Analysis of complete mitochondrial genome and its application to phylogeny of Caryomys inez (Rodentia: Cricetidae: Arvicolinae).

ABSTRACT: In this study, the complete mitochondrial genome of Inez's red-backed vole Caryomys inez was sequenced and analyzed as the first species in genus Caryomys. The complete mitochondrial genome of C. inez is 16,354 bp in length and shows a typical vertebrate pattern with 13 PCGs, 22 tRNAs, 2 rRNAs and 2 non-coding regions. To gain a clear phylogenetic position of C. inez, a ML phylogenetic tree was constructed based on 12 PCGs on H-strand from 23 rodent species except for ND6 gene which is on L-strand. As a result, C. inez is clustered with genera Eothenomys and Myodes, showing their close phylogenetic relationships. The present study may facilitate further investigation of the taxonomic studies and phylogenetic analyses of the genus Caryomys.

Informatic application to characterise and identify small mammal species: Arvicolinae (Cricetidae, Rodentia, Mammalia).

Project description:The classification of rodent species can be challenging due to high morphological similarities observed among them. This problem is further increased in palaeontological systematics, where classification is traditionally based on the molar morphology. The subfamily Arvicolinae (Rodentia, Mammalia) is one of these rodent groups, whose classification being important for biostratigraphic and climatic studies of the Quaternary period is challenging. We present an application developed using the MatLab informatic algorithm, designed to classify the Arvicolinae species using Geometric Morphometrics (GMM) analyses of the first lower molar. Moreover, the application includes an option to automatically obtain the linear measurements that are commonly used for the identification of these species. This method shows a high degree of accuracy in the species classification, which is expected to increase as the reference database is further developed. This application can serve as an alternative tool for the classification of specimens with unclear morphologies. It can also be used to reduce the time required to manually obtain the linear indices necessary for their classification.

Complete Mitochondrial Genome of Three Species of the Genus Microtus (Arvicolinae, Rodentia).

Project description:The 65 species of the genus Microtus have unusual sex-related genetic features and a high rate of karyotype variation. However, only nine complete mitogenomes for these species are currently available. We describe the complete mitogenome sequences of three Microtus, which vary in length from 16,295 bp to 16,331 bp, contain 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes and a control region. The length of the 13 PCGs and the coded proteins is the same in all three species, and the start and stop codons are conserved. The non-coding regions include the L-strand origin of replication, with the same sequence of 35 bp, and the control region, which varies between 896 bp and 930 bp in length. The control region includes three domains (Domains I, II and III) with extended termination-associated sequences (ETAS-1 and ETAS-2) in Domain I. Domain II and Domain III include five (CSB-B, C, D, E and F) and three (CSB-1, CSB-2, and CSB-3) conserved sequence blocks, respectively. Phylogenetic reconstructions using the mitochondrial genomes of all the available Microtus species and one representative species from another genus of the Arvicolinae subfamily reproduced the established phylogenetic relationships for all the Arvicolinae genera that were analyzed.

A mitochondrial genome phylogeny of voles and lemmings (Rodentia: Arvicolinae): Evolutionary and taxonomic implications.

Project description:Arvicolinae is one of the most impressive placental radiations with over 150 extant and numerous extinct species that emerged since the Miocene in the Northern Hemisphere. The phylogeny of Arvicolinae has been studied intensively for several decades using morphological and genetic methods. Here, we sequenced 30 new mitochondrial genomes to better understand the evolutionary relationships among the major tribes and genera within the subfamily. The phylogenetic and molecular dating analyses based on 11,391 bp concatenated alignment of protein-coding mitochondrial genes confirmed the monophyly of the subfamily. While Bayesian analysis provided a high resolution across the entire tree, Maximum Likelihood tree reconstruction showed weak support for the ordering of divergence and interrelationships of tribal level taxa within the most ancient radiation. Both the interrelationships among tribes Lagurini, Ellobiusini and Arvicolini, comprising the largest radiation and the position of the genus Dinaromys within it also remained unresolved. For the first time complex relationships between genus level taxa within the species-rich tribe Arvicolini received full resolution. Particularly Lemmiscus was robustly placed as sister to the snow voles Chionomys in the tribe Arvicolini in contrast with a long-held belief of its affinity with Lagurini. Molecular dating of the origin of Arvicolinae and early divergences obtained from the mitogenome data were consistent with fossil records. The mtDNA estimates for putative ancestors of the most genera within Arvicolini appeared to be much older than it was previously proposed in paleontological studies.

