The complete chloroplast genome sequence of Vitis champinii.

ABSTRACT: Vitis champinii is a grapevine rootstock species and widely used in vineyards and in rootstock breeding programs for regions with high nematode populations or saline soils. Here, the complete chloroplast genome of V. champinii was reported. The length of the chloroplast genome was 160,657 bp with a large single copy region of 89,217 bp, a small single copy region of 19,504 bp and two separated inverted regions of 51,936 bp, respectively. In total, 130 unique genes were identified of this genome, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis indicates that V. champinii is closely related to Vitis acerifolia.

Project description:Vitis berlandieri, a species of grape native to the southern North America, is known for good tolerance against soils with a high content of lime and was almost used for rootstock breeding. Here, we report the complete chloroplast genome of V. berlandieri. The chloroplast genome was 161,028 bp in length, harboring a large single-copy region (89,228 bp) and a small single-copy region (19,028 bp) separated by two inverted repeat regions. A total of 130 unique genes were identified from this genome, including 85 protein-coding genes (PCGs), 37 tRNA genes, and 8 rRNA genes. Chloroplast phylogenetic analysis revealed that V. berlandieri is closely related to V. cordifolia.

Project description:Vitis pseudoreticulata is a wild Vitis species distributed in Southern China and wildly used to crossbreeding based on its resistance to moisture. In this study, the complete chloroplast genome of V. pseudoreticulata was assembled for the first time. The chloroplast genome was 161,065 bp in length, including two single-copy regions (19,083 and 89,276), which separated by a pair of inverted repeat regions. In totally, 132 genes were predicted, including 87 CDSs, 8 rRNA genes and 37 tRNA genes. The phylogenetic tree analysis showed that V. pseudoreticulata was the closest related to Vitis amurensis.

This study first releases the complete chloroplast genome of V. amurensis 'Shuanghong' and subjected the sample to phlogenetic analysis. The chloroplast genome is 161,558 bp in length, and comprises a small single-copy region (19,336 bp) and a large single-copy region (89,744 bp), which are seperated by a pair of inverted repeat regions. The chloroplast genome encodes 133 genes, including 88 CDSs, 8 rRNA genes, and 37 tRNA genes. The phylogenetic tree showed that V. amurensis 'Shuanghong' is most closely related to Vitis vinifera.

The circular genome was 161,188 bp in length, composed of a large single-copy region (LSC, 161,100-89,334 bp) and a small single-copy region (SSC, 115,689-134,745 bp), separated by two inverted repeat regions (IRA, 89,335-115,688 bp; IRB, 134,746-161,099 bp). The genome encoded 134 genes, containing 88 protein-coding genes (PCGs), 38 tRNA genes, and 8 rRNA genes. The phylogenetic tree showed a close relationship between V. yeshanensis and V. amurensis.

Complete sequence of chinese wild Vitis davidii chloroplast DNA.

Project description:Vitis davidii Foёx is an important wild grape species with extremely high diseases resistance, health promoting properties, and utilization value. Here, the whole-genome high-throughput sequencing data was mined to determine the entire chloroplast genome of this Vitis species. This circular DNA is 161,065 bp in size, counting a pair of inverted repeats (24,802 bp each). The chloroplast genome consists of 125 genes, including 86 protein-coding genes, 31 transfer RNAs, and 8 ribosomal RNAs. A phylogenetic analysis based on the complete chloroplast genome sequences in plants showed that V. davidii formed a different clade from other four congeneric species of the family Vitaceae. This complete chloroplast genome will provide valuable information for future evaluation, conservation, and utilization of V. davidii.

The complete chloroplast genome sequence of Lemna turionifera (Araceae).

Project description:Lemna turionifera is native to North America and northern Asia, with significant potential for industrial wastewater remediation. The complete nucleotide sequence of the L. turionifera chloroplast genome (cpDNA) was determined. The cpDNA is a circular molecule of 166,606 bp and containing a pair of inverted repeats (IRs) measuting 31,663 bp each. These IRs are flanked by a small single-copy region of 13,542 bp and a large single-copy region of 89,738 bp. The chloroplast genome of L. turionifera consisted of 112 unique genes, including 78 protein-encoding genes, 30 tRNA genes, and four rRNA genes. The phylogenetic analysis utilizing cpDNA provided a well-supported resolution of the relationships among subfamilies within the Araceae family. Our findings indicated a close relationship between L. turionifera and a clade consisting of L. minor, L. japonica, and L. gibba. The availability of the complete chloroplast genome sequence of L. turionifera presents valuable data for future phylogenetic investigations within the Lemnaceae family.

Complete chloroplast genome sequence of Hedychium coronarium.

Project description:The first complete chloroplast genome of Hedychium coronarium (Zingiberaceae) was reported in this study. The H. coronarium chloroplast genome was 163,949 bp in length and comprised a pair of inverted repeat (IR) regions of 29,780 bp each, a large single-copy (LSC) region of 88,581 bp and a small single-copy (SSC) region of 15,808 bp. It encoded 141 genes, including 87 protein-coding genes (79 PCG species), 46 tRNA genes (28 tRNA species), and eight rRNA genes (four rRNA species). The nucleotide composition was asymmetric (31.68% A, 18.35% C, 17.74% G, 32.23% T) with an overall AT content of 63.92%. Phylogenetic analysis showed that H. coronarium was classified into a monophyletic group within the genus Hedychium in family Zingiberaceae.
