Characterization of the complete chloroplast genome sequence of the endangered species Platycrater arguta (Hydrangeaceae).

ABSTRACT: Platycrater arguta is a rare and endangered shrub species endemic to East Asia. Here, we report the complete chloroplast (cp) genome structure and its taxonomic position within Hydrangeaceae to promote its conservation and restoration. The complete cp genome of P. arguta was 157,810 bp in length and contained a large single-copy region (LSC) of 86,823 bp and a small single-copy region (SSC) of 18,735 bp, as well as a pair of inverted repeat (IR) regions of 26,126 bp, each. 113 unique genes are predicted in this cp genome, including 79 protein-coding genes, 30 transfer RNA (tRNA) genes and 4 rRNAs. Maximum-likelihood (ML) phylogenetic analysis based on 79 shared cp CDS (coding DNA sequences) of 19 species reveals a close relationship between P. arguta and Schizophragma hydrangeoides.

Complete chloroplast genome sequence of Heritiera angustata (Malvaceae): an endangered plant species.

Project description:Heritiera angustata (Malvaceae) is an evergreen tree distributed in the Chinese provinces of Hainan and Yunnan and in Cambodia. In China, it is listed as 'Endangered' (EN) China Red List of Higher Plants, although it is not protected by law. The complete chloroplast (cp) genome sequence of this threatened species is reported in this study, based on high-throughput sequencing (Illumina). The complete cp genome is 168, 953 bp in length, containing a pair of inverted repeat regions (IRs) of 34,491 bp, a large single copy (LSC) region of 89,054 bp, and a small single copy (SSC) region of 10,917 bp. The cp genome contains 129 genes, consisting of 85 protein-coding genes, 36 tRNA genes and eight rRNA genes. The overall AT content in the cp genome of H. angustata is 63.2%. The phylogenetic analyses indicate that there is a close relationship between H. angustata and Firmiana pulcherrima.

Complete Chloroplast Genome Sequence of Endangered Species in the Genus Opisthopappus C. Shih: Characterization, Species Identification, and Phylogenetic Relationships.

Project description:Opisthopappus C. Shih is a rare genus of the Asteraceae family native to the Taihang Mountains in China. Due to the narrow distribution area, poor reproduction ability and human harvesting, Opisthopappus is threatened by extinction. However, the limited genetic information within Opisthopappus impede understanding of the conservation efforts and bioprospecting. Therefore, in this study, we reported the complete chloroplast (cp) genome sequences of two Opisthopappus species, including Opisthopappus taihangensis and Opisthopappus longilobus. The cp genomes of O. taihangensis and O. longilobus were 151,117 and 151,123 bp, which contained 88 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The repeat sequences, codon usage, RNA-editing sites, and comparative analyses revealed a high degree of conservation between the two species. The ycf1 gene was identified as a potential molecular marker. The phylogenetic tree demonstrated that O. longilobus was a separate species and not a synonym or variety of O. taihangensis. The molecular clock showed that two species diverge over a large time span, O. longilobus diverged at 15.24 Mya (Million years ago), whereas O. taihangensis diverged at 5.40 Mya We found that Opisthopappus and Ajania are closely related, which provides new ideas for the development of Opisthopappus. These results provide biological information and an essential basis to understand the evolutionary history of the Opisthopappus species, which will aid in the future the bioprospecting and conservation of endangered species.

Project description:Dendrobium bellatulum Rolfe is an Endangered orchid species that is distributed in the subtropical regions of Yunnan Province, China. It was listed in the category of the Convention on International Trade in Endangered Species of Wild Fauna and Flora (CITES). Here, we reported the complete chloroplast (cp) genome sequence and the cp genomic features of D. bellatulum. The genome was 152,107 bp long with 129 genes comprising 83 protein-coding genes, 40 tRNA genes, and 6 rRNA genes. Phylogenetic analysis of a data set of cp genomes indicated that D. bellatulum is clustered with other species in Dendrobium.

The complete chloroplast genome sequence of Begonia ferox, an endangered species in China.

Project description:Begonia ferox C.I Peng & Yan Liu (2013) was rated as endangered according to Red List of Chinese Plants. In this study, we report the complete chloroplast genome of B. ferox. The chloroplast genome is 169,114 bp in length as the circular, with the GC content of 35.5%, composed by a large single-copy (LSC) region of 75,887 bp, a small single-copy (SSC) region of 18,105 bp, and two inverted repeat regions (IRs) of 37,561 bp in each. The genome comprises 174 encoded genes in total, including 114 protein-coding genes, eight ribosomal RNA genes, and 52 transfer RNA genes. Phylogenetic analysis indicated that B. ferox is genetically closest to B. gulongshanensis.

