The complete mitochondrial genome of Hapalogenys analis (Perciformes, Haemulidea) except for control region, obtained by whole genome sequencing.

ABSTRACT: In this study, we obtained the complete mitochondrial genome of Hapalogenys analis using whole genome sequencing. With the exception for control region, this mitochondrial genome, consisting of 16,355 base pairs (bp), contains 13 protein-coding genes (PCGs), 2 ribosomal RNAs (rRNAs), and 21 transfer RNAs (tRNAs). This mitochondrial genome also lacks a tRNA-Pro gene after tRNA-Thr gene. The overall base composition shows 25.45% of T, 29.73% of C, 28.68% of A and 16.14% of G, with a slight A + T rich feature (54.13%). Sanger sequencing is needed to confirm the accuracy of control region, as well as the lack of tRNA-Pro gene. The mitogenome data provides useful genetic markers for the studies on the molecular identification, population genetics, phylogenetic analysis and conservation genetics.

Project description:In this study, we used next-generation sequencing to obtain the complete mitochondrial genome of Platycephalus sp.1. This mitochondrial genome, consisting of 16,552 base pairs (bp), contains 13 protein-coding genes, two ribosomal RNAs, 22 transfer RNAs, and two non-coding control regions (control region and origin of light-strand replication) as those found in other vertebrates. Control region, of 877 bp in length, is located between tRNAPro and tRNAPhe. Within the control region, typical conserved domains, such as the termination-associated sequence, central and conserved sequence blocks domains were identified. The overall base composition shows 25.83% of T, 29.98% of C, 27.01% of A, and 17.18% of G, with a slight A + T rich feature (52.84%). The complete mitogenome data provides useful genetic markers for the studies on the molecular identification, population genetics, phylogenetic analysis and conservation genetics.

Complete mitochondrial genome of the hawkmoth Notonagemia analis scribae (Lepidoptera: Sphingidae).

Project description:Currently, the mitochondrial genome of only two species of Sphingidae have been completely sequenced. For the phylogenetic study of Bombycoidea (including Bombycidae, Saturniidae and Sphingidae) using mitochondrial genomes (mitogenomes), more species are required as a basis for future research. In the present study, we sequenced the complete mitogenome of the hawkmoth, Notonagemia analis scribae (Lepidoptera: Sphingidae), to enrich the Sphingidae database. The length of the N. a. scribae genome was 15,303 bp with a typical set of genes (13 protein-coding genes [PCGs], 2 rRNA genes, and 22 tRNA genes), and one major non-coding A + T-rich region. The COI gene had a CGA start codon, which is the start codon for this gene in the majority of lepidopteran species, whereas other PCGs began with ATN codons. A 318-bp A + T-rich region harbored the blocks of conserved sequences that are typically found in lepidopteran insects, excluding a poly-A stretch, which is typically found at the end of the A + T-rich region. Phylogenetic analysis using the 13 PCGs indicated that N. a. scribae grouped together with two within-familial species, Sphinx morio and Manduca sexta, with the highest nodal support both by Bayesian inference and maximum-likelihood methods, forming the Sphingidae monophyletic group.

Project description:Pyrocoelia analis (Fabricius, 1801) (Coleoptera, Lampyridae, Pyrocoelia) is a beautiful ornamental insect widely distributed in East and Southeast Asia. The complete mitogenome of P. analis has been sequenced. The mitogenome, total length of 14,785 bp, includes 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and a noncoding D-loop region. The overall base composition of Pyrocoelia analis mitogenome is 34.63% for A, 13.69% for C, 42.79% for T, and 8.89% for G, with a high A + T bias of 77.42%. These mitogenome data might be useful for further phylogeography analyses and other related studies in Hymenoptera.

The next-generation sequencing reveals the complete mitochondrial genome of Rhinogobius formosanus (Perciformes: Gobiidae).

Project description:The complete mitochondrial genome of the Rhinogobius formosanus is presented in this study. In brief, it is 16,500 bp long and consists of 13 protein-coding genes, two rRNA genes, 22 tRNA genes, and a control region. The gene order and composition were similar to those of most other vertebrates. The nucleotide compositions of the heavy strand are 16.6% of G, 26.0% of T, 27.7% of A, and 29.8% of C. With the exception of the NADH dehydrogenase subunit 6 (ND6) and eight tRNA genes, all other mitochondrial genes are encoded on the heavy strand. The phylogenetic analysis by neighbour-joining (NJ) method showed that the R. formosanus has the closer relationship to Rhinogobius leavelli in the phylogenetic relationship.

Complete mitochondrial genome of Lycodes tanakae (Perciformes: Zoarcidae).

Project description:The complete mitochondrial genome of Lycodes tanakae was sequenced for the first time from its muscle tissue using the next-generation sequencing method. Its mitochondrial genome was 16,594 base pairs in length, containing 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one control region. Its overall A, C, G, and T contents were 25.6%, 30.6%, 18.7%, and 25.2%, respectively. Its, A + T content (50.8%) was slightly higher than its G + C content (49.2%). A phylogenetic tree was built using 10 belonging to the order Perciformes and two species belonging to the order Scorpaeniformes.

Complete mitochondrial genome of Trematomus newnesi (Perciformes, Nototheniidae).

Project description:The complete mitochondrial genome of Trematomus newnesi was sequenced using an Illumina platform. The 18,602 bp mitogenome contains 13 protein-coding genes, two rRNAs, and 23 tRNAs (tRNAMet is duplicated). The eight stop codons are TAA, TAG, CTT, GTA, AAT, ACT, AGG, and TTA. Two start codons ATG and GTG are present. The GC content is 44.4% and AT content is 55.6%. A phylogenetic tree was generated using 13 species from three families. The results showed that T. newnesi is closely related to Pagothenia borchgrevinki in Nototheniidae. This study provides fundamental data for further genetic evolutionary studies on T. newnesi.

The complete mitochondrial genome of Heniochus chrysostomus (Perciformes, Chaetodontidae).

Project description:We report the first mitochondrial genome sequences for the three band pennant fish, Heniochus chrysostomus. The whole mitogenome of H. chrysostomus was circular in shape and 16,650 bp in length. The mitogenome consists of 13 typical vertebrate protein-coding genes, 22 tRNA genes, 2 rRNA genes (12S rRNA and 16S rRNA), and 2 putative non-coding regions. Phylogenetic tree analysis revealed that H. chrysostomus was closely related to Heniochus diphreutes. This study will provide useful genetic information for future phylogenetic and taxonomic classification of Chaetodontidae.

The complete mitochondrial genome of Pomadasys kaakan (Perciformes: Haemulidae).

Project description:Pomadasys kaakan (Cuvier 1830) is a fish found in coastal waters that is widely distributed in the Western Indo-Pacific Ocean and plays an important role in commercial fisheries. The complete mitochondrial genome of P. kaakan was determined for the first time in this study. The genome was 16,808 bp in length and consisted of 13 protein coding genes, 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and one noncoding control region. The overall base composition was estimated to be A: 27.1%; T: 24.7%; C: 31.7%; and G: 16.5%, with an AT bias of 51.8%. Molecular phylogenetic analysis suggested that P. kaakan was clustered with species of genera Plectorhinchus, Diagramma, and Parapristipoma, which also belonged to the Haemulidae family. Furthermore, the Haemulidae family was closely related to the group containing Oplegnathidae, Kyphosidae, Teraponidae, and Lutjanidae. These results may provide molecular information for the species evolution and phylogenetic status of P. kaakan in the suborder Percoidei.
