The complete mitochondrial genome of Hemigrapsus penicillatus (De Haan, 1835) (Decapoda, Varunidae).

ABSTRACT: Hemigrapsus penicillatus is a small grapsoid crab which is found in Japan, Taiwan, Korea, and China coasts. In this study a complete mitogenome of Korean H. penicillatus was analyzed and phylogenetic relationships in the family Varunidae were investigated. The mitogenome size is 16,486 bp with 34.1% A, 18.1% C, 11.4% G, and 36.4% T nucleotide distributions. Genome structure and gene orientations are identical with previous records from the family and mitochondrial protein-coding gene based phylogenetic tree suggested that the closest species to H. penicillatus is H. sanguineus. This is the second complete mitogenome record from the genus Hemigrapsus and the first record for the species.

Project description:In this study complete nucleotide sequences of the mitochondrial genome of fiddler crab Uca arcuata (De Haan, 1835) were determined and characterized. The length of mitochondrial genome for U. arcuata is 15,955 bp. This is the third and the longest record of complete mitochondrial genome from the family Ocypodidae. Furthermore, phylogenetic relationships were evaluated due to mitochondrial protein-coding genes. Phylogenetic tree suggests that U. arcuata belongs to the monophyletic family Ocypodidae and has sister group relationship with the genus Ocypode.

Characterization of the complete mitochondrial genome of Laomedia astacina De Haan, 1841 (Decapoda: Laomediidae) and its phylogenetic implications.

Project description:In this study, we determined the complete mitochondrial genome (mitogenome) of Laomedia astacina De Haan, 1841 using next-generation sequencing technology. The total length of the mitogenome sequence of L. astacina is 14,795 base pairs, including 13 protein-coding genes (PCGs), 22 transfer RNA genes, and two ribosomal RNA genes. The overall composition of the mitogenome is estimated to be 35.3% A, 38.0% T, 13.8% C, and 12.9% G, indicating that the L. astacina mitogenome is rich in A + T (73.3%). The phylogenetic relationships of 13 decapod species were constructed based on the 13 PCGs by the maximum-likelihood approach using IQtree software.

The complete mitochondrial genome of Helicana japonica (Crustacea, Decapoda, Varunidae) from South Korea.

Project description:Helicana japonica mainly inhabits burrowed holes in the mudflats and intertidal zones. Specimens from the Republic of Korea were collected and whole genomic DNA from the cheliped muscle tissue was extracted. We determined the complete mitochondrial genome using Illumina HiSeq X Ten. The mitogenome is 16,535 bp in length and consists of 13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes. A phylogenetic tree was reconstructed using the maximum-likelihood of phylogeny methods. H. japonica formed a sister clade with Helicana wuana, which is another Helicana species.

The complete mitochondrial genome of Varuna yui (Decapoda: Brachyura: Varunidae) and its phylogeny.

Project description:The complete mitochondrial genome plays an important role in the research on phylogenetic relationship. Here, we reported the first complete mitochondrial genome sequence of Varuna yui Hwang & Takeda, 1986 (Varunidae). The complete mtDNA (15,915 bp in length) consisted of 13 protein-coding genes, 22 tRNAs, two rRNA genes, and a control region. The gene arrangement was identical to those observed in the Varunidae species. The phylogenetic analysis suggested that V. yui had close relationship with other Varunidae species (Helicetient sinensis, Eriocher sinesis, etc.). The newly described genome may facilitate further comparative mitogenomic analysis within Varunidae species.

The complete mitochondrial genome and phylogenetic analysis of Upogebia major (De Haan, 1841).

