Characterization of the complete chloroplast genome of Homalomena occulta (Lour.) Schott.

ABSTRACT: Homalomena occulta (Lour.) Schott (H. occulta) is a traditional Chinese medicine. However, the chloroplast genome has not been reported. Here, we assembled and analyzed the complete chloroplast (CP) genome of H. occulta. We found that the CP genome of H. occulta is 165,398 bp in length and contains a large single-copy (LSC) region of 92,861 bp, a small single-copy (SSC) region of 20,943 bp and an inverted repeat (IR) region of 25,797 bp. The genome contains 130 genes including 85 protein-coding genes, 8 rRNA and 37 tRNA. Phylogenetic analysis indicated that H. occulta is close to Philodendron lanceolatum. This study provides useful data for the development of molecular markers and identification of H. occulta.

Project description:Carallia brachiata (Lour.) Merr. (1919) is an important medical resource distributed across subtropical Asia. In this study, the complete chloroplast genome of C. brachiata was sequenced, revealing a total length of 162,460 bp, including four regions - a large single copy (89,814 bp), a small single copy (18,804 bp), and a pair of inverted repeats (26,921 bp each). The overall guanine + cytosine content was 35.76%. In total, 130 genes were annotated within the chloroplast genome, comprising 85 protein-coding, 37 tRNA, and 8 rRNA genes. Subsequent phylogenetic analyses revealed that C. brachiata is closely related to Carallia diplopetala.

The complete chloroplast genome of Stemona tuberosa Lour (Stemonaceae).

Project description:Stemona tuberosa Lour is a perennial herb in the family of Stemonaceae. It is commonly used as traditional medicine in China. Here, we assembled and annotated the complete chloroplast genome of S. tuberosa. The chloroplast genome was 154,374 bp in length, containing a typical quadripartite structure with a large single copy (LSC) of 82,305 bp, a small single copy (SSC) of 17,929 bp, and two inverted repeats (IRa and IRb) regions of 27,070 bp each. The overall GC content of the genome was 37.88%. A total of 134 genes were annotated in the chloroplast genome, including 88 protein-coding genes, 38 transfer RNA (tRNA) genes, and 8 ribosomal RNA (rRNA) genes. Phylogenetic analysis suggested that S. tuberosa was closely related to S. japonica and S. mairei.

The complete chloroplast genome sequence of Amomum villosum Lour.

Project description:Amomum villosum Lour. (Zingiberaceae) is an important edible and medicinal crop. The complete chloroplast (cp) genome of A. villosum was determined using Illumina sequencing platform. The size of whole cp genome was 164,069 bp, containing a small single copy (SSC) region of 15,353 bp and a large single copy (LSC) region of 88,798 bp, which were separated by a pair of inverted repeat (IRs) regions (29,959 bp). The A. villosum cp genome contained 133 genes, including eight ribosomal RNA genes (4 rRNA species), 38 transfer RNA genes (30 tRNA species) and 87 protein-coding genes (79 PCG species). The overall GC content of A. villosum cp genome is 36.05%. To investigate the evolution status of A. villosum, as well as Zingiberales, a phylogenetic tree with A. villosum and other 21 species was constructed based on their complete chloroplast genomes. Phylogenetic analysis revealed that A. villosum was closely related to Amomum krervanh.

Characterization of the complete chloroplast genome of Arisaema erubescens (Wall.) Schott, a traditional Chinese medicinal herb.

Project description:Arisaema erubescens is a well-known medicinal plant in China. In this study, we sequenced the complete chloroplast (cp) genome sequence of A. erubescens to investigate its phylogenetic relationship in the family Araceae. The cp genome was 167,607 bp in length, consisting of a pair of inverted repeats (IRa and IRb: 26,193 bp) separated by a large single-copy region (LSC: 93,660 bp) and a small single-copy region (SSC: 21,561 bp). The GC content of whole cp genome is 35.3%. De novo assembly and annotation showed the presence of 114 unique genes with 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. Phylogenetic analysis indicated that A. erubescens was closely related to A. franchetianum, and the genus Arisaema was sister to the genus Pinellia.

Project description:Castanopsis sclerophylla (Lindl.) Schott is one of the National Class II protected plants, and an important species in subtropical evergreen forests in China. The object of this work was to thoroughly explore the complete chloroplast (cp) genome of C. sclerophylla using next-generation sequencing. The circular complete cp genome of C. sclerophylla is 160,519 bp in length, containing a large single-copy (LSC) region of 90,243 bp, and a small single-copy (SSC) region of 18,976 bp. It comprises 131 genes, including 8 rRNA genes, 37 tRNAs genes, and 85 protein-coding genes. The GC content of C. sclerophylla cp genome is 36.81%. The phylogenetic analysis suggests that C. sclerophylla is a sister species to C. fargesii in Fagaceae.

