Comparison of Imaging Models for Spectral Unmixing in Oil Painting.

ABSTRACT: The radiation captured in spectral imaging depends on both the complex light-matter interaction and the integration of the radiant light by the imaging system. In order to obtain material-specific information, it is important to define and invert an imaging process that takes into account both aspects. In this article, we investigate the use of several mixing models and evaluate their performances in the study of oil paintings. We propose an evaluation protocol, based on different features, i.e., spectral reconstruction, pigment mapping, and concentration estimation, which allows investigating the different properties of those mixing models in the context of spectral imaging. We conduct our experiment on oil-painted mockup samples of mixtures and show that models based on subtractive mixing perform the best for those materials.

Deep Learning-Based Spectral Unmixing for Optoacoustic Imaging of Tissue Oxygen Saturation.

Project description:Label free imaging of oxygenation distribution in tissues is highly desired in numerous biomedical applications, but is still elusive, in particular in sub-epidermal measurements. Eigenspectra multispectral optoacoustic tomography (eMSOT) and its Bayesian-based implementation have been introduced to offer accurate label-free blood oxygen saturation (sO2) maps in tissues. The method uses the eigenspectra model of light fluence in tissue to account for the spectral changes due to the wavelength dependent attenuation of light with tissue depth. eMSOT relies on the solution of an inverse problem bounded by a number of ad hoc hand-engineered constraints. Despite the quantitative advantage offered by eMSOT, both the non-convex nature of the optimization problem and the possible sub-optimality of the constraints may lead to reduced accuracy. We present herein a neural network architecture that is able to learn how to solve the inverse problem of eMSOT by directly regressing from a set of input spectra to the desired fluence values. The architecture is composed of a combination of recurrent and convolutional layers and uses both spectral and spatial features for inference. We train an ensemble of such networks using solely simulated data and demonstrate how this approach can improve the accuracy of sO2 computation over the original eMSOT, not only in simulations but also in experimental datasets obtained from blood phantoms and small animals (mice) in vivo. The use of a deep-learning approach in optoacoustic sO2 imaging is confirmed herein for the first time on ground truth sO2 values experimentally obtained in vivo and ex vivo.

Spectral unmixing of flavin autofluorescence components in cardiac myocytes.

Project description:We applied linear unmixing approach to reveal individual components of intrinsic flavin fluorescence signal recorded in living cardiac cells by spectrally resolved confocal microscopy. Responses of whole-cell autofluorescence to modulators of cell metabolism and respiration were used as a tool of separation of its components; their spectral profiles, estimated by principal component analysis, correspond to free FAD and FAD bound to different enzymes of electron transport chain.

Multi-resolution terrestrial hyperspectral dataset for spectral unmixing problems.

Project description:Recent developments in the miniaturization of hyperspectral imaging sensors have given rise to the increased use of hyperspectral imagery as the primary data for evaluating spectral unmixing algorithms in applications such as industrial quality control, agriculture, mineral mapping, military, etc. This article presents an ultra-high-resolution hyperspectral imagery dataset for undertaking benchmark studies on spectral unmixing. A terrestrial hyperspectral imager (THI) is used for imaging the target scene with the camera sensor pointing horizontally towards the target scene. The datasets are acquired at various spatial resolutions ranging from 1 mm to 2 cm. The targeted scene contains several paper-based panels, each size of 2 cm x 2 cm and filled with different colours and proportions, glued to a black background board that maintains a distinguishable distance between one another. In addition to the hyperspectral imagery data acquisitions, reference spectral signatures of the candidate mixture materials are obtained by in-situ hyperspectral reflectance measurements using a spectroradiometer. The hyperspectral image acquisition and the in-situ spectral signatures of the target scene are collected under natural illumination conditions. The proposed datasets are designed for undertaking proof-of-the-concept (PoC) studies in spectral unmixing. The datasets are also valuable for evaluating the performance of different statistical and machine learning algorithms for target detection, classification, and sub-pixel classification algorithms.

Robust blind spectral unmixing for fluorescence microscopy using unsupervised learning.

