Characterization of the complete mitochondrial genome of Ficus variegata (Littorinimorpha: Ficidae) and molecular phylogeny of Caenogastropoda.

ABSTRACT: Ficidae is a family of chiefly tropical marine gastropod mollusks with approximately 20 described species. Hitherto, there are no complete mitochondrial genome (mitogenome) of Ficidae available for the Ficoidea. Here, we determined the complete mitogenome of Ficus variegata Röding, 1798 representing the first species from the family Ficidae. The newly sequenced mitogenome consists of 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. All of 13 PCGs use ATG as initiation codons and end with conventional stop codons TAA and TAG, and the genome organization is similar to those of other documented caenogastropod mitogenomes. Tonnoidea and Ficoidea were recovered as sister group in the Caenogastropoda tree.

Project description:For the purpose of determining the placement of Calyptraeidae within the Littorinimorpha, we hereby furnish a thorough analysis of the mitochondrial genome (mitogenome) sequence of Desmaulus extinctorium. This mitogenome spans 16,605 base pairs and encompasses the entire set of 37 genes, including 13 PCGs, 22 tRNAs and two rRNAs, with an evident AT bias. Notably, tRNASer1 and tRNASer2 lack dihydrouracil (DHU) arms, resulting in an inability to form a secondary structure. Similarly, tRNAAla lacks a TΨC arm, rendering it incapable of forming a secondary structure. In contrast, the remaining tRNAs demonstrate a characteristic secondary structure reminiscent of a cloverleaf. A comparison with ancestral gastropods reveals distinct differences in three gene clusters (or genes), encompassing 15 tRNAs and eight PCGs. Notably, inversions and translocations represent the major types of rearrangements observed in D. extinctorium. Phylogenetic analysis demonstrates robust support for a monophyletic grouping of all Littorinimorpha species, with D. extinctorium representing a distinct Calyptraeoidea clade. In summary, this investigation provides the first complete mitochondrial dataset for a species of the Calyptraeidae, thus providing novel insights into the phylogenetic relationships within the Littorinimorpha.

The complete mitochondrial genome of Harpago chiragra and Lambis lambis (Gastropoda: Stromboidea): implications on the Littorinimorpha phylogeny.

Project description:The complete mitochondrial genomes of Harpago chiragra and Lambis lambis (Strombidae) were determined with the size of 15,460 bp and 15,481 bp, respectively, and both sequences contained 13 protein-coding genes, 22 tRNAs, and two rRNAs. H. chiragra and L. lambis have similar mitochondrial features, corresponding to typical gastropod mitochondrial genomes, such as the conserved gene order, a high A + T content (66.22% for H. chiragra and 66.10% for L. lambis), and preference for A + T-rich codons. The start or termination codon of same protein-coding gene in H. chiragra was consistent with that in L. lambis, except for the termination codon of cox1 gene (TAG for H. chiragra and TAA for L. lambis) and the start codon of nad4 (GTG for H. chiragra and ATG for L. lambis). Pairwise sequence alignments detected different degrees of variations in H. chiragra and L. lambis mitochondrial genomes; and the two species had lower levels of genetic distance (0.202 for nucleotide sequence) and closest relationships as compared to Strombus gigas and Oncomelania hupensis. The 13 partitioned nucleotide sequences of protein coding genes of H. chiragra and L. lambis were aligned with representatives of the main lineages of gastropods and their phylogenetic relationships were inferred. H. chiragra and L. lambis share the same gene order as Littorinimorpha species, except Vermetoidea, which demonstrate a gene rearrangement in species. The reconstructed phylogeny supports three major clades within Littorinimorpha: 1) Stromboidea, Tonnoidea, Littorinoidea, and Naticoidea, 2) Rissooidea and Truncatelloidea, and 3) Vermetoidea. In addition, a relaxed molecular clock calibrated with fossils dated the diversification of Strombidae near 112 (44-206) Mya and a possible radiation is detected to occur between 45-75 Mya, providing implications to understand the Cenozoic replacement event (65-135 Mya) of Aporrhaidae by Strombidae.

The complete mitochondrial genome of Glossaulax reiniana (Littorinimorpha: Naticidae).

Project description:In the present study, the complete mitochondrial genome of Glossaulax reiniana was determined using the next-generation sequencing. The circular genome was found to be 15,254 bp in length and had an overall nucleotide composition of 30.6% A, 14.1% C, 15.8% G, and 39.5% T. Similar to the typical caenogastropod mitochondrial genomes, it contained 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and a potential control origin. All protein-coding genes started with standard initiation codons (ATA and ATG) and ended by TAA or TAG. The lengths of 12S ribosomal RNA and 16S ribosomal RNA were 948 and 1353 bp, respectively. The largest noncoding region considered to contain the origin of replication was 59 bp in length. The complete mitochondrial genome reported here would provide useful information for molecular phylogeny, genetic conservation, and sustainable management of G. reiniana.

The complete mitochondrial genome of Bauhinia variegata (Leguminosae).

