The complete mitochondrial genome of Lophosquillia costata (Malacostraca: Stomatopoda) from China and phylogeny of stomatopods.

ABSTRACT: Here, we present the complete mitochondrial genome of Lophosquillia costata. The genome is 15,771 bp in length with a 68.07% AT content. It contains 13 protein-coding genes, two rRNAs genes, and 22 tRNAs. Both rRNAs are encoded on the light strand. Besides seven tRNAs are encoded on the light strand (trnY, trnQ, trnV, trnL1, trnP, trnH, and trnF), and four PCG (nad1, nad4l, nad4, and nad5) are encoded on the light strand, whereas the other nine PCGs are located on the heavy strand. Phylogenetic analysis based on mitochondrial PCGs shows two distinct groups for Stomatopoda and Decapoda. Lophosquillia costata is found clustered with Oratosquilla oratoria into a branch (BP = 100), and they grouped with other species with high support (BP = 99) in the family Squillidae. Our results shall provide a better understanding in the evolutionary histories of the stomatopods.

Project description:In this study, the complete mitochondrial genome sequence of the Hymenocera picta is reported for the first time. The length of genome is 15,786 bp, including 13 protein-coding genes, two ribosomal RNA genes, and 21 transfer RNA genes. Nucleotide composition of the whole mitogenome was 37.26% A, 28.42% T, 21.92% C, and 12.40% G. The AT and GC skewness of mitogenome sequence was 0.135 and 0.277, respectively. The reconstructed phylogenetic relationships of 22 Decapoda species based on 13 protein-coding genes were highly supported and the clade of all Palaemonoidea shrimps included had a high support value. Our results shall provide a better understanding in the evolutionary histories of the Decapoda.

The evolutionary history of Stomatopoda (Crustacea: Malacostraca) inferred from molecular data.

Project description:The crustacean order Stomatopoda comprises seven superfamilies of mantis shrimps, found in coastal waters of the tropics and subtropics. These marine carnivores bear notable raptorial appendages for smashing or spearing prey. We investigated the evolutionary relationships among stomatopods using phylogenetic analyses of three mitochondrial and two nuclear markers. Our analyses recovered the superfamily Gonodactyloidea as polyphyletic, with Hemisquilla as the sister group to all other extant stomatopods. A relaxed molecular clock, calibrated by seven fossil-based age constraints, was used to date the origin and major diversification events of stomatopods. Our estimates suggest that crown-group stomatopods (Unipeltata) diverged from their closest crustacean relatives about 340 Ma (95% CRI [401-313 Ma]). We found that the specialized smashing appendage arose after the spearing appendage ∼126 Ma (95% CRI [174-87 Ma]). Ancestral state reconstructions revealed that the most recent common ancestor of extant stomatopods had eyes with six midband rows of hexagonal ommatidia. Hexagonal ommatidia are interpreted as plesiomorphic in stomatopods, and this is consistent with the malacostracan ground-plan. Our study provides insight into the evolutionary timescale and systematics of Stomatopoda, although further work is required to resolve with confidence the phylogenetic relationships among its superfamilies.

The first complete mitochondrial genome of Dictyosquilla foveolata (Stomatopoda: Squillidae) using next-generation sequencing.

Project description:Dictyosquilla foveolata is a moderately important commercial species that is naturally distributed from Australia to Borneo, and from northwest Indonesia to Burma, Vietnam, and China. The complete mitogenome sequence of D. foveolata was first determined using Illumina HiSeq sequencing in this study. The circular genome was 15,733 bp in length and consisted of 13 protein-coding genes and 2 ribosomal RNA genes, 22 transfer RNA genes. The mitochondrial gene arrangement of D. foveolata is similar to those of most other stomatopods. Results from maximum-likelihood phylogenetic analysis showed that D. foveolata was clustered with other six species of the family Squillidae. This study will be valuable for phylogenetic analyses of the genus Dictyosquilla and the other genera of the order Stomatopoda. This is the first record of the complete mitogenome for the genus Dictyosquilla.

Evolution of mantis shrimps (Stomatopoda, Malacostraca) in the light of new Mesozoic fossils.

Project description:BackgroundWe describe new specimens of Mesozoic mantis shrimps (Stomatopoda, Malacostraca) that exhibit morphological and developmental information previously unknown.ResultsSpecimens assigned to the taxon Sculda exhibit preserved pleopods, thoracopods including all four raptorial limbs as well as details of antennae and antennulae. The pleopods and the antennulae resemble those of the modern mantis shrimps, but the raptorial limbs are not as differentiated as in the modern species. In some specimens, the first raptorial limb (second thoracopod) is not significantly larger than the similar-sized posterior three pairs (as in extant species), but instead these appendages become progressively smaller along the series. In this respect they resemble certain Palaeozoic stomatopods. Another specimen, most likely belonging to another species, has one pair of large anterior raptorial thoracopods, a median-sized pair and two more pairs of small-sized raptorial appendages and, thus, shows a new, previously unknown type of morphology. A single specimen of Pseudosculda laevis also exhibits the size of the raptorial limbs; they are differentiated as in modern species, one large pair and three small pairs. Furthermore, we report additional larval specimens and show also post-larval changes, e.g., of the tail fan.ConclusionsThese new data are used to reconsider the phylogeny of Stomatopoda. We still need a strict taxonomical revision of the Mesozoic mantis shrimps, but this first examination already demonstrates the importance of these fossils for understanding mantis shrimp evolution and the interpretation of evolutionary pathways of particular features.

