The complete mitochondrial genome of Norfolk Robin (Petroica multicolor: Petroicidae), an endemic endangered species in Norfolk Island.

ABSTRACT: Norfolk Robin (Petroica multicolor) is mainly distributed in the islands of the southwest Pacific Ocean. It is an endangered species with a declining population and needs urgent protection. Here, we report the first complete mitochondrial genome of Norfolk Robin in the Petroicidae family. The mitochondrial genome is a typically circular genome with a total length of 16,861 bp, and it contains 13 protein-coding genes, 22 tRNA, and 2 rRNA genes. The GC content is 46.3%, and the percent of A, C, G, and T is 29.9%, 31.8%, 14.5%, and 23.7%, respectively. Phylogenetic analysis based on mitochondrial genomes fully supported that the white-eared catbird is closely related to P. goodenovii. The complete mitochondrial genome obtained from the current study can provide more genomic resources and guidance for the conservation biology, taxonomy and population genetics of Norfolk Robin.

Project description:Madhuca hainanensis Chun & F.C.How is an endangered and endemic species in Hainan Island, and it was ranked as a VU (Vulnerable) species in China. In this study, we reported its complete chloroplast (cp) genome sequence based on high throughput sequencing data. The complete cp genome was 159,630 bp in length, containing two short inverted repeat (IRs) of 26,093 bp, a large single copy (LSC) region of 88,846 bp and a small single copy (SSC) region of 18,598 bp. Totally, the cp genome contained 131 genes, including 86 protein coding genes (PCG), eight rRNA genes and 37 tRNAs. The GC contents of this genome was 36.8%. A maximum likelihood (ML) phylogenetic analysis indicates that M. hainanensis is closely related to Sinosideroxylon wightianum.

The complete chloroplast genome of Zelkova schneideriana (Rosales: Ulmaceae), an Endangered species endemic to China.

Project description:Zelkova schneideriana Hand.-Mazz. (Ulmaceae) is an endangered species endemic to China. In this study, we reported its complete chloroplast (cp) genome based on Illumina pair-end sequencing. The whole genome was 158,999 bp long, consisting of a pair of inverted repeat (IR) regions of 26,427 bp, a large single copy (LSC) region of 87,397 bp and a small single copy (SSC) region of 18,748 bp. The cp genome contained 133 genes, including 88 protein-coding genes (80 PCG species), 37 tRNA genes (30 tRNA species), and eight rRNA genes (4 rRNA species). The overall G+C content of the whole genome was 35.6%, and the corresponding values of the LSC, SSC, and IR regions were 33.0, 28.3, and 42.4%, respectively. The maximum likelihood phylogenetic analysis of 25 selected chloroplast genomes demonstrated that Z. schneideriana was closely related to Ulmus macrocarpa and Ulmus pumila.

Project description:Sauvagesia rhodoleuca is an endangered and national key protected species of China, with limited natural distribution in Guangdong and Guangxi, Southern China. Here we reported the first complete chloroplast genome of S. rhodoleuca using genome skimming approach. The chloroplast genome is 157,300 bp in length, with a large single-copy region (LSC) of 86,021 bp and a small single-copy region (SSC) of 18,137 bp separated by a pair of inverted repeats (IRs) of 26,571 bp. It encodes 112 unique genes, including 80 protein-coding genes, 28 transfer RNA genes, and four ribosomal RNA genes. Phylogenetic analysis results strongly supported that S. rhodoleuca was closely related to Medusagyne oppositifolia.

Complete plastid genome of the endangered species Paraisometrum mileense (Gesneriaceae) endemic to China.

Project description:Paraisometrum mileense is a unique species of Paraisometrum endemic to south-west China, which is a "100-years-lost" plant and was rediscovered in 2006. In this paper, complete plastid genome of P. mileense is firstly assembled and characterized. The length of total plastid genome is 153,259 bp consisting of a large single-copy region (LSC) of 84,293 bp, a small single-copy region (SSC) of 18,162 bp, and two inverted repeat regions (IRs) of 25,402 bp. In total, 113 genes are predicted, including 80 protein-coding genes (PCGs), four rRNA genes and 29 tRNA genes. Phylogenetic analysis indicated that P. mileense with the other eight Gesneriaceae species formed a clade with a 100% bootstrap support.

The complete chloroplast genome of an endangered and endemic species, Acer yangbiense (Aceraceae).

Project description:Acer yangbiense Y.S. Chen & Q.E. Yang is a species of Aceraceae with a very restricted distribution in Yunnan, China. In this study, the complete chloroplast (cp) genome sequence of A. yangbiense was reported and characterized. The cp genome is 155,706 bp in length and contains a pair of inverted repeats (IRs, 25,858 bp) separated by a large (85,859 bp) and small (18,131 bp) single-copy regions. A total of 128 genes were predicted, including 83 protein-coding genes, 37 tRNA genes and 8 rRNA genes. The phylogenetic analysis suggested that A. yangbiense is sister of the clade formed by A. laevigatum, A. palmatum, A. wilsonii, and A. buergerianum.

In this study, we assembled the complete chloroplast (cp) genome of C. hebestroma and the cp genome was 159,231 bp in length, including a large single copy (LSC) region of 88,168 bp, a small single copy (SSC) region of 18,874 bp and a pair of inverted repeats (IRs) of 52,189 bp. The genome contained 124 genes, including 85 protein-coding genes, 30 tRNA genes and 8 rRNA genes. The overall GC content of the chloroplast genome was 36.46%. A phylogenetic analysis demonstrated a close relationship between C. hebestroma and Ostrya rehderiana.

Endangered island endemic plants have vulnerable genomes.

Project description:Loss of genetic diversity is known to decrease the fitness of species and is a critical factor that increases extinction risk. However, there is little evidence for higher vulnerability and extinction risk in endangered species based on genomic differences between endangered and non-endangered species. This is true even in the case of functional loci, which are more likely to relate to the fitness of species than neutral loci. Here, we compared the genome-wide genetic diversity, proportion of duplicated genes (P D), and accumulation of deleterious variations of endangered island endemic (EIE) plants from four genera with those of their non-endangered (NE) widespread congeners. We focused on exhaustive sequences of expressed genes obtained by RNA sequencing. Most EIE species exhibited significantly lower genetic diversity and P D than NE species. Additionally, all endangered species accumulated deleterious variations. Our findings provide new insights into the genomic traits of EIE species.

Characterization of the complete mitochondrial genome of the endangered species Schizothorax integrilabiatus.

Project description:Schizothorax integrilabiatus is an endangered fish species found in the Buqun Lake of Qinghai-Tibet Plateau. In this study, we determined the complete mitochondrial genome sequence of the S. integrilabiatus. The circular mitochondrial genome was 16,621 bp in length, containing 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes and a control region (D-loop). The overall base composition is A 30.1%, C 26.9%, G 17.4%, and T 25.6%, with a high A + T content (55.7%). Further, phylogenetic analysis suggested that S. integrilabiatus is closely related to species of S. plagiostomus, and then clustered into a clade with other Schizothoracinae species. This work provides additional molecular information for studying S. integrilabiatus conservation genetics and evolutionary relationships.

In this study, we characterized the complete chloroplast genome of P. filchnerae based on next generation sequencing (NGS). The chloroplast genome of P. filchnerae was 151,547 bp in size, containing a large single-copy (LSC) region of 82, 662 bp and a small single-copy (SSC) region of 17,749 bp. These two regions were separated by a pair of inverted repeat regions (IRs), each of 25,568 bp. A total of 130 functional genes were encoded, consisted of 86 protein-coding genes, 36 tRNA genes, and eight rRNA genes.
