First mitochondrial genome of the Caucasian squirrel Sciurus anomalus (Rodentia, Sciuridae).

ABSTRACT: The Caucasian Squirrel, Sciurus anomalus, is the only representative of the Sciuridae family in the Eastern Mediterranean region. In this study, the mitochondrial genome of the Sciurus anomalus species was generated, and we investigate its phylogenetic position within the Sciuridae family. The generated mitogenome sequence is 16,234 bp. It is composed of a control region and a conserved set of 37 genes containing 13 protein-coding genes, 22 tRNA genes and 2 rRNA genes.

Project description:The Alashan ground squirrel (Spermophilus alashanicus) is primarily distributed in the regions of Inner Mongolia and Ningxia, China. In this study, we present the first complete mitochondrial genome of S. alashanicus. The genome spans 16,464 base pairs and comprises 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and a single control region with a marked AT bias. The overall GC content is 35.4%. Phylogenetic analyses indicate that S. alashanicus clusters are closely associated with S. dauricus. This comprehensive characterization of the S. alashanicus mitochondrial genome serves as a foundational resource for future studies on mitochondrial evolution, species identification, population genomics, and phylogenetics.

Complete mitochondrial genome of Perny's long-nosed squirrel Dremomys pernyi (Rodentia: Sciuridae).

Project description:The complete mitochondrial genome of Perny's long-nosed squirrel (Dremomys pernyi) was firstly sequenced and characterized. The genome was 16,573 bp in length, and its composition and arrangement of genes were analogous to other rodents. The sequences of 13 protein-coding genes were used to construct phylogenetic tree for D. pernyi and other 13 sciurid species available on GenBank. To date, this is the first species whose complete mitochondrial genome sequence was sequenced in genus Dremomys. Our results will provide information for further molecular studies.

Species affiliation of the complete mitochondrial genome of Daurian ground squirrel Spermophilus dauricus Brandt, 1843 (Rodentia, Sciuridae).

Project description:The complete mitochondrial genome of Daurian ground squirrel (Spermophilus dauricus) (Genbank NCBI KR534854) was tested by comparison with mtDNA markers isolated from Sciurus vulgaris mitochondrial genome and S. dauricus samples with reliable species diagnose. A high similarity between KR534854 and S. vulgaris was found but not with S. dauricus. It seems that the mitochondrion (KR534854) belongs not to S. dauricus but to one of the species of the genus Sciurus. Monophylies of Xerinae and Sciurinae were tested by using mtDNA control region. The monophyly of Xerinae is supported by mtDNA data provided the KR534854 sequence is excluded from an analysis.

The complete mitochondrial genome of the Forrest's rock squirrel (Sciurotamias forresti, Rodentia: Sciuridae) and its phylogenetic implication.

Project description:We sequenced the whole mitochondrial genome of Sciurotamias forresti using Illumina, revealing a 16,534 bp circular genome with 13 protein-coding genes (PCGs), 22 tRNAs, 2 rRNAs, a D-loop, and OL. Base composition: 32.95% A, 28.63% T, 26.14% C, 12.28% G. Phylogenetic analysis of 25 Sciuridae species showed a deep split between Sciurotamias forresti and Sciurotamias davidianus, more distant than those between other genera in the subfamily Xerinae. This supports the notion that Sciurotamias forresti may be ranked as a genus and indicated the necessity of further studies integrating morphological comparison and divergence dating to reevaluate its taxonomic position.

Discovery and description of a mysterious Asian flying squirrel (Rodentia, Sciuridae, Biswamoyopterus) from Mount Gaoligong, southwest China.

Project description:The flying squirrels of the tribe Pteromyini (Family Sciuridae) currently include 15 genera of which the genus Biswamoyopterus comprises two recognized species, B.biswasi Saha, 1981 and B.laoensis Sanamxay et al., 2013. These two species were each described from only one specimen that are separated from each other by 1,250 kilometres in southern Asia, where they occur in northeast India and central Lao PDR respectively. In 2017 and 2018, two specimens of Biswamoyopterus were discovered from Mount Gaoligong, west Yunnan province, southwest China (between the type locality of the two recognized species). This study aimed to evaluate the taxonomic status of these two newly acquired specimens of Biswamoyopterus by comparing their morphology with the two described species of the genus. The results of this study showed that the specimens from Yunnan province (China) differed from both B.laoensis and B.biswasi in both pelage colour and craniology, and should be recognised as a distinct species, B.gaoligongensis sp. nov., which is formally described here. This study contributes to the understanding of the flying squirrels of southern Asia and identifies an additional species that appears to be endemic to southwest China; however, more research is required to provide details of its ecology, distribution, and conservation status.

