Characterization of the complete mitochondrial genome of the moss, Myurella julacea (Schwagr.) Schimp. (Bryidae, Theliaceae).

ABSTRACT: The present study reports the complete mitochondrial genome of Myurella julacea (Schwägr.) Schimp. (GenBank accession number MT850126); the genome size was 104,979 bp. The gene arrangement was found to be similar to that in other bryophytes, and the genome consisted of 40 protein-coding genes (PCGs), 3 ribosomal RNAs (rRNAs), and 24 transfer RNAs (tRNAs). The phylogenic relationship was analyzed by construction of a phylogenetic tree based on the mitogenome of M. julacea and 25 other bryophytes publicly available in GenBank. The complete mitogenome of M. julacea is expected to provide insights into the evolution of species belonging to the order Hypnales.

The Complete Moss Mitochondrial Genome in the Angiosperm Amborella Is a Chimera Derived from Two Moss Whole-Genome Transfers.

Project description:Sequencing of the 4-Mb mitochondrial genome of the angiosperm Amborella trichopoda has shown that it contains unprecedented amounts of foreign mitochondrial DNA, including four blocks of sequences that together correspond almost perfectly to one entire moss mitochondrial genome. This implies whole-genome transfer from a single moss donor but conflicts with phylogenetic results from an earlier, PCR-based study that suggested three different moss donors to Amborella. To resolve this conflict, we conducted an expanded set of phylogenetic analyses with respect to both moss lineages and mitochondrial loci. The moss DNA in Amborella was consistently placed in either of two positions, depending on the locus analyzed, as sister to the Ptychomniales or within the Hookeriales. This agrees with two of the three previously suggested donors, whereas the third is no longer supported. These results, combined with synteny analyses and other considerations, lead us to favor a model involving two successive moss-to-Amborella whole-genome transfers, followed by recombination that produced a single intact and chimeric moss mitochondrial genome integrated in the Amborella mitochondrial genome. Eight subsequent recombination events account for the state of fragmentation, rearrangement, duplication, and deletion of this chimeric moss mitochondrial genome as it currently exists in Amborella. Five of these events are associated with short-to-intermediate sized repeats. Two of the five probably occurred by reciprocal homologous recombination, whereas the other three probably occurred in a non-reciprocal manner via microhomology-mediated break-induced replication (MMBIR). These findings reinforce and extend recent evidence for an important role of MMBIR in plant mitochondrial DNA evolution.

Complete mitochondrial genome sequence of the "copper moss" Mielichhoferia elongata reveals independent nad7 gene functionality loss.

Project description:The mitochondrial genome of moss Mielichhoferia elongata has been sequenced and assembled with Spades genome assembler. It consists of 100,342 base pairs and has practically the same gene set and order as in other known bryophyte chondriomes. The genome contains 66 genes including three rRNAs, 24 tRNAs, and 40 conserved mitochondrial proteins genes. Unlike the majority of previously sequenced bryophyte mitogenomes, it lacks the functional nad7 gene. The phylogenetic reconstruction and scrutiny analysis of the primary structure of nad7 gene carried out in this study suggest its independent pseudogenization in different bryophyte lineages. Evaluation of the microsatellite (simple sequence repeat) content of the M. elongata mitochondrial genome indicates that it could be used as a tool in further studies as a phylogenetic marker. The strongly supported phylogenetic tree presented here, derived from 33 protein coding sequences of 40 bryophyte species, is consistent with other reconstructions based on a number of different data sets.

The complete mitochondrial genome of an Antarctic moss, Andreaea regularis Mull. Hal. 1890 (Andreaeaceae).

Project description:In the present study, we determined the complete mitochondrial genome of Andreaea regularis Müll. Hal. 1890, a lantern moss of the genus Andreaea Hedw. (Andreaeaceae). The A. regularis mitochondrial genome, with a total length of 118,833 bp, consists of 40 protein-coding genes, 3 ribosomal RNA genes, and 24 transfer RNA genes. A phylogenetic tree constructed with 19 complete mitochondrial genomes composed of liverworts, hornworts, and 15 mosses showed that Andreaeales formed the closest sister to Sphagnales before divergence of the remaining moss groups, indicating A. regularis being one of the earliest mosses. Our findings could be beneficial to investigate the bryophyte evolution.

Project description:The complete mitochondrial genome of Climacium dendroides (GenBank accession number MN942036 was 104,860 base pairs in length, containing 40 protein-coding genes, 3 ribosomal RNA (rRNA), and 24 transfer RNA (tRNA). The base composition was 29.6% A, 29.4% T, 21.0% G, and 19.8% C and its G + C content was 41.0%. The mitochondrial structure and gene order was similar to other Bryophytes. Phylogenetic tree based on the combined analysis of 33 protein-coding genes was well congruent with traditional species relationship of the moss order Hypnales.

Characterization of the complete mitochondrial genome of Notospermus geniculatus.