The complete chloroplast genome sequence of Pellacalyx yunnanensis: an endangered species in China.

Project description:Pellacalyx yunnanensis is an endangered plant species occurring in Yunnan province of China. The first complete chloroplast genome (cpDNA) sequence of P. yunnanensis was determined from Illumina HiSeq pair-end sequencing data in this study. The cpDNA is 163,743 bp in length, contains a large single-copy region (LSC) of 91,075 bp and a small single-copy region (SSC) of 18,668 bp, which were separated by a pair of inverted repeats (IR) regions of 27,000 bp. The genome contains 128 genes, including 83 protein-coding genes, 8 ribosomal RNA genes, and 37 transfer RNA genes. The overall GC content of the whole genome is 35.7%, and the corresponding values of the LSC, SSC, and IR regions are 33.0%, 29.6%, and 42.3%, respectively. Further phylogenomic analysis showed that P. yunnanensis clustered in a unique clade in family Rhizophoraceae.

The complete chloroplast genome sequence of Michelia wilsonii: an endangered species in China.

The complete chloroplast genome sequence of Actinidia arguta using the PacBio RS II platform.

Project description:Actinidia arguta is the most basal species in a phylogenetically and economically important genus in the family Actinidiaceae. To better understand the molecular basis of the Actinidia arguta chloroplast (cp), we sequenced the complete cp genome from A. arguta using Illumina and PacBio RS II sequencing technologies. The cp genome from A. arguta was 157,611 bp in length and composed of a pair of 24,232 bp inverted repeats (IRs) separated by a 20,463 bp small single copy region (SSC) and an 88,684 bp large single copy region (LSC). Overall, the cp genome contained 113 unique genes. The cp genomes from A. arguta and three other Actinidia species from GenBank were subjected to a comparative analysis. Indel mutation events and high frequencies of base substitution were identified, and the accD and ycf2 genes showed a high degree of variation within Actinidia. Forty-seven simple sequence repeats (SSRs) and 155 repetitive structures were identified, further demonstrating the rapid evolution in Actinidia. The cp genome analysis and the identification of variable loci provide vital information for understanding the evolution and function of the chloroplast and for characterizing Actinidia population genetics.

The complete chloroplast genome of Hydrangea davidii (Hydrangeaceae).

Project description:Hydrangea davidii, a perennial shrub of Hydrangeaceae, is an ornamental plant endemic to China. Here, we report the complete chloroplast genome of H. davidii. The complete chloroplast genome is totally 158,054 bp in length with a typical quadripartite structure. It consists a pair of inverted regions (IRs) of 26,140 bp, which were separated by a large single copy (LSC) region of 87,008 bp and a small single copy (SSC) region of 18,766 bp, respectively. The chloroplast genome encoded 131 genes, including 85 protein-coding genes, 8 rRNA genes and 38 tRNA genes. The GC content in the whole cp genome, LSC region, SSC region, and IR region are 37.8%, 36.0%, 31.7%, and 43.1%, respectively. In total, 49 SSRs were identified in the complete chloroplast genome. Phylogenetic analysis showed that H. davidii is closely related to Hydrangea platyarguta with a support rate of 100%.

Complete chloroplast genome sequences of two endangered Phoebe (Lauraceae) species.

Project description:BackgroundPhoebe (Lauraceae) comprises of evergreen trees or shrubs with approximately 100 species, distributed in tropical and subtropical Asia and Neotropical America. A total of 34 species and three varieties occur in China. Despite of economic and ecological value, only limited genomic resources are available for this genus.ResultsWe sequenced the two complete chloroplast (cp) genomes of Phoebe chekiangensis and P. bournei using Illumina sequencing technology via a combined strategy of de novo and reference-guided assembly. We also performed comparative analyses with the cp genomes of P. sheareri and P. sheareri var. oineiensis previously reported. The chloroplast genomes of P. chekiangensis and P. bournei identically contain 112 genes consisting of 78 protein coding genes, 30 tRNA genes, and 4 rRNA genes, with the size of 152,849 and 152,853 bp, respectively. From the two chloroplast genomes, 131 SSRs were identified and 12 different SSRs located in five protein coding genes. The analysis showed the extremely conserved structure of chloroplast genomes with surprisingly little variations at the LSC/IR and SSC/IR boundaries. Moreover, the mean nucleotide diversity was found to be 0.162% for 77 regions, suggesting an extraordinarily low level of sequence divergence. Four highest divergent regions (trnH-psbA, rps14-trnT, petA-psbJ, ccsA-ndhD) with the percentage of nucleotide diversity higher than 0.50% were identified, which had potential use for species identification and phylogenetic studies.ConclusionThis study will facilitate our understanding of population genetics, phylogenetic relationship and plant evolution of Phoebe species.
