Complete mitochondrial genome of Min pig in nucleus herd.

ABSTRACT: In this study, the complete mitochondrial genome of Min pig (Sus scrofa) in nucleus herd was sequenced in order to develop the mitogenome data for genus Sus. The complete mitogenome sequence is 16,719 bp in length, containing a D-loop region, 13 protein-coding genes, 2 ribosomal RNA, and 22 transfer RNA genes. The new sequenced complete mitogenome of Min pig in nucleus herd will provide useful information for application in conservation genetics and evolution for this Near Threatened pig genomes.

Project description:The complete mitochondrial genomes of Min pig (Hebao) are published in this paper. The full length of mtDNA is 16,719 bp and contained 13 PCGs, 2 rRNA and 22 tRNA, and 1D-loop(MN258706). A phylogenetic tree with the 13 protein-coding genes sequences of Min pig (Hebao) together with 45 other Chinese pig breeds and 7 foreign pig breeds was constructed. The results can be subsequently used to provide information for pig phylogenetic and insights into the evolution of genomes. The result of phylogenetic analysis showed that the genetic relationship of Min pig (Hebao) is closer to that of Dapulian pigs.

Project description:Diqing pig is one of the famous native breed in China. In this work, we reported the complete mitochondrial genome sequence of the Diqing pig in Hunan Province for the first time. The total length of the mitogenome is 16,720 bp. The NJ phylogenetic tree analysis showed that Diqing pig together with Chinese animals, and the farthest genetic distance from Landrace, has the closest genetic distance to Ganzi pig.

Complete mitochondrial genome sequencing of central Indian domestic pig.

Project description:Domestic pig (Sus scrofa domesticus) is one of the important farm animal contributing 7% of the country's total animal protein sources in India. In the present study, random hexamer primer was used to amplify the complete mitochondrial genome of Central Indian domestic pig and resolved the complete mitochondrial sequence by shotgun sequencing followed by de novo assembly in MIRA version 4.0.5. The sequence assembly revealed to be 15,827 bp mitogenome of pig (accession no. KT965278). The mitogenome in the present study has 99% homology with previously reported mitogenome of pigs from different parts of the world. The present study is the first report of complete sequence of mitogenome of pig from Indian subcontinent. Mitogenome analysis by MITOS web server revealed similarity of gene order, organization with the other pig breeds and vertebrates, comprising of 13 protein-coding genes, 22 tRNAs, 2 rRNAs and a control region. It was concluded that modified random hexamer can be successfully used for whole mitogenome sequencing using NGS without designing mitogenome-specific primer, thereby reducing cost and labor.

The NJ phylogenetic tree analysis showed that the phylogenetic relationship between Qinghai Tibetan pig and Yimenghei pig was the closest, and the relationship with Chinese northeas wildboar was farthest.

The complete mitochondrial genome of Mong Cai pig (Sus scrofa) in Vietnam.

Project description:The Mong Cai pig is an indigenous breed and popularly raised as maternal line in northern Vietnam. In this study, the complete mitochondrial genome sequence of the Mong Cai pig is reported. The total length of this mitochondrial genome is 16 632 bp, including 1 non-coding control region (D-loop region), two ribosomal RNA genes, 13 protein-coding genes and 22 transfer RNA genes. The phylogenetic tree of 162 pig complete mitogenomes reveals a very close relationship between Mong Cai pig in Vietnam and Bama miniature pig in southern China. This complete mitochondrial genome sequence of Mong Cai pig is useful to further genetic studies on adaptation and performance.

Complete mitochondrial genome sequence of Chenghua pig (Sus Scrofa) and its phylogenetic analysis.

Project description:Chenghua pig is one of the famous indigenous breeds of Sichuan province in China. In the study, the complete mitochondrial genome of Chenghua pig was first determined. The total mitochondrial genome is 16,760 bp in length and its overall base composition of the circle genome is A (34.71%), T (25.79%), C (26.20%) and G (13.30%), respectively, indicating an A-T (60.50%)-rich feature. It contains the typical structure, including 22 transfer RNA genes, 13 protein-coding genes, 2 ribosomal RNA genes and a major non-coding control region (D-Loop region). The D-loop region contains two different repeat motifs. According to the phylogenetic tree, we can infer that it is reasonable to divide Chenghua pig into the genus Sus Scrofa in southwest China. The mitochondrial genome would play an important role in population genetics and phylogenetic analysis of Sus Scrofa.

