The complete chloroplast genome of the moss, Myurella julacea (Schwagr.) Schimp. (Bryidae, Pterigynandraceae).

ABSTRACT: Here, we report the complete chloroplast (cp) genome of the moss Myurella julacea (Schwägr.) Schimp. We found that the total length of the M. julacea complete cp genome was 124,457 base pairs (bp) long, comprising 82 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The genome had a typical quadripartite structure, and consisted of a large single-copy region (LSC) of 86,607 bp, a small single-copy region (SSC) of 18,508 bp, and a pair of inverted repeats with a length of 9671 bp each. The base composition of the cp DNA was 26.0% A, 29.4% T, 24.5% C, and 20.1% G with an overall GC content of 44.6%. Phylogenetic analysis revealed that M. julacea clustered into a clade with other Hypnales groups with high bootstrap support. The complete cp genome presented here will provide useful information for phylogenetic and evolutionary studies of endangered Bryophyte species.

Project description:Syntrichia filaris is one of the common mosses in the northern maritime Antarctic. In this study, we determined the complete chloroplast genome of S. filaris (GenBank accession number MK852705) to provide a genetic resource for phylogenetic study on Bryophytes. It is of 136,227 bp length, containing 8 ribosomal RNA (rRNA), 37 transfer RNA, and 85 protein-coding genes. The chloroplast genome structure and gene order were similar to other bryophytes. Phylogenetic tree based on combined amino acids sequences of 72 chloroplast genes common in S. filaris, 7 Bryophyta, 1 Anthocerotophyta, and 2 Marchantiophyta, was congruent with the traditional position of Pottiales in Bryophytes.

Project description:Ptychostomum pseudotriquetrum (Hedw.) J.R.Spence & H.P.Ramsay (Bryaceae) is a bipolar and one of the most widespread species within Antarctica, exhibiting a ubiquitous presence along the Antarctic Peninsula. This study analyzed its chloroplast genome, which is 123,172 bp in length, and consists of 82 protein-coding genes, four ribosomal RNA genes, and 31 transfer RNA genes. A phylogenetic tree, constructed using 58 conserved orthologous protein-coding genes from 19 complete chloroplast genomes of the class Bryopsida, confirmed that P. pseudotriquetrum belongs to clade Bryaceae. Within this clade, P. pseudotriquetrum diverged from the clade containing Anomobryum gemmigerum and Bryum argenteum. This study contributes to enriching chloroplast genome resources for the family Bryaceae and the genus Ptychostomum. Such advancement could facilitate future genetic investigations aimed at conserving and exploiting Antarctic bryophytes.

The total size of the cp genome was 124,607 bp. The genome contained a large single-copy (LSC) region of 86,684 bp, a small single-copy (SSC) region of 18,483 bp, and a pair of identical inverted repeat regions (IRs) of 9,720 bp. The genome contained 82 protein-coding genes, 36 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. The cp genome presented here will provide useful information for future phylogenetic and evolutionary studies of Myuroclada species.

Project description:Spanish moss (Tillandsia usneoides) is an epiphytic bromeliad widely distributed throughout tropical and warm temperate America. This plant is highly adapted to extreme environmental conditions. Striking features of this species include specialized trichomes (scales) covering the surface of its shoots aiding the absorption of water and nutrients directly from the atmosphere and a specific photosynthesis using crassulacean acid metabolism (CAM). Here we report the plastid genome of Spanish moss and present the comparison of genome organization and sequence evolution within Poales. The plastome of Spanish moss has a quadripartite structure consisting of a large single copy (LSC, 87,439 bp), two inverted regions (IRa and IRb, 26,803 bp) and short single copy (SSC, 18,612 bp) region. The plastid genome had 37.2% GC content and 134 genes with 88 being unique protein-coding genes and 20 of these are duplicated in the IR, similar to other reported bromeliads. Our study shows that early diverging lineages of Poales do not have high substitution rates as compared to grasses, and plastid genomes of bromeliads show structural features considered to be ancestral in graminids. These include the loss of the introns in the clpP and rpoC1 genes and the complete loss or partial degradation of accD and ycf genes in the Graminid clade. Further structural rearrangements appeared in the graminids lacking in Spanish moss, which include a 28-kb inversion between the trnG-UCC-rps14 region and 6-kb in the trnG-UCC-psbD, followed by a third <1kb inversion in the trnT sequence.

The Complete Moss Mitochondrial Genome in the Angiosperm Amborella Is a Chimera Derived from Two Moss Whole-Genome Transfers.

