The complete chloroplast genome of Castanea sativa, an endemic to Europe.

ABSTRACT: Sweet chestnut (Castanea sativa) is an endemic species of genus Castanea in Europe, which is widespread in the southern part of continental Europe. The complete genome sequence of chloroplast was determined through Illumina NovaSeq platform. Totally the genome of chloroplast was 160,938 bp in length, GC rich (36.8%), comprising a pair of 25,726 bp inverted repeat sequences, separated by a 90,519 bp large and 18,967 bp small single-copy regions. There were 129 genes, including 37 transfer RNA genes, 8 ribosomal RNA genes, and 84 protein-coding genes. The phylogenetic tree analysis showed that C. sativa exhibited the closest relationship with Castanea henryi.

Project description:The Castanea mollissima 'Chuizhili' is an important variety of C. mollissima in breeding for dwarf chestnut and ornamental trees due to the weeping characteristic in China. In this study, the complete chloroplast genome of C. mollissima 'Chuizhili' was identified and sequenced by using Illumina sequencing data. The genome size is 160,799 bp, with a large single-copy (LSC, 90,430 bp) region, a small single-copy (SSC, 18,997 bp) region, and separated by a pair of 25,686 bp inverted repeat (IR) regions. A total of 130 genes are successfully annotated, including 83 protein-coding genes, 37 tRNA genes, 8 rRNA genes, and 2 pseudo-genes. The phylogenetic relationships revealed that C. mollissima 'Chuizhili' is closely related to Castanea henryi in Fagaceae.

The complete chloroplast genome of Castanea crenata Sieb. & Zucc.

Project description:The complete chloroplast genome sequence of Castanea crenata was sequenced and assembled using PacBio Sequel data. The cpDNA was 160,787 bp in length, containing a pair of inverted repeats (IRs) of 25,654 bp each separated by a large and small single copy (LSC and SSC) regions of 90,645 bp and 18,836 bp, respectively. The cpDNA contained 102 genes, including 65 protein-coding genes, 8 ribosomal RNA genes and 37 transfer RNA genes. Phylogenetic analysis indicated that C. crenata was closest to C. pumila var. pumila, which is known as a typical variety of American chinquapin or dwarf chestnut.

Project description:Castanea henryi（Skam）Rehd. et Wils is an important woody plant producing nuts in China. In this study, the complete chloroplast genome sequence of C. henryi was reported by using the Illumina Hiseq 2500 platform. The complete chloroplast sequence is 160,807 bp, including large single-copy (LSC) region of 90,394 bp, small single-copy (SSC) region of 18,963 bp, and a pair of invert repeats (IR) regions of 25,725 bp. Plastid genome contains 112 genes, 78 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Based on 26 chloroplast genomes, phylogenetic analysis indicates that C. henryi is closely related to C. mollissima in Fagaceae.

Complete chloroplast genome features and phylogenetic analysis of Eruca sativa (Brassicaceae).

Project description:Eruca sativa Mill. (Brassicaceae) is an important edible vegetable and a potential medicinal plant due to the antibacterial activity of its seed oil. Here, the complete chloroplast (cp) genome of E. sativa was de novo assembled with a combination of long PacBio reads and short Illumina reads. The E. sativa cp genome had a quadripartite structure that was 153,522 bp in size, consisting of one large single-copy region of 83,320 bp and one small single-copy region of 17,786 bp which were separated by two inverted repeat (IRa and IRb) regions of 26,208 bp. This complete cp genome harbored 113 unique genes: 79 protein-coding genes, 30 tRNA genes, and four rRNA genes. Forty-nine long repetitive sequences and 69 simple sequence repeats were identified in the E. sativa cp genome. A codon usage analysis of the E. sativa cp genome showed a bias toward codons ending in A/T. The E. sativa cp genome was similar in size, gene composition, and linearity of the structural region when compared with other Brassicaceae cp genomes. Moreover, the analysis of the synonymous (Ks) and non-synonymous (Ka) substitution rates demonstrated that protein-coding genes generally underwent purifying selection pressure, expect ycf1, ycf2, and rps12. A phylogenetic analysis determined that E. sativa is evolutionarily close to important Brassica species, indicating that it may be possible to transfer favorable E. sativa alleles into other Brassica species. Our results will be helpful to advance genetic improvement and breeding of E. sativa, and will provide valuable information for utilizing E. sativa as an important resource to improve other Brassica species.