Project description:In this study, the complete mitochondrial genome of Notospermus geniculatus, was recovered through Illumina sequencing data. This complete mitochondrial genome of N. geniculatus is 15,180 bp in length and has a base composition of A (14.4%), T (41.3%), C (14.6%), G (29.6%), demonstrating a bias of higher AT content (55.7%) than GC content (44.2%). The mitochondrial genome contains a typically conserved structure among Lineidae mitogenomes, encoding 13 protein-coding genes (PCGs), 23 transfer RNA genes (tRNA), 2 ribosomal RNA genes (12S rRNA and 16S rRNA), and a control region (D-loop region). All PCGs were located on the H-strand. ND4L gene and ND4 gene were overlapped by 6 bp. The whole mt genome of N. geniculatus and other Protostomia mitogenomes (17 species, in total) were used for phylogenetic analysis. The result indicated N. geniculatus has the closest relationship with Lineus viridis (FJ839919.1) and clustered within Heteronemertea Clade, which representing a distinct order.

Characterization of the complete mitochondrial genome of Morchella eohespera.

Project description:Morchella eohespera Beug, Voitk & O'Donnell is a typical black morel species. In this study, using the Nanopore sequencing platform, we characterized its whole mitochondrial (mt) genome sequence. Mt genome of M. eohespera is composed of circular DNA molecules of 243,963 bp, which encoded 102 protein-coding genes (PCGs), two ribosomal RNA genes (rRNA), and 31 transfer RNA (tRNA) genes. The base composition of M. eohespera mitogenome is as follows: A (30.40%), T (29.30%), G (20.8%), and C (19.5%). The phylogenetic analysis suggested that M. eohespera was closely related to the congeneric M. importuna.

Characterization of the complete mitochondrial genome of Conus tribblei Walls, 1977.

Project description:The genus Conus sensu lato consists of 500-700 species. However, the mitochondrial genomes of only few species have been fully sequenced and reported so far. In this study, the complete mitochondrial genome of Conus tribblei, a member of the poorly known subgenus Splinoconus is sequenced with the mean coverage of 604×. The mitochondrial genome is 15 570 bp long and consists of genes encoding for 13 respiratory chain proteins, 22 tRNA and 2 rRNA. The gene organization is highly conserved among the Conus species. The longest intergenic region between tRNA-Phe and cytochrome c oxidase subunit III (cox3), which in C. tribblei is 169 bp long and contains a 112 bp long segment of inverted repeat, represents the putative control region. The control regions of Conus species exhibited variability in the length and position of the inverted repeats. Therefore, this region may have the potential to be used as a genetic marker for species discrimination.

Characterization and Phylogenetic Implications of the Complete Mitochondrial Genome of Syrphidae.

Project description:In this study, the complete mitochondrial genomes (mitogenomes) of two hoverfly species of Korinchia angustiabdomena (Huo, Ren, and Zheng) and Volucella nigricans Coquillett (Diptera: Syrphidae) were determined and analyzed. The circular mitogenomes were 16,473 bp in K. angustiabdomena (GenBank No. MK870078) and 15,724 bp in V. nigricans (GenBank No. MK870079). Two newly sequenced mitogenomes both contained 37 genes, and the gene order was similar with other syrphine species. All the protein-coding genes (PCGs) were started with the standard ATN codons; and most of PCGs were terminated with a TAA stop codon, while ND1 in K. angustiabdomena ended with a TAG codon, and ND5 terminated with truncated T stop codons in both species. The phylogenetic relationship between K. angustiabdomena and V. nigricans with related lineages was reconstructed using Bayesian inference and Maximum-likelihood analyses. The monophyly of each family considered within Muscomorpha was confirmed by the clades in the phylogenetic tree, and superfamily of the Oestroidea (Calliphoridae, Sarcophagidae, and Oestridae) was unexpectedly found to be a paraphyletic group based on our selected data. This mitogenome information for K. angustiabdomena and V. nigricans could facilitate future studies of evolutionarily related insects.

Characterization of the complete mitochondrial genome of Coelastrum_sp.F187.

Project description:Coelastrum is a genus of green algae that belongs to the Scenedesmaceae family. There is little information available about this genus. A phylogenetic analysis of the ITS2 sequences showed that Coelastrum is a paraphyletic group. To better explore the phylogenetic status of this genus, we report the mitochondrial genome sequence of Coelastrum sp. F187 using next-generation sequencing technology. The complete mitochondrial genome is 52,888 bp in size and encodes 43 conventional mitochondrial genes, including 14 protein-coding genes (PCGs), 24 transfer RNA (tRNA) genes, and four ribosomal RNA (rRNA) genes. Most of the PCGs (12/14) and all tRNAs were located in the heavy chain and the light chain, respectively. The phylogenetic analysis based on the complete mitochondrial genome sequences indicated that Coelastrum is closely related to Pectinodesmus pectinatus. The sequenced complete mitochondrial genome of Coelastrum sp. F187 provides fundamental molecular data that will be useful for species identification, population genetics, and evolutionary relationships.

Characterization of the complete mitochondrial genome of Ageratum conyzoides.

Project description:As a pharmaceutical plant with multi-bioactivity, Ageratum conyzoides appears to be a valuable agricultural resource. In this study, the complete mitochondrial (mt) genome of A. conyzoides was sequenced through Illumina sequencing method, and the mt genome was recovered after de novo assembly and annotation. The results showed that the 219,198 bp mt genome has a total of 52 genes, including 30 protein-coding genes, 3 rRNA genes and 19 tRNA genes. The overall GC content of this mitogenome is 45.4%. By phylogenetic analysis using maximum-likelihood (ML) method, A. conyzoides showed the closest relationship with Diplostephium hartwegii in the family of Asteroideae.