The complete chloroplast genome of Betula costata (Betulaceae).

Project description:In the present study, we analyzed the complete chloroplast genome sequence of Betula costata using the Ion Torrent platform. The chloroplast genome of B. costata was found to be 160,547 bp in length, with a large single-copy (LSC) region of 89,385 bp, a small single-copy (SSC) region of 19,038 bp, and a pair of inverted repeats (IRs) of 26,062 bp each. The overall GC content of the chloroplast genome was 36.1%. It contained 132 genes, including 87 protein-coding genes, 8 rRNA genes, and 37 tRNA genes. The phylogenetic analysis indicated that B. costata is closely related to Betula nana and Betula pubescens.

Complete mitochondrial genome sequence of the genus Austinograea (Malacostraca: Brachyura: Bythograeidae) and its phylogenetic analysis.

Project description:Austinograea species are restricted to hydrothermal vents and are typically considered to be omnivorous predators in vent communities. Here we present the complete mitochondrial genome of Austinograea sp. which was collected from Carlsberg Ridge, the mid-ocean ridge in the northwestern Indian Ocean. The genome is 15,584 bp in length with a 68.11% AT content. It contains 13 protein-coding genes (PCGs), 2 ribosomal RNA genes, and 22 transfer RNA genes. Phylogenetic analysis shows that the present species is closest to Austinograea rodriguezensis. This study contributes to further phylogenetic analysis within Eubrachyura.

Complete mitochondrial genome of Tetraclita squamosa squamosa (Sessilia: Tetraclitidae) from China and phylogeny within Cirripedia.

It contains 13 protein-coding genes, 2 ribosomal-RNA genes and 22 transfer-RNA genes. All PCGs except nad4l in T. squamosa squamosa start with ATN, and terminated with a complete stop codon, except nad3. Phylogenetic analysis based on mitochondrial PCGs shows that T. squamosa squamosa is clustered with T. serrata into a branch (BP = 100). Our result is consistent with previous reports that genus Tetraclita and family Tetraclitidae are not monophyletic. This study contributes to further phylogenetic analysis within Cirripedia.

Complete mitochondrial genome and phylogeny of Pleistocene mammoth Mammuthus primigenius.

Project description:Phylogenetic relationships between the extinct woolly mammoth (Mammuthus primigenius), and the Asian (Elephas maximus) and African savanna (Loxodonta africana) elephants remain unresolved. Here, we report the sequence of the complete mitochondrial genome (16,842 base pairs) of a woolly mammoth extracted from permafrost-preserved remains from the Pleistocene epoch--the oldest mitochondrial genome sequence determined to date. We demonstrate that well-preserved mitochondrial genome fragments, as long as approximately 1,600-1700 base pairs, can be retrieved from pre-Holocene remains of an extinct species. Phylogenetic reconstruction of the Elephantinae clade suggests that M. primigenius and E. maximus are sister species that diverged soon after their common ancestor split from the L. africana lineage. Low nucleotide diversity found between independently determined mitochondrial genomic sequences of woolly mammoths separated geographically and in time suggests that north-eastern Siberia was occupied by a relatively homogeneous population of M. primigenius throughout the late Pleistocene.

Complete Plastid Genome of the Brown Alga Costaria costata (Laminariales, Phaeophyceae).

Project description:Costaria costata is a commercially and industrially important brown alga. In this study, we used next-generation sequencing to determine the complete plastid genome of C. costata. The genome consists of a 129,947 bp circular DNA molecule with an A+T content of 69.13% encoding a standard set of six ribosomal RNA genes, 27 transfer RNA genes, and 137 protein-coding genes with two conserved open reading frames (ORFs). The overall genome structure of C. costata is nearly the same as those of Saccharina japonica and Undaria pinnatifida. The plastid genomes of these three algal species retain a strong conservation of the GTG start codon while infrequently using TGA as a stop codon. In this regard, they differ substantially from the plastid genomes of Ectocarpus siliculosus and Fucus vesiculosus. Analysis of the nucleic acid substitution rates of the Laminariales plastid genes revealed that the petF gene has the highest substitution rate and the petN gene contains no substitution over its complete length. The variation in plastid genes between C. costata and S. japonica is lower than that between C. costata and U. pinnatifida as well as that between U. pinnatifida and S. japonica. Phylogenetic analyses demonstrated that C. costata and U. pinnatifida have a closer genetic relationship. We also identified two gene length mutations caused by the insertion or deletion of repeated sequences, which suggest a mechanism of gene length mutation that may be one of the key explanations for the genetic variation in plastid genomes.

Project description:The mitochondrial genome of Epeorus herklotsi (Ephemeroptera: Heptageniidae) from Longquan, Zhejiang province, China was a circular molecule of 15,499 bp in length, containing 13 protein-coding genes, two ribosomal RNAs, 23 transfer RNAs, and a control region. The A + T content of the overall base composition of H-strand is 65.7%. All of the 13 protein-coding genes were begun with ATN as start codon except ND5 using GTG. ATP6, ATP8, COI, COIII, ND1, ND2, ND4L, and ND6 genes were terminated with TAA as stop codon, Cyt b ended with TAG and the other three protein-coding genes end with an incomplete stop codon (TA or T). In BI phylogenetic trees, the monophyly of the families Caenidae, Heptageniidae, Isonychiidae and Viemamellidae, and the genus Epeorus were strongly supported. Epeorus is a sister clade to Parafronurus, then cluster with Paegniodes.
