Project description:BackgroundAdvances in single-cell RNA-seq technology have led to great opportunities for the quantitative characterization of cell types, and many clustering algorithms have been developed based on single-cell gene expression. However, we found that different data preprocessing methods show quite different effects on clustering algorithms. Moreover, there is no specific preprocessing method that is applicable to all clustering algorithms, and even for the same clustering algorithm, the best preprocessing method depends on the input data.ResultsWe designed a graph-based algorithm, SC3-e, specifically for discriminating the best data preprocessing method for SC3, which is currently the most widely used clustering algorithm for single cell clustering. When tested on eight frequently used single-cell RNA-seq data sets, SC3-e always accurately selects the best data preprocessing method for SC3 and therefore greatly enhances the clustering performance of SC3.ConclusionThe SC3-e algorithm is practically powerful for discriminating the best data preprocessing method, and therefore largely enhances the performance of cell-type clustering of SC3. It is expected to play a crucial role in the related studies of single-cell clustering, such as the studies of human complex diseases and discoveries of new cell types.

Project description:BackgroundRNA sequencing (RNA-seq) has become the standard means of analyzing gene and transcript expression in high-throughput. While previously sequence alignment was a time demanding step, fast alignment methods and even more so transcript counting methods which avoid mapping and quantify gene and transcript expression by evaluating whether a read is compatible with a transcript, have led to significant speed-ups in data analysis. Now, the most time demanding step in the analysis of RNA-seq data is preprocessing the raw sequence data, such as running quality control and adapter, contamination and quality filtering before transcript or gene quantification. To do so, many researchers chain different tools, but a comprehensive, flexible and fast software that covers all preprocessing steps is currently missing.ResultsWe here present FastqPuri, a light-weight and highly efficient preprocessing tool for fastq data. FastqPuri provides sequence quality reports on the sample and dataset level with new plots which facilitate decision making for subsequent quality filtering. Moreover, FastqPuri efficiently removes adapter sequences and sequences from biological contamination from the data. It accepts both single- and paired-end data in uncompressed or compressed fastq files. FastqPuri can be run stand-alone and is suitable to be run within pipelines. We benchmarked FastqPuri against existing tools and found that FastqPuri is superior in terms of speed, memory usage, versatility and comprehensiveness.ConclusionsFastqPuri is a new tool which covers all aspects of short read sequence data preprocessing. It was designed for RNA-seq data to meet the needs for fast preprocessing of fastq data to allow transcript and gene counting, but it is suitable to process any short read sequencing data of which high sequence quality is needed, such as for genome assembly or SNV (single nucleotide variant) detection. FastqPuri is most flexible in filtering undesired biological sequences by offering two approaches to optimize speed and memory usage dependent on the total size of the potential contaminating sequences. Project description:Single-cell RNA sequencing (scRNA-seq) facilitates the study of cell type heterogeneity and the construction of cell atlas. However, due to its limitations, many genes may be detected to have zero expressions, i.e. dropout events, leading to bias in downstream analyses and hindering the identification and characterization of cell types and cell functions. Although many imputation methods have been developed, their performances are generally lower than expected across different kinds and dimensions of data and application scenarios. Therefore, developing an accurate and robust single-cell gene expression data imputation method is still essential. Considering to maintain the original cell-cell and gene-gene correlations and leverage bulk RNA sequencing (bulk RNA-seq) data information, we propose scINRB, a single-cell gene expression imputation method with network regularization and bulk RNA-seq data. scINRB adopts network-regularized non-negative matrix factorization to ensure that the imputed data maintains the cell-cell and gene-gene similarities and also approaches the gene average expression calculated from bulk RNA-seq data. To evaluate the performance, we test scINRB on simulated and experimental datasets and compare it with other commonly used imputation methods. The results show that scINRB recovers gene expression accurately even in the case of high dropout rates and dimensions, preserves cell-cell and gene-gene similarities and improves various downstream analyses including visualization, clustering and trajectory inference.

