Data to identify key drivers of animal growth and carcass quality for temperate lowland sheep production systems.

ABSTRACT: With the growing demand for animal-sourced foods and a serious concern over climate impacts associated with livestock farming, the sheep industry worldwide faces the formidable challenge of increasing the overall product supply while improving its resource use efficiency. As an evidence base for research to identify key drivers behind animal growth and carcass quality, longitudinal matched data of 741 ewes and 2978 lambs were collected at the North Wyke Farm Platform, a farm-scale grazing trial in Devon, UK, between 2011 and 2019. A subset of these data was subsequently analysed in a study to assess the feasibility of using a lamb's early-life liveweight as a predictor of carcass quality [1]. The data also have the potential to offer insight into key performance indicators (KPIs) for the sheep industry, or what variables farmers should measure and target to increase profitability.

Trends and Drivers of Change of Pastoral Beef Production Systems in a Mediterranean-Temperate Climate Zone of Chile.

Project description:The present study used surveys of the cattle sector over the period of 2009-2015 to develop a typology of cattle farms to evaluate their evolution over time and to identify variables that may be associated with systems' adaptive changes and continuance. Four groups of farms were defined using multivariate analyses as follows: Group I are small calf-cow operations using non-specialized beef breeds; Group II is similar to Group I but employs specialized beef breeds; Group III is dedicated to finishing cattle, and Group IV are larger farms (>1000 animals) with a complete cycle of breeding and fattening. In general, beef cattle production in the temperate-Mediterranean Southern Zone of Chile is declining in response to the opening up of the economy that allows for ample imports, the high opportunity cost of land, and recurrent droughts associated with climate change. Current policies and regulations have modified farms' businesses models depending on their ease of access to markets, farm size and financial capacity. The defined groups require different development paths and strategies. Sustainable intensification is an alternative strategy for farms in Group I and II, particularly if they were to contract the finishing stage of their cattle with Group III farms. In contrast, it is suggested that Group IV farms concentrate on pastoral production using low external inputs to enhance the production of "natural" beef for high-value niche markets, with positive externalities.

Application of multiblock modelling to identify key drivers for antimicrobial use in pig production in four European countries.

Project description:Antimicrobial use in pig farming is influenced by a range of risk factors, including herd characteristics, biosecurity level, farm performance, occurrence of clinical signs and vaccination scheme, as well as farmers' attitudes and habits towards antimicrobial use. So far, the effect of these risk factors has been explored separately. Using an innovative method called multiblock partial least-squares regression, this study aimed to investigate, in a sample of 207 farrow-to-finish farms from Belgium, France, Germany and Sweden, the relative importance of the six above mentioned categories or 'blocks' of risk factors for antimicrobial use in pig production. Four country separate models were developed; they showed that all six blocks provided useful contribution to explaining antimicrobial use in at least one country. The occurrence of clinical signs, especially of respiratory and nervous diseases in fatteners, was one of the largest contributing blocks in all four countries, whereas the effect of the other blocks differed between countries. In terms of risk management, it suggests that a holistic and country-specific mitigation strategy is likely to be more effective. However, further research is needed to validate our findings in larger and more representative samples, as well as in other countries.

Comparative Transcriptomics Identify Key Hypothalamic Circular RNAs that Participate in Sheep (Ovis aries) Reproduction.

Project description:Circular RNA (circRNA), as an emerging class of noncoding RNA, has been found to play key roles in many biological processes. However, its expression profile in the hypothalamus, a powerful organ initiating the reproductive process, has not yet been explored. Therefore, we used RNA sequencing to explore the expression of circRNAs in the hypothalamus of sheep with the FecB ++ genotype. We totally identified 41,863 circRNAs from sheep hypothalamus, in which 333 (162 were upregulated, while 171 were downregulated) were differentially expressed in polytocous sheep in the follicular phase versus monotocous sheep in the follicular phase (PF vs. MF), moreover, 340 circRNAs (163 were upregulated, while 177 were downregulated) were differentially expressed in polytocous sheep in the luteal phase versus monotocous sheep in the luteal sheep (PL vs. ML). We also identified several key circRNAs including oar_circ_0018794, oar_circ_0008291, oar_circ_0015119, oar_circ_0012801, oar_circ_0010234, and oar_circ_0013788 through functional enrichment analysis and oar_circ_0012110 through a competing endogenous RNA network, most of which may participate in reproduction by influencing gonadotropin-releasing hormone (GnRH) activities or affecting key gene expression, indirectly or directly. Our study explored the overall expression profile of circRNAs in sheep hypothalamus, which potentially provides an alternative insight into the mechanism of sheep prolificacy without the effects of FecB mutation.

