the C. trilineatus was clustered with C. rabauti and C. nattereri.

It contains two ribosomal RNA genes, 13 protein-coding genes, 22 transfer RNA genes, and a major non-coding control region (D-loop region). The arrangement of these genes is the same as that found in the Siluriformes. All the protein initiation codons are ATG, except for cox1 that begins with GTG. The complete mitogenomes of C. arcuatus and other 17 species from nine genera were used for phylogenetic analysis by Neighbour-Joining method. The topology demonstrated that all species are divided into three groups (Siluridae, Loricariidae, and Callichthyidae), and the C. arcuatus was clustered with C. rabauti and C. nattereri.
