The complete chloroplast genome of Geum macrophyllum (Rosaceae: Colurieae).

ABSTRACT: The complete chloroplast genome of Geum macrophyllum is reported and characterized in this study. The chloroplast genome of G. macrophyllum was a circular form with a size of 155,940 bp in length. The genome presented a typical quadripartite structure composed of a pair of inverted repeats (IRa and IRb) of 26,152 bp separated by a large single copy (LSC) region of 85,307 bp and a small single copy (SSC) region of 18,329 bp. The genome contained a set of 129 genes, including 84 protein-coding genes, 37 tRNA genes, and eight rRNA genes, in which 17 were duplicated and 112 were unique. Phylogenetic analysis placed G. macrophyllum as sister to G. triflorum based on current sampling.

Project description:Geum longifolium (Maxim.) Smedmark 2006 belongs to the family Rosaceae, subfamily Rosoideae, tribe Colurieae. Geum longifolium is endemic to China and its whole herb is used in Chinese medicine. Here, the first complete chloroplast (cp) genome of G. longifolium was assembled and annotated based on genome skimming, and its phylogenetic position was investigated using phylogenomic evidence. The cp genome size of G. longifolium was 155,884 bp with the total GC content of 36.7%. Its cp genome presented a typical tetrad structure, composed of a large single copy (LSC) region (85,338 bp), a small single copy (SSC) region (18,358 bp), and a pair of inverted repeat (IR) regions (26,094 bp). The cp genome encoded 129 genes, including 84 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis indicated that G. longifolium was sister to G. elatum Wall. ex G.Don 1832 in current taxa sampling. This study can enrich the chloroplast genomic resource of Geum and lay the foundation for future phylogenetic studies on Geum.

The complete chloroplast genome of Notholition macrophyllum.

Project description:Notholirion macrophyllum (D. Don) Boiss. (Liliaceae) is a floriferous species naturally distributed in Asia. The complete chloroplast genome sequence of N. macrophyllum was generated by de novo assembly using whole genome next generation sequencing data. The complete chloroplast genome of N. macrophyllum was 152143 bp in total sequence length and divided into four distinct regions: small single copy region (17913 bp), large single copy region (82222 bp) and a pair of inverted repeat regions (26004 bp). The genome annotation displayed a total of 135 genes, including 82 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. Phylogenetic analysis with 7 Liliaceae species revealed that N. macrophyllum was the basal species of tribe Lilieae and was close to Cardiocrinum giganteum.

Project description:Distylium macrophyllum H.T.Chang is a critically endangered tree species endemic to southern China. In this study, we assembled and characterized the plastome of D. macrophyllum using Illumina paired-end data. The circular genome is 159,089 bp in size, consisting of two copies of inverted repeat (IR) regions of 26,235 bp, one large single-copy (LSC) region of 87,822 bp, and one small single-copy (SSC) region of 18,797 bp. It encodes a total of 114 unique genes, including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. Phylogenetic analysis based on 13 cp genome sequences indicated that D. macrophyllum was sister to the clade of D. tsiangii and Parrotia subaequalis.

Stipulosi, has been characterized by reference-based assembly using Illumina paired-end data. According to the present sampling, phylogenetic analysis reveals that R. pacificus and R. laciniatostipulatus form a strongly supported clade and R. sect. Malachobatus subsect. Stipulosi is not monophyletic.

Complete Chloroplast Genome Sequence Of Prunus Davidiana (Rosaceae).

In this study, we first assembled the complete chloroplast (cp) genome of P. davidiana by Illumina paired-end reads data, then carried out phylogenetic analysis. The P. davidiana cp genome was 158,055 bp, containing a large single copy region (LSC) of 86,248 bp and a small single copy region (SSC) of 19,047 bp separated by a pair of inverted repeats (IRs) of 26,380 bp. The cp genome contained 131 genes, including 86 protein-coding genes, 37 transfer RNA (tRNA) genes and 8 ribosomal RNA (rRNA) genes. The result of the phylogenetic analysis showed that P. davidiana is closely related to P. mongolica.

Project description:Prunus campanulata 'Fugui' is newly bred cultivar. Here, we report its complete chloroplast genome. The length of the P. campanulata 'Fugui' chloroplast genome is 157,948 bp, with a large single-copy region of 85,948 bp, a small single-copy region of 19,128 bp and a pair of inverted repeat regions of 26,436 bp each. The genome contains 90 protein-coding genes, 65 transfer RNA genes and 9 ribosomal RNA genes. In addition, the genome contains 67 simple sequence repeats. Phylogenetic analysis revealed that P. campanulata 'Fugui' is genetically related to previously reported P. campanulata.

The complete chloroplast genome of Potentilla Freyniana Bornm. (Rosaceae).

Project description:Potentilla freyniana Bornm. has radical leaves with petioles and trifoliolate distinguished from Potentilla fragarioides and Duchesnea indica. In this study, we presented first complete chloroplast genome of P. freyniana to understand its phylogenetic position. Its length is 156,381 bp long and has four subregions: 85,724 bp of large single copy (LSC) and 18,617 bp of small single copy (SSC) regions are separated by 26,020 bp of inverted repeat (IR) regions including 129 genes (84 protein-coding genes, 8 rRNAs, and 37 tRNAs). The overall GC content of the chloroplast genome is 36.9% and those in the LSC, SSC, and IR regions are 34.8%, 30.7%, and 42.7%, respectively. Phylogenetic trees show that phylogenetic position of P. freyniana disagrees with three phylogenetic studies, showing that more Potentilla chloroplast genomes are required for clarifying Potentilla phylogeny.
