The complete plastome sequence of Clematis guniuensis (Ranunculaceae), a new plant species endemic to China.

ABSTRACT: Clematis guniuensis is a new plant species in China, which distributes in both provinces of Zhejiang and Anhui with extremely small population. The whole chloroplast (CP) genome was assembled by NovoPlasty using high-throughput sequencing data generated by an Illumina Hiseq X Ten platform. The circular chloroplast genome is 159,682 bp in length, and comprises a large single copy of 79,461 bp, a small single copy of 49,156 bp, and two inverted repeats of 31,064 bp each. The CP genome contains 137 genes, including 89 protein-coding genes, eight rRNA genes, 36 tRNA genes, and four pseudogenes. All the pseudogenes were infA, rpl32, ycf1, and ndhK. Phylogenetic analysis results indicated that C. guniuensis was sister to C. trichotoma, with a support rate of 100%.

Clematis guniuensis is a new plant species in China, which distributes in both provinces of Zhejiang and Anhui with extremely small population. Project description:Piper laetispicum is dioecious climbers woody with 10 m tall, which is an endemic species in China. It grows on trees or rocks in forests (100-600 m) in Guangdong and Hainan Province of China. Here, we report and characterize the complete plastid genome sequence of P. laetispicum in an effort to provide genomic resources useful for promoting its conservation. The complete plastome is 161,721 bp in length and contains the typical structure and gene content of angiosperm plastome, including two inverted repeat (IR) regions of 27,125 bp, a large single copy (LSC) region of 89,224 bp and a small single copy (SSC) region of 18,247 bp. The plastome contains 114 genes, consisting of 80 unique protein-coding genes, 30 unique tRNA gene, and four unique rRNA genes. The overall A/T content in the plastome of P. laetispicum is 61.70%. The complete plastome sequence of P. laetispicum will provide a useful resource for the conservation genetics of this species as well as for the phylogenetic studies for Piper.

Complete plastome sequence of Changiostyrax dolichocarpa (Styracaeae): An endangered (EN) plant species endemic to China.

Project description:Changiostyrax dolichocarpa is a critically endangered plant species occurring in central and southeastern China. Although the systematic position of Changiostyrax was still unclear, morphological characters, plastid and nSSR evidence supported that C. dolichocarpa should be separated from Sinojackia (Styracaceae). Here, we report and characterize the complete plastid genome sequence of C. dolichocarpa in an effort to provide genomic resources useful for promoting its conservation. The complete plastome is 158,821 bp in length and contains the typical structure and gene content of angiosperm plastome, including two inverted repeat (IR) regions of 26,000 bp, a large single copy (LSC) region of 88,038 bp and a small single copy (SSC) region of 18,784 bp. The plastome contains 120 genes, consisting of 83 unique protein-coding genes, 37 unique tRNA gene, and eight unique rRNA genes. The overall A/T content in the plastome of C. dolichocarpa is 62.70%. The complete plastome sequence of C. dolichocarpa will provide a useful resource for the conservation genetics of this species as well as for the phylogenetic studies for Changiostyrax.

Complete chloroplast genome of Clematis taeguensis (Ranunculaceae), an endemic species from South Korea.

Project description:The complete chloroplast (cp) genome sequence of Clematis taeguensis Y.N.Lee (Ranunculaceae) was determined to be 159,534 bp in length, consisting of large (79,326 bp) and small (18,338 bp) single-copy regions and a pair of identical inverted repeats (30,935 bp). The genome contains 92 protein-coding genes, 32 tRNA genes, 8 rRNA genes, and 1 pseudogene (infA). Phylogenetic analysis of 19 taxa inferred from the chloroplast genome showed a relationship with C. taeguensis, which is also recognized as a species endemic to the Korean Peninsula. The complete cp genome sequence of C. taeguensis reported here provides important information for future phylogenetic and evolutionary studies in Ranunculaceae.

Complete plastome sequence of Elaeagnus glabra (Elaeagnaceae): an Asian endemic plant species.

Project description:Elaeagnus glabra is an evergreen vine or climbing shrub with 5 m height. It is widespread in southern China. It grows in the sunny forests or forest margins below 1000 m a.s.l. In this paper, we report and describe the complete plastome of E. glabra in order to provide useful genomic data for its systematic research. The complete plastome of E. glabra is 152,555 bp with a typical quadripartite structure of angiosperms. It contains two Inverted Repeats (IRs) of 25,918 bp, a large single-copy (LSC) of 82,408 bp, and a small single-copy (SSC) region of 18,311 bp. The complete plastome contains 129 genes, including 83 protein-coding genes, 38 tRNA genes, and eight rRNA genes. The overall A/T content in the chloroplast genome of E. glabra is 62.90%. The phylogenetic analysis indicated that E. glabra is close to E. loureirii within Elaeagnaceae. The complete plastome of E. glabra will provide useful resources for the development and utilization of this species and the phylogenetic study of Rosales.

Complete plastome sequence of Prunus hypoxantha (Rosaceae), a species endemic in west of China.

