The complete chloroplast genome of Rhododendron platypodum (Ericaceae): an endemic and endangered species from China.

ABSTRACT: Rhododendron platypodum Diels (Ericaceae) is a Chinese endemic and endangered species with high ornamental value. Here the complete chloroplast (cp) genome of R. platypodum was assembled and characterized. The cp genome is in a total length of 201,047 bp with the typical quadripartite structure of angiosperms, containing two inverted repeats (IRs) of 44,650 bp separated by a large single-copy (LSC) region of 109,134 bp and a small single-copy (SSC) region of 2613 bp. The whole cp genome of R. platypodum contains 143 genes, including 93 protein-coding genes, 42 transfer RNA genes and 8 ribosomal RNA genes. Phylogenetic analysis based on the coding sequences of cp genome within the Ericaceae family suggests that R. platypodum is closely related to R. delavayi.

Project description:Rhododendron williamsianum Rehder & E. H. Wilson 1913, is a plant with important horticultural value. Here we report its chloroplast genome. The total length of the chloroplast genome was 205,424 bp, with a GC content of 35.8%. It consisted of a 107,968 bp large single copy, a 2606 bp small single copy, and a pair of 47,425 bp inverted repeats separating them. Within the chloroplast genome, there were a total of 110 unique genes, which included 76 protein-coding genes, 4 rRNA genes, and 30 tRNA genes. Our phylogenetic analyses indicated that R. williamsianum was closely genetically related to R. sutchuenense and R. jingangshanicum. The findings from this study not only contribute to the genetic database of Rhododendron plants but also have implications for evolutionary research within the family Ericaceae.

The complete chloroplast genome of Rhododendron kawakamii (Ericaceae).

Project description:Rhododendron kawakamii is endemic in Taiwan island and is a unique and epiphytic species. Here, we report its complete chloroplast genome. The length of the R. kawakamii chloroplast genome is 230,777 bp, with a large single-copy region of 146,155 bp, a small single-copy region of 72,082 bp, and a pair of inverted repeat regions (IRA) of 6,270 bp each. The genome contains 77 protein-coding genes, 29 transfer RNA genes, and four ribosomal RNA genes. In addition, the genome contains 81 simple sequence repeats. Phylogenetic analysis revealed that R. kawakamii is genetically related to R. datiandingense.

The genome of R. datiandingense is 207,311 bp in length, including a large single-copy region of 190,689 bp and a small single-copy region of 2582 bp, a pair of inverted repeat regions (IRA) of 7020 bp each. The genome encodes 110 genes, comprising 77 protein-coding genes, four ribosomal RNA genes, and 29 transfer RNA genes. Repeat analysis revealed 62 simple sequence repeats (SSRs) in the genome. Phylogenetic analysis revealed that R. datiandingense is clearly separated from the other Rhododendron species and shown in the basal position.

The complete chloroplast genome of Rhododendron huadingense (Ericaceae).

Project description:Rhododendron huadingense is an important horticultural plant that belongs to the Ericaceae family. In this study, the chloroplast genome sequence of R. huadingense is reported. The chloroplast genome of R. huadingense was 198,952 bp in length and had an angiosperm-typical quadripartite structure with a large single-copy (LSC) region of 108,557 bp, a small single-copy (SSC) region of 53 bp, and two inverted repeat regions (IRs) of 45,171 bp. One hundred and thirteen unique genes including 79 protein-coding genes, 30 transfer RNA (tRNA) genes, and four ribosomal RNA (rRNA) genes were identified in the chloroplast genome. Further phylogenetic analysis revealed a close relationship between R. huadingense and R. molle. The complete chloroplast genome of R. huadingense provides valuable genetic information for the phylogeny, varieties breeding and sustainable utilization of this species.

The complete chloroplast genome of Rhododendron delavayi (Ericaceae).

Project description:Rhododendron delavayi, as a member of Ericaceae family, has been widely used as an important garden flower. The cp genome of R. delavayi exhibited a typical quadripartite cycle with 193,798 bp, comprising of a pair of inverted repeats (IRa and IRb) of 15,494 bp intersected by a large single copy (LSC) region of 160,234 bp and a quite small single copy region of 2576 bp. Totally, 123 unique genes were assembled in this cp genome, including 80 protein genes, 35 tRNAs and 8 rRNAs. Out of these assembled genes, 88 genes (71.54%) were single copy. Phylogenetic analysis based on 14 cp genome of related species showed that the R. delavayi was closely related to Vaccinium oldhamii. This study provides important information for future evolution, genetic and molecular biology studies of Rhododendron.

Project description:Rhododendron shanii W.P. Fang 1983 (Ericaceae) is woody plant naturally distributed in the southwest of Anhui, China. The complete chloroplast genome sequence of R. shanii was generated by whole-genome next-generation sequencing data and assembled based on three Rhododendron species chloroplast genome. The complete chloroplast genome sequence of R. shanii was 204,170 bp and divided into four distinct regions: small single-copy region (2615 bp), large single-copy region (107,189 bp), and a pair of inverted repeat regions (47,183 bp). The genome annotation displayed 150 genes, including 95 protein-coding genes, 47 tRNA genes, and eight rRNA genes. Phylogenetic analysis with the Ericaceae reported chloroplast genomes revealed that R. shanii is sister to the clade comprising R. delavayi, R. griersonianum and R. platypodum.

The complete chloroplast genome of Zelkova schneideriana (Rosales: Ulmaceae), an Endangered species endemic to China.

Project description:Zelkova schneideriana Hand.-Mazz. (Ulmaceae) is an endangered species endemic to China. In this study, we reported its complete chloroplast (cp) genome based on Illumina pair-end sequencing. The whole genome was 158,999 bp long, consisting of a pair of inverted repeat (IR) regions of 26,427 bp, a large single copy (LSC) region of 87,397 bp and a small single copy (SSC) region of 18,748 bp. The cp genome contained 133 genes, including 88 protein-coding genes (80 PCG species), 37 tRNA genes (30 tRNA species), and eight rRNA genes (4 rRNA species). The overall G+C content of the whole genome was 35.6%, and the corresponding values of the LSC, SSC, and IR regions were 33.0, 28.3, and 42.4%, respectively. The maximum likelihood phylogenetic analysis of 25 selected chloroplast genomes demonstrated that Z. schneideriana was closely related to Ulmus macrocarpa and Ulmus pumila.

These two regions were separated by a pair of inverted repeat regions (IRs), each of 25,568 bp. A total of 130 functional genes were encoded, consisted of 86 protein-coding genes, 36 tRNA genes, and eight rRNA genes.
