Characterization of the complete chloroplast genome of Rumex nepalensis (Polygonaceae).

ABSTRACT: Rumex nepalensis (Polygonaceae) is a fairly common perennial herb of high altitudes. In this study, we determined the complete chloroplast genome (plastome) of R. nepalensis with genome-skimming method. The complete plastome of R. nepalensis was 159,110 bp in length with a quadripartite structure, including a large single-copy region of 84,810 bp, a small single-copy region of 13,044 bp, and a pair of inverted repeats regions of 30,628 bp. The overall guanine-cytosine (GC) content was 37.5%. A total of 112 unique genes was annotated in this plastome, including 78 protein-coding genes, 30 tRNA genes, and four rRNA genes. In the ML tree, R. nepalensis was sister to R. crispus, and Rumex was sister to a clade comprising Rheum and Oxyria within Polygonaceae famliy.

Project description:Rumex dentatus L. is a flowering plant with promising therapeutic effects. Here, we reported the complete chloroplast genome sequence of R. dentatus. The length of the complete genome is 159,103 bp, with a pair of inverted repeat regions (IRb/IRa, 30,628 bp) separated by a large single-copy (LSC, 84,848 bp) region and a small single-copy (SSC, 12,999 bp) region. The overall GC content of the genome was 37.6%, and the corresponding values in the LSC, SSC, and IR regions were 35.8%, 32.6%, and 41.1%, respectively. There are 129 genes, including 84 protein coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic tree showed that R. dentatus was most relative to the species of R. nepalensis and R. crispus.

Project description:Rumex nepalensis is a traditional Chinese herb used for detoxification, hemostasis, and anti-inflammatory. In this study, the complete chloroplast sequence of R. nepalensis was characterized from Illumina pair-end sequencing. The cpDNA was 159,044 bp in length, containing a pair of inverted repeats of 30,623 bp each separated by a large and small single copy region of 84,819 bp and 12,979 bp, respectively. The complete chloroplast genome of R. nepalensis contained 128 genes, 37 tRNA, and 8 rRNA. Phylogenetic tree demonstrated that R. nepalensis was closely related to Rumex acetosa.

Characterization of the complete chloroplast genome of sorrel (Rumex acetosa).

Project description:Rumex acetosa, known as sheep's sorrel, red sorrel, sour weed, and field sorrel, is a species of flowering plant in the buckwheat family Polygonaceae. In this study, the complete chloroplast (cp) genome of R. acetosa (Rumiceae) was determined through Illumina sequencing method. The complete chloroplast genome of R. acetosa was 160,269 bp in length and contained a pair of IR regions (30,503 bp) separated by a small single copy region (13,128 bp) and a large single copy region (86,135 bp). This cp genome is encoded with 129 genes including 83 protein-coding genes, 36 tRNA genes, and 8 ribosomal RNA genes. The overall GC content of R. acetosa cp genome is 37.2%. By phylogenetic analysis using Bayesian method, R. acetosa showed the closest relationship with other 2 Rumiceae species, Rheum palmatum and Oxyria sinensis.

Characterization of the complete chloroplast genome of medicinal plant Rheum officinale (Polygonaceae).

Project description:The complete chloroplast (cp) genome of Rheum officinale Baill. was determined based on the Illumina Sequencing data. The cp genome is 161,563 bp in length. The overall G + C content of the cp genome was 37.31%. The R. officinale cp genome contains 129 genes, including 84 protein-coding genes, eight rRNA genes (four rRNA species), and 37 tRNA genes (20 tRNA species). A neighbour-joining phylogenetic tree clarified that the cp genome of R. officinale was closely related to that of R. palmatum in Polygonaceae.

Characterization of the complete chloroplast genome of traditional Tibetan herb, Rheum Pumilum Maxim. (Polygonaceae).

Project description:The complete chloroplast genome sequence of traditional Tibetan herb, Rheum pumilum Maxim. was analyzed. The complete chloroplast genome of R. pumilum is 162,213 bp in size and has a 27.27% GC content. In the typical circular quadripartite structure, there was a pair of inverted repeat (IR) regions with 31,023 bp in length, which separated by a large single-copy (LSC) region (87,424 bp) and a small single-copy (SSC) region (12,743 bp). The chloroplast genome of R. pumilum contained 131 unigenes, which was composed of 86 protein-coding genes, 37 tRNA and 8 rRNA genes. Moreover, 238 SSRs were identified and 58.8% of them existed in LSC region. A maximum likelihood (ML) phylogenetic analysis based on chloroplast genomes indicated that R. pumilum was closely related to R. pulmatum, R. tangutica, and R. officinale. Our results would provide a valuable resource for resource utilization and the phylogenetic studies of Rheum in Polygonaceae.

