Complete chloroplast genome sequence of Artemisia fukudo Makino (Asteraceae).

ABSTRACT: In this study, a complete chloroplast genome sequence of Artemisia fukudo (Asteraceae family) was characterized by de novo assembly using whole genome sequence data. The chloroplast genome was 151,011 bp in length, comprising a large single-copy region of 82,751 bp, a small single copy region of 18,348 bp and a pair of inverted repeats of 24,956 bp. The genome contained 80 protein-coding genes, 4 rRNA genes and 30 tRNA genes. Phylogenetic tree revealed that A. fukudo was closely located in other Artemisia species, Artemisia montana and Artemisia frigida.

Project description:In this study, complete chloroplast sequences of Artemisia gmelinii and Artemisia capillaris (the Asteraceae family), which have been used as herbal medicine in Korea, were characterized by de novo assembly with whole-genome sequence data. The genomes of A. gmelinii and A. capillaris were 151,318 bp and 151,056 bp in length, respectively. Both genomes harbored identical number of annotated genes, such as 80 protein coding genes, 4 rRNA genes and 30 tRNA genes. Phylogenetic tree revealed that both A. gmelinii and A. capillaris were closely grouped with other Artemisia species.

Characterization of the complete chloroplast genome sequence of Artemisia sylvatica Maximowicz 1859 (Asteraceae).

Project description:Artemisia sylvatica Maximowicz 1859 is one of the medicinal herbs in Artemisia. This study presents the complete chloroplast genome of A. sylvatica, sequenced using the Illumina NovaSeq platform. The genome is 151,161 bp in length, featuring a GC content of 38%. It consists of a large single-copy (LSC) region of 82,892 bp, a small single-copy (SSC) region of 18,353 bp, and two inverted repeat (IR) regions of 24,958 bp each. In total, the genome contains 132 genes, including 87 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis positions A. sylvatica within the subgenus Artemisia, highlighting its evolutionary relationships within this diverse genus. The first chloroplast genome of A. sylvatica was reported in this work contributes to the enrichment of genomic data for the genus Artemisia.

Project description:The complete chloroplast genome sequence of Artemisia ordosica was characterized from Illumina pair-end sequencing. The chloroplast genome of A. ordosica was 151,209 bp in length, containing a large single-copy region (LSC) of 80,975 bp, a small single-copy region (SSC) of 16,002 bp, and two inverted repeat (IR) regions of 27,116 bp. The overall GC content is 30.71%, while the correponding values of the LSC, SSC, and IR regions are 64.2%, 69.3%, and 60.0%, respectively. The genome contains 138 complete genes, including 91 protein-coding genes (62 protein-coding gene species), 39 tRNA genes (29 tRNA species) and 8 rRNA genes (4 rRNA species). The Neighbour-joining phylogenetic analysis showed that A. ordosica and Artemisia scoparia clustered together as sisters to other Artemisia species.

The complete chloroplast genome sequence of Swertia japonica (Schult.) Makino (Gentianaceae).

Project description:Swertia japonica (Schult.) Makino is a traditional medicinal plant in Japan for which the chloroplast genome has not been previously reported. The complete chloroplast genome of S. japonica was determined using a high-throughput sequencing technique. The total length of the S. japonica chloroplast genome was 153,208 bp, and comprised a large single-copy region of 83,319 bp, and a small single-copy region of 18,375 bp, separated by a pair of 25,757 bp inverted repeat regions. A phylogenetic analysis, based on the obtained chloroplast genome, indicated that S. japonica is closely related to S. diluta, S. franchetiana, S. kouitchensis, S. mussotii, and S. punicea. The presented chloroplast genome will be useful for further taxonomic, pharmacological and evolutionary studies of Swertia.

The paucity of genetic information for this species has made it difficult for studies on the underlying genetic mechanism of its invasiveness. Herein, we report the de novo chloroplast genome assembly of S. trilobata using Illumina whole-genome sequencing data. The chloroplast genome was 151,939 bp in length, with a large single copy (LSC) region of 83,405 bp, a small single copy (SSC) region of 18,448 bp, separated by two inverted repeat (IR) regions of 25,044 bp each. A total of 134 genes were annotated for the chloroplast genome assembly, including 86 protein-encoding genes. Phylogenetic analysis suggested close relationship between S. trilobata and Eclipta prostrata.