Project description:The Chinese endemic species Prunus hypoxantha is of great importance biogeographically, and is distributed in the edge of the Qinghai-Tibetan Plateau. Here, the complete chloroplast genome sequence of P. hypoxantha was assembled based on the Illumina reads. The complete plastome is 158,740 bp in length, with a large single-copy (87,206 bp) region, a small single-copy (18,884 bp) region, and two inverted repeat (26,325 bp) regions. The plastome contains 134 genes. Complete chloroplast genome sequence of P. hypoxantha will provide irreplaceable information in rebuilding the evolutionary history of the Maddenia clade.

Complete plastome sequence of Croton laevigatus Vahl (Euphorbiaceae): an endemic species in Hainan, China.

Project description:Croton laevigatus grows as an evergreen tree or shrub with 15 meters height. It is distributed in the dense or open forests of Hainan province, China. Here, we report and characterize the complete plastome of C. laevigatus in an effort to provide genomic resources useful for promoting its systematics research. The plastome of C. laevigatus is found to possess a total length 162,515 bp with the typical quadripartite structure of angiosperms, contains two Inverted Repeats (IRs) of 26,866 bp, a Large Single-Copy (LSC) region of 90,234 bp and a Small Single-Copy (SSC) region of 18,549 bp. The plastome contains 113 genes, consisting of 79 unique protein-coding genes, 30 unique tRNA genes and four unique rRNA genes. The overall A/T content in the plastome of C. laevigatus is 64.10%. The phylogenetic analysis indicated that C. laevigatus is close to C. tiglium within Euphorbiaceae in this study. The complete plastome sequence of C. laevigatus will provide a useful resource for the conservation genetics of this species as well as for the phylogenetic studies of Euphorbiaceae.

The complete chloroplast genome sequence of Ranunculus pekinensis (L. Liou) Luferov (Ranunculaceae), a species endemic to China.

Project description:Ranunculus pekinensis (L. Liou) Luferov 1997, a perennial aquatic herb, is endemic to Beijing, China and has high water quality requirements. Because its habitat is under great threat and its population is declining, it is now listed as a national protected plant in China. To provide genomic resources for future research of this endangered species, the complete chloroplast genome sequence of R. pekinensis was assembled and annotated for the first time. The complete chloroplast genome sequence was 156,139 bp in length, containing a large single copy region (LSC) of 85,430 bp and a small single copy region (SSC) of 19,970 bp, which were separated by a pair of 25,367 bp inverted repeat regions (IRs). The complete chloroplast sequence contained 112 unique genes, including 30 tRNA, 4 rRNA, and 78 protein-coding genes. The overall guanine-cytosine (GC) content of the chloroplast genome was 37.8%, and the GC contents of the LSC, SSC, and IR regions were 36.0%, 31.3%, and 43.5%, respectively. Phylogenetic analysis with the reported chloroplast sequences showed that R. pekinensis was closely related to R. bungei Steud. 1841, both of which belonged to Ranunculus Sect. Batrachium DC. 1817. These data will provide essential resources regarding the evolution and conservation of R. pekinensis.

Phylogenetic analysis revealed that the cp genome of A. austroyunnanense is closely related to that of Aconitum hemsleyanum.

Complete plastome of an endemic fern species from China: Neocheiropteris palmatopedata (Polypodiaceae).

Project description:Neocheiropteris palmatopedata (Baker) Christ is an endangered fern species endemic to southwest China. In this study, we sequenced the complete plastid genome of N. palmatopedata. The gene order and structure of the N. palmatopedata plastome are similar to those published plastomes in Polypodiales. The complete plastome is 153,344 bp in length, and the GC content is 42.1%. The plastome comprises 113 unique genes (83 protein-coding genes, 29 tRNA genes and four rRNA genes).

The complete plastome sequence of Lilium primulinum var. burmanicum, an ornamental and medicinal plant endemic to China.

Project description:Lilium primulinum var. burmanicum (W. W. Smith) Stearn 1948 is an ornamental and medicinal plant that has an extremely limited distribution in Yunnan, China. Here, we obtained the complete plastome of L. primulinum var. burmanicum via next-generation sequencing, and conducted phylogenomic analyses with existing species from Lilium. The total length of L. primulinum var. burmanicum was 152,206 bp with a typical quadripartite structure. The whole plastome contained a pair of inverted repeats (IRa/IRb; 26,399 bp) which divided a large single-copy (LSC; 81,854 bp) and a small single-copy (SSC; 17,563 bp). The average GC content among the whole plastome sequence and the LSC, SSC, and IR regions were 37%, 34.8%, 30.6%, and 42.5%, respectively. There were 134 genes detected from the whole plastome sequence, including 87 protein-coding genes, 39 tRNAs, and 8 rRNAs. Phylogenetic analyses using maximum likelihood showed congruent results that L. primulinum var. burmanicum together with L. primulinum var. ochraceum formed a single branch. These results demonstrate a close relationship between these variation species. The newly characterized chloroplast genome presented here will provide essential data for further phylogenomic analyses of the intraspecific relationship among Lilium species and for conservation genetics research of L. primulinum var. burmanicum.
