The complete chloroplast genome sequence of Taxodium ascendens × T. mucronatum hybrid (Cupressaceae).

ABSTRACT: Taxodium 'Zhongshanshan 401' is an important economic plant with ornamental and ecological values, and has been widely planted in southeastern China. In this study, the complete chloroplast (cp) genome of T. 'Zhongshanshan 401' was sequenced and illustrated to add the more genetic information. The entire cp genome of T. 'Zhongshanshan 401' was 132,037 bp in length with 35.3% overall GC content. The cp genome contained 120 genes, including 83 protein-coding genes, 33 tRNA genes, and four rRNA genes. Fifteen genes contain two exons and two contains three exons. Phylogenetic analysis based on whole cp genome sequences showed that T. 'Zhongshanshan 401' was more closely related to T. mucronatum.

Project description:In order to supply genetic information of Juniperus saltuaria, we reported the complete chloroplast genome sequence based on high-throughput sequencing data. The whole chloroplast genome was 128,099 bp long with an asymmetric base composition (32.9% A, 16.9% C, 18.1% G and 32.1% T). The genome annotation predicted a total of 116 genes, including 82 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. The neighbor-joining phylogenetic analysis based on 45 complete chloroplast genome sequences showed that J. saltuaria was more closely related to the congeneric J. recurva. The assembled chloroplast genome of J. saltuaria will provide useful genomic data both for the phylogenetic research of Juniperus and the conservation of this species.

The complete chloroplast genome of Juniperus rigida (Cupressaceae).

Project description:The complete chloroplast (cp) genome of Juniperus rigida was assembled using Illumina short reads. The assembled plastome showed a circular structure with an overall size of 127,720 bp. Inverted repeat (IRs) regions were absent from the J. rigida cp genome. A total of 119 genes were predicted, including 82 protein-coding genes, 33 tRNA genes, and 4 rRNA genes. The overall GC content of J. rigida cp genome was 34.92%. Phylogenetic analysis among J. rigida and 19 other Cupressaceae species showed that J. rigida clustered together with J. formosana. The J. rigida cp genome presented in this study will provide useful genetic resource for further evolutionary studies of the genus Juniperus as well as Cupressaceae.

The complete chloroplast genome of Chamaecyparis obtusa (Cupressaceae).

Project description:The complete plastid genome of Chamaecyparis obtusa was sequenced and analyzed in this study. It was found to be 126,821 bp long. The guanine-cytosine content of the whole genome was 35.1%, and there were 83 unique protein-coding genes, 33 tRNAs, and 4 rRNAs. Furthermore, an overlap of 120 bp was found (including trnQ-UUG). The order and organization of these genes were consistent with those of other complete plastid genomes from the Cupressaceae. A phylogenetic tree was constructed according to the 83 protein-coding genes found, which demonstrated that C. obusa had sister relationships within the genus Chamaecyparis.

Project description:Alstroemeria, a member of the Alstroemeriaceae family, is a species from South America. The chloroplast genome of Alstroemeria spp. was completed by de novo assembly using a small amount of whole genome sequencing data. The chloroplast genome of Alstroemeria spp. was 155,672 bp in length consisting of 84,379 bp of large single copy, 17,815 bp of small single copy, and 26,739 bp of a pair of inverted repeat regions. A total of 157 genes were annotated including 103 protein-coding genes (PCGs), 46 tRNA genes, and eight rRNA genes. Maximum likelihood phylogenetic analysis with seven species belonging to the Alstroemeriaceae or Liliaceae family revealed that Alstroemeria spp. is grouped with the species in the Alstroemeriaceae family.

Project description:Blackberry (Rubus spp.) is an important hybrid fruit crop popular in the US Pacific Northwest and the European region with complex origins. In this study, we report the complete chloroplast genome sequence of a hybrid blackberry cultivar 'Arapohol' using next-generation sequencing technology. The complete chloroplast genome size is 156,621 bp. The genome contains 134 genes, including 40 tRNA genes, 86 protein-coding genes, and 8 rRNA genes. Phylogenetic analysis based on 11 complete chloroplast genomes revealed that taxa is closely related to Rubus niveus. The complete chloroplast genome of this Rubus sp. provides valuable information for understanding the origination of this crop species.

In the present study, we have successfully sequenced the chloroplast genome of A. H11648. The complete chloroplast genome size is 157,274 bp in length with a GC content of 37.8%. The genome contains a large single copy region (LSC) of 85,896 bp, a small single copy region (SSC) of 18,230 bp, and a pair of inverted repeat regions (IR) of 26,574 bp. 121 genes are annotated in the chloroplast genome. The numbers of protein-coding, tRNA and rRNA genes are 99, 40 and 8, respectively. Phylogenetic tree reveals that A. H11648 is closely related to A. americana.

The complete chloroplast genome size is 127,792 bp in length. The genome contains 118 genes, including 82 protein-coding genes, 32 transfer RNA genes, and four ribosomal RNA genes (16S ribosomal RNA, 23S ribosomal RNA, 4.5S ribosomal RNA, and 5S ribosomal RNA). It does not contain inverted repeat (IR) sequence. The overall GC content of J. squamata cpDNA is 35.1%. The phylogenetic analysis suggests its close relationship with J. recurva and J. tibetica from Himalaya and the Qinghai-Tibet Plateau, respectively. The genome may contribute to evolutionary studies of conifers.

(Cupressaceae Bartl.) is consisting of about 75 species that are divided into sections Caryocedrus Endlicher, Sabina (Miller) Spach, and Juniperus (syn: sect. Oxycedrus Spach). Juniperus sabina L. from section Sabina is an important shrub for the maintenance of the ecosystem in mountainous regions and a source of medicinal compounds. The species is monoecious, rarely dioecious, and distributed in Europe, Central Asia, China, and Mongolia. The goal of the present study was to sequence and reconstruct the complete chloroplast genome of J. sabina. De novo chloroplast (cp) genome assembly for J. sabina was conducted using Illumina paired-end reads. The assembled cp genome size is 127,646 bp in length and has a typical circular DNA molecule. The genome encodes 118 genes, including 82 protein-coding genes, 32 tRNA genes, and 4 rRNA genes, the overall GC content is 34,36%. The complete cp genome nucleotide sequence of J. sabina was deposited to the NCBI (National Center for Biotechnology Information) under accession number OL467323. The raw data in fastq format was deposited to the NCBI sequence read archive under accession number SRR21515769.
