The complete mitochondrial genome of Rhinogobius duospilus (Gobiidae: Gobionellinae).

ABSTRACT: Rhinogobius duospilus is a small freshwater fish with brilliant color in southern China, belonging to the subfamily Gobionellinae. In this study, the complete mitochondrial genome of 16,496 bp from R. duospilus was reported for the first time. It composed of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 non-coding genes. Phylogenetic tree showed that R. duospilus formed a separate lineage. The findings here would be helpful to further researches of R. duospilus.

Project description:The complete mitochondrial genome of Rhinogobius maculagenys Wu et al., (Perciformes,Gobiidae) was sequenced and annotated in this study. The circular mitogenome is 16,500 bp long and consists of 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes and two main non-coding regions (a putative control region and an L-strand replication origin). The overall base composition is 27.5% A, 25.5% T, 16.9% G, and 30.1% C. The gene order and composition are similar to those of other Gobionellinae species. Phylogenetic analysis revealed that R. maculagenys is closely related to Rhinogobius shennongensis in both the maximum likelihood tree and the Bayesian inference tree. The complete mitogenome of R. maculagenys will serve as a valuable resource for future studies on evolution, taxonomy, and genetic conservation of Rhinogobius.

Complete mitochondrial genome sequence and annotation of Rhinogobius lentiginis (Gobiiformes: Gobiidae: Gobionellinae).

Project description:We report the complete mitochondrial genome of Rhinogobius lentiginis, which was found to be a circular molecule of 16,633 bp in length and included 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and a non-coding control region. The overall base composition was 28.44% A, 26.21% T, 16.33% G, and 29.02% C. Phylogenetic analyses using maximum-likelihood and Bayesian inference methods revealed a close genome relationship among R. lentiginis, R. niger, R. shennongensis and R. maculagenys. The complete mitogenome of R. lentiginis will provide a valuable resource for species classification and conservation.

First complete mitochondrial genome of the endemic goby, Rhinogobius davidi (Gobiiformes: Gobiidae: Gobionellinae), in China.

Project description:The first complete mitochondrial genome of the freshwater goby Rhinogobius davidi was determined by high-throughput sequencing. This genome was 16,627 bp in length and consisted of 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 non-coding control regions. Phylogenetic analysis based on the amino acid sequences of 13 mitochondrial protein-coding genes from R. davidi and 23 relatives suggested that R. davidi had a close mitogenome relationship with Rhinogobius giurinus. This complete genome of R. davidi will provide basal molecular data for future studies on taxonomy, comparative genomics, and adaptive evolution in Rhinogobius.

Characterization and phylogenetic analysis of the complete mitochondrial genome of Rhinogobius wuyanlingensis (Gobiiformes: Gobiidae: Gobionellinae).

Project description:Rhinogobius wuyanlingensis is endemic to the upper reaches of Feiyunjiang river basin. In this article, the complete mitochondrial genome (mtDNA) for this freshwater goby was first determined. Sequence analysis showed the genome consisted of 13 protein-coding genes, 22 tRNA genes, two ribosomal RNA genes, and two main non-coding regions (the control region and the origin of the light strand replication). This circular molecule was 16,491 bp in length with a slight AT bias of 53.5%. In the phylogenetic tree, R. wuyanlingensis was closer to Rhinogobius brunneus, Rhinogobius yonezawai, Rhinogobius flumineus, and Rhinogobius cliffordpopei. The mitochondrial genome of R. wuyanlingensis reported here would provide basal molecular data for evolution, taxonomy, and population genetics of Rhinogobius.

The complete mitochondrial genome of Rhinogobius szechuanensis (Gobiiformes: Ggobiidae: Gobionellinae).

Project description:Here, we sequenced the complete mitogenome of Rhinogobius szechuanensis using the Illumina HiSeq platform and submitted the genome to Genbank with accession number OM617727. Assembly circular mitogenome (16,492 bp) consisted of 54.4% AT content, 13 protein-coding genes, 22 tRNA genes, two rRNA genes, an origin of light-strand replication, and a control region. Phylogenetic analysis supported that R. szechuanensis was grouped with R. rubromaculatus and clustered with other Rhinogobius species. The basal molecular data will be essential for further genetics studies such as evolution, taxonomy, DNA barcoding, and population genetics of Rhinogobius.

