The next-generation sequencing reveals the complete mitochondrial genome of Rhinogobius formosanus (Perciformes: Gobiidae).

ABSTRACT: The complete mitochondrial genome of the Rhinogobius formosanus is presented in this study. In brief, it is 16,500 bp long and consists of 13 protein-coding genes, two rRNA genes, 22 tRNA genes, and a control region. The gene order and composition were similar to those of most other vertebrates. The nucleotide compositions of the heavy strand are 16.6% of G, 26.0% of T, 27.7% of A, and 29.8% of C. With the exception of the NADH dehydrogenase subunit 6 (ND6) and eight tRNA genes, all other mitochondrial genes are encoded on the heavy strand. The phylogenetic analysis by neighbour-joining (NJ) method showed that the R. formosanus has the closer relationship to Rhinogobius leavelli in the phylogenetic relationship.

Project description:The genus Rhinogobius was widely distributed in East Asia. In the present study, the complete mitochondrial genome of Rhinogobius sp., possible a new species of freshwater goby from Anhui province of China, was sequenced for the first time. Sequence analysis showed that it is 16,511 bp in length with A + T content of 52.3%, consisting of 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and a control region (CR). Phylogenetic analyses placed Rhinogobius sp. in a well-supported monophyletic cluster with other Rhinogobius fish and the phylogenetic position of Rhinogobius sp. was closer to Rhinogobius cliffordpopei.

The complete mitochondrial genome of Rhinogobius maculagenys (Gobiidae:Gobionellinae).

Project description:The complete mitochondrial genome of Rhinogobius maculagenys Wu et al., (Perciformes,Gobiidae) was sequenced and annotated in this study. The circular mitogenome is 16,500 bp long and consists of 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes and two main non-coding regions (a putative control region and an L-strand replication origin). The overall base composition is 27.5% A, 25.5% T, 16.9% G, and 30.1% C. The gene order and composition are similar to those of other Gobionellinae species. Phylogenetic analysis revealed that R. maculagenys is closely related to Rhinogobius shennongensis in both the maximum likelihood tree and the Bayesian inference tree. The complete mitogenome of R. maculagenys will serve as a valuable resource for future studies on evolution, taxonomy, and genetic conservation of Rhinogobius.

Project description:Rhinogobius duospilus is a small freshwater fish with brilliant color in southern China, belonging to the subfamily Gobionellinae. In this study, the complete mitochondrial genome of 16,496 bp from R. duospilus was reported for the first time. It composed of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 non-coding genes. Phylogenetic tree showed that R. duospilus formed a separate lineage. The findings here would be helpful to further researches of R. duospilus.

Complete mitochondrial genome of freshwater goby Rhinogobius shennongensis (Perciformes, Gobiidae): genome characterization and phylogenetic analysis.

Project description:In this study, we present the complete mitochondrial genome of Rhinogobius shennongensis, sequenced using the Illumina HiSeq platform. The result is a circular mitogenome of 16,500 base pairs (bp) with a pronounced A + T nucleotide bias. Phylogenetic analysis was conducted using both Bayesian inference (BI) and maximum-likelihood (ML) methods, utilizing the complete mitochondrial genomes of R. shennongensis and 19 additional Rhinogobius species. The analysis indicated a close mitochondrial relationship between R. maculagenys and R. shennongensis. This research not only enriches genetic resources but also supports phylogenetic studies within the genus Rhinogobius. To further clarify evolutionary dynamics, additional mitochondrial genome sequencing of other Rhinogobius species is essential.

The gene order and composition of Epinephelus awoara mitochondrial genome was similar to that of most other vertebrates. The nucleotide compositions of the light strand in descending order is 28.79% of G, 28.39% of T, 24.94% of A, and 17.88% of C. With the exception of the NADH dehydrogenase subunit 6 (ND6) and 8 tRNA genes, all other mitochondrial genes are encoded on the heavy strand. The phylogenetic analysis by maximum-likelihood (ML) method showed that the A. sapidissima has the closer relationship to between the A. alosa and A. pseudoharengus in the phylogenetic relationship.

The complete mitochondrial genome of Acanthogobius stigmothonus (Perciformes, Gobiidae).

Project description:The complete mitochondrial genome of Acanthogobius stigmothonus is first sequenced in this study. This genome was 16,666 bp in size and contained 37 classic genes, including 13 protein-coding genes, 22 transfer RNA genes and two ribosomal RNA genes. The gene organization and nucleotide composition were the same with those found in most other Gobiidae fishes. Among 37 genes, 28 were encoded by the heavy strand, while nine were encoded by the light strand. The total nucleotide composition of this genome was 27.4% for adenine (A), 17.6% for guanine (G), 28.2% for cytosine (C), and 26.8% for thymine (T), with a high A + T content of 54.2%. This study will provide a better understanding of population genetic diversity of A. stigmothonus and offer useful information for future studies concerning Gobiidae mitogenome evolution.

The complete mitochondrial genome of Gymnogobius heptacanthus (Perciformes, gobiidae).

Project description:Gymnogobius heptacanthus is a small intertidal species belonging to the family Gobiidae. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of G. heptacanthus. The complete mitochondrial genome is 16,529 bp long and has the typical vertebrate mitochondrial gene arrangement, consisting of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. Phylogenetic analysis using mitochondrial genomes of 12 species showed that G. heptacanthus is clustered with G. urotaenia and G. petschiliensis and rooted with other Gobiidae species. This mitochondrial genome provides potentially important resources for addressing taxonomic issues and studying molecular evolution.

Project description:In this study, we sequenced the full mitochondrial genome of Bathygobius cocosensis, an abundant intertidal fish species, which may provide insights into the evolutionary genetics of chaotic genetic patchiness and range expansion in marine systems. The mitochondrial genome is 16,692 bp, and contains 13 protein-coding genes along with 22 tRNA and 2 rRNA genes and a D-loop region, arranged similarly to other Gobiidae species. A Bayesian phylogeny of Gobiidae species indicates close relationships to the genus Glossogobius. The B. cocosensis mitochondrial genome is now available through GenBank (Accession = MG704838).

The overall base composition was 28.44% A, 26.21% T, 16.33% G, and 29.02% C. Phylogenetic analyses using maximum-likelihood and Bayesian inference methods revealed a close genome relationship among R. lentiginis, R. niger, R. shennongensis and R. maculagenys. The complete mitogenome of R. lentiginis will provide a valuable resource for species classification and conservation.

Complete mitochondrial genome and phylogenetic analysis of Stonogobiops yasha (Perciformes, Gobiidae).

Project description:The complete mitochondrial genome sequence of Stonogobiops yasha was first determined in this study. The circle genome was 16,566 bp long and consisted of 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and 1 control region. The mitochondrial gene arrangement of S. yasha is similar to those of most other gobies. The phylogenetic analysis using the neighbor-joining method showed that the kinship between Stonogobiops and Acentrogobius is closer than those between Stonogobiops and other selected genera. This is the first record of the complete mitogenome for the genus Stonogobiops.