Project description:The mitogenome of Bauhinia variegate was assembled and characterized in this study. The mitogenome size was 437,271 bp, and its GC content was 45.5%. 36 protein-coding genes, 17 tRNAs and 3 rRNAs were annotated in the mitogenome. A total of 12 MTPTs, ranging from 71 bp to 3562 bp, were identified in the mitogenome and covered 1.46% (6373 bp) of the mitogenome. Phylogenetic analysis of 15 species of Leguminosae based on 23 core protein-coding genes showed that B. variegata was sister to Tylosema esculentum, another member from the subfamily Cercidoideae. The mitogenome of B. variegata provides a valuable genetic resource for further phylogenetic studies of this family.

The complete mitochondrial genome of Eumeta variegata (Lepidoptera: Psychidae).

Project description:The complete mitochondrial genome of Eumeta variegate, largest bagworm moth in Japan, has been sequenced using a nanopore sequencer as a single long read. The genome has a total length of 16,601 bp, consisting of 13 protein-coding genes, 20 tRNA, 2 rRNA genes, and an AT-rich control region. The nucleotide composition was extremely AT-rich, with 42.4% A, 40.4% T, 6.67% G, and 10.6% C. This is the second report of a complete mitochondrial genome of Psychidae, and the sequence information together with a phylogenetic analysis would provide a reference data in the future studies of Lepidoptera and Psychidae.

Molecular phylogeny of selected dorid nudibranchs based on complete mitochondrial genome.

Project description:Dorid nudibranchs are a large group of mollusks with approximately 2,000 recorded species. Although agreement exists on the monophyletic nature of the dorid nudibranch group, the interfamily relationships of the suborder are subject to debate. Despite efforts to elucidate this issue using short molecular markers, the conclusiveness of the findings has been hindered by branching polytomy. Mitogenomes are known to be effective markers for use in phylogenetic investigations. In this study, eight mitogenomes of dorid nudibranchs were decoded and analyzed. Gene content and structure showed little change among species, reflecting the conserved mitogenomes of dorid nudibranchs. For most genes, the direction was typical for nudibranchs; nevertheless, tRNACys had an inverse direction in Cadlinidae species. Phylogenetic trees based on nucleotide and amino acid datasets revealed a relatively consistent pattern of interfamily relationships with little difference for positions of Phyllidiidae and Cadlinidae. Species of Cadlinidae were clustered together and did not form a clade with Chromododidae. Additionally, Goniodorididae was sister to Aegiridae, whereas Discodoridae was sister to Dorididae. This finding was supported by tree topology test based on mitogenome data. The results of the present study indicate that complete mitogenomes are promising markers for investigating interfamily relationships among dorid nudibranchs.

Characterization of the complete chloroplast genome of Salix variegata (Salicaceae).

Project description:The complete chloroplast genome sequence of Salix variegata, a native shrub willow species in the south of China, is reported. The plastome is 155,743 bp in length, with one large single copy region of 84,950 bp, one small single copy region of 16,219 bp, and two inverted repeat (IR) regions of 27,287 bp. It contains 130 genes, including 83 protein-coding genes, eight ribosomal RNA, and 38 transfer RNA. Phylogenetic tree shows that this species is a sister to S. purpurea. The published plastome within Salix provides significant insight for elucidating the phylogenetic relationship of taxa within Salicaceae.

Complete mitochondrial genome of the worm snail Thylacodes adamsii (Littorinimorpha: Vermetidae) from South Korea.

Project description:The worm snail Thylacodes adamsii (Mörch, 1859) (Littorinimorpha: Vermetidae) is a sessile gastropod that mainly inhabits rocky shores along the warm temperate to tropical ocean. Herein, the complete mitochondrial genome (mitogenome) of T. adamsii from South Korea was characterized. The genome is 14,913 bp in length and contains 13 protein-coding genes (PCGs), 22 tRNA genes, and 2 rRNA genes. The genome organization and base composition of T. adamsii are similar to those of other vermetids. A phylogenetic tree was reconstructed using maximum likelihood based on the nucleotide sequences of the 13 PCGs; this tree supported the monophyly of Vermetidae. The complete mitogenome of T. adamsii can assist with molecular species identification and vermetid phylogenetic research in the future.

The first complete mitochondrial genome of MAMMILLA from Mammilla mammata (Littorinimorpha: Naticidae).

Project description:Mammilla mammata is an ecologically and economically important species of Caenogastropoda, which is the largest and most evolutionary successful group of marine gastropods. However, the phylogenetic relationships between the families and superfamilies within Caenogastropoda have been debated. In this study, we report the first complete mitochondrial genome of Mammilla from M. mammata. The mitogenome has 15,300 base pairs (71.4% A + T content) and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a control region. This study was the first available complete mitogenomes of Mammilla and will provide useful genetic information for future phylogenetic and taxonomic classification of Naticidae.

The complete mitochondrial genome sequence of Pseudomphala latericea (Littorinimorpha: Truncatelloidea: Assimineidae).

Project description:In this study, the complete mitochondrial genome of Pseudomphala latericea was sequenced by Illumina high-throughput sequencing and its characteristics were analyzed. The mitogenome of P. latericea is 16,635 bp long, and it encodes the standard set of 13 PCGs, 22 tRNA genes, and two rRNA genes. The mitogenome has a GC content of 29.3% and a very high AT content of 70.7%. The maximum-likelihood and Bayesian inference phylogenetic trees clearly demonstrated the relationships among the four genera (Pseudomphala, Assiminea, Sculptassiminea, and Optediceros) within the Assimineidae.
