The complete mitochondrial genome of Batrachuperus sp. 2 (Caudata: Hynobiidae).

ABSTRACT: We describe the mitochondrial genome sequence of a mountain salamander, Batrachuperus sp.2 (Hynobiidae). The mitogenome was extracted and assembled from a large genome by next-generation sequencing. The mitochondrial genome sequences were 16,394 bp in size with 37 genes including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a non-coding control region (D-loop). The overall base composition of Batrachuperus sp.2 is 34.1% for A, 19.3% for C, 13.5% for G, 33.1% for T, and 32.8% for GC content. The phylogenetic tree was constructed based on 13 protein-coding genes of Batrachuperus sp.2 and 6 closely related species by RAxML.

Project description:Hynobius dunni is a salamander species of the genus Hynobius endemically distributed in eastern Kyushu in southwestern Japan. In this study, we determined the complete mitochondrial genome sequence and clarified the phylogenetic position of this species. The mitochondrial genome was 16,47 bp in length and encoded 13 protein, 2 ribosomal RNA, and 22 transfer RNA genes. Phylogenetic tree based on 13 protein-coding genes revealed that H. nebulosus were the most closely related species within the Hynobius species. The data identified in this study will be useful for population and conservation genetic studies of Hynobius species.

The complete mitochondrial genome information of Hynobius unisacculus (Amphibia, Caudata, Hynobiidae) and the phylogenetic implication.

Project description:Hynobius unisacculus is a hynobiid salamander species found only in a limited area at the southernmost part of the Korean Peninsula. Here, we characterized the complete mitochondrial genome of this species that was used to identify the phylogenetic relationship with other Hynobius species. The whole sequence was 16,411 bp and included 13 protein-coding genes, 2 ribosomal RNA genes, and 22 transfer RNA genes. The gene arrangement was completely identical to those observed in other Hynobius species. Upon robust phylogenetic tree reconstructed based on 13 protein-coding genes, Hynobius species living on the Korean Peninsula showed close phylogenetic affinity; H. unisacculus and H. quelpaertensis formed a cluster that was the sister to the cluster of H. leechii and H. yangi.

Complete mitochondrial genome of Chinese salamander Batrachuperus pinchonii: genome characterization and phylogenetic analysis.

Project description:The complete mitogenome sequence of Batrachuperus pinchonii (Caudata: Hynobiidae) has been amplified and sequenced in this study. The overall base composition of B. pinchonii mitogenome is 33.9% for A, 19.7% for C, 13.6% for G, and 32.8% for T and has low GC content of 33.3%. The assembled mitogenome, consisting of 16,381 bp, has 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 1 D-loop region. All PCGs, except for ND6 gene, were encoded on H-strand. Phylogenetic analysis with the whole mitogenome sequences revealed a close relationship of B. pinchonii with B. tibetanus.

Project description:Hynobius bambusicolus (Caudata, Hynobiidae) is a recently described species, identified in 2022, and is thus not widely known. In this study, we sequenced and annotated the complete mitogenome of H. bambusicolus. The resulting mitochondrial genome is 16,406 bp in length and comprises 13 protein-coding genes (PCGs), two ribosomal RNA genes (rRNA), 22 transfer RNA genes, and a non-coding region. The base composition of the mitogenome is 33.3% A, 32.1% T, 20.8% C, and 13.8% G. The phylogenetic trees indicated that H. bambusicolus is the basal branch within the Southern Chinese Hynobius clade.

Mitochondrial DNA data unveil highly divergent populations within the genus Hynobius (Caudata: Hynobiidae) in South Korea.

Project description:Korean salamanders of the genus Hynobius are currently classified into 3 species, H. leechii, H. quelpaertensis, and H. yangi. To investigate the phylogenetic relationship of these species, we analyzed the partial sequence of mitochondrial cytochrome b gene (907 bp) of 197 specimens from 43 regions in South Korea. Of these specimens, 93 were additionally examined with 12S rRNA (799 bp). Based on the partial sequence of the mitochondrial cytochrome b gene and 12S rRNA, 89 and 36 haplotypes were defined, respectively, consisting of six subclades (H. leechii, H. quelpaertensis, H. yangi, HC1, HC2, and HC3). Among these subclades, the three subclades (HC1, HC2, and HC3) were clearly separated from the 3 previously reported species in the genus Hynobius. Pairwise sequence divergence between the six subclades ranged from 6.3 to 11.2% in cytochrome b gene and 2.0 to 4.3% in 12S rRNA. These results indicate there may be more divergent populations than the three currently described. Moreover, the estimation of divergence time revealed that the Hynobius species in South Korea diverged during the Miocene epoch, approximately 9 - 5 MYA. In addition, we confirmed the distribution of the three known species (H. leechii, H. quelpaertensis, and H. yangi) and determined the distributions of new, distinct groups (or subclades; HC1, HC1, and HC3). To more accurately establish the taxonomic status and population structure, further genetic, morphological, and ecological studies will be needed.

Project description:Cynops cyanurus chuxiongensis is distributed in Yunnan plateau. In this paper, we sequenced and determined the complete mitochondrial genome of C. c. chuxiongensis. The assembled mitogenome is 16,465 bp in length and encoding 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA genes (12S rRNA and 16S rRNA), and one control region (D-loop). The phylogenetic trees indicated C. c. chuxiongensis (KY418068) has the closest relationship with C. orientalis + C. orphicus, and clustered within the clade of genus Cynops.

Complete mitochondrial genome of the Small Salamander in Korea, Hynobius unisacculus (Anura: Hynobiidae).

Project description:The complete mitochondrial (mt) genome of Hynobius unisacculus was sequenced and characterized. The circular mt genome constituted of 37 genes (13 protein-coding genes, 22 transfer RNAs, and 2 ribosomal RNAs) and a non-coding region (NCR). Phylogenetic analysis based on the full mt genome sequences confirmed that H. unisacculus was closely related to Hynobius leechii rather than other Hynobius species. This is the first completed mt genome from H. unisacculus, which provides data for further study of phylogeny in Hynobiidaes.

The mitogenome consists of a circular DNA molecule of 16,288 bp, with 68.51% AT content. It comprises 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes. The protein-coding genes have typical ATN (Met) start codons, except cox1 (GTG as start codon), and are terminated by typical TAN stop codons, except nad6 (AGA as start codon).

A new species of the genus Batrachuperus (Urodela: Hynobiidae) from Southwestern China.

Project description:A new stream salamander species, Batrachuperus daochengensis sp. nov., from southwestern China, is described herein based on morphological and molecular evidence. Molecular phylogeny derived from the mitochondrial gene together with previous nuclear data revealed that B. daochengensis sp. nov. is sister to B. yenyuanensis. The new species differs from all other species of the genus by the following combination of characters: brown horny epidermis on tips of fingers and toes absent; tubercles on palms and soles absent; costal grooves 12; dorsal brown, mottled with blackish spots; fingers 2-3-4-1 in order of decreasing length; tips of longest digits of fore- and hindlimbs largely separated by one to two costal spaces when adpressed towards each other along sides of body. The new species is currently known in the central and southern Shaluli Mountains in southwestern China.