Project description:The complete mitochondrial (mt) genome of Upogebia major (De Haan, 1841) is 16,131 bp in length, comprising 13 protein-coding genes (PCGs), 22 transfer RNA genes, and two ribosomal RNA genes. The nucleotide composition for U. major is 34.3% of A, 36.6% of T, 10.9% of C, and 18.3% of G. All PCGs are initiated by ATN codons, except for the cox1 gene, which was not determined. Nine PCGs use a common stop codon of TAA or TAG, the other four end with an incomplete stop codon (a single stop nucleotide T). Phylogenetic tree analysis showed that U. major had a close relationship with the species from the family Thalassinidae. The study will provide an important theoretical basis for further analysis of mt genome evolution and the phylogenetic relationships of the order Decapoda.

The complete mitochondrial genome of Aesop slipper lobster Scyllarides haanii (De Haan, 1841).

Project description:The complete mitochondrial genome of Scyllarides haanii from South China Sea was first determined and characterized. With a length of 15,666 bp, the circular mitogenome of S. haanii consists of 22 tRNA genes, two rRNA genes, 13 protein-coding genes (PCGs), and one control region. The nucleotide composition is significantly biased (A, G, T, and C was 32.05%, 12.45%, 33.97%, and 21.53%, respectively) with A + T contents of 66.02%. Two PCGs used an unusual initiation codon, and five PCGs were ended with an uncomplete or abnormal stop codon. One microsatellite was identified in the mitogenome located in ND4 gene. Phylogenetic analysis demonstrated that S. haanii was first clustered with Scyllarides squammosus, then together with Scyllarides latus.

Project description:In this paper, we determined and characterized the complete mitochondrial genome of Pronghorn spiny lobster Panulirus penicillatus for the first time from South China Sea. The P. penicillatus mitogenome is 15,671 bp long, and consists of 22 tRNA genes, 2 rRNA genes, 13 protein-coding genes (PCGs), and 1 control region. The nucleotide composition of P. penicillatus mitogenome is significantly biased (A, G, T, and C was 33.62, 13.32, 32.31, and 20.75%, respectively) with A + T contents of 65.93%. Almost PCGs used a standard initiation codon or stop codon, except COX2, ND3, ND4 and ND1 were terminated with an incomplete stop codon T and ND5 ended with TA. One microsatellite (C)12 was identified in the control region of P. penicillatus mitogenome sequences. Phylogenetic tree showed that P. penicillatus was first clustered with P. polyphagus and P. versicolor.

Complete mitochondrial genome of Leptodius sanguineus (Decapoda, Xanthidae).

Project description:The complete mitochondrial genome sequenced from a xanthid crab, Leptodius sanguineus which was collected from a rocky intertidal area in Chuuk lagoon. The mitochondrial genome size of L. sanguineus evaluated as 15,480 bp with 33.6% A, 24% C, 11.2% G and 31.2% T and mitochondrial gene order of L. sanguineus is typical to brachyuran species. Phylogenetic analysis shows that the family Xanthidae has sister group relationship with a lineage including the families Portunidae and Menippidae in the subsection Heterotremata. This is the first report for the complete mitochondrial genome from the xanthid crabs.

Project description:Thalamita is one of most important genera of Portunidae. However, the systemically classification and taxonomic studies have so far been limited. In this study, we report the complete mitochondrial genome sequence of T. sima. The mitogenome has 15,831 base pairs (71.7% A + T content) and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a putative control region. This study was the second available complete mitogenomes of Thalamita and will provide useful genetic information for future phylogenetic and taxonomic classification of Thalamita.

The complete mitochondrial genome of Penaeus semisulcatus (Decapoda: Penaeidae).

Project description:The green tiger prawn, Penaeus semisulcatus, is one of the economically important penaeid shrimp due to its larger body size compared with other shrimps in Penaeidae family. However, the taxonomic revision studies of Penaeidae have been one of the most controversial issues in recent years. Moreover, there are at least two morphotypes of the green tiger prawn, one with banded antenna, another with non-banded antenna. In this study, we report the complete mitochondrial genome of P. semisulcatus. The mitogenome has 16,002 base pairs (68.6% A + T content) and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a control region. This study adds one more available complete mitogenomes of Penaeus and will provide useful genetic information for future evolutionary and taxonomic classification of Penaeidae.