Project description:BackgroundSingle-cell RNA-sequencing (scRNA-seq) technologies and associated analysis methods have rapidly developed in recent years. This includes preprocessing methods, which assign sequencing reads to genes to create count matrices for downstream analysis. While several packaged preprocessing workflows have been developed to provide users with convenient tools for handling this process, how they compare to one another and how they influence downstream analysis have not been well studied.ResultsHere, we systematically benchmark the performance of 10 end-to-end preprocessing workflows (Cell Ranger, Optimus, salmon alevin, alevin-fry, kallisto bustools, dropSeqPipe, scPipe, zUMIs, celseq2, and scruff) using datasets yielding different biological complexity levels generated by CEL-Seq2 and 10x Chromium platforms. We compare these workflows in terms of their quantification properties directly and their impact on normalization and clustering by evaluating the performance of different method combinations. While the scRNA-seq preprocessing workflows compared vary in their detection and quantification of genes across datasets, after downstream analysis with performant normalization and clustering methods, almost all combinations produce clustering results that agree well with the known cell type labels that provided the ground truth in our analysis.ConclusionsIn summary, the choice of preprocessing method was found to be less important than other steps in the scRNA-seq analysis process. Our study comprehensively compares common scRNA-seq preprocessing workflows and summarizes their characteristics to guide workflow users.

Project description:The goal of this study was to test a novel approach (iCanClean) to remove non-brain sources from scalp EEG data recorded in mobile conditions. We created an electrically conductive phantom head with 10 brain sources, 10 contaminating sources, scalp, and hair. We tested the ability of iCanClean to remove artifacts while preserving brain activity under six conditions: Brain, Brain + Eyes, Brain + Neck Muscles, Brain + Facial Muscles, Brain + Walking Motion, and Brain + All Artifacts. We compared iCanClean to three other methods: Artifact Subspace Reconstruction (ASR), Auto-CCA, and Adaptive Filtering. Before and after cleaning, we calculated a Data Quality Score (0-100%), based on the average correlation between brain sources and EEG channels. iCanClean consistently outperformed the other three methods, regardless of the type or number of artifacts present. The most striking result was for the condition with all artifacts simultaneously present. Starting from a Data Quality Score of 15.7% (before cleaning), the Brain + All Artifacts condition improved to 55.9% after iCanClean. Meanwhile, it only improved to 27.6%, 27.2%, and 32.9% after ASR, Auto-CCA, and Adaptive Filtering. For context, the Brain condition scored 57.2% without cleaning (reasonable target). We conclude that iCanClean offers the ability to clear multiple artifact sources in real time and could facilitate human mobile brain-imaging studies with EEG.

Project description:Experimental single-cell approaches are becoming widely used for many purposes, including investigation of the dynamic behaviour of developing biological systems. Consequently, a large number of computational methods for extracting dynamic information from such data have been developed. One example is RNA velocity analysis, in which spliced and unspliced RNA abundances are jointly modeled in order to infer a 'direction of change' and thereby a future state for each cell in the gene expression space. Naturally, the accuracy and interpretability of the inferred RNA velocities depend crucially on the correctness of the estimated abundances. Here, we systematically compare five widely used quantification tools, in total yielding thirteen different quantification approaches, in terms of their estimates of spliced and unspliced RNA abundances in five experimental droplet scRNA-seq data sets. We show that there are substantial differences between the quantifications obtained from different tools, and identify typical genes for which such discrepancies are observed. We further show that these abundance differences propagate to the downstream analysis, and can have a large effect on estimated velocities as well as the biological interpretation. Our results highlight that abundance quantification is a crucial aspect of the RNA velocity analysis workflow, and that both the definition of the genomic features of interest and the quantification algorithm itself require careful consideration.

Project description:The preprocessing pipelines typically used in both task and resting-state functional magnetic resonance imaging (rs-fMRI) analysis are modular in nature: They are composed of a number of separate filtering/regression steps, including removal of head motion covariates and band-pass filtering, performed sequentially and in a flexible order. In this article, we illustrate the shortcomings of this approach, as we show how later preprocessing steps can reintroduce artifacts previously removed from the data in prior preprocessing steps. We show that each regression step is a geometric projection of data onto a subspace, and that performing a sequence of projections can move the data into subspaces no longer orthogonal to those previously removed, reintroducing signal related to nuisance covariates. Thus, linear filtering operations are not commutative, and the order in which the preprocessing steps are performed is critical. These issues can arise in practice when any combination of standard preprocessing steps including motion regression, scrubbing, component-based correction, physiological correction, global signal regression, and temporal filtering are performed sequentially. In this work, we focus primarily on rs-fMRI. We illustrate the problem both theoretically and empirically through application to a test-retest rs-fMRI data set, and suggest remedies. These include (a) combining all steps into a single linear filter, or (b) sequential orthogonalization of covariates/linear filters performed in series.

