Complete mitochondrial genome of the Korean oily shinner Sarcocheilichthys nigripinnis morii (Cypriniformes, cyprinidae): mitogenome characterization and phylogenetic analysis.

ABSTRACT: The Korean oily shinner (Sarcocheilichthys nigripinnis morii) is a subspecies belonging to the subfamily Gobioninae in the family Cyprinidae and is endemic to Korea. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of S. nigripinnis morii. The complete mitochondrial genome is 16,679 bp long, consisting of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using mitogenomes of 16 species showed that S. nigripinnis morii was clustered with S. nigripinnis and S. variegatus microoculus and grouped with the other Cyprinidae species.

Project description:Paratanakia chii is a bitterling fish of the genus Paratanakia, subfamily Acheilognathinae and family Cyprinidae. The mitochondrial DNA sequence of P. chii is reported in this paper. The complete mitochondrial genome of P. chii is 16,575 bp in length, including 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and 1 displacement loop (D-loop). The genome sequence is consistent with those of most other carp. The majority of PCGs have AT- (Met) start codons and TA- end codons. The A + T contents of the genome, PCGs, transfer RNAs (tRNAs), and ribosomal RNAs (rRNAs) are 56.92%, 58.07%, 56.34%, and 54.21%, respectively. Phylogenetic analysis showed that P. chii is most closely related to Tanankia himantegus. These data will benefit relative ecological and phylogenetic studies.

Complete mitochondrial genome and phylogenetic analysis of Sinocyclocheilus oxycephalus (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus oxycephalus is a freshwater cyprinid fish of high nutritional value, endemic to Shilin County, Southwestern China. In this study, we first sequenced the complete mitochondrial genome (mitogenome) of S. oxycephalus. The whole length of mitogenome is 16,585 bp, which contains 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, and a control region. The gene arrangement and structure is identical to other previously reported Sinocyclocheilus fishes. The overall base composition is 31.26% A, 16.42% G, 25.41% T and 26.90% C, with AT content of 56.67%. Phylogenetic analysis using mitogenomes of 13 cyprinid fishes showed that S. oxycephalus are closely related to S. anophthalmus, S. grahami, and S. wumengshanensis, and 11 Sinocyclocheilus species are grouped as a monophyletic clade with strong supports.

Complete mitochondrial genome and phylogenetic analysis of Sinocyclocheilus microphthalmus (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus microphthalmus is endemic to Youjiang River and Hongshuihe River systems in Guangxi, Southwestern China. In this study, the complete mitochondrial genome of S. microphthalmus was sequenced. It was determined to be 16,589 bases. The overall base composition was 31.87% A, 24.96% T, 27.19% C, 15.99% G with 43.17% GC content. The nucleotide sequence data of 12 heavy-strand protein-coding genes of S. microphthalmus and other 13 Sinocyclocheilus species were used for phylogenetic analyses. Trees constructed using Bayesian inference showed a topology demonstrating that Sinocyclocheilus species clustered as one monophyletic clade with strong supports.

Complete mitochondrial genome and phylogenetic analysis of Schizothorax molesworthi (Cypriniformes: Cyprinidae).

Project description:Schizothorax molesworthi is an endemic species and distributes in the MoTuo reaches of the Yarlung Zangbo River. It is one of the most important commercial fishes in this area. In the present study, the complete mitochondrial DNA sequence of Schizothorax molesworthi was determined and analyzed. The mitochondrial genome of Schizothorax molesworthi is 16,585 bp in length and consisted of 37genes in the typical vertebrate mitochondrial gene arrangement. Overall base composition of mitochondrial genome of Schizothorax molesworthi was 30.1% A, 26.9% C, 17. 4% G, and 25.6% T, with a high A + T content (55.7%). Phylogenetic analysis showed that Schizothorax molesworthi and Schizothorax plagiostomus clustered together in a clade and formed a sister relationship.

The complete mitochondrial genome information of Phoxinus phoxinus (Cypriniformes: Cyprinidae) on the Korean Peninsula and the phylogenetic implication.