In this study, the chloroplast genome of C. cyanus was sequenced to establish the phylogenetic relationship between its genomic characteristics and other related species. The chloroplast gene structure of C. cyanus is a circular molecule with a length of 152,433 bp, including a large single-copy (LSC) region of 83,464 bp, a small single-copy (SSC) region of 18,545 bp, and a pair of inverted repeats sequences (IRs) region of 25,212 bp. The whole genome contains 130 genes, including 86 protein-coding genes, 36 tRNA genes, and eight rRNA genes. Phylogenetic analysis showed that C. cyanus is close to Carthamus. tinctorius, C. tinctorius, C. diffusa, and C. maculosa, and all of them were in one clade. This study provides genetic resource information for the further study of Centaurea.

The complete chloroplast genome sequence of Neopallasia pectinata (Asteraceae).

Project description:The complete chloroplast (cp) genome of Neopallasia pectinata was sequenced and analyzed in this study. It was 150,766 bp in length and has a typical circular structure, including a large single copy (LSC) with 82,605 bp, two inverted repeats (IRs) with 24,944 bp, and a small single copy (SSC) with 18,273 bp. The phylogenetic analysis of N. pectinata and its related taxa was conducted depended on the complete cp-genome sequences. The maximum likelihood tree indicates a close relationship between Chrysanthemum and Neopallasia. The cp-genome of N. pectinata is useful for future phylogenetic studies of Asteraceae.

The results showed that T. farfara complete chloroplast genome comprises 151,325 bp, containing a largen single copy (LSC) region of 83,370 bp, a small single copy (SSC) region of 18,273 bp, and a pair of inverted repeats (IRs) region of 24,841 bp. The genome has a GC content of 37.4%. The LSC, SSC, and IR regions represent 35.5%, 30.6%, and 43.0% of the T. farfara chloroplast genome length. We annotated 132 genes, comprising 87 protein-coding genes (PCGs), eight rRNA genes, and 36 tRNA genes. A phylogenetic analysis based on 31 cpDNA genomes suggested that the T. farfara is closely related to Farfugium japonicum.

The complete chloroplast genome of an endangered plant Artemisia borotalensis (Asteraceae) and phylogenetic analysis.

Project description:Artemisia borotalensis Poljakov is an endemic and endangered herb in China. In this study, we sequenced and analyzed the complete chloroplast genome of this species. Sequencing revealed the genome to be 151,179 bp in length, containing a large single copy region (82,862 bp), a small single copy region (18,377 bp), and a pair of inverted repeat regions (24,970 bp each). Our analyses demonstrated that it contained 133 genes, including 87 protein-coding genes, 37 transfer RNA genes, eight ribosomal RNA genes, and one pseudogene (ycf1). Furthermore, we found the genome to have an overall GC content of 37.4%. A phylogenetic analysis indicated that A. borotalensis and A. maritima clustered together as sister group to A. annua and A. fukudo clade.

The complete chloroplast genome of Sedum tricarpum Makino. (Crassulaceae).

Project description:Sedum tricarpum Makino., is a perennial succulent herb, which was first discovered and established as a new species ten years ago. Here, we report the complete chloroplast genome of S. tricarpum. It shows a typical quadripartite structure with a total length of 149,349 bp, including the large single-copy region (LSC) of 81,644 bp, the small single-copy region (SSC) of 16,643 bp, and two separated inverted regions (IRs) of 25,531 bp, respectively. For the whole genome, there are a total of 131 genes, including 85 protein-coding genes (PCGs), 8 rRNA genes, and 37 tRNA genes. The overall GC content of the cp genome is 37.8%. A well-supported phylogenetic tree revealed monophyly formed by S. tricarpum and S. sarmentosum, suggesting a relatively closer phylogenetic relationship with the clade consisting of S. lineare and Graptopetalum amethystinum. The complete chloroplast genome of S. tricarpum provides valuable information for further phylogenetic reconstruction of the Crassulaceae family.