Project description:Sequencing of the 4-Mb mitochondrial genome of the angiosperm Amborella trichopoda has shown that it contains unprecedented amounts of foreign mitochondrial DNA, including four blocks of sequences that together correspond almost perfectly to one entire moss mitochondrial genome. This implies whole-genome transfer from a single moss donor but conflicts with phylogenetic results from an earlier, PCR-based study that suggested three different moss donors to Amborella. To resolve this conflict, we conducted an expanded set of phylogenetic analyses with respect to both moss lineages and mitochondrial loci. The moss DNA in Amborella was consistently placed in either of two positions, depending on the locus analyzed, as sister to the Ptychomniales or within the Hookeriales. This agrees with two of the three previously suggested donors, whereas the third is no longer supported. These results, combined with synteny analyses and other considerations, lead us to favor a model involving two successive moss-to-Amborella whole-genome transfers, followed by recombination that produced a single intact and chimeric moss mitochondrial genome integrated in the Amborella mitochondrial genome. Eight subsequent recombination events account for the state of fragmentation, rearrangement, duplication, and deletion of this chimeric moss mitochondrial genome as it currently exists in Amborella. Five of these events are associated with short-to-intermediate sized repeats. Two of the five probably occurred by reciprocal homologous recombination, whereas the other three probably occurred in a non-reciprocal manner via microhomology-mediated break-induced replication (MMBIR). These findings reinforce and extend recent evidence for an important role of MMBIR in plant mitochondrial DNA evolution.

Complete chloroplast genome of Sedum sarmentosum and chloroplast genome evolution in Saxifragales.

Project description:Comparative chloroplast genome analyses are mostly carried out at lower taxonomic levels, such as the family and genus levels. At higher taxonomic levels, chloroplast genomes are generally used to reconstruct phylogenies. However, little attention has been paid to chloroplast genome evolution within orders. Here, we present the chloroplast genome of Sedum sarmentosum and take advantage of several available (or elucidated) chloroplast genomes to examine the evolution of chloroplast genomes in Saxifragales. The chloroplast genome of S. sarmentosum is 150,448 bp long and includes 82,212 bp of a large single-copy (LSC) region, 16.670 bp of a small single-copy (SSC) region, and a pair of 25,783 bp sequences of inverted repeats (IRs).The genome contains 131 unique genes, 18 of which are duplicated within the IRs. Based on a comparative analysis of chloroplast genomes from four representative Saxifragales families, we observed two gene losses and two pseudogenes in Paeonia obovata, and the loss of an intron was detected in the rps16 gene of Penthorum chinense. Comparisons among the 72 common protein-coding genes confirmed that the chloroplast genomes of S. sarmentosum and Paeonia obovata exhibit accelerated sequence evolution. Furthermore, a strong correlation was observed between the rates of genome evolution and genome size. The detected genome size variations are predominantly caused by the length of intergenic spacers, rather than losses of genes and introns, gene pseudogenization or IR expansion or contraction. The genome sizes of these species are negatively correlated with nucleotide substitution rates. Species with shorter duration of the life cycle tend to exhibit shorter chloroplast genomes than those with longer life cycles.

The chloroplast genome of the desiccation-tolerant moss Pseudocrossidium replicatum (Taylor) R.H. Zander.

Project description:Mosses in conjunction with hornworts and liverworts are collectively referred to as bryophytes. These seedless, nonvascular plants are the closest extant relatives of early terrestrial plants and their study is essential to understand the evolutionary first steps of land plants. Here we report the complete chloroplast (cp) genome sequence of Pseudocrossidium replicatum, a moss belonging to the Pottiaceae family that is common in the central highlands of Mexico, in South America, in southern USA, and in Kenia. The cp genome (plastome) of P. replicatum is 123,512 bp in size, comprising inverted repeats of 9,886 bp and single-copy regions of 85,146 bp (LSC) and 18,594 bp (SSC). The plastome encodes 82 different proteins, 31 different tRNAs, and 4 different rRNAs. Phylogenetic analysis using 16 cp protein-coding genes demonstrated that P. replicatum is closely related to Syntrichia ruralis, and the most basal mosses are Takakia lepidozioides followed by Sphagnum palustre. Our analysis indicates that during the evolution of the mosses' plastome, eight genes were lost. The complete plastome sequence reported here can be useful in evolutionary and population genetics.

The chloroplast genome of the moss Haplocladium microphyllum, first in family Thuidiaceae.

Project description:Bryophytes are a highly diverse group containing more than 12,800 species. Haplocladium microphyllum is in a large moss belonging to the family Thuidiaceae. We report the complete chloroplast (124,478 bp) genome sequence of H. microphyllum, it includes a pair of inverted repeat regions (IRs, 9727 bp), one large single-copy (LSC, 86,528 bp) region, and one small single-copy (SSC, 18,496 bp) region. Besides, the complete chloroplast genome contains 134 genes in total, including 88 protein-coding genes, 38 tRNA genes, and eight rRNA genes. Phylogenetic analysis showed that H. microphyllum has the closest relationship with Sanionia uncinata in Amblystegiaceae. Our study lays a foundation for further research like speciation of this species and the phylogeny of the Thuidiaceae family.