Project description:Advances in technology have made it convenient to obtain a large amount of single cell RNA sequencing (scRNA-seq) data. Since that clustering is a very important step in identifying or defining cellular phenotypes, many clustering approaches have been developed recently for these applications. The general methods can be roughly divided into normal clustering methods and integrated (ensemble) clustering methods which combine more than two normal clustering methods aiming to get much more informative performance. In order to make a contrast with the integrated clustering algorithm, the normal clustering method is often called individual or base clustering method. Note that the results of many individual clustering methods are often developed to capture one aspect of the data, and the results depend on the initial parameter settings, such as cluster number, distance metric and so on. Compared with individual clustering, although integrative clustering method may get much more accurate performance, the results depend on the base clustering results and integrated systems are often not self-regulation. Therefore, how to design a robust unsupervised clustering method is still a challenge. In order to tackle above limitations, we propose a novel Ensemble Clustering algorithm based on Probability Graphical Model with Graph Regularization, which is called EC-PGMGR for short. On one hand, we use parameter controlling in Probability Graphical Model (PGM) to automatically determine the cluster number without prior knowledge. On the other hand, we add a regularization term to reduce the effect deriving from some weak base clustering results. Particularly, the integrative results collected from base clustering methods can be assembled in the form of combination with self-regulation weights through a pre-learning process, which can efficiently enhance the effect of active clustering methods while weaken the effect of inactive clustering methods. Experiments are carried out on 7 data sets generated by different platforms with the number of single cells from 822 to 5,132. Results show that EC-PGMGR performs better than 4 alternative individual clustering methods and 2 ensemble methods in terms of accuracy including Adjusted Rand Index (ARI) and Normalized Mutual Information (NMI), robustness, effectiveness and so on. EC-PGMGR provides an effective way to integrate different clustering results for more accurate and reliable results in further biological analysis as well. It may provide some new insights to the other applications of clustering.

Project description:Recent advances in single-cell RNA sequencing (scRNA-seq) technologies have yielded a powerful tool to measure gene expression of individual cells. One major challenge of the scRNA-seq data is that it usually contains a large amount of zero expression values, which often impairs the effectiveness of downstream analyses. Numerous data imputation methods have been proposed to deal with these "dropout" events, but this is a difficult task for such high-dimensional and sparse data. Furthermore, there have been debates on the nature of the sparsity, about whether the zeros are due to technological limitations or represent actual biology. To address these challenges, we propose Single-cell RNA-seq Correlation completion by ENsemble learning and Auxiliary information (SCENA), a novel approach that imputes the correlation matrix of the data of interest instead of the data itself. SCENA obtains a gene-by-gene correlation estimate by ensembling various individual estimates, some of which are based on known auxiliary information about gene expression networks. Our approach is a reliable method that makes no assumptions on the nature of sparsity in scRNA-seq data or the data distribution. By extensive simulation studies and real data applications, we demonstrate that SCENA is not only superior in gene correlation estimation, but also improves the accuracy and reliability of downstream analyses, including cell clustering, dimension reduction, and graphical model estimation to learn the gene expression network.

Project description:The past two decades of microRNA (miRNA) research has solidified the role of these small non-coding RNAs as key regulators of many biological processes and promising biomarkers for disease. The concurrent development in high-throughput profiling technology has further advanced our understanding of the impact of their dysregulation on a global scale. Currently, next-generation sequencing is the platform of choice for the discovery and quantification of miRNAs. Despite this, there is no clear consensus on how the data should be preprocessed before conducting downstream analyses. Often overlooked, data preprocessing is an essential step in data analysis: the presence of unreliable features and noise can affect the conclusions drawn from downstream analyses. Using a spike-in dilution study, we evaluated the effects of several general-purpose aligners (BWA, Bowtie, Bowtie 2 and Novoalign), and normalization methods (counts-per-million, total count scaling, upper quartile scaling, Trimmed Mean of M, DESeq, linear regression, cyclic loess and quantile) with respect to the final miRNA count data distribution, variance, bias and accuracy of differential expression analysis. We make practical recommendations on the optimal preprocessing methods for the extraction and interpretation of miRNA count data from small RNA-sequencing experiments.
