Characterization of the complete chloroplast genome of Melaleuca cajuputi subsp. cumingiana (Myrtaceae).

ABSTRACT: Plants in the genus Melaleuca have been widely used as traditional medicine mainly because of their broad spectrum antimicrobial activity. In this study, we reported the complete chloroplast genome of Melaleuca cajuputi subsp. cumingiana. The chloroplast genome of this species is 158,855 bp in length, including a pair of inverted repeat regions (IRs) (26,727 bp) that is divided by a large single-copy (LSC) area (87,338 bp) and a small single-copy (SSC) area (18,063 bp). The circular chloroplast genome of M. cajuputi subsp. cumingiana contains 135 unique genes, composing of 87 protein-coding genes, 40 tRNA genes, and eight rRNA genes. Phylogenetic analysis indicates that M. cajuputi subsp. cumingiana was clustered with species in the tribe Melaleuceae. This complete chloroplast genome of M. cajuputi subsp. cumingiana will provide a powerful tool to accelerate breeding, biotechnological and phylogenetic study.

Project description:Melaleuca alternifolia is commonly known as the medicinal tea tree. The complete chloroplast (cp) genome sequence is 160,104 bp in length, with a quantitative molecule structure comprising two copies of inverted repeats (IRa and IRb) of 26,737 bp separated by a large single copy (LSC) of 88,151bp, a small single copy (SSC) of 18,479 bp. A total of 131 genes were identified including 84 protein-coding genes, 37 tRNA genes, eight rRNA genes and two pseudogene (Ψycf1, ΨinfA), respectively. Phylogenomic analysis suggests that M. alternifolia is closely related to the rest species of Myrtaceae with strong bootstrap values.

In this study, we reported the complete chloroplast genome of Syzygium jambos (L.) Alston which was known as rose apple. The chloroplast genome of this species is 158541 bp in length, including a pair of inverted repeat regions (IRs) (26076 bp) that is divided by a large single copy area (LSC) (88036 bp) and a small single copy area (SSC) (18353 bp). The circular chloroplast genome of S. jambos contains 132 unique genes, composing of 85 protein-coding genes, 39 tRNA genes and 8 rRNA genes. Phylogenetic analysis indicates that S. jambos is clustered with species in genus Syzygium. This complete chloroplast genome of S. jambos will provide a powerful tool to accelerate breeding, biotechnological and phylogenetic study.

The characteristics of the complete chloroplast genome for Eucalyptus robusta (Myrtaceae).

Project description:Eucalyptus robusta is a great tree of Myrtaceae. It is mainly distributed in Southeast provinces of China and Southeast Asian countries. There is no study on the genome of E. robusta far. Here we report the complete chloroplast genome of E. robusta, assembled from whole-genome high-throughput sequencing data, as a resource for future studies on the taxonomy and evolution of E. robusta. The complete chloroplast genome of E. robusta is 160,201 bp in length with a typical quadripartite structure, consisting of a large single-copy region (LSC, 88,905 bp), a single-copy region (SSC, 18,498 bp) and a pair of inverted repeats (IRs, 26,399 bp). It was predicted to contain a total of 128 genes, with an overall GC content of 36.86%. Phylogenetic analysis placed E. robusta closest to Eucalyptus globulus.

Complete chloroplast genome sequence of Syzygium samarangense (Myrtaceae) and phylogenetic analysis.

Project description:Syzygium samarangense (Blume) Merr. et Perry, 1938, commonly known as wax apple, is a Myrtaceae species that is known for its unique fruit shape, flavorful and colorful fruits, medicinal value and increasing economic relevance. In this study, we reported the complete chloroplast genome sequence of S. samarangense. The complete genome is 159,109 bp in length with a quadripartite structure containing two single copy regions, a Large Single Copy region (LSC, 88,155 bp) and a Small Single Copy region (SSC, 18,796 bp) separated by Inverted Repeat regions (IRs, 26,079 bp). The GC content was 37.0%. It encoded 126 genes, including 81 protein-coding genes, 37 transfer RNA genes, and 8 ribosomal RNA genes. The phylogenetic relationships of 20 species inferred that all Syzygium species formed a single cluster belonging to Syzygieae tribe. Our results offer insights into the evolutionary relationship of S. samarangense within Myrtaceae, indicating a closer relationship between S. samarangense and S. forrestii.

The complete chloroplast genome of a fast-growing tree Lophostemon confertus (Myrtaceae).

Project description:Lophostemon confertus (Myrtaceae), a fast-growing ornamental tree, is widely cultivated in tropical and subtropical regions. To determine its phylogenetic position within Myrtaceae, here we report its complete chloroplast (cp) genome, which is 160,297 bp long and contains two inverted repeats (IRs) of 26,490 bp each, separated by a small single-copy region of 18,826 bp and a large single-copy region of 88,491 bp. The cp genome contains 123 genes, including 73 unique protein-coding genes (six duplicated in the IR regions), 29 unique tRNA genes (seven duplicated in the IR regions), and four unique rRNA genes (all located in the IR regions). Phylogenetic analysis of 18 species of Myrtaceae showed that L. confertus is sister to Xanthostemon chrysanthus. The complete cp genome of L. confertus provides a valuable genetic resource for further phylogenetic studies.

Characterization of the complete chloroplast genome of Cynanchum acutum subsp. sibiricum (Apocynaceae).

Project description:In this study, we assembled the complete chloroplast (cp) genome of Cynanchum acutum subsp. sibiricum using high-throughput Illumina sequencing reads. The resulting chloroplast genome assembly displayed a typical quadripartite structure with a total length of 158,283 bp, which contained a pair of inverted repeat regions (IRs) of 24,459 bp. These two IRs were separated by a large single-copy region (LSC) and a small single-copy region (SSC) of 89,424 bp and 19,941 bp in length, respectively. The C. acutum subsp. sibiricum cp genome contained 130 genes, and its overall GC content was 37.87%. Phylogenetic analysis among C. acutum subsp. sibiricum and nine other Cynanchum species demonstrated that C. acutum subsp. sibiricum was closely related to C. chinense. The C. acutum subsp. sibiricum cp genome presented in this study lays a good foundation for further genetic and genomic studies of the Cynanchum as well as Apocynaceae.

Characterization of the complete chloroplast genome of an aquatic plant, Sparganium stoloniferum subsp. choui (Typhaceae).

Project description:Sparganium stoloniferum subsp. choui is an aquatic perennial herb distributed in Northeast China. It was published as a new species in 1992 and recognized as a subspecies of S. stoloniferum in Flora of China in 2010. The complete chloroplast genome of S. stoloniferum subsp. choui was sequenced and assembled. The genome size was 161,865 bp in length with 36.8% GC content. Its quadripartite structure consisted of the large single copy (LSC, 88,953 bp) and small single copy (SSC, 19,098 bp) regions, separated by a pair of inverted repeats (IRs) of 26,907 bp. The genome contained 114 distinct genes, including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. The phylogenetic analysis including four Sparganium species showed that two subspecies of S. stoloniferum were not monophyletic, supporting the resurrection of S. choui as a species.

The genome size is 152 682 bp in length with 38.42% GC content. Two inverted repeats (25 653 bp) are separated by a large single copy (84 398 bp) and a short single copy (16 978 bp). The genome contains 130 individual genes, including 85 protein-coding genes, 37 tRNA genes and 8 rRNA genes. Twenty-one genes contain one or two introns. Phylogenetic tree analysis of P. anomala subsp. veitchii and other 12 species belonging to Pentapetalae using MEGA6 with the neighbour-joining algorithm revealed that the chloroplast genome was clustered in subfamily Paeoniaceae.