A draft genome assembly for the eastern fox squirrel, Sciurus niger.

Project description:The eastern fox squirrel, Sciurus niger, exhibits marked geographic variation in size and coat color, is a model organism for studies of behavior and ecology, and a potential model for investigating physiological solutions to human porphyrias. We assembled a genome using Illumina HiSeq, PacBio SMRT, and Oxford Nanopore MinION sequencing platforms. Together, the sequencing data resulted in a draft genome of 2.99 Gb, containing 32,830 scaffolds with an average size of 90.9 Kb and N50 of 183.8 Kb. Genome completeness was estimated to be 93.78%. A total of 24,443 protein-encoding genes were predicted from the assembly and 23,079 (94.42%) were annotated. Repeat elements comprised an estimated 38.49% of the genome, with the majority being LINEs (13.92%), SINEs (6.04%), and LTR elements. The topology of the species tree reconstructed using maximum-likelihood phylogenetic analysis was congruent with those of previous studies. This genome assembly can prove useful for comparative studies of genome structure and function in this rapidly diversifying lineage of mammals, for studies of population genomics and adaptation, and for biomedical research. Predicted amino acid sequence alignments for genes affecting heme biosynthesis, color vision, and hibernation showed point mutations and indels that may affect protein function and ecological adaptation.

Complete mitochondrial genomes of Callospermophilus lateralis and Urocitellus richardsonii (Rodentia: Sciuridae).

Project description:The complete mitochondrial genomes of Callospermophilus lateralis and Urocitellus richardsonii (Rodentia: Sciuridae) were sequenced to analyze the gene arrangement and discuss the phylogenetic relationship of species within the Xerinae. The genomes are circular molecules of 16,457 bp and 16,460 bp in length, respectively, including the 37 genes typically found in other squirrels. The AT content of the overall base composition is 63.2% for both species. The length of control region for C. lateralis is 1009 bp with 62.8% AT content; the corresponding values for U. richardsonii are 1012 bp and 62.0% AT content. In BI and ML phylogenetic trees, the monophyly of the family Sciuridae and subfamilies Callosciurinae and Sciurinae are well supported, but the monophyly of Xerinae is not supported. Within the Xerinae, the relationship of (Tamias sibiricus + (Callospermophilus lateralis + (Marmota himalayana + (Urocitellus richardsonii + (Ictidomys tridecemlineatus + (Cynomys leucurus + Cynomys ludovicianus)))))) is well supported. However, Tamiops swinhoei (Xerinae) within the subfamily Callosciurinae is a clade sister to Dremomys rufigenis (Callosciurinae). Spermophilus dauricus (Xerinae) within subfamily Sciurinae is a sister clade to Sciurus vulgaris (Sciurinae). The monophyly of Xerinae is failed to support in this study.

Taxonomic revision and phylogenetic position of the flying squirrel genus Biswamoyopterus (Mammalia, Rodentia, Sciuridae, Pteromyini) on the northern Indo-China peninsula.

Project description:The flying squirrel genus Biswamoyopterus (Rodentia: Sciuridae: Pteromyini) was once considered to contain three species, Biswamoyopterus biswasi from northeastern India, B. laoensis from central Laos and B. gaoligongensis from southwest China, all identified from morphological characteristics of one or two specimens. However, based on similar morphological characteristics of two samples of the genus Biswamoyopterus collected recently from northern Laos and northern Myanmar, and the small genetic distances on mitochondrial DNA and nuclear DNA between them, the results strongly support these two samples as representatives of the same species. The phylogenetic analyses strongly support Biswamoyopterus as an independent genus of Pteromyini, as a sister group to Aeromys. Biswamoyopterus biswasi is distributed in the northern Indo-China peninsula, where it is exposed to a series of threats, such as intense hunting activity, illegal trade, and rapid habitat loss; this should warrant its classification as critically endangered according to the International Union for Conservation of Nature (IUCN) Red List criteria. Here, the molecular data for genus Biswamoyopterus and two new specimen records from northern Laos and northern Myanmar are presented.
