The complete chloroplast genome sequence of Vernonia amygdalina Delile.

ABSTRACT: Vernonia amygdalina Delile is widely used in folkloric medicine for the treatment of various diseases. In this study, the complete chloroplast genome of V. amygdalina Delile was reported, which was assembled and annotated base on genome high-throughput sequencing data. This work provided the clues for the taxonomy of the herb and the potential to utilize the chloroplast genome sequence as a new study target. The length of V. amygdalina Delile chloroplast genome was 153,133bp, with two single-copy regions, each has the length of 84,245bp and 13,152bp respectively. This region were separated by two inverted repeat regions with 27,868bp in length. It was predicted to consist of 131 genes in total, including 86 protein-coding genes, 37 tRNA genes, 8 rRNA genes with GC content at 37.68%. Phylogenetic analysis by RAxML (Random Axelerated Maximum Likelikhood) showed V. amygdalina Delile is closest to Sonchus webbii in Compositae.

Project description:Horsfieldia amygdalina is a member of Myristicaceae. The H. amygdalina chloroplast genome is found to be 155,683 bp in length and has a base composition of A (29.99%), G (19.32%), C (19.92%), and T (30.77%). The genome contained two short inverted repeat (IRa and IRb) regions (37,754 bp) which were separated by a large single copy (LSC) region (86,931 bp) and a small single copy (SSC) region (30,998 bp). The genome encodes 121 unique genes, including 86 protein-coding genes, 27 transfer RNA (tRNA) genes, and 8 ribosomal RNA (rRNA) genes. Further, complete chloroplast sequence of H. amygdalina was aligned together with Horsfieldia pandurifolia, Myristica yunnanensis and other Magnoliales and basal angiosperms species which have reported the complete chloroplast sequence. This complete chloroplast genome will provide valuable information for the development of DNA markers for future species resource development and phylogenetic analysis of H. amygdalina.

NOVEL CELLULAR STAINING PROTOCOL AND ANTIPROLIFERATIVE EFFECT OF VERNONIA AMYGDALINA DELILE ON LUNG AND PROSTATE CANCER CELLS.

Project description:There is a critical need for more effective therapeutic approaches for cancer. Vernonia amygdalina Delile (VAD) has been used in African traditional medicine for the prevention and/or treatment of several diseases including diarrhea, intestinal illnesses, and cancer. However, the effects of VAD on human lung cancer and human prostate cancer cells remain largely unknown. The aim of this study was to explore a novel cellular staining protocol using acridine orange/propidium iodide (AO/PI) and to test the antiproferative activity of VAD against human lung cancer (A-549) cells and human prostate cancer (PC-3) cells. Our studies demonstrate that VAD inhibits the proliferation of both A-549 and PC-3 cells in a dose-dependent manner. This finding suggests that VAD may be useful in lung and prostate cancer prevention. However, further research is needed to elucidate the chemopreventive effects of VAD against cancer.

Steroidal Saponins from Vernonia amygdalina Del. and Their Biological Activity.

Project description:In the present study, four new steroidal saponins, namely vernoniamyoside A-D (1-4), together with the two known steroidal saponins vernoamyoside D (5) and vernonioside B₂ (6) were isolated from the ethanol extract of leaves of the African medicinal plant Vernonia amygdalina Del. (Asteraceae). Their structures were demonstrated by spectral analyses along with 1D and 2D nuclear magnetic resonance (NMR) techniques and mass spectrometry (MS). The cytotoxicity of the compounds was also tested by the 3-(4,5-dimethylthiazol-2-yl)-2,5-diphenyltetrazolium bromide (MTT) method on the cell lines Hela, MCF-7, BT-549 and MDA-MB-231. Vernoniamyoside A, vernoniamyoside B, and vernonioside B₂ showed cytotoxicity towards BT-549 cell lines. Vernoniamyoside C, vernoniamyoside D and vernoamyoside D showed different levels of cytotoxic activities.

Genetic diversity and population structure of Vernonia amygdalina Del. in Uganda based on genome wide markers.

Project description:Determining the extent and distribution of genetic diversity is an essential component of plant breeding. In the present study, we explored the genetic diversity and population structure of Vernonia amygdalina, a fodder, vegetable and medicinal species of Africa and some parts of Yemen. Most empirical studies demonstrate that populations that are separated by geographic or ecological factors may experience genetic differentiation resulting from restricted gene flow between populations. A total of 238 individuals were sampled from two populations: i) Lake Victoria crescent (LVC) and ii) Southern and Eastern Lake Kyoga basin (SEK) agroecological zones of Uganda and genotyped using DArT platform. Of the two populations, the overall mean observed heterozygosity (Ho) was low to medium (Ho = 0.07[silicoDArTs] and 0.2[SNPs]). Inbreeding levels were also very low (-0.04 to -0.08) suggesting the presence of random mating. Partitioning of genetic structure in the two populations indicated that SEK exhibited a higher genetic diversity than LVC. The principal coordinates analysis (PCA) showed no geographical structuring, consistent with the low genetic differentiation (Fst = 0.00) and the low Euclidean genetic distance (1.38-1.39) between the LVC and SEK populations. However, STRUCTURE analysis with admixture models revealed weak possible genetic clusters with very small genetic distance among them. Overall, the results suggest low genetic diversity and weak genetic differentiation between the two populations. One possible explanation of the results could be the presence of human assisted gene flow over long distances.

Immune boosting and ameliorative properties of aqueous extract of Vernonia amygdalina Delile against MSG-induced genotoxicity: An in silico and in vivo approach.

