The complete chloroplast genome of Paeonia cv. Hwang-Moran (Paeoniaceae).

ABSTRACT: The complete chloroplast genome of Paeonia cv. Hwang-Moran (PHM), a yellow flowering tree peony, was de novo assembled and characterized from high-throughput next-generation sequencing data. The total length of the circular PHM chloroplast genome was 152,519 bp, including a large single-copy (LSC) region of 84,214 bp, a small single-copy (SSC) region of 17,026 bp, and a pair of inverted repeat regions (IRs) of 25,640 bp. The entire chloroplast genome contained 111 genes, including 77 protein-coding genes, 30 tRNAs, and four rRNAs. A phylogenetic tree constructed using the PHM and related chloroplast genome sequences revealed its close taxonomic relationship with P. ludlowii within the genus Paeonia.

The circular molecule of the genome constituted of four parts, with 152,731 bp in the complete chloroplast genome, including a large single-copy (LSC) region of 84,402 bp, a small single-copy (SSC) region of 16,969 bp, and two inverted repeat (IRa and IRb) regions of 25,680 bp each. The genome annotation predicted a total of 111 genes, including 77 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Phylogenetic analysis showed the close taxonomical relationship to P. veitchii.

Characteristics and phylogenetic analysis of the complete chloroplast genome of Paeonia japonica (Paeoniaceae).

Project description:Paeonia japonica, distributed throughout Asia, is a traditional medicinal herb in Korea, with many potential beneficial effects including pain-relieving, anti-inflammatory, and anti-cancer activities. Despite its high pharmacological value, the genetic information on Paeonia japonica remains limited. In this study, the chloroplast genome of P. japonica was sequenced using next-generation sequencing (NGS) technology and genome and phylogeny were analyzed using multiple tools. The chloroplast genome of P. japonica was 152,731 bp in length with an inverted repeat region of 26,656 bp, including a large single-copy region of 84,389 bp and a small single copy region of 17,030 bp. The P. japonica chloroplast genome included 113 genes comprising 80 protein-coding genes, 27 tRNA, and 5 rRNA genes. Phylogenetic analysis indicated that P. japonica and P. obovata share a close evolutionary relationship.

Project description:Paeonia delavayi is a medicinal plant commonly used in southwest of China. In this study, we sequenced the complete chloroplast (cp) genome sequence of P. delavayi to investigate its phylogenetic relationship in the family Paeoniaceae. The chloroplast genome of P. delavayi was 152,872 bp in length with 38.4% overall GC content, including a large single copy (LSC) region of 84,523 bp, a small single copy (SSC) region of 17,053 bp and a pair of inverted repeats (IRs) of 25,646 bp. The cp genome contained 105 genes, including 75 protein coding genes, 27 tRNA genes, and 4 rRNA genes. The phylogenetic analysis indicated P. delavayi was closely related to P. ludlowii.

The Complete Mitochondrial Genome of Paeonia lactiflora Pall. (Saxifragales: Paeoniaceae): Evidence of Gene Transfer from Chloroplast to Mitochondrial Genome.

Project description:Paeonia lactiflora (P. lactiflora), a perennial plant renowned for its medicinal roots, provides a unique case for studying the phylogenetic relationships of species based on organelle genomes, as well as the transference of DNA across organelle genomes. In order to investigate this matter, we sequenced and characterized the mitochondrial genome (mitogenome) of P. lactiflora. Similar to the chloroplast genome (cpgenome), the mitogenome of P. lactiflora extends across 181,688 base pairs (bp). Its unique quadripartite structure results from a pair of extensive inverted repeats, each measuring 25,680 bp in length. The annotated mitogenome includes 27 protein-coding genes, 37 tRNAs, 8 rRNAs, and two pseudogenes (rpl5, rpl16). Phylogenetic analysis was performed to identify phylogenetic trees consistent with Paeonia species phylogeny in the APG Ⅳ system. Moreover, a total of 12 MTPT events were identified and 32 RNA editing sites were detected during mitogenome analysis of P. lactiflora. Our research successfully compiled and annotated the mitogenome of P. lactiflora. The study provides valuable insights regarding the taxonomic classification and molecular evolution within the Paeoniaceae family.

The complete chloroplast genome of the first registered Paeonia Itoh hybrid cv. Hexie in China.

Project description:The first registered Paeonia Itoh hybrid cv. Hexie in China is a naturally occurring intersectional hybrid of Sect. Paeonia and Sect. Moutan. In this study, we sequenced, assembled, and analyzed the complete chloroplast genome of Paeonia Itoh hybrid cv. Hexie. The result showed that the chloroplast genome of Hexie, with a typical circular tetrad structure, is 152,958 bp in length, comprising a large single copy (LSC) region of 84,613 bp, a small single copy (SSC) region of 17,051 bp, and two reverse complementary sequences (IRs) of 25,647 bp. The chloroplast genome encoded 116 genes, including 80 protein-coding genes, 32 tRNA genes, and 4 rRNA genes. Phylogenetic analysis inferred from the shared protein-coding genes showed that the Paeonia Itoh hybrid cv. Hexie had the closest phylogenetic relationship with P. suffruticosa, followed by P. ostii, indicating that P. suffruticosa was its maternal parent. This study provides a molecular resource for phylogenetic and maternal parent studies of Paeonia Itoh hybrid, contributing to a basis for Paeonia Itoh hybrid breeding strategies in the future.