Characterization of the complete chloroplast genome of Homalocladium platycladum (Polygonaceae) and its phylogenetic analysis.

Project description:Homalocladium platycladum is a fascinating ornamental plant that has long been used in Chinese medicine. Here, we characterize the complete chloroplast genome sequence of this plant (GenBank: NC_062330). This circular genome has a total length of 163,202 bp containing a large single-copy region (87,820bp), a small single-copy region (13,538bp), and a pair of inverted repeat regions (30,922bp). A total of 130 predicted genes were identified, including 85 protein-coding genes, 37 transfer RNA genes, and 8 ribosomal RNA genes. Phylogenetic analysis demonstrated that H. platycladum belongs to the Polygonaceae family and is highly analogous with Homalocladium and Muehlenbeckia families.

The complete chloroplast genome of Piptanthus nepalensis, a medicinal plant.

Project description:Piptanthus nepalensis (Hooker) Sweet is a semi deciduous or deciduous shrub belonging to the genus Piptanthus, Leguminosae. P. nepalensis has been used as a folk medicinal herb in Nepal and was cultivated all over the world as an ornamental plant. In the present study, we sequenced the entire genome of the chloroplast of P. nepalensis. The total length of the chloroplast genome in P. nepalensis is 152,195 bp, including a large single-copy region of 82,048 bp, a small single-copy region of 17,675 bp, and a pair of inverted repeats regions of 26,236 bp. The overall guanine-cytosine (GC) content of the genome was 36.7%. There are 131 genes in the chloroplast genome of P. nepalensis, including 85 protein-coding genes, 8 rRNA genes and 38 tRNA genes. Phylogenetic analysis showed that P. nepalensis is closely related to Maackia floribunda.

The complete chloroplast genome of Agrimonia pilosa var. nepalensis (D. Don) Nakai.

Project description:Agrimonia pilosa var. nepalensis (D. Don) Nakai is an herbaceous species of Rosaceae distributed in China. It has ornamental and ecological values. Lack of genetic background seriously hinders its further research and utilization. To provide genetic information for further study of it, complete chloroplast (cp) genome was characterized in this study. The genome is a circular molecule of 155,147 bp in length with overall GC content of 36.9%, which contains 85 protein-coding genes, eight ribosomal RNA genes, and 37 transfer RNA genes. It contains a typical tetrad structure, including a large single copy, a small single copy, and two inverted repeat regions. Phylogenetic analysis revealed that A. pilosa var. nepalensis and A. pilosa are closely related. Result of this study could provide genetic information for further research of A. pilosa var. nepalensis.

Characterization of nuclear microsatellite markers for Rumex bucephalophorus (Polygonaceae) using 454 sequencing.

Project description:Nuclear microsatellite markers were developed in Rumex bucephalophorus subsp. canariensis (Polygonaceae) to investigate its genetic diversity and structure. Sixteen polymorphic microsatellite markers were obtained using 454 next-generation sequencing with di-, tri-, and tetranucleotide repeats. The average number of alleles was 5.688 and 3.813 for R. bucephalophorus subsp. canariensis var. canariensis and var. fruticescens, respectively. Slightly higher levels of mean genetic diversity were found in var. canariensis (expected heterozygosity = 0.600) than in var. fruticescens (expected heterozygosity = 0.514). Cross-amplifications in related taxa within R. bucephalophorus showed good amplification and polymorphic patterns. These 16 novel nuclear microsatellite markers are the first in the genus Rumex and may serve as valuable tools to carry out studies on genetic diversity and structure as well as progeny studies.

The complete chloroplast genome of a medicinal resource plant (Rumex crispus).

Project description:Rumex crispus has high medicinal value which belongs to the family Polygonaceae. We sequenced the complete chloroplast genome of R. crispus, which is 158,851 bp in length. A total of 111 unique genes have been predicted in the chloroplast genome of this species, consisting of 77 protein-coding sequences, 30 tRNA and 4 rRNA genes. A maximum likelihood (ML) phylogenetic tree based on 80 protein-coding genes of 18 Polygonaceae species showed the phylogenetic position of R. crispus within the family Polygonaceae. These results facilitate population and biological studies of R. crispus and benefit further investigations of this important species.