Project description:Vernonia amygdalina (VA) is popularly consumed as food and as medicine due to its nutritional and bioactive constituents. This study assessed the anti-genotoxic effect of aqueous leaf extract of VA against monosodium (MSG) -induced genotoxicity. Crude extraction and phytochemical analysis were done using standard methods. In silico studies was done using compounds in the extract against Bcl-2, NF-kB 50, DNA polymerase lambda, DNA ligase, superoxide dismutase (SOD), catalase (CAT) and glutathione peroxidase (GPX). Twelve rats were divided into three groups with four rats in each group. Group I was fed on food and water, group II received MSG (4 g/kg) per body weight (pbw) intraperitoneally, group III received MSG (4 g/kg) pbw intraperitoneally followed by oral dose of VA leaf extract (250 mg/kg) per body weight. The number of the micronucleated red blood cells and white blood cells were determined from blood smears microscopically. Results showed that aqueous extract of VA contained in mg/100 g alkaloids (7.04 ± 0.16), saponins (3.91 ± 0.13), flavonoid (1.64 ± 0.16), phenol (3.40 ± 0.12) and tannins (0.07 ± 0.32). In silico studies revealed high binding interaction (ΔG > -8.6) of vernoniosides D and E with all the tested proteins. There was a reduction in the number of micronucleated cells, neutrophils and eosinophils of the treated group compared to the MSG group, while there was an increase in the lymphocyte count. The anti-genotoxic effects of VA leaf extract might be attributed to the synergistic interaction of the various bioactive components in the extract. VA could be a potential plant for the prevention of cancer and other diseases that attenuate the immune system.

Antibacterial and Antioxidant Compounds from the Flower Extracts of Vernonia amygdalina.

Project description:Vernonia amygdalina is traditionally used in Ethiopia to treat various diseases. This prompted us to isolate bioactive compounds from the flowers of this plant. The CHCl3 extract after silica gel column chromatography has led to the isolation of two compounds identified as tricosane (1) and vernolide (2), while the acetone extract furnished isorhamnetin (3) and luteolin (4). The acetone extract and isorhamnetin significantly scavenged the 2,2-diphenyl-1-picrylhydrazyl (DPPH) radical by 91.6 and 94%, respectively. It was also shown that the acetone extract and isorhamnetin inhibited lipid peroxidation by 74 and 80%, respectively. The extracts and isolated compounds were also evaluated for their antibacterial activity with the CHCl3 extract and vernolide showing strong activity against S. aureus with an inhibition zone of 21 and 19 mm, respectively. On the other hand, the acetone extract and isorhamnetin were active against all bacterial pathogens tested. The work presented herein has demonstrated that vernolide and isorhamnetin had antibacterial activity. The antioxidant activity displayed by the flowers of V. amygdalina is accounted to the presence of isorhamnetin. Therefore, the biological activities displayed by the extracts and isolated compounds from this plant corroborate the traditional uses of this plant by the local people against various diseases.

Characteristics and phylogenetic analysis of the complete chloroplast genome of Vernonia volkameriifolia DC. 1836 (Asteraceae).

Project description:Vernonia volkameriifolia DC. 1836, is a woody shrub of the subfamily Vernonioideae within the family Asteraceae. The complete chloroplast genome of V. volkameriifolia spans 152,934 bp, comprising four subregions: a large single-copy region (84,035 bp), a small single-copy region (18,543 bp), and a pair of inverted repeats (25,178 bp). Within the chloroplast genome of V. volkameriifolia, 114 unique genes were identified, including 80 unique protein-encoding genes, four ribosomal RNA (rRNA) genes, and 30 transfer RNA (tRNA) genes. Phylogenetic analysis based on the complete chloroplast genome of six related taxa in the Vernonieae tribe indicates that V. volkameriifolia show closer relationships with Vernonia parishii and Strobocalyx arborea. The first chloroplast genome of V. volkameriifolia was reported in this work, contributing to the enrichment of genomic data for the genus Vernonia.

A novel East African monopartite begomovirus-betasatellite complex that infects Vernonia amygdalina.

Project description:The complete genomes of a monopartite begomovirus (genus Begomovirus, family Geminiviridae) and an associated betasatellite found infecting Vernonia amygdalina Delile (family Compositae) in Uganda were cloned and sequenced. Begomoviruses isolated from two samples showed the highest nucleotide sequence identity (73.1% and 73.2%) to an isolate of the monopartite begomovirus tomato leaf curl Vietnam virus, and betasatellites from the same samples exhibited the highest nucleotide sequence identity (67.1% and 68.2%) to vernonia yellow vein Fujian betasatellite. Following the current taxonomic criteria for begomovirus species demarcation, the isolates sequenced here represent a novel begomovirus species. Based on symptoms observed in the field, we propose the name vernonia crinkle virus (VeCrV) for this novel begomovirus and vernonia crinkle betasatellite (VeCrB) for the associated betasatellite. This is the first report of a monopartite begomovirus-betasatellite complex from Uganda.

The complete chloroplast genome sequence of Lemna turionifera (Araceae).

Project description:Lemna turionifera is native to North America and northern Asia, with significant potential for industrial wastewater remediation. The complete nucleotide sequence of the L. turionifera chloroplast genome (cpDNA) was determined. The cpDNA is a circular molecule of 166,606 bp and containing a pair of inverted repeats (IRs) measuting 31,663 bp each. These IRs are flanked by a small single-copy region of 13,542 bp and a large single-copy region of 89,738 bp. The chloroplast genome of L. turionifera consisted of 112 unique genes, including 78 protein-encoding genes, 30 tRNA genes, and four rRNA genes. The phylogenetic analysis utilizing cpDNA provided a well-supported resolution of the relationships among subfamilies within the Araceae family. Our findings indicated a close relationship between L. turionifera and a clade consisting of L. minor, L. japonica, and L. gibba. The availability of the complete chloroplast genome sequence of L. turionifera presents valuable data for future phylogenetic investigations within the Lemnaceae family.
