The complete mitochondrial genome of olive barb, Systomus sarana sarana (Hamilton, 1822) and its phylogenetic status.

ABSTRACT: Systomus sarana sarana, commonly known as olive barb, is an important food and ornamental fish species with wide distribution in South Asia. Here, the complete mitogenome was sequenced on HiSeq 2500. With 16,590 nucleotides, the base composition was 32.9% (A), 26% (C), 15.4% (G) and 25.7% (T), comparable with other carps. The clustering pattern depicted the monophyly of S. sarana sarana with sister cyprinids.

Project description:The whole mitochondrial genome of the Slender Giant Moray Strophidon sathete (Hamilton, 1822) from the Hainan island was characterized using next-generation sequencing for the first time. The circular mitogenome of S. sathete is 16,568 bp, with 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a D-loop region. The base composition is little biased (A, G, T, and C was 30.95%, 16.73%, 27.09%, and 25.23%, respectively) with A + T contents of 58.04%. Among 13 PCGs, 12 PCGs use a normal ATG as the start codon except COX1 use GTG; four of them end with TAA or TAG, others terminate with an unusual stop codon. The phylogenetic tree showed that S. sathete was first clustered with Rhinomuraena quaesita and Gymnothorax minor, which further clarify the phylogenetic and evolution position of the genus Strophidon in the family Muraenidae.

The complete mitochondrial genome of Labeo catla (Hamilton, 1822) using long read sequencing.

Project description:Labeo catla is a widely cultured species in monoculture and polyculture systems of the Indian subcontinent. In this study, the complete mitochondrial genome sequence of catla was reconstructed from Oxford Nanopore sequence data. The mitochondrial genome is 16,600 bp in length (accession no. is MN830943) which is larger than the previously reported catla mitogenomes. Like other vertebrate mitochondrial genomes, it has 13 protein-coding genes, 22 tRNAs, 2 rRNAs and a putative control region. Most of the mitogenes are encoded on H-strand. Phylogenetic analysis showed that Labeo catla is more closely related to Labeo rohita than other labeo species. The catla mtgenome reported here will facilitate population genetics, phylogenetics and molecular taxonomy of Indian major carps.

Project description:Catla (Catla catla) is one of the fastest-growing major carp found in South Asia as well as Bangladesh. Catla catla is the second most popular indigenous carp species in the freshwater aquaculture industry of Bangladesh due to its relatively good taste and high market price. In this study, we disclosed the complete mitochondrial genome sequence of Bangladeshi Catla fish from Halda river located in Chittagong. The circular mitogenome of Catla catla is 16,597 bp in length and nucleotide composition is AT-based (72%), contains 37 genes including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes and a D-loop (control region).

The complete mitochondrial genome of Mystus gulio Hamilton (Siluriformes: Bagridae) and its phylogenetic implication.

Project description:Mystus gulio Hamilton, also called long whiskers catfish, is an endemic fish and a common food in some Asian countries. In this study, the complete mitochondrial genome of M. gulio was sequenced using the MinION system (Oxford Nanopore Technologies). The mitochondrial genome is 16,518 bp in length (41.1% [G + C] content) and consists of 13 protein-coding genes, 22 transfer RNA genes, and two ribosomal RNA genes. The results of phylogenetic analysis inferred from whole mitochondrial genomes of Mystus and related species in the family Bagridae revealed that M. gulio is closely related to Mystus cavasius.

Genome sequencing and assembly of Indian major carp, Cirrhinus mrigala (Hamilton, 1822).

Project description:The freshwater aquaculture species, Cirrhinus mrigala, commonly known as mrigal, holds significance in the carp-dominated aquaculture system, globally. Despite constituting 1.08% of the total freshwater aquaculture production, mrigal is the third most important Indian major carp. However, its genome and associated information is not available. This study aims to address this gap by generation high quality genome assembly using PacBio long reads, Illumina short reads and Hi-C scaffolding. The characterization of assembled highly contiguous genome, 1.057 Gb in size, revealed 39,091 genes with functional annotations. The orthology analysis based on direct orthologs and single copy ortholgs places C. mrigala in a distinct position within the Otophysi clade. Additionally, the study delves into Hox gene clusters, identifying 38 Hox genes distributed in seven clusters. The present genomic information offers potential applications for sustainable aquaculture management, including selection programs for economic traits.

The complete mitochondrial genome of Heteropriacanthus cruentatus and implication of phylogenetic status.

Project description:The complete mitochondrial genome of Heteropriacanthus cruentatus has been obtained and annotated through Illumina next-generation sequencing. This mitogenome was found to be 16,506 bp in length, containing 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNA), and 2 ribosomal RNA genes (rRNA). This overall base composition of the complete mitogenome for this species included 27.52% A, 24.46% T, 16.99% G and 31.04% C. The phylogenetic analysis revealed that the H. cruentatus has the closest relationship with Pristigenys niphonia. This study provides an important resource for reviewing the phylogenetic relationships and taxonomic status of this species.

Project description:Aorianigripes (Baly, 1860) is one of the main pests of grapes, mainly damaging leaves, petioles and shoots and seriously affecting plant growth and development. Recently, this pest was found to damage the leaves of Ampelopsisgrossedentata, Ampelopsismegalophylla, Ampelopsischaffanjonii and Ampelopsiscantoniensis. However, the phylogenetic relationships of A.nigripes and other related family members are unclear. In this study, we sequenced and analysed the complete mitogenome of A.nigripes for the first time. The mitogenome of A.nigripes is circular and 17,306 bp in size, consisting of 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs) and two ribosomal RNA genes (rRNAs). The base composition of the A.nigripes mitogenome is 41.70% A, 33.76% T, 9.01% G and 15.53% C. The phylogenetic analysis showed that A.nigripes was clustered together with Basileptafulvipes and Colasposomadauricum.

Project description:Paranemachilus genilepis (Zhu 1983) is a small and benthic loach species that mainly distributes in the Guangxi Province, China. To date, little was known about the genetic information of this species as no molecular sequence has been published. In this study, the complete mitochondrial genome of P. genilepis was reported using the Illumina MiSeq platform. The genome was 16,563 base pairs (bp) in length and its structure was identical to most genomes of bony fishes. Phylogenetic analyses supported two clades (I and II) among Nemacheilidae species and P. genilepis was sister to Oreonectes furcocaudalis.

Project description:Tachysurus virgatus (Oshima 1926) is a small and benthic Bagridae species that resides in the Southern China and Viet Nam. Currently, limited published genetic information has hindered our understanding of this species. In the current study, the complete mitochondrial genome of T. virgatus was determined using next generation sequencing, which was 16,524 base pairs (bp) in length and identical to most genomes of bony fishes. Phylogenetic analyses supported four clades (I, II, III, and IV) occurring in the family Bagridae and T. virgatus formed an independent clade that was sister to the clades I and II.

Project description:The olive weevil Dyscerus cribripennis (Coleoptera: Curculionidae) is an uncontrollable noxious insect to Olea europaea. The 15,977 bp complete mitochondrial genome of D. cribripennis contained 13 protein-coding genes (PCGs), 2 ribosomal RNA genes (rRNAs), 21 transfer RNA genes (tRNAs), and a control region (GenBank accession number MW023069). The trnI was not found in the D. cribripennis mitogenome. The phylogenetic analysis based on mitogenomes showed that D. cribripennis is closed related with Hylobitelus xiaoi.
