The mitochondrial genome of the black-tailed dusky antechinus (Antechinus arktos).

ABSTRACT: In this study, we report the mitochondrial genome of the black-tailed antechinus (Antechinus arktos), a recently-discovered, endangered carnivorous marsupial inhabiting a caldera that straddles the border of Australia's mid-east coast. The circular A. arktos genome is 17,334 bp in length and has an AT content of 63.3%. Its gene content and arrangement are consistent with reported marsupial mitogenome assemblies.

Project description:The black-tailed dusky antechinus (Antechinus arktos) is a recently discovered, endangered, carnivorous marsupial mammal endemic to the Tweed Shield Volcano caldera, straddling the border between Queensland and New South Wales in eastern Australia. The species' preference for cool, high-altitude habitats makes it particularly vulnerable to a shifting climate as these habitats recede. Aside from basic breeding and dietary patterns, the species' ecology is largely unknown. Understanding fine-scale habitat attributes preferred by this endangered mammal is critical to employ successful conservation management. Here, we assess vegetation attributes of known habitats over three sites at Springbrook and Border Ranges National Parks, including detailed structure data and broad floristic assessment. Floristic compositional assessment of the high-altitude cloud rainforest indicated broad similarities. However, only 22% of plant species were shared between all sites indicating a high level of local endemism. This suggests a diverse assemblage of vegetation across A. arktos habitats. Habitat characteristics were related to capture records of A. arktos to determine potential fine-scale structural habitat requirements. Percentage of rock cover and leaf litter were the strongest predictors of A. arktos captures across survey sites, suggesting a need for foraging substrate and cover. Habitat characteristics described here will inform predictive species distribution models of this federally endangered species and are applicable to other mammal conservation programs.

Can remote infrared cameras be used to differentiate small, sympatric mammal species? A case study of the black-tailed dusky antechinus, Antechinus arktos and co-occurring small mammals in southeast Queensland, Australia.

Project description:The black-tailed dusky antechinus (Antechinus arktos) is an endangered, small carnivorous marsupial endemic to Australia, which occurs at low population density along with abundant sympatric populations of other small mammals: Antechinus stuartii, Rattus fuscipes and Melomys cervinipes. Using A. arktos as a model species, we aimed to evaluate the effectiveness of infrared digital camera traps for detecting and differentiating small mammals and to comment on the broad applicability of this methodology. We also sought to understand how the detection probabilities of our target species varied over time and characterize their activity patterns. We installed 11 infrared cameras at one of only three known sites where A. arktos occurs for five consecutive deployments. Cameras were fixed to wooden stakes and oriented vertically, 35 cm above ground, directly facing bait containers. Using this method, we successfully recorded and identified individuals from all four species of small mammal known previously in the area from live trapping, including A. arktos. This validates the effectiveness of the infrared camera type and orientation for small mammal studies. Periods of activity for all species were highly coincident, showing a strong peak in activity during the same two-hour period immediately following sunset. A. arktos, A. stuartii and M. cervinipes also displayed a strong negative linear relationship between detection probability and days since deployment. This is an important finding for camera trapping generally, indicating that routine camera deployment lengths (of one-to-two weeks) between baiting events may be too long when targeting some small mammals.

Sleep architecture and regulation of male dusky antechinus, an Australian marsupial.

Project description:Study objectivesIn this study, we (1) describe sleep behavior and architecture, and (2) explore how sleep is regulated in dusky antechinus (Antechinus swainsonii), a small insectivorous marsupial. Our aim is to provide the first investigation into sleep homeostasis in a marsupial.MethodsWild-caught male dusky antechinus (n = 4) were individually housed in large indoor cages under a natural photoperiod of 10.5 h light/13.5 h dark. Continuous recordings of EEG, EMG, and tri-axial accelerometry were performed under baseline conditions and following 4-h of extended wakefulness.ResultsAntechinus engage in SWS and REM sleep. Some aspects of these states are mammal-like, including a high amount (23%) of REM sleep, but other features are reminiscent of birds, notably, hundreds of short sleep episodes (SWS mean: 34 s; REM sleep: 10 s). Antechinus are cathemeral and sleep equally during the night and day. Immediately after the sleep deprivation ended, the animals engaged in more SWS, longer SWS episodes, and greater SWS SWA. The animals did not recover lost REM sleep.ConclusionsSleep architecture in dusky antechinus was broadly similar to that observed in eutherian and marsupial mammals, but with interesting peculiarities. We also provided the first evidence of SWS homeostasis in a marsupial mammal.

The complete mitochondrial genome of the dusky-footed woodrat(Neotoma fuscipes) (Rodentia, Cricetidae).

Project description:The dusky-footed woodrat (Neotoma fuscipes) is an endemic North American rodent belonging to the family Cricetidae. We present here the first complete mitogenome within the Neotoma genus. The mitogenome is 16,199 bp in length, and has a structure and gene organization similar to other rodent species (e.g. Mus musculus, Peromyscus maniculatus and Microtus fortis calamorum). The overall base composition is A (35.2%), C (25.5%), G (12.3%), T (27.0%), with a GC content of 37.8%, similar to other rodents. This mitogenome serves as a foundation for future phylogenetic, phylogeographic and population genetic studies.