Complete chloroplast genome of Castanopsis sclerophylla (Lindl.) Schott: Genome structure and comparative and phylogenetic analysis.

Project description:Castanopsis sclerophylla (Lindl.) Schott is an important species of evergreen broad-leaved tree in subtropical areas and has high ecological and economic value. However, there are few studies on its chloroplast genome. In this study, the complete chloroplast genome sequence of C. sclerophylla was determined using the Illumina HiSeq 2500 platform. The complete chloroplast genome of C. sclerophylla is 160,497 bp long, including a pair of inverted repeat (IR) regions (25,675 bp) separated by a large single-copy (LSC) region of 90,255 bp and a small single-copy (SSC) region of 18,892 bp. The overall GC content of the chloroplast genome is 36.82%. A total of 131 genes were found; of these, 111 genes are unique and annotated, including 79 protein-coding genes, 27 transfer RNA genes (tRNAs), and four ribosomal RNA genes (rRNAs). Twenty-one genes were found to be duplicated in the IR regions. Comparative analysis indicated that IR contraction might be the reason for the smaller chloroplast genome of C. sclerophylla compared to three congeneric species. Sequence analysis indicated that the LSC and SSC regions are more divergent than IR regions within Castanopsis; furthermore, greater divergence was found in noncoding regions than in coding regions. The maximum likelihood phylogenetic analysis showed that four species of the genus Castanopsis form a monophyletic clade and that C. sclerophylla is closely related to Castanopsis hainanensis with strong bootstrap values. These results not only provide a basic understanding of Castanopsis chloroplast genomes, but also illuminate Castanopsis species evolution within the Fagaceae family. Furthermore, these findings will be valuable for future studies of genetic diversity and enhance our understanding of the phylogenetic evolution of Castanopsis.

The complete chloroplast genome of Callicarpa dichotoma (Lour.) K.Koch (Lamiaceae).

We assembled and annotated for the first time the complete chloroplast (cp) genome of C. dichotoma. The cp genome of C. dichotoma is 154,110 bp long with the GC content of 38.09% and consists of four subregions: a large single-copy (LSC) region of 84,915 bp, a small single-copy (SSC) region of 17,783 bp and a pair of inverted repeats (IRs) of 25,706 bp each. The cp genome of C. dichotoma encodes a total of 114 unique genes, comprising 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. Phylogenetic trees based on the coding sequences strongly support the position of C. dichotoma within the genus Callicarpa, confirming the previously reported monophyly of the genus.

Characterization of the complete chloroplast genome of longan (Dimocarpus longan Lour.) using illumina paired-end sequencing.

Project description:Longan (Dimocarpus longan Lour.), as a kind of commercial fruit tree in the family Sapindaceae, is widely cultivated in South Asia. In this study, we obtained the complete chloroplast genome sequence of longan using Illumina paired-end sequencing. It has 160,833 bp in length, containing a pair of IR regions (28,428 bp) separated by a small single-copy region (18,270 bp) and a large single-copy region (85,707 bp). The overall GC contents of the chloroplast genome were 37.8%. This circular genome contains 130 annotated genes, including 85 protein-coding genes, 37 tRNAs and 8 rRNAs. The phylogenetic analysis using maximum-likelihood (ML) and neighbour-joining (NJ) method showed that longan has the closest relationship with Litchi chinensis, Sapindus mukorossi and Dodonaea viscosa. This complete chloroplast genomes can be subsequently used for the genetic breeding of this valuable species.

The complete chloroplast genome sequence of Philodendron hederaceum was obtained by the de novo assembly of NovaSeq 6000 (Illumina Co., San Diego, CA) paired-end short reads and Oxford Nanopore long reads. The complete chloroplast genome of P. hederaceum was 168,609 bp in length, with a large single-copy (LSC) region of 94,393 bp, a small single-copy (SSC) region of 25,774 bp, and a pair of identical inverted repeat regions (IRs) of 24,221 bp. The genome contained a total of 129 genes, including 85 protein-coding genes, 36 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. The phylogenetic analysis of P. hederaceum with 19 related species and two outgroup species revealed the closest taxonomical relationship with Philodendron lanceolatum in the Araceae family.

The GC content of the complete chloroplast genome sequence is 37.07%. A total of 131 genes were predicted including 86 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic tree analysis of 25 species belonging to the genus Dioscorea indicated that D. esculenta and D. sansibarensis were clustered into one branch.