Complete plastome sequence of Paeonia lactiflora Pall. (Paeoniaceae: Saxifragales).

Project description:Paeonia lactiflora has been listed as an Endangered species in Russian Federation. The complete plastome was assembled from Next-Generation Sequencing data. It is 152,747 bp in length. It consists of a pair of Inverted Repeat regions (25,651 bp), separated by a small single copy region of 17,033 bp and a large single copy region of 84,412 bp. The plastome encoded 128 genes, including 83 protein coding genes, 37 tRNA, eight rRNA genes, four pseudogenes, and is characterized by loss of the rpl32 and infA genes. Phylogenetic analysis of Paeoniaceae plastomes revealed that P. lactiflora clustered with Eurasian peonies (section Paeoniae).

Comparative and Phylogenetic Analysis of the Complete Chloroplast Genomes of Three Paeonia Section Moutan Species (Paeoniaceae).

Project description:Analysis of the relationships among wild species of section Moutan in the plant genus Paeonia has traditionally been problematic. Interspecies relationships cannot be effectively determined using phenotypic traits alone or through analysis of nuclear or chloroplast DNA fragments. Elucidation of complete chloroplast genome sequences will aid the identification and phylogeny of these species. In this study, the complete chloroplast genomes of three sect. Moutan plants were sequenced and analyzed. Comparative and phylogenetic analyses of the complete chloroplast genomes of all eight species of sect. Moutan were then conducted. The three complete chloroplast genomes gained in this study showed four-part annular structures, and the genome length, structure, GC content, codon usage, and gene distribution were highly similar. There was greater variation in the noncoding regions of the sequences than in the conserved protein-coding regions. Sequence variations in the small single copy (SSC) regions and large single copy (LSC) regions were considerably greater than those in the inverted repeat (IR) regions. Phylogenetic analysis revealed that the species of sect. Moutan clustered in one branch and then subdivided into smaller branches. As for the three complete chloroplast genome sequences obtained in this study, Paeonia jishanensis clustered with another P. jishanensis sequence from the GenBank database, Paeonia qiui clustered with Paeonia rockii, and Paeonia delavayi var. lutea clustered with Paeonia ludlowii. It was also found that the complete chloroplast genomes, LSC regions, and SSC regions all showed great abilities in identification and phylogenetic analysis of the species of sect. Moutan, while IRs regions and highly variable regions were not suitable for the species of sect. Moutan.

Complete Chloroplast Genome Sequence and Phylogenetic Analysis of Paeonia ostii.

Project description:Paeonia ostii, a common oil-tree peony, is important ornamentally and medicinally. However, there are few studies on the chloroplast genome of Paeonia ostii. We sequenced and analyzed the complete chloroplast genome of P. ostii. The size of the P. ostii chloroplast genome is 152,153 bp, including a large single-copy region (85,373 bp), a small single-copy region (17,054 bp), and a pair of inverted repeats regions (24,863 bp). The P. ostii chloroplast genome encodes 111 genes, including 77 protein-coding genes, four ribosomal RNA genes, and 30 transfer RNA genes. The genome contains forward repeats (22), palindromic repeats (28), and tandem repeats (24). The presence of rich simple-sequence repeat loci in the genome provides opportunities for future population genetics work for breeding new varieties. A phylogenetic analysis showed that P. ostii is more closely related to Paeonia delavayi and Paeonialudlowii than to Paeoniaobovata and Paeoniaveitchii. The results of this study provide an assembly of the whole chloroplast genome of P. ostii, which may be useful for future breeding and further biological discoveries. It will provide a theoretical basis for the improvement of peony yield and the determination of phylogenetic status.

Complete plastid genome of the Chinese medicinal herb Paeonia obovata subsp. Willmottiae (Paeoniaceae): characterization and phylogeny.

Project description:The plastid genome (plastome) of the endemic Chinese medicinal herb Paeonia obovata subsp. Willmottiae (Paeoniaceae) was sequenced and investigated in this study. The complete plastome is 152,713 bp in length with the typical quadripartite structure, which consists of a large single-copy region (LSC, 84,419 bp), a small single-copy region (SSC, 16,982 bp), and a pair of inverted repeat regions (IRs, 25,656 bp). The overall GC content is 33.2%, and the IR regions are more GC rich (43.2%) than the LSC (36.7%) and SSC (32.8%) regions. A total of 114 unique genes, including 79 protein-coding genes, 31 tRNAs, and four rRNAs were identified. Phylogenetic reconstruction based on complete plastome sequences demonstrated that P. obovata subsp. Willmottiae is phylogenetically closest to P. obovata.

The genome size is 152 682 bp in length with 38.42% GC content. Two inverted repeats (25 653 bp) are separated by a large single copy (84 398 bp) and a short single copy (16 978 bp). The genome contains 130 individual genes, including 85 protein-coding genes, 37 tRNA genes and 8 rRNA genes. Twenty-one genes contain one or two introns. Phylogenetic tree analysis of P. anomala subsp. veitchii and other 12 species belonging to Pentapetalae using MEGA6 with the neighbour-joining algorithm revealed that the chloroplast genome was clustered in subfamily Paeoniaceae.