Project description:The two types of mitochondrial genomes of Dapulian pig has been sequenced and annotated completely. The entire genome is 16,610 bp in length with an A + T content of 60.6% (GenBank accession No. MG009445, MG009446). This mitochondrial genome consisted of 13 protein-coding genes, 2 ribosomal RNA subunits and 22 transfer RNAs, and 1 D-loop control regions. A phylogenetic tree with the near-complete mitochondrial genome sequences of two types of Dapulian pigs together with 17 other Chinese pig breeds was constructed. The results can be subsequently used to provide information for pig phylogenetic and insights into the evolution of genomes. The mitochondrial genome would play an important role in population genetics and phylogenetic analysis of Sus scrofa.

The complete mitochondrial genome sequence of Meishan pig (Sus Scrofa) and a phylogenetic study.

Project description:In this study, we cloned and sequenced the complete mitochondrial genome DNA of Chinese pig, the Meishan pig. The sample was taken from Yencheng City, Jiangsu province in China. The complete genome DNA is 16 708 bp in length. We also performed a comparative analysis of the Meishan pig mitochondrial to the mitogenome sequences of 21 pig breeds which have been deposited in GenBank. Phylogenetic analysis using neighbour-joining computational algorithms showed that the analyzed species are divided into four major clades; the results can be subsequently used to provide information for pig phylogenetic and insights into the evolution of genomes.

The complete mitochondrial genome sequence of the indigenous I pig (Sus scrofa) in Vietnam.

Project description:ObjectiveThe I pig is a long nurtured longstanding breed in Vietnam, and contains excellent indigenous genetic resources. However, after 1970s, I pig breeds have become a small population because of decreasing farming areas and increasing pressure from foreign breeds with a high growth rate. Thus, there is now the risk of the disappearance of the I pigs breed. The aim of this study was to focus on classifying and identifying the I pig genetic origin and supplying molecular makers for conservation activities.MethodsThis study sequenced the complete mitochondrial genome and used the sequencing result to analyze the phylogenetic relationship of I pig with Asian and European domestic pigs and wild boars. The full sequence was annotated and predicted the secondary tRNA.ResultsThe total length of I pig mitochondrial genome (accession number KX094894) was 16,731 base pairs, comprised two rRNA (12S and 16S), 22 tRNA and 13 mRNA genes. The annotation structures were not different from other pig breeds. Some component indexes as AT content, GC, and AT skew were counted, in which AT content (60.09%) was smaller than other pigs. We built the phylogenetic trees from full sequence and D loop sequence using Bayesian method. The result showed that I pig, Banna mini, wild boar (WB) Vietnam and WB Hainan or WB Korea, WB Japan were a cluster. They were a group within the Asian clade distinct from Chinese pigs and other Asian breeds in both phylogenetic trees (0.0004 and 0.0057, respectively).ConclusionThese results were similar to previous phylogenic study in Vietnamese pig and showed the genetic distinctness of I pig with other Asian domestic pigs.

Min pig skeletal muscle response to cold stress.

Project description:The increased sensitivity of pigs to ambient temperature is due to today's intensive farming. Frequent climate disasters increase the pressure on healthy pig farming. Min pigs are an indigenous pig breed in China with desirable cold resistance characteristics, and hence are ideal for obtaining cold-resistant pig breeds. Therefore, it is important to discover the molecular mechanisms that are activated in response to cold stress in the Min pig. Here, we conducted a transcriptomic analysis of the skeletal muscle of Min pigs under chronic low-temperature acclimation (group A) and acute short cold stress (group B). Cold exposure caused more genes to be upregulated. Totals of 125 and 96 differentially expressed genes (DEGs) were generated from groups A and B. Sixteen common upregulated DEGs were screened; these were concentrated in oxidative stress (SRXN1, MAFF), immune and inflammatory responses (ITPKC, AREG, MMP25, FOSL1), the nervous system (RETREG1, GADD45A, RCAN1), lipid metabolism (LRP11, LIPG, ITGA5, AMPD2), solute transport (SLC19A2, SLC28A1, SLCO4A1), and fertility (HBEGF). There were 102 and 73 genes that were specifically differentially expressed in groups A and B, respectively. The altered mRNAs were enriched in immune, endocrine, and cancer pathways. There were 186 and 91 differentially expressed lncRNAs generated from groups A and B. Analysis of the target genes suggested that they may be involved in regulating the MAPK signaling pathway for resistance to cold. The results of this study provide a comprehensive overview of cold exposure-induced transcriptional patterns in skeletal muscle of the Min pig. These results can guide future molecular studies of cold stress response in pigs for improving cold tolerance as a goal in breeding programs.
