Complete mitochondrial genome sequence of the northern red-shouldered macaw (Diopsittaca nobilis).

ABSTRACT: The northern red-shouldered macaw, Diopsittaca nobilis, is listed in the Convention on International Trade in Endangered Species of Wild Fauna and Flora Appendix II. Here, we report for the first time the complete mitochondrial genome of D. nobilis. This new sequence is 16,992 base pairs (bp) in length and includes 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and a single non-coding control region. The overall nucleotide composition of this sequence consists of 30.40% A, 14.00% G, 23.60% T, and 32.00% C. The phylogenetic relationships suggested that the mitogenome of D. nobilis is close to that of three other macaw species. Our results provide useful mitogenomic information to support further studies on the phylogeny and taxonomy of Psittaciformes.

Illumina sequencing was performed on a genetic sample from a single captive individual. The reads were assembled using a de novo method followed by a series of references from related species for finishing. The raw and assembled data is publicly available via Genbank: Sequence Read Archive (SRR15037507) and Assembly (GCA_024336845).

Complete mitochondrial genome of chestnut-fronted macaw (Ara severus, Psittaciformes).

Project description:Six genera from Arini tribe form a morphologically diverse group named macaws, which differ from other Arini in the presence of bare facial area. Macaws are further distinguished by the bare face pattern, plumage colouration and body size. Six of the eight macaw species from Ara genus can be easily segregated into three pairs according to their colouration. An exception is Ara severus, which differs from others in their size and morphology. The lack of appropriate molecular markers precludes determination of its phylogenetic position. Therefore, the mitogenome of Ara severus presented in this report will be indispensable to refine these phylogenetic relationships.

They are the etiologic agents of proventricular dilatation disease (PDD), a frequently fatal neurologic disease of captive parrots. Seven ABV genogroups have been identified worldwide from a variety of sources, and that number may increase as surveillance for novel bornaviruses continues. Here, we report the first complete sequence of a genogroup 1 avian bornavirus (ABV1).

Complete genome sequence of Paracidovorax avenae causing red stripe in sugarcane.

Project description:ObjectiveParacidovorax avenae (Pa) is the causative agent of red stripe disease in sugarcane and belongs to the Gram-negative β-Proteobacteria. Red stripe is a major bacterial disease of sugarcane worldwide. Limited genome sequences of Pa can be used for exploring the phylogenetic and genetic diversity analysis in this pathogen at the complete genome level. In this study, a whole genome sequence of Pa CNGX08 strain isolated from sugarcane in China was assembled and annotated.Data descriptionGenome assembly data from second- and third-generation sequencing revealed that the entire genomic sequence of Pa CNGX08 strain causing red stripe in sugarcane, consisted of a 5,625,582 bp circular chromosome with a GC content of 68.97%. In total, 4,915 protein-coding genes were annotated. Additionally, 9 ribosomal RNAs and 52 transfer RNAs were identified. This genomic resource will facilitate the genome-based taxonomic classification of the genus Paracidovorax and the exploration of pathogenic mechanisms underlying sugarcane red stripe disease caused by Pa.

Complete mitochondrial genome sequence of Hemiculter bleekeri.

Project description:In our research, the complete mitochondrial DNA (mtDNA) of Hemiculter bleekeri was obtained from the dorsal myotome of the fish. The total length of the mitochondrial genome is 16,617 bp and deposited in GenBank with accession number KU198332. The gene arrangement was similar to other bony fishes, which contained 37 genes (13 protein-coding genes, 2 ribosomal RNA and 22 transfer RNAs) and a major non-coding control region. The mtDNA may provide some important genetic background information of this valuable fish. The G contents was relatively low in the total mtDNA with the GCskewthinsp;= -0.22. The negative GC-skew ranging from -0.51(ATP8) to -0.19(CO1), and the more positive AT-skew varying from -0.26(ATP8) to -0.03(CO1). The phylogenetic analysis demonstrated that H. Bleekeri was clustered together with Hemiculter leucisculus, which could be a sister species.

Project description:Gymnopilus junonius, a well-known poisonous mushroom, is distributed worldwide. It contains a hallucinogenic alkaloid psilocybin and several other bioactive compounds. The mitochondrial genome, a circular DNA molecule of 161,145 bp, comprises 15 protein-coding genes, 24 transfer RNA genes, and 2 ribosomal RNA genes. The guanine-cytosine content was 31.56%. Based on the mitochondrial genome sequence, a phylogenetic tree was constructed to demonstrate the phylogenetic relationship. In this study, the phylogenetic positions of G. junonius and its related genera were determined.

Complete mitochondrial genome sequence of Aequorea coerulescens.

Project description:The complete mitochondrial genome sequences of hydromedusa Aequorea coerulescens, a dominant giant jellyfish distributing in the Yellow Sea and northern East China Sea, China, is first reported in this research. Its mitochondrial DNA has 14,804 bp in length with a linear structure, containing 13 protein-coding genes (PCGs), 2rRNA (s-rRNA and l-rRNA), and 2tRNA (trnaW-TGA and tranM-AGT). The A + T content of the whole base composition of the genome is 72.8% (A: 30.15%; C: 12.33%; G: 14.87%; T: 42.64%). ATG, ATA, and ATT are start codons in five (ATP8, ATP6, COX3, NAD6, NAD4l), four (NAD2, NAD5, NAD1, COX1) and two PCGs (NAD3, NAD4), respectively. COB and COX2 began with GTG and CAA as start codon, respectively. TAA and ATA were the stop codon of ATP6 and NAD5 as well as NAD2 and NAD4, respectively. However, other PCGs were terminated with different stop codons. The NJ phylogenetic tree among the related 15 jellyfish species showed that A. coerulescens is close to Hydra spp.

Project description:The complete mitochondrial genome sequences of giant jellyfish Parumbrosa polylobata, a scyphozoan species inhabiting the Yellow Sea cold bottom water in China, is firstly described and analyzed in this research. It is 16,809 bp in length with a linear mitochondrial DNA. The base composition of the genome with A + T bias is 69.7%. There are 13 protein-coding genes (PCGs), 2 tRNAs, and 2 rRNAs. Another two special PCGs, ORF360 and ORF147 with telomeres were found at both ends. The neighbor-joining (NJ) phylogenetic tree among the related 13 species showed that P. polylobata is close to Aurelia spp.