Project description:Water voles (Microtus richardsoni) are sensitive species distributed in the mountains of Canada (Alberta, British Columbia), and the United States of America (Idaho, Montana, Oregon, Utah, Washington, and Wyoming). We assembled the complete circular M. richardsoni mitogenome, which is 16,285 bp in length and encodes 13 protein-coding genes, 22 tRNA genes, and two rRNA genes. We estimated the phylogenetic tree of M. richardsoni and 24 related arvicoline species with two outgroup species: Phodopus roborovskii and Cricetus cricetus.

The complete mitochondrial genome of the common vole, Microtus arvalis (Rodentia: Arvicolinae).

Project description:The common vole, Microtus arvalis belongs to the genus Microtus in the subfamily Arvicolinae. In this study, the complete mitochondrial genome of M. arvalis was recovered using shotgun sequencing and an iterative mapping approach using three related species. Phylogenetic analyses using the sequence of 21 arvicoline species place the common vole as a sister species to the East European vole (Microtus levis), but as opposed to previous results we find no support for the recognition of the genus Neodon within the subfamily Arvicolinae, as this is, as well as the genus Lasiopodomys, found within the Microtus genus.

The complete mitochondrial genome of the common pine vole Terricola subterraneus (Arvicolinae, Rodentia).

Project description:In this paper, we report the complete mitochondrial genome of the common pine vole Microtus (Terricola) subterraneus, which was sequenced for the first time using Illumina next-generation sequencing (NGS) technology. The total length of the mitogenome was 16,398 bp and contained 12S, 16S rRNAs, 22 tRNAs, 13 protein-coding genes, and a 883 bp D-loop in the characteristic arrangement of subfamily Arvicolinae, Rodentia. Overall base composition of the complete mitochondrial DNA is A (33.0%), C (26.5%), G (13.4%), and T (27.0%), respectively. Phylogenetic analysis of mitochondrial genomes showed a classic taxon pattern, identified using individual phylogenetic markers.

Project description:The dusky-footed woodrat (Neotoma fuscipes) is an endemic North American rodent belonging to the family Cricetidae. We present here the first complete mitogenome within the Neotoma genus. The mitogenome is 16,199 bp in length, and has a structure and gene organization similar to other rodent species (e.g. Mus musculus, Peromyscus maniculatus and Microtus fortis calamorum). The overall base composition is A (35.2%), C (25.5%), G (12.3%), T (27.0%), with a GC content of 37.8%, similar to other rodents. This mitogenome serves as a foundation for future phylogenetic, phylogeographic and population genetic studies.

Characterization of the complete mitochondrial genome and phylogenetic relationship of Neodon sikimensis (Rodentia: Arvicolinae).

Project description:The Sikkim Mountain vole (Neodon sikimensis) belongs to the subfamily Arvicolinae. In this study, we sequenced the complete mitochondrial genome of N. sikimensis. It was determined to be 16,330 bp long and contained 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes and 1 control region. The nucleotide sequence data of 12 heavy-strand protein-coding genes of N. sikimensis and other 22 rodents were used for phylogenetic analysis. Tree constructed using Bayesian phylogenetic methods demonstrated that N. sikimensis was a sister to N. irene, and Microtus genus species did not cluster together with each other, making the genus a paraphyletic group.

The collared lemming mitochondrial genome is 16,340 base pairs long and shows the gene order, contents and gene strand asymmetry typical for mammals. The mitogenome sequence provides an important new genomic resource for the collared lemming, which is a model study species in Arctic phylogeography and biotic history.

The complete mitochondrial genome of Proedromys bedfordi Thomas 1911 (Arvicolinae, Rodentia).

Project description:The Duke of Bedford's vole (Proedromys bedfordi Thomas 1911) is distributed only at the border areas of the Sichuan and Gansu Provinces, China. In this study, the first complete mitochondrial genome of P. bedfordi is generated and characterized. The assembled genome is 16,262 base pairs in length and the base compositions present clearly the A-T bias (60.84%). Its genetic constitution and arrangement are consistent with the taxon of the voles, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 main non-coding regions, D-loop region and OL region. This mitochondrial genome will be a significant supplement for the genus Proedromys and whole mitogenome phylogenetic analysis provided insights into further evolutionary research of the subfamily Arvicolinae.
