The complete mitochondrial genome of Percocypris retrodorsalis (Teleostei, Cypriniformes) in Nujiang River: characterization and phylogenetic position.

ABSTRACT: Percocypris retrodorsalis is an endemic species found in Nujiang River and Lantsang. In this study, the complete mitochondrial genome of P. retrodorsalis was determined. The circular mitochondrial genome was 16,576 bp long, containing 13 protein-coding genes, two ribosomal RNA genes (rRNA), 22 transfer RNA (tRNA) genes, an origin of light-strand replication (OL), and one displacement loop locus (D-loop). Most genes were encoded on the heavy strand except for ND6 and eight tRNA genes. There were 11 regions of gene overlaps totaling 29 bp and seven intergenic spacer regions totaling 37 bp. The phylogenetic analyses were performed on the concatenated dataset of 28 protein-coding genes (PCGs), and the fishes of genus Percocypris may have a close relationship with Schizothoracins (Schizothoracinae) compared to other Cyprinidae fishes.

Project description:The complete mitochondrial genome of Sinibotia superciliaris was determined in this study. It contained 13 protein-coding genes (PCGs), 22 tRNA, 2 rRNAs, and a control region with the base composition 31.57% A, 27.18% C, 25.52% T, and 15.74% G. Here we compared this newly determined mitogenome with another one from the same species reported before. The variable sites and the genetic distances between the two mitogenomes were 20 bp and 0.1%. 15 variable sites were occurred in the PCGs. The results from the phylogenetic analysis showed that the genus Sinibotia is a monophyletic group and S. superciliaris demonstrate a sister relationship with Sinibotia pulchra.

The complete mitochondrial genome of Acrossocheilus yunnanensis (Teleostei: Cypriniformes: Cyprinidae) and its phylogenetic position.

Project description:The complete mitochondrial genome of Acrossocheilus yunnanensis was determined in this study. It contained 13 protein-coding genes (PCGs), 22 tRNA, 2 rRNAs, and a control region with the base composition 31.47% A, 27.83% C, 24.65% T, and 16.05% G. Here we compared this newly determined mitogenome with another one from the same species reported before. The variable sites and the genetic distances between the two mitogenomes were 134 bp and 0.8%. Sixty-five variable sites occurred in the PCGs. The results from the phylogenetic analysis showed that the genus Acrossocheilus is not a monophyletic group and Acrossocheilus yunnanensis demonstrates a close relationship with Acrossocheilus monticola.

The complete mitochondrial genome of Homatula pycnolepis (Teleostei, Cypriniformes) in Lantsang River and its phylogenetic analysis.

Project description:Homatula pycnolepis is a small-sized benthopelagic fish species in the family Nemacheilidae, superfamily Cobitidea. In this study, the entire mitogenome sequence of the H. pycnolepis has been sequenced by using sanger sequencing method. The circular mitochondrial genome was 16,570 bp in length and contained of 13 protein-coding genes, two ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, an origin of light-strand replication (OL), and one displacement loop locus (D-loop). The overall base composition was 30.1% A, 26.4% T, 26.8% C, and 16.7% G with 56.6% AT content. Most genes were encoded on the heavy strand except for ND6 and eight tRNA genes. There were 11 regions of gene overlaps totaling 29 bp and 7 intergenic spacer regions totaling 37 bp. Its structure type was similar to the mitogenome of Cobitidea fishes. Phylogenetic analysis with 33 complete mitogenomes of Cobitidea and 2 Macrognathus fishes in the family of Mastacembelidae suggested that Homatula species clustered as one monophyletic clade and Homatula was closely related to Schistura. Mitogenome information from this study could be a useful basis for conservation and phylogenetics of this species.

The complete mitochondrial genome sequence of Triplophysa stenura (Teleostei, Cypriniformes): genome characterization and phylogenetic analysis.

Project description:The nemacheilid genus Triplophysa is widely distributed in the Qinghai-Tibet Plateau and its adjacent areas. The complete mitochondrial genome of the loach Triplophysa stenura collected from the Peigucuo Lake was sequenced. The genome was 16,569 bp in length, including 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and a non-coding control region (D-loop). Most of the genes were encoded on the heavy strand, except for ND6 and eight tRNA genes. The overall base composition of T. stenura was 27.8% for A, 28.4% for T, 25.4% for C, 18.4% for G, with a slight A + T rich feature (56.2%). Phylogenetic analyses showed that all Triplophysa species clustered together and T. stenura formed a sister relationship with T. tibetana. The complete mitogenome data of T. stenura would provide essential information in understanding phylogenetic relationships among Triplophysa species.

Characterization of the complete mitochondrial genome of Aphyocypris chinensis (Cypriniformes, Xenocyprididae), and its phylogenetic position in Cypriniformes.

Project description:Aphyocypris chinensis Günther, 1868 is a small freshwater fish of the family Xenocyprididae (Cypriniformes). In this study, we determined its complete mitochondrial genome and phylogenetic position in Cypriniformes. The complete mitochondrial genome is 16,608 bp in size, containing 13 protein-coding genes, two RNAs, 22 tRNAs, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Our mitogenomic phylogeny revealed that A. chinensis belongs to Xenocyprididae, rather than Danionidae. This mitogenome information could play an essential role in resolving the conflict over its current taxonomic status in Cypriniformes.

Complete mitochondrial genome and phylogenetic analysis of Sinogastromyzon szechuanensis (Teleostei, Cypriniformes, Homalopteridae).

Project description:Sinogastromyzon szechuanensis is endemic to the Upper Yangtze River in China. In this study, we first determined the complete mitochondrial genome of S. szechuanensis. The circular mitogenome was 16,565 bp in length, including 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and 2 main noncoding regions. Most mitochondrial genes were encoded on the H-strand, except for ND6 and eight tRNA genes. The overall nucleotides composition was 30.38% A, 25.26% T, 27.74% C, and 16.62% G, with AT bias of 55.64%, respectively. Phylogenetic analysis using concatenated nucleotide sequences of the 13 PCGs with two different methods (ML and NJ) both highly supported that S. szechuanensis showed a close relationship with S. puliensis and S. sichangensis. These data would be useful for further studies on genetic diversity and molecular phylogenetic relationship of the family Homalopteridae.

Complete mitochondrial genome and phylogenetic analysis of Schizothorax sinensis (Teleostei: Cypriniformes: Cyprinidae).

Project description:This study describes the first sequencing of the complete mitochondrial genome of Schizothorax sinensis, a species of cyprinid snowtrout from the Jialing River and Fujiang River basins in China's Sichuan Province. The total length is 16,571 base pairs. Similar to most Schizothoracinae mitochondrial genomes, there are 37 genes including 13 protein coding genes, 22 transfer RNA genes and 2 ribosomal RNA genes. In addition, it contains a control region rich in A-T nucleotides. The overall nucleotide composition is 29.6% for A, 27.1% for C, 17.9% for G and 25.4% for T, and the percentage of GC content is 45.0%. Phylogenetic analysis suggested that Schizothorax sinensis and Schizothorax prenanti clustered together in a clade. This work provides additional molecular information for studying Schizothorax sinensis conservation genetics and evolutionary relationships.