Project description:Due to the overlapping emission spectra of fluorophores, fluorescence microscopy images often have bleed-through problems, leading to a false positive detection. This problem is almost unavoidable when the samples are labeled with three or more fluorophores, and the situation is complicated even further when imaged under a multiphoton microscope. Several methods have been developed and commonly used by biologists for fluorescence microscopy spectral unmixing, such as linear unmixing, non-negative matrix factorization, deconvolution, and principal component analysis. However, they either require pre-knowledge of emission spectra or restrict the number of fluorophores to be the same as detection channels, which highly limits the real-world applications of those spectral unmixing methods. In this paper, we developed a robust and flexible spectral unmixing method: Learning Unsupervised Means of Spectra (LUMoS), which uses an unsupervised machine learning clustering method to learn individual fluorophores' spectral signatures from mixed images, and blindly separate channels without restrictions on the number of fluorophores that can be imaged. This method highly expands the hardware capability of two-photon microscopy to simultaneously image more fluorophores than is possible with instrumentation alone. Experimental and simulated results demonstrated the robustness of LUMoS in multi-channel separations of two-photon microscopy images. We also extended the application of this method to background/autofluorescence removal and colocalization analysis. Lastly, we integrated this tool into ImageJ to offer an easy to use spectral unmixing tool for fluorescence imaging. LUMoS allows us to gain a higher spectral resolution and obtain a cleaner image without the need to upgrade the imaging hardware capabilities.

An Application of Multivariate Data Analysis to Photoacoustic Imaging for the Spectral Unmixing of Gold Nanorods in Biological Tissues.

Project description:Gold nanorods (GNRs) showed to be a suitable contrast agent in photoacoustics (PA), and are able to provide a tunable absorption contrast against background tissue, while a detectable PA signal can be generated from highly localized and targeted areas. A crucial issue for these imaging techniques is represented by the discrimination between exogenous and endogenous contrast and the assessment of the real PA signal magnitude. The application of image resolution/unmixing methods was implemented and optimized to recover the relative magnitude spectra and distribution maps of image constituents of the biological sample based on multivariate analysis (multivariate curve resolution-alternating least squares, MCR-ALS) in the presence of GNRs with tunable absorption properties. The proposed data analysis methodology is demonstrated on real PA images from experimental animal models and ex-vivo preparations.

Ground-Based Remote Standoff Laser Spectroscopies and Reflectance Spectral Imaging for Multimodal Analysis of Wall Painting Stratigraphy.

Project description:This paper presents a novel multimodal remote sensing setup to analyze the complex stratigraphy of historical wall paintings at distances of order 10 m. The proposed method enables comprehensive investigation of the chemical composition of multilayer paint stratigraphy by combining standoff laser-induced breakdown spectroscopy for elemental profiling with noninvasive standoff Raman spectroscopy and visible and near-infrared (400-900 nm) reflectance spectral imaging for depth-resolved complementary material characterization from a range of distances with instruments and operators located on stable ground. Following proof-of-concept laboratory tests, the feasibility and effectiveness of this standoff analytical approach is demonstrated through field analysis of a whitewashed historical wall painting, successfully identifying at least seven distinct layers from a distance of 7 m. The remote sensing method presented here can also be applied to other scientific and industrial domains to characterize the chemical composition of layered materials at a distance.

Spectral Unmixing-Based Reaction Monitoring of Transformations between Nucleosides and Nucleobases.

Project description:The increased interest in (enzymatic) transformations between nucleosides and nucleobases has demanded the development of efficient analytical tools. In this report, we present an update and extension of our recently described method for monitoring these reactions by spectral unmixing. The presented method uses differences in the UV absorption spectra of nucleosides and nucleobases after alkaline quenching to derive their ratio based on spectral shape by fitting normalized reference spectra. It is applicable to a broad compound spectrum comprising more than 35 examples, offers HPLC-like accuracy, ease of handling and significant reductions in both cost and data acquisition time compared to other methods. This contribution details the principle of monitoring reactions by spectral unmixing, gives recommendations regarding solutions to common problems and applications that necessitate special sample treatment. We provide software, workflows and reference spectra that facilitate the straightforward and versatile application of the method.

