Characterization of the complete mitochondrial genome of the Northern Mud Gudgeon, Ophiocara porocephala (Perciformes: Eleotridae) with phylogenetic implications.

ABSTRACT: The first mitochondrial genome of Ophiocara porocephala was determined by the combination of next-generation sequencing (NGS) and Sanger sequencing methods. A complete circular mitogenome of O. porocephala (16,529 bp) consisted of 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and two non-coding regions, including a control region (D-loop) and a light strand origin of replication (O_L). Two start codons (ATG and GTG) and four stop codons (TAG, TAA, TA-, and T-) were used in all the PCGs. Except for ND6 and eight transfer RNAs (tRNAs), all the other genes were encoded in the heavy strand. Based on phylogenetic analysis, O. porocephala formed a clade with three other species in the subfamily Butinae, while the other 10 made a subfamily Eleotrinae clade.

Project description:In this study, we obtained the complete mitochondrial genome of Hypseleotris cyprinoides, which was 16520 bp in length. The mitogenome contained 37 genes, including the typical set of 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, and 2 Ribosomal RNA (rRNA) genes. A, C, G, and T distribution was 28.57%, 29.91%, 16.99%, and 24.53%, respectively. The length of the total protein-coding genes was 11441 bp, which accounts for 66.80% of the whole mitochondrial genome. The Maximum Likelihood (ML) phylogenetic analysis based on the concatenated nucleotide sequences of 13 PCGs showed that H.cyprinoides as a sister species to Hypseleotris klunzingeri was clustered in the family Hypseleotris. The discovery of the complete mitochondrial genome of H.cyprinoides would help to conduct in-depth research on Hypseleotris.

Complete mitochondrial genome of Caranx equula (Perciformes, Carangidae): genome characterization and phylogenetic analysis.

Project description:Caranx equula is an important marine fish which due to its commercial values. However, some wild populations of C. equula are in danger because of the overfishing and environmental pollution. In this study, the complete mitochondrial genome of C. equula was firstly determined. The complete mitochondrial genome is 16,607 base pairs in length, and contained 13 protein-coding genes and 2 ribosomal RNA genes, 22 tRNA genes and 2 main non-coding regions. Overall A + T content was 52.9%. In addition, a phylogenetic tree was constructed using the complete mitochondrial genome and showed that C. equula clustered in a clade and formed a sister relationship with Caranx ignobilis belonged to the family of Carangidae.

Complete mitochondrial genome of Parupeneus barberinus (Perciformes, Mullidae): mitogenome characterization and phylogenetic analysis.

Project description:Parupeneus barberinus is a tropical/subtropical reef-dwelling marine fish belonging to the family Mullidae. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of P. barberinus. The complete mitochondrial genome is 16,560 bp long and has the typical vertebrate mitochondrial gene arrangement, consisting of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and a control region. Phylogenetic analysis using mitochondrial genomes of 18 species showed that P. barberinus is clustered with P. multifasciatus and P. chrysopleuron and rooted with other Mullidae species. This mitochondrial genome provides potentially important resources for addressing taxonomic issues and studying molecular evolution.

Characterization and phylogenetic analysis of the complete mitochondrial genome of Glossogobius giuris (Perciformes: Gobiidae).

Project description:The species tank goby (Glossogobius giuris) is assessed as Least Concern on the IUCN Red List of Threatened Species. In the present study, we first determined and described the complete mitochondrial genome of G. giuris. The circular genome is 16,595 bp in length. It has the typical vertebrate mitochondrial gene arrangement and consists of 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one non-coding control region. The overall base composition is 29.1% for A, 24.6% for T, 29.4% for C, and 17.0% for G. Phylogenetic analysis of 21 species in the family Gobiidae showed that G. giuris was clustered into the genus Glossogobius, subfamily Gobiinae. This information will contribute to future phylogenetic studies of Gobiidae and conservation strategies for G. giuris.

Characterization of the complete mitochondrial genome of Priacanthus tayenus (Perciformes: Priacanthidae) with phylogenetic consideration.

