Phylogenetic analysis of the complete mitochondrial genome of Sargassum patens C. Agardh (Phaeophyceae).

ABSTRACT: The mitochondrial genome of Sargassum patens was completely sequenced. This mitogenome is a circular molecule of 34,844 bp in length and had an overall GC content of 36.20%. The mitogenome contains 37 protein-coding, three rRNA, 25 tRNA genes and two conserved open reading frames (ORFs). The Maximum-likelihood (ML) tree showed that S. patens has a closer relationship with S. aquifolium.

Project description:Sargassum hemiphyllum (Turner) C. Agardh is an important brown macroalga. In this study, we presented the complete chloroplast genome of its variety S. hemiphyllum var. chinense using genome skimming approach. Circular mapping revealed its sequence length was 124,319 bp, with a large single-copy region (LSC, 73,505 bp) and a small single copy region (SSC, 39,922 bp) separated by a pair of inverted repeats (IRs, 5446 bp). Its chloroplast genome contained 173 genes, including 139 protein-coding, 6 rRNA, and 28 tRNA genes. The phylogenetic analysis indicated that S. hemiphyllum var. chinense was closely related with S. confusum.

Complete mitochondrial genome and phylogenetic analysis of brown alga Scytosiphon lomentaria (Ectocarpales, Phaeophyceae).

Project description:The present study provides a mitochondrial genome sequence of Scytosiphon lomentaria, which is better than the previously established data in China. This mitogenome is 39,971 bp in length and consists of 35 protein-coding genes, 3 ribosomal-RNA genes, 24 transfer-RNA genes, and 5 open reading frames. Overall, the base composition was as follows: A, 29.7%; C, 12.8%; G, 19.2%; and T, 38.4%. The phylogenetic analysis based on the protein-coding genes indicated that the S. lomentaria collected in the samples was at an earlier differentiation position. These results contribute to the further understanding of Phaeophyceae phylogenetic relationships and species identification.

Project description:Sargassum kjellmanianum plays an important role in marine ecosystem and biological resource utilization. Here, we analyzed the characteristics and evolution of mitochondrial genome of S. kjellmanianum by paired-end sequencing. The complete mitogenome comprises a circular DNA molecule measuring 34,723 bp in length with 35 coding genes. The circular genome consisted of seven protein-coding genes, 25 tRNA genes, and three rRNA genes, with a total length of 26,553 bp. The overall A + T content was 63.43%, higher than the G + C content (36.57%). Phylogenetic analysis confirmed S. kjellmanianum was closely clustered with S. muticum.

Circular mapping revealed that the complete chloroplast DNA sequences of S. horneri was 124,075 bp in length and had an overall AT content of 69.41%, including 139 protein-coding genes, 28 transfer RNA genes, and 6 ribosomal RNA genes. The phylogenetic tree shows that S. horneri and Sargassum confusum constituted a sister clade along with Fucus vesiculosus.

Characterization of the complete chloroplast genome of Sargassum fusiforme and its phylogenomic position within phaeophyceae.

In this study, we characterized the complete chloroplast genome sequence of S. fusiforme using PacBio long-read sequencing technology. It had a circular mapping molecular with the length of 124,286 bp, with a large single-copy region (LSC, 73,437 bp) and a small single copy region (SSC, 40,131 bp) separated by a pair of inverted repeats (IRs, 5,359 bp). The cp genome contained 173 genes including 139 protein-coding, 6 rRNA, and 28 tRNA genes. The phylogenomic analysis indicated that S. fusiforme is closely related to S. thunbergii.

Organellar genome comparisons of Sargassum polycystum and S. plagiophyllum (Fucales, Phaeophyceae) with other Sargassum species.

Project description:BackgroundSargassum polycystum C. Agardh and Sargassum plagiophyllum C. Agardh are inhabitants of tropical coastal areas, their populations are negatively influenced by global warming and marine environment changes. The mitochondrial and chloroplast genomes of these species have not been sequenced.ResultsThe mitochondrial genomes of S. polycystum and S. plagiophyllum were 34,825 bp and 34,862 bp, respectively, and their corresponding chloroplast genomes were 124,493 bp and 124,536 bp, respectively. The mitochondrial and chloroplast genomes of these species share conserved synteny, sequence regions and gene number when compared with the organellar genomes of other Sargassum species. Based on sequence analysis of 35 protein-coding genes, we deduced that S. polycystum and S. plagiophyllum were closely related with S. ilicifolium; these species diverged approximately 0.3 million years ago (Ma; 0.1-0.53 Ma) during the Pleistocene period (0.01-2.59 Ma). Rates of synonymous and non-synonymous substitutions in the mitochondrial genome of the Sargassum genus were 3 times higher than those in the chloroplast genome. In the mitochondrial genome, rpl5, rpl31 and rps11 had the highest synonymous substitution rates. In the chloroplast genome, psaE, rpl14 and rpl27 had the highest synonymous substitution rates.ConclusionsPhylogenetic analysis confirms the close relationship between the two sequenced species and S. ilicifolium. Both synonymous and non-synonymous substitution rates show significant divergence between the group of mitochondrial genomes versus the group of chloroplast genomes. The deciphering of complete mitochondrial and chloroplast genomes is significant as it advances our understanding of the evolutionary and phylogenetic relationships between species of brown seaweeds.

Complete mitochondrial genome and phylogenetic analysis of Ixodes persulcatus (taiga tick).

Project description:Ixodes persulcatus is a species of hard tick which is a predominant tick species that spreads a wide array of serious human and animal pathogens. Here, we first assemble the complete mitogenome of I. persulcatus of China. The total length of the mitogenome was 14,539 bp included 36 genes and with a mitogenome structure similar to other ticks. Phylogenetic tree was constructed based on the complete mitogenome of I. persulcatus and closely related 19 species ticks to assess their phylogenic relationship and evolution. We also analyze the differences between the mitogenomes of I. persulcatus of Japan and China. The complete mitogenome data would be useful for further study of I. persulcatus.

Complete mitochondrial genome and phylogenetic analysis of Dollfustrema vaneyi (Trematoda: Bucephalidae).

Project description:BackgroundThe Bucephalidae is a large family of digenean trematodes but most previous analyses of its phylogenetic position have relied on a single mitochondrial gene or morphological features. Mitochondrial genomes (mitogenomes) remain unavailable for the entire family. To address this, we sequenced the complete mitogenome of Dollfustrema vaneyi and analyzed the phylogenetic relationships with other trematodes.ResultsThe circular genome of Dollfustrema vaneyi spanned 14,959 bp and contained 12 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and a major non-coding region. We used concatenated amino acid and nucleotide sequences of all 36 genes for phylogenetic analyses, conducted using MrBayes, IQ-TREE and PhyloBayes. We identified pronounced topological instability across different analyses. The addition of recently sequenced two mitogenomes for the Aspidogastrea subclass along with the use of a site-heterogeneous model stabilized the topology, particularly the positions of Azygiidae and Bucephalidae. The stabilized results indicated that Azygiidae was the closest lineage to Bucephalidae in the available dataset, and together, they clustered at the base of the Plagiorchiida.ConclusionsOur study provides the first comprehensive description and annotation of the mitochondrial genome for the Bucephalidae family. The results indicate a close phylogenetic relationship between Azygiidae and Bucephalidae, and reveal their basal placement within the order Plagiorchiida. Furthermore, the inclusion of Aspidogastrea mitogenomes and the site-heterogeneous model significantly improved the topological stability. These data will provide key molecular resources for future taxonomic and phylogenetic studies of the family Bucephalidae.