Spectral unmixing: analysis of performance in the olfactory bulb in vivo.

Project description:BackgroundThe generation of transgenic mice expressing combinations of fluorescent proteins has greatly aided the reporting of activity and identification of specific neuronal populations. Methods capable of separating multiple overlapping fluorescence emission spectra, deep in the living brain, with high sensitivity and temporal resolution are therefore required. Here, we investigate to what extent spectral unmixing addresses these issues.Methodology/principal findingsUsing fluorescence resonance energy transfer (FRET)-based reporters, and two-photon laser scanning microscopy with synchronous multichannel detection, we report that spectral unmixing consistently improved FRET signal amplitude, both in vitro and in vivo. Our approach allows us to detect odor-evoked FRET transients 180-250 microm deep in the brain, the first demonstration of in vivo spectral imaging and unmixing of FRET signals at depths greater than a few tens of micrometer. Furthermore, we determine the reporter efficiency threshold for which FRET detection is improved by spectral unmixing.Conclusions/significanceOur method allows the detection of small spectral variations in depth in the living brain, which is essential for imaging efficiently transgenic animals expressing combination of multiple fluorescent proteins.

Spectral unmixing of hyperspectral images revealed pine wilt disease sensitive endmembers.

Project description:Throughout the entire cycle of leaf phenological events, leaf colour undergoes changes that are influenced by either abiotic stress or biotic infection. These changes in colouration are closely linked to the quantity and quality of photosynthetic pigments, which directly impact the primary productivity of plants. Therefore, monitoring and quantifying leaf colouration changes are crucial for distinguishing damage caused by pine wilt nematodes from natural tree senescence. In this study, a hyperspectral camera sensor was employed for the non-invasive and non-destructive evaluation of needle colour changes in coniferous trees grown in field tests. Three distinct needle colour variations of six coniferous tree species were selected and monitored using a hyperspectral sensor: those displaying seasonal autumn colours, undergoing nematode-infected necrosis processes, and experiencing natural death. To mitigate the inherently mixed spectral properties of hyperspectral data, endmembers were extracted from individual images using the Purity Pixel Index algorithm under the assumption of linear mixing of endmembers. From a total of 1,321 endmembers extracted from 378 hyperspectral images of six pine species, eight endmembers were ultimately chosen to reconstruct hyperspectral images and generate abundance maps. Among these eight endmembers, four represent varying levels of photosynthetic pigment contents-ranging from very low to high. Consequently, these coniferous endmembers hold promise for assessing seasonal leaf phenology and the extent of damage in pine trees infected by pine wilt nematodes. This comprehensive approach underscores the effectiveness of spectral unmixing of hyperspectral images in advancing precision forestry through meticulous coniferous needle trait analysis.

Morphologically constrained spectral unmixing by dictionary learning for multiplex fluorescence microscopy.

Project description:MotivationCurrent spectral unmixing methods for multiplex fluorescence microscopy have a limited ability to cope with high spectral overlap as they only analyze spectral information over individual pixels. Here, we present adaptive Morphologically Constrained Spectral Unmixing (MCSU) algorithms that overcome this limitation by exploiting morphological differences between sub-cellular structures, and their local spatial context.ResultsThe proposed method was effective at improving spectral unmixing performance by exploiting: (i) a set of dictionary-based models for object morphologies learned from the image data; and (ii) models of spatial context learned from the image data using a total variation algorithm. The method was evaluated on multi-spectral images of multiplex-labeled pancreatic ductal adenocarcinoma (PDAC) tissue samples. The former constraint ensures that neighbouring pixels correspond to morphologically similar structures, and the latter constraint ensures that neighbouring pixels have similar spectral signatures. The average Mean Squared Error (MSE) and Signal Reconstruction Error (SRE) ratio of the proposed method was 39.6% less and 8% more, respectively, compared to the best of all other algorithms that do not exploit these spatial constraints.Availability and implementationOpen source software (MATLAB).Contactbroysam@central.uh.edu.Supplementary informationSupplementary data are available at Bioinformatics online.