Project description:The mitochondrial genome of Rhinogobius wuyiensis Li & Zhong, 2007 was initially assembled using sequencing data from the Illumina HiSeq platform (San Diego, CA), resulting in a circular mitogenome of 16,502 base pairs with a pronounced A + T nucleotide bias. Maximum-likelihood (ML) and Bayesian inference (BI) revealed the phylogenetic relationships within the genus Rhinogobius, indicating that R. wuyiensis is closely related to a clade comprising R. maculagenys, R. shennongensis, R. niger, and R. lentiginis. This study enriches genetic resources and advances the understanding of phylogenetics within the genus Rhinogobius.

Characteristic and phylogenetic analyses of mitochondrial genome for Rhinogobius filamentosus (Teleostei: Gobiidae: Gobionellinae), an endemic species in China.

Project description:This study sequenced and annotated the complete mitochondrial genome sequence of Rhinogobius filamentosus, an endemic species in China. The complete mitochondrial genome was 16,510 base pairs long and contained 13 protein-coding genes (PCGs, 11,414 bp), 22 tRNA genes (1,555 bp), two rRNA genes (2,615 bp), two non-coding regions (D-loop: control region displacement loop, 478 bp; OL: origin of L-strand replication, 30 bp). The overall base composition of the genome was estimated to be T (25.4%), C (30.2%), A (27.6%) and G (16.7%), showing an AT bias (53%). Phylogenetic analyses revealed that the genus Rhinogobius included two clades. For one clade, R. filamentosus clustered with R. duospilus, and they formed a sister-group relationship with other ten Rhinogobius species. This work would be essential in revealing the evolutionary relationships in Gobionellinae.

The complete mitochondrial genome of Gymnogobius Petschiliensis (Gobiiformes; Gobiidae; Gobionellinae) and its phylogenetic implications.

Project description:Of the goby fishes, many Gymnogobius species have been poor recognized mainly because of the absence of enough molecular information and clear phylogenetic framework. In this study, the complete mitochondrial genome of Gymnogobius petschiliensis was determined and described. The mitogenome is 16,422 bp in length and consists of 22 tRNAs, 13 protein-coding genes, two rRNAs, one control region and a light strand replication origin (OL). The arrangement of this mitogenome is identical to that of the typical teleost. The overall base composition is 27.5%, 29.5%, 26.1%, and 16.9%, for A, T, C, and G, respectively, with a slight bias on A + T content (57.0%). The 13 protein-coding genes use the initiation codon ATG except COI, which uses GTG. Most of them use TAA or TAG as the stop codon, while COII, COIII, and Cyt b use an incomplete T or TA and ND4 uses an unusual AGA. The maximum-likelihood phylogeny tree of 19 Gobionellinae species demonstrated that G. petschiliensis had a very closely relationship with the same genus G. urotaenia. This study is expected to contributing to the phylogenetic evolution of G. petschiliensis and further phylogenetic relationship of Gobionellinae and Gobiiformes.

The next-generation sequencing reveals the complete mitochondrial genome of Rhinogobius formosanus (Perciformes: Gobiidae).

Project description:The complete mitochondrial genome of the Rhinogobius formosanus is presented in this study. In brief, it is 16,500 bp long and consists of 13 protein-coding genes, two rRNA genes, 22 tRNA genes, and a control region. The gene order and composition were similar to those of most other vertebrates. The nucleotide compositions of the heavy strand are 16.6% of G, 26.0% of T, 27.7% of A, and 29.8% of C. With the exception of the NADH dehydrogenase subunit 6 (ND6) and eight tRNA genes, all other mitochondrial genes are encoded on the heavy strand. The phylogenetic analysis by neighbour-joining (NJ) method showed that the R. formosanus has the closer relationship to Rhinogobius leavelli in the phylogenetic relationship.

In the present study, the complete mitochondrial genome of Rhinogobius sp., possible a new species of freshwater goby from Anhui province of China, was sequenced for the first time. Sequence analysis showed that it is 16,511 bp in length with A + T content of 52.3%, consisting of 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and a control region (CR). Phylogenetic analyses placed Rhinogobius sp. in a well-supported monophyletic cluster with other Rhinogobius fish and the phylogenetic position of Rhinogobius sp. was closer to Rhinogobius cliffordpopei.