Project description:Phoxinus phoxinus is a small Leuciscinae species predominantly found in cool and well-oxygenated streams throughout a wide area encompassing Europe, Siberia and East Asia. It is believed that the populations in Korea hold important clues to how the species has been distributed south along the Eurasian continent to the Korean Peninsula. We characterized the complete mitochondrial genomes of two individual fin-clip samples collected from the two Korean river systems. The whole sequences were 17,665 and 18,220 bp, respectively, and included 13 protein-coding genes, 2 ribosomal RNA genes and 22 transfer RNA genes. The genome size difference was due to the considerably different sizes of the control region. The overall genome structures were identical to those observed in other Leuciscinae species.

The complete mitochondrial genome and phylogenetic analysis of Sinocyclocheilus angularis (Cypriniformes: Cyprinidae).

Project description:This is the first study to determine the complete mitochondrial genome of Sinocyclocheilus angularis, which is an endemic cavefish native to the Karst region of the Yunnan-Guizhou Plateau. The complete mitochondrial genome size of S. angularis was 16,586 bp, and it consisted of a control region, 13 protein-coding genes, 22 transfer RNA genes, and 2 ribosomal RNA genes. The base composition of the mitogenome was 25.14% A, 32.45% T, 27.10% G, and 15.31% C, with an overall GC content of 42.42%. Phylogenetic analysis revealed that all Sinocyclocheilus were clustered into one strong clade and S. angularis was very closely related to S. bicornutus. It will provide an essential genetic tool for the further evolutionary studies and conservation of genus Sinocyclocheilus.

Complete mitochondrial genome and phylogenetic analysis of Schizothorax sinensis (Teleostei: Cypriniformes: Cyprinidae).

Project description:This study describes the first sequencing of the complete mitochondrial genome of Schizothorax sinensis, a species of cyprinid snowtrout from the Jialing River and Fujiang River basins in China's Sichuan Province. The total length is 16,571 base pairs. Similar to most Schizothoracinae mitochondrial genomes, there are 37 genes including 13 protein coding genes, 22 transfer RNA genes and 2 ribosomal RNA genes. In addition, it contains a control region rich in A-T nucleotides. The overall nucleotide composition is 29.6% for A, 27.1% for C, 17.9% for G and 25.4% for T, and the percentage of GC content is 45.0%. Phylogenetic analysis suggested that Schizothorax sinensis and Schizothorax prenanti clustered together in a clade. This work provides additional molecular information for studying Schizothorax sinensis conservation genetics and evolutionary relationships.

The entire length of mitochondrial genome is 16,588 bp and the nucleotide composition was made up of 32.3% A, 25.0% T, 27.2% C, and 15.5% G, indicating an A + T(57.3%) content is greater than C + G(42.7%). The mitogenome is a circular DNA molecule with a D-loop region and contains 22 transfer RNA (tRNA) genes, two ribosomal RNA(rRNA) genes and 13 protein-coding genes.To provide further info on the conserved sequence block observed in the control region of the mitochondrial genome. This info is critical for future application and determination of taxonomic status of this species.

The complete mitochondrial genome of Ancherythroculter nigrocauda (Cypriniformes, Cyprinidae) and its phylogenetic position.

Project description:The complete mitochondrial genome of Ancherythroculter nigrocauda was determined in this study. It contained 1 replication origin, 1 control region (D-Loop), 2 rRNA genes, 13 PCGs, and 22 tRNA genes with the base composition 31.40% A, 25.00% T, 27.60% C, and 16.00% G. Here, we compared this newly determined mitogenome with another one from the same species reported before. The variable sites and the genetic distances between the two mitogenomes were 608 bp and 0.038, respectively. The results from the phylogenetic analysis showed that the genus Ancherythroculter is not a monophyletic group and Ancherythroculter nigrocauda demonstrates a close relationship with Chanodichthys dabryi.

The complete mitogenome was 16,585 bp in length and consisted of 13 protein-coding genes, two ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, and one D-loop region. Nucleotide composition of the whole mitogenome was 30.5% A, 25.2% T, 27.0% C, and 17.2% G. The gene arrangement and nucleotide composition of the mitogenome of S. wumengshanensis were similar to those of other Sinocyclocheilus species. Phylogenetic analyses using mitogenomes of 12 species showed that 10 Sinocyclocheilus species clustered as one monophyletic clade with strong supports and S. wumengshanensis was closely related to S. grahami.
