The complete mitochondrial genome of the Ferruginous Duck (Aythya nyroca) from Ningxia, China.

ABSTRACT: The Ferruginous Duck (Aythya nyroca) is a diving duck that is widely distributed in Asia, Africa, and Europe. We determined the complete mitogenome of the Ferruginous Duck gathered at Ningxia, China. The total length of the complete mitochondrial genome is 16,623 bp and it consists of 13 protein-coding, 22 tRNA, 2 rRNA genes, and 1 control region (CR). Only one overlap among the 13 protein-coding genes was found: ND4L/ND4. The CR is 1068 bp in length. The nucleotide composition is 29.66% A, 22.28% T, 15.35% G, 32.71% C. The result of phylogenetic analysis showed that there is close genetic relationship among Aythya nyroca and three ducks in the Genus Aythya.

The complete mitochondrial genome is 16,599 bp in length and consists of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 1 control region (D-loop). The nucleotide composition is 29.34% A, 22.23% T, 15.66% G, and 32.77% C. Phylogenetic analysis results showed close genetic relationship between A. ferina and Aythya americana.

Characterization and Phylogenetic Analysis of the Complete Mitochondrial Genome of Aythya marila.

Project description:Aythya marila is a large diving duck belonging to the family Anatidae. However, the phylogenetic relationship among these Aythya species remains unclear due to the presence of extensive interspecific hybridization events within the Aythya genus. Here, we sequenced and annotated the complete mitochondrial genome of A. marila, which contained 22 tRNAs, 13 protein-coding genes (PCGs), 2 ribosomal RNAs, and 1 D-loop, with a length of 16,617 bp. The sizes of the PCGs ranged from 297 to 1824 bp and were all, except for ND6, located on the heavy chain (H). ATG and TAA were the most common start and termination codons of the 13 PCGs, respectively. The fastest- and slowest-evolving genes were ATP8 and COI, respectively. Codon usage analysis indicated that CUA, AUC, GCC, UUC, CUC, and ACC were the six most frequent codons. The nucleotide diversity values indicated a high level of genetic diversity in A. marila. FST analysis suggested a widespread gene exchange between A. baeri and A. nyroca. Moreover, phylogenetic reconstructions using the mitochondrial genomes of all available Anatidae species showed that, in addition to A. marila, four major clades among the Anatidae (Dendrocygninae, Oxyurinae, Anserinae, and Anatinae) were closely related to A. fuligula. Overall, this study provides valuable information on the evolution of A. marila and new insights into the phylogeny of Anatidae.

First complete mitochondrial genome of the Alashan ground squirrel (Spermophilus alashanicus) (Rodentia: Sciuridae) from Ningxia, China.

Project description:The Alashan ground squirrel (Spermophilus alashanicus) is primarily distributed in the regions of Inner Mongolia and Ningxia, China. In this study, we present the first complete mitochondrial genome of S. alashanicus. The genome spans 16,464 base pairs and comprises 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and a single control region with a marked AT bias. The overall GC content is 35.4%. Phylogenetic analyses indicate that S. alashanicus clusters are closely associated with S. dauricus. This comprehensive characterization of the S. alashanicus mitochondrial genome serves as a foundational resource for future studies on mitochondrial evolution, species identification, population genomics, and phylogenetics.

Project description:We determined the whole mtDNA genome of the gray-headed lapwing (Vanellus cinereus) in Ningxia Hui Autonomous Region, China. The complete mitochondrial genome is 17,078 bp in length and consists of 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 1 control region (D-loop). The nucleotide composition is 31.65% A, 23.50% T, 13.76% G, and 31.09% C. The result of phylogenetic analysis showed that there was close genetic relationship between V. cinereus and V. vanellus.

A high-quality genome and comparison of short- versus long-read transcriptome of the palaearctic duck Aythya fuligula (tufted duck).

Project description:The tufted duck is a non-model organism that experiences high mortality in highly pathogenic avian influenza outbreaks. It belongs to the same bird family (Anatidae) as the mallard, one of the best-studied natural hosts of low-pathogenic avian influenza viruses. Studies in non-model bird species are crucial to disentangle the role of the host response in avian influenza virus infection in the natural reservoir. Such endeavour requires a high-quality genome assembly and transcriptome. This study presents the first high-quality, chromosome-level reference genome assembly of the tufted duck using the Vertebrate Genomes Project pipeline. We sequenced RNA (complementary DNA) from brain, ileum, lung, ovary, spleen, and testis using Illumina short-read and Pacific Biosciences long-read sequencing platforms, which were used for annotation. We found 34 autosomes plus Z and W sex chromosomes in the curated genome assembly, with 99.6% of the sequence assigned to chromosomes. Functional annotation revealed 14,099 protein-coding genes that generate 111,934 transcripts, which implies a mean of 7.9 isoforms per gene. We also identified 246 small RNA families. This annotated genome contributes to continuing research into the host response in avian influenza virus infections in a natural reservoir. Our findings from a comparison between short-read and long-read reference transcriptomics contribute to a deeper understanding of these competing options. In this study, both technologies complemented each other. We expect this annotation to be a foundation for further comparative and evolutionary genomic studies, including many waterfowl relatives with differing susceptibilities to avian influenza viruses.

Complete genome sequence of a duck astrovirus discovered in eastern China.

Project description:We report here the complete genome sequence of a duck astrovirus (DAstV) isolated from a dead duckling in eastern China. Sequence analyses indicated that the genome of the astrovirus possessed a typical astrovirus organization. Comparison of the partial polymerase gene sequences of DAstV-1 and DAstV-2 showed that the astrovirus shared 94.4% and 64.2% nucleotide identity, respectively. The whole nucleotide sequence of the astrovirus had the highest homology with the sequence of DAstV-1 strain C-NGB (98.7%). Therefore, the strain we describe here is a DAstV-1 isolate.

Complete Genome Sequence of the Novel Duck Circovirus Strain GH01 from Southwestern China.

Project description:A novel duck circovirus (DuCV) strain, designated GH01, was isolated from ducklings in southwestern China. We report the genome sequence of GH01 and the genomic organization and genetic relationship to other DuCVs. The availability of the genome sequence will be helpful to investigations of epidemiology and the evolutionary biology of this organism and the development of preventive vaccines.

Complete genome sequence of duck Tembusu virus, isolated from Muscovy ducks in southern China.

Project description:We report here the complete genomic sequence of the duck Tembusu virus (DTMUV) WJ-1 strain, isolated from Muscovy ducks. This is the first complete genome sequence of DTMUV reported in southern China. Compared with the other strains (TA, GH-2, YY5, and ZJ-407) that were previously found in eastern China, WJ-1 bears a few differences in the nucleotide and amino acid sequences. We found that there are 47 mutations of amino acids encoded by the whole open reading frame (ORF) among these five strains. The whole-genome sequence of DTMUV will help in understanding the epidemiology and molecular characteristics of duck Tembusu virus in southern China.

Complete genome sequence of a novel duck hepatitis A virus discovered in southern China.

Project description:We report here the complete genomic sequence of a novel duck hepatitis A virus (DHAV) isolated from mixed infections with DHAV type 1 (DHAV-1) and DHAV-3 in ducklings in Southern China. The whole nucleotide sequence had the highest homology with the sequence of DHAV-3 (GenBank accession number DQ812093) (96.2%). To our knowledge, this is the first report of gene rearrangement between DHAV-1 and DHAV-3, and it will help to understand the epidemiology and molecular characteristics of duck hepatitis A virus in Southern China.