The complete chloroplast (cp) genome is 134,556 bp in length, including a pair of invert repeats (IRA and IRB) regions of 20,797 bp, large single-copy (LSC) region of 80,615 bp, and small single-copy (SSC) region of 12,347 bp. A total of 129 genes were predicted in the genome, including 87 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis confirmed the phylogenetic relationship between O. sativa Temperate Japonica and other representative species.

In the present study, we have successfully sequenced the chloroplast genome of Yunma 7. The complete chloroplast genome size is 153,899 bp in length with a GC content of 36.67%. The genome contains a large single copy region (LSC) of 84,046 bp, a small single copy region (SSC) of 17,831 bp, and a pair of inverted repeat regions (IR) of 26,011 bp. A total of 74 protein-coding genes are annotated in the chloroplast genome, together with 37 tRNAs and 8 rRNAs. Phylogenetic tree reveals that Yunma 7 is closely related to Cannabis hybrid AK Royal Automatic reported by Matielo et al.

Project description:Prunus canescens is an endemic cherry species in China, which is distributed in Shaanxi, Gansu, Hubei, and Sichuan provinces of China. The chloroplast (cp) genome of P. canescens is 157,890 bp in size containing 125 unique genes, including 8 rRNA genes, 37 tRNA genes, and 80 protein-coding genes (PCGs). Phylogenetic analysis exhibited that P. canescens is most related to P. pseudocerasus.

Complete chloroplast genome of Isoetes sinensis, an endemic fern in China.

Project description:Isoetes sinensis is the only aquatic pteridophyte in China with high research value of phylogeny. It is in endangered status. A conservation strategy is therefore imperative for this endangered pteridophyte. In the study, the complete chloroplast (cp) genome of Isoetes sinensis (Isoetaceae) was assembled and annotated. It is the full length of 145,492 bp, include large single-copy (LSC) region of 91,865 bp, small single-copy (SSC) region of 13,207 bp, and a pair of invert repeats (IR) regions of 27,213 bp. Plastid genome contains 135 genes, 71 protein-coding genes, 36 tRNA genes, and eight rRNA genes. Phylogenetic analysis suggested I. sinensis was most closely related to the clade of I. melanospora, I. mattaponica, I. graniticola, I. engelmannii, I. flaccida, I. valida, and I. butleri, with strong support (bootstrap = 100%). The cp genome will contribute to further research and conservation of I. sinensis.

A total of 131 genes were annotated in the cp genome, including 86 protein-coding genes, 8 ribosomal RNA genes, and 37 transfer RNA genes. The overall GC content of the Red Asparagus Lettuce cp genome was 37.55%. Phylogenetic analysis indicated that Red Asparagus Lettuce was more phylogenetically related to L. sativa.

Complete chloroplast genome of a Chinese endemic species Corydalis trisecta Franch. (Papaveraceae).

Project description:Corydalis trisecta Franch. is an endemic plant found in China. In this study, we presented the first complete chloroplast genome of C. trisecta, which was assembled and characterized based on Illumina pair-end sequencing data. The complete chloroplast genome was 161,410 bp in length, with a GC content of 41.4% in total. Its structure contained a large single copy (LSC) region of 89,127 bp and a small single copy (SSC) region of 16,993 bp, which were separated by a pair of extremely inverted repeats (IRs) of 27,645 bp each, with GC content 39.8, 87.2, and 45.2%, respectively. The phylogenetic analysis indicated that C. triscta was sister to Lamprocapons spectabilis in Papaveraceae.