Project description:The complete mitochondrial genome of the Priacanthus tayenus was sequenced and analyzed in this study. The mitochondrial genome is 16,866 bp long and consists of 13 protein-coding genes, two rRNA genes, 22 tRNA genes and a control region. The gene order and the composition of P. tayenus mitochondrial genome were similar to that of most other vertebrates. The nucleotide composition of the light strand in descending order is 30.91% of G, 26. 35% of T, 25.61% of A and 17.13% of C. The NADH dehydrogenase subunit 6 (ND6) and eight tRNA genes were localized in the light strand, and all other mitochondrial genes were encoded on the heavy strand. The phylogenetic analysis by maximum-likelihood (ML) method revealed that the P. tayenus showed the closer relationship to the Sciaenops ocellatus.

Characterization and phylogenetic analyses of the complete mitochondrial genome of Sillaginopsis panijus (Perciformes: Sillaginidae).

Project description:The complete mitochondrial genome of Sillaginopsis panijus has been determined for the first time using Sanger Dideoxy DNA sequencing. The mitogenome is a circular molecule of 16,529 bp in length. It contains 37 mitochondrial genes (13 protein-coding genes, two ribosomal RNA, and 22 transfer RNA) and a control region as other bony fishes. In the phylogenetic analysis using 12H-strand protein-coding genes, monotypic S. panijus is situated separately from the genus Sillago. The present phylogeny supports its taxonomic position according to morphology and will be helpful for evolutionary analysis.

Characterization and phylogenetic analysis of the complete mitochondrial genome of Terapon theraps (Perciformes: Terapontidae).

Project description:We assembled the complete mitochondrial genome of Terapon theraps based on high-throughput Illumina sequencing. The mitochondrial genome of T. theraps is 16,587 bp in length, containing 13 protein-coding genes (PCGs), 22 tRNAs, two rRNAs, and one putative control region (CR), and its overall nucleotides base composition is 27.4% A, 25.7% T, 16.9% G, and 29.9% C. Bayesian Inference revealed that all species of Terapontidae formed into one group, while the other nine species within Perciformes clustered into the other group. Rhynchopelates oxyrhynchus and T. theraps were the closest relatives. These results should help to better understand the phylogenetic interrelationships of Terapontidae.

Project description:The genus Rhinogobius was widely distributed in East Asia. In the present study, the complete mitochondrial genome of Rhinogobius sp., possible a new species of freshwater goby from Anhui province of China, was sequenced for the first time. Sequence analysis showed that it is 16,511 bp in length with A + T content of 52.3%, consisting of 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and a control region (CR). Phylogenetic analyses placed Rhinogobius sp. in a well-supported monophyletic cluster with other Rhinogobius fish and the phylogenetic position of Rhinogobius sp. was closer to Rhinogobius cliffordpopei.

The complete mitochondrial genome was 16,513 bp in length and contained 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 non-coding region (the control region and the origin of light strand replication). The overall base composition was A 26.37%, T 25.61%, C 30.80%, and G 17.22%. All protein-coding genes started with an ATG initiation codon, except COI used GTG. With the exception of ND6, all other genes were encoded on the heavy strand, the NJ tree demonstrated that A. macropterus has a closest relationship with Cheilodipterus quinquelineatus and Apogon semilineatus.

Characterization of the complete mitochondrial genome of Cephalopholis miniata (Perciformes, Serranidae) and its phylogenetic analysis.

Project description:Cephalopholis miniata belongs to the family Serranidae of Perciformes, which is one of the most important species in coral-reef ecosystem. In this study, its complete mitochondrial genome is presented. The assembled mitogenome is 16,585 bp and includes 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), two ribosomal RNA genes (12S and 16S), and an AT-rich region (also called control region, CR). The overall base composition is 29.2% A, 26.1% T, 16.2% G, and 28.5% C, with an A + T bias of 55.3%. Except ND6 and eight tRNAs, all other mitochondrial genes are encoded on the heavy strand. Phylogenetic analysis shows that all species of the genus Cephalopholis cluster into a clade, including the newly sequenced mitogenome of C. miniata.