Practices and drivers for antibiotic use in cattle production systems in Kenya.

Project description:Understanding antibiotic use in livestock systems is key in combating antimicrobial resistance (AMR) and developing effective interventions. Using a standardised questionnaire, we investigated the patterns and drivers of antibiotic use in 165 cattle farms across the three major cattle production systems in Kenya: intensive, extensive, and semi-intensive systems across in three counties: Machakos, Makueni and Narok in Kenya. We used a causal diagram to inform regression models to explore the drivers of antibiotic use in the study farms. Antibiotic use was reported in 92.7% of farms, primarily for prophylactic purposes. Oxytetracycline, penicillin, and streptomycin were the most used antibiotics to treat and control the most reported diseases including mastitis, diarrhoea and East Coast fever (ECF). Regression analysis indicated a positive association between the frequency of antibiotic use at the farm level and both disease incidence and herd size. Conversely, farms that provided cattle with appropriate housing were less likely to use antibiotics, and there was no difference in antibiotic use between those who consulted with veterinarians or sourced antibiotics directly from animal health providers. Our study highlights the complexities around understanding the interplay between practices and drivers of antibiotic use. It also underscores the necessity to enhance education regarding the appropriate usage of antibiotics among cattle farmers, encourage the adoption of proper herd management practices which may reduce disease burden, and reinforce veterinary services and supportive legislation to promote the prudent use of antimicrobials.

Mitigating black carbon emissions: key drivers in residential usage and coke/brick production.

Project description:Black carbon (BC) is a crucial air pollutant that contributes to short-lived climate forcing and adverse health impacts. BC emissions have rapidly declined over the past three decades and it is important to uncover the major factors behind this decline. Herein, the temporal trends in BC emissions were compiled from 146 detailed sources from 1960 to 2019. Results revealed that the major emission sources were residential solid fuel usage, coke production and brick production. Furthermore, 96.9% of the emission reduction from 3.03 Tg in 1995 to 1.02 Tg in 2019 was attributed to these three sources. It was determined that the transition in residential energy/stove usage, phasing-out of beehive coke ovens and brick kiln upgrading were the most important drivers leading to this reduction and will continue to play a key role in future emission mitigation. In addition, this study identified the need to address emissions from coal used in vegetable greenhouses and the commercial sector, and diesel consumption in on/off-road vehicles.

Systems analysis of eleven rodent disease models reveals an inflammatome signature and key drivers.

Project description:Common inflammatome gene signatures as well as disease-specific signatures were identified by analyzing 12 expression profiling data sets derived from 9 different tissues isolated from 11 rodent inflammatory disease models. The inflammatome signature significantly overlaps with known drug targets and co-expressed gene modules linked to metabolic disorders and cancer. A large proportion of genes in this signature are tightly connected in tissue-specific Bayesian networks (BNs) built from multiple independent mouse and human cohorts. Both the inflammatome signature and the corresponding consensus BNs are highly enriched for immune response-related genes supported as causal for adiposity, adipokine, diabetes, aortic lesion, bone, muscle, and cholesterol traits, suggesting the causal nature of the inflammatome for a variety of diseases. Integration of this inflammatome signature with the BNs uncovered 151 key drivers that appeared to be more biologically important than the non-drivers in terms of their impact on disease phenotypes. The identification of this inflammatome signature, its network architecture, and key drivers not only highlights the shared etiology but also pinpoints potential targets for intervention of various common diseases.

Application of selection mapping to identify genomic regions associated with dairy production in sheep.

