The complete chloroplast genome sequence of Dendrobium wangliangii (Orchidaceae).

ABSTRACT: Dendrobium wangliangii is a rare orchid species with extremely small populations, endemic to China. In this study, the complete chloroplast (cp) genome sequence and the genome features of D. wangliangii were analyzed. The whole cp genome sequence of D. wangliangii is 160,052 including a large single-copy region (LSC, 87,525 bp), a small single-copy region (SSC, 18,373 bp), and a pair of repeat regions (IRs, 27,077 bp, each). The contents of four bases in cpDNA were A (30.9%), C (18.9%), G (18.3%) and T (31.9%), respectively. The total content of GC is 37.1%. The cp genome contains 129 genes, consisting of 124 unique genes (78 protein-coding genes, 38 tRNAs, and 8 rRNAs). Phylogenetic analysis showed that D. wangliangii nested with other Dendrobium spp. and was closely related to D. ellipsophyllum, D. wattii and D. longicornu.

Project description:Dendrobium zhenghuoense is very distinctive among Orchidaceae species with yellowish-green flowers and short peduncle. In this study, we reported the complete chloroplast genome of D. zhenghuoense. Present study suggests that genomic information of D. zhenghuoense would have special importance in conservation and molecular phylogenetic studies on Orchidaceae. The circle genome of D. zhenghuoense was 148,431 bp in length with 37.0% GC content and a large single-copy (LSC) region of 84,167 bp, a small single-copy (SSC) region of 12,588 bp, which were separated by a pair of inverted repeat (IR) region of 25,838 bp. The genome contained 130 genes, including 75 protein-coding genes, 38 tRNA genes and 8 rRNA genes. The maximum likelihood phylogenetic analysis indicated that D. zhenghuoense was the sister to the rest 11 species of Dendrobium tested.

Project description:Dendrobium thyrsiflorum H. G. Reichenbach ex André is an endemic herb with ornamental and medicinal orchid value distributed in Southeast of Yunnan of China. Here, we report and characterize the complete chloroplast (cp) genome sequence of D. thyrsiflorum in order to provide genomic resources helpful for its identification, conservation and utilization. The complete cp genome of D. thyrsiflorum is 160,123 bp, including one large single-copy region (LSC, 88,001), one small single-copy region (SSC, 21,142), and two inverted repeat regions (IRs, 25,490). The cp genome contains 143 genes, consisting of 110 unique genes (80 protein-coding genes, 26 tRNAs, and 4 rRNAS). The phlyogenetic relationships show that D. thyrsiflorum is closely related to other species of Dendrobium.

The cp genome encoded 142 genes, of which 110 were unique genes (80 protein-coding genes, 26 tRNAs and 4 rRNAs). Phylogenetic analysis showed that D. longicornu clustered together with D. ellipsophy.

To further its research and conservation, we reported and characterized its complete chloroplast (cp) genome by using Illumina paired-end sequencing data. We also analyzed its characteristics and studied its clustering relationships. The total chloroplast genome size was 158,008 bp, including inverted repeats (IRs) of 27,032 bp separated by a large single copy (LSC) region and a small single copy (SSC) region of 85,592 and 18,352 bp, respectively. A total of 132 genes, including 38 tRNA, 8 rRNA, and 87 protein-coding genes, were identified. Phylogenetic analysis showed that D. comatum is sister to D. kingianum with sufficient support.

It was listed in the category of the Convention on International Trade in Endangered Species of Wild Fauna and Flora (CITES). Here, we reported the complete chloroplast (cp) genome sequence and the cp genomic features of D. bellatulum. The genome was 152,107 bp long with 129 genes comprising 83 protein-coding genes, 40 tRNA genes, and 6 rRNA genes. Phylogenetic analysis of a data set of cp genomes indicated that D. bellatulum is clustered with other species in Dendrobium.

Project description:Dendrobium thyrsiflorum Rchb.f., a native species to China, is widely used as an important garden flower and a traditional Chinese medicine. Herein, the complete chloroplast (cp) genome of D. thyrsiflorum was deciphered by high-throughput sequencing. The cp genome exhibited a typical quadripartite cycle of 151,686 bp in length, comprising of a pair of inverted repeats (IRa and IRb) of 26,293 bp which were intersected by a large single copy (LSC) region of 84,749 bp and a small single copy (SSC) region of 14,351 bp. A total of 126 genes were de novo assembled in this cp genome, including 78 protein genes, 40 tRNA genes and 8 rRNA genes. Among these genes, 86 genes (22 tRNAs and 64 coding genes) were single copy, the rest were two-copy genes, and the average of GC content of the whole genome is 37.55%. Phylogenetic trees showed that the D. thyrsiflorum was closely related to D. devonianum. This study provides molecular information for future evolution, genetic and molecular biology studies of Dendrobium.

Project description:The morphological characteristic of Dendrobium moschatum (Buch.-Ham.) Sw. 1805 is very distinctive among Dendrobium Sw. 1799, and it has high medicinal and ornamental values. Here, we reported the first complete chloroplast genome of D. moschatum. The complete genome of D. moschatum was 159,701 bp in length with 130 genes, including 38 tRNA, 8 rRNA, and 84 protein-coding genes. Phylogenetic analysis showed that D. moschatum was strongly allied with D. denneanum Kerr. 1933.