The complete genome sequence of Androctonus mauritanicus, the Moroccan black thick-tailed scorpion.

Project description:Androctonus mauritanicus is a large scorpion indigenous to North Africa. Notable for its extremely potent venom, it is responsible for several human deaths a year. We present the whole genome sequence of this species. Illumina sequencing was performed on a genetic sample from a single wild-caught individual. The reads were assembled using a de novo method followed by a finishing step. The raw and assembled data are publicly available via GenBank: Sequence Read Archive (SRR10738938) and Assembly (GCA_011317285).

The complete mitochondrial genome of red-tailed laughingthrush (Garrulax milnei).

Project description:In this study, the complete mitochondrial genome of Garrulax milnei was sequenced for the first time. This mitogenome is 17,871bp in length and it contains 22 tRNA genes, 13 protein-coding genes, 2 rRNA genes, 1 control region and 1 extra pseudo-control region. The base composition of the mitochondrial genome is 29.7% A, 24.5% T, 14.2% G and 31.6% C. The phylogenetic analysis based on the 12 protein-coding genes (except for ND6 gene) showed that G. milnei clusters with other two species that belong to genus Garrulax.

Molecular Survey of Mitochondrial Genes in Different Populations of the Black Fat-Tailed Scorpion, Androctonus crassicauda.

Project description:BackgroundAndroctonus crassicauda is the most medically relevant scorpion and understanding its genetic forms is essential for improvement of anti-venom sera, and risk management of scorpionism. Present study was designed to identify the variations of mitochondrial genes in different populations of A. crassicauda.MethodsAdults of A. crassicauda were collected from Zanjan Province during 2016-2017. Genomic DNA of samples was extracted and fragments of mitochondrial 16S, COI and ND1 genes were amplified and some of the amplicons were sequenced. Haplotype of samples were identified by multiple alignment of sequences, then phylogenetic trees of haplotypes were constructed.ResultsFragments of 352bp, 618bp and 680bp were amplified from 16S, COI and ND1 genes respectively. Nucleotide sequence in COI fragments was conserved, however, five haplotypes with some specific polymorphic sites were detected in 16S and ND1 fragments. Haplotype I was dominant and found in all areas. Other haplotypes were rare and limited to specific regions. Analysis of the phylogenetic trees inferred from 16S and COI genes, confirmed a strong positive correlation between geographic and genetic distance.ConclusionMitochondrial COI, 16S and ND1 genes were detected suitable for identifying the population structure. Five genotypes were found using 16S and ND1 genes. To prepare and improve the anti-venoms quality, additional studies are necessary to identify the toxin electrophoretic profile and geographical/ecological niche models of these genotypes in future.

Patterns in nuclear and mitochondrial DNA reveal historical and recent isolation in the Black-tailed Godwit (Limosa limosa).

Project description:On the basis of morphological differences, three subspecies of Black-tailed Godwit (Limosa limosa) have been recognized (L. l. limosa, L. l. islandica and L. l. melanuroides). In previous studies mitochondrial DNA (mtDNA) sequence data showed minimal genetic divergence between the three subspecies and an absence of sub-structuring within L. l. limosa. Here, population genetic structure and phylogeographic patterns have been analyzed using COI, HVR1 and HVR2 mtDNA sequence data as well as 12 microsatellite loci (nuDNA). The nuDNA data suggest genetic differentiation between L. l. limosa from Sweden and The Netherlands, between L. l. limosa and L. l. islandica, but not between L. l. limosa and L. l. melanuroides. However, the mtDNA data were not consistent with the nuDNA pattern. mtDNA did support a split between L. l. melanuroides and L. l. limosa/L. l. islandica and also demonstrated two L. l. limosa haplotype clusters that were not geographically isolated. This genetic structure can be explained by a scenario of isolation of L. l. melanuroides from L. l. limosa in Beringia during the Last Glacial Maximum. During the Pleistocene separation of L. l. islandica from L. l. limosa occurred, followed by colonization of Iceland by the L. l. islandica during the Holocene. Within L. l. limosa founder events, followed by population expansion, took place during the Holocene also. According to the patterns observed in both markers together and their geographic separation, we propose that the three traditional subspecies indeed represent three separate genetic units.

Characterization of the complete mitochondrial genome of short-tailed field vole, Microtus agrestis.

Project description:In this study, the complete mitochondrial genome of short-tailed field vole, Microtus agrestis, was determined through sequencing of PCR fragments. The complete mitochondrial genome of M. agrestis was 16,538 bp in length and encoded 13 protein-coding genes, 22 transfer RNA (tRNA) genes, and two ribosomal RNA genes. The overall nucleotide composition is: 15.7% A, 27.5% T, 25.5% C, and 31.4% G, with a total G + C content of 56.9%. By phylogenetic analysis using Bayesian method, M. agrestisa showed the closest relationship with the southern vole (Microtus rossiaemeridionalis).