Project description:In Europe, especially in Mediterranean areas, the sheep has been traditionally exploited as a dual purpose species, with income from both meat and milk. Modernization of husbandry methods and the establishment of breeding schemes focused on milk production have led to the development of "dairy breeds." This study investigated selective sweeps specifically related to dairy production in sheep by searching for regions commonly identified in different European dairy breeds. With this aim, genotypes from 44,545 SNP markers covering the sheep autosomes were analysed in both European dairy and non-dairy sheep breeds using two approaches: (i) identification of genomic regions showing extreme genetic differentiation between each dairy breed and a closely related non-dairy breed, and (ii) identification of regions with reduced variation (heterozygosity) in the dairy breeds using two methods. Regions detected in at least two breeds (breed pairs) by the two approaches (genetic differentiation and at least one of the heterozygosity-based analyses) were labeled as core candidate convergence regions and further investigated for candidate genes. Following this approach six regions were detected. For some of them, strong candidate genes have been proposed (e.g. ABCG2, SPP1), whereas some other genes designated as candidates based on their association with sheep and cattle dairy traits (e.g. LALBA, DGAT1A) were not associated with a detectable sweep signal. Few of the identified regions were coincident with QTL previously reported in sheep, although many of them corresponded to orthologous regions in cattle where QTL for dairy traits have been identified. Due to the limited number of QTL studies reported in sheep compared with cattle, the results illustrate the potential value of selection mapping to identify genomic regions associated with dairy traits in sheep.

Microbial composition differs between production systems and is associated with growth performance and carcass quality in pigs.

Project description:BackgroundThe role of the microbiome in livestock production has been highlighted in recent research. Currently, little is known about the microbiome's impact across different systems of production in swine, particularly between selection nucleus and commercial populations. In this paper, we investigated fecal microbial composition in nucleus versus commercial systems at different time points.ResultsWe identified microbial OTUs associated with growth and carcass composition in each of the two populations, as well as the subset common to both. The two systems were represented by individuals with sizeable microbial diversity at weaning. At later times microbial composition varied between commercial and nucleus, with species of the genus Lactobacillus more prominent in the nucleus population. In the commercial populations, OTUs of the genera Lactobacillus and Peptococcus were associated with an increase in both growth rate and fatness. In the nucleus population, members of the genus Succinivibrio were negatively correlated with all growth and carcass traits, while OTUs of the genus Roseburia had a positive association with growth parameters. Lactobacillus and Peptococcus OTUs showed consistent effects for fat deposition and daily gain in both nucleus and commercial populations. Similarly, OTUs of the Blautia genus were positively associated with daily gain and fat deposition. In contrast, an increase in the abundance of the Bacteroides genus was negatively associated with growth performance parameters.ConclusionsThe current study provides a first characterization of microbial communities' value throughout the pork production systems. It also provides information for incorporating microbial composition into the selection process in the quest for affordable and sustainable protein production in swine.

The Relationship between Carcass Condemnations and Tail Lesion in Swine Considering Different Production Systems and Tail Lengths.

Project description:Tail biting has been recognised as an intractable problem in pig production. This study aims to evaluate tail lesion occurrence in slaughtered pigs and explore the relationship between carcass condemnations and tail lesion considering different production systems and tail lengths and to evaluate the importance of creating a detailed tail score classification that includes scarred lesions. Data on a total of 9189 pigs from 73 batches with different tail lengths (undocked; docked mid-length; fully docked) and from distinct production systems (conventional; conventional antibiotic-free and organic) were collected at a Spanish abattoir. Batches with higher tail lesion scores presented a significantly higher chance of total condemnation and total condemnation due to pyaemia, being even more associated with scarring score. The within-batches probability for local condemnations and local condemnation due to abscesses increased significantly with higher scarring scores. Regarding tail length, docked at mid-length and undocked carcasses presented significantly higher odds to be condemned due to abscess. Organic farms showed a higher probability of total condemnations. This research highlights the importance of tail lesions on carcass condemnations that may also be influenced by docking and type of production. Results suggest that scarring score should be included in the tail surveillance program.

Drivers of Decadal Carbon Fluxes Across Temperate Ecosystems.

Project description:Long-running eddy covariance flux towers provide insights into how the terrestrial carbon cycle operates over multiple timescales. Here, we evaluated variation in net ecosystem exchange (NEE) of carbon dioxide (CO2) across the Chequamegon Ecosystem-Atmosphere Study AmeriFlux core site cluster in the upper Great Lakes region of the USA from 1997 to 2020. The tower network included two mature hardwood forests with differing management regimes (US-WCr and US-Syv), two fen wetlands with varying levels of canopy sheltering and vegetation (US-Los and US-ALQ), and a very tall (400 m) landscape-level tower (US-PFa). Together, they provided over 70 site-years of observations. The 19-tower Chequamegon Heterogenous Ecosystem Energy-balance Study Enabled by a High-density Extensive Array of Detectors 2019 campaign centered around US-PFa provided additional information on the spatial variation of NEE. Decadal variability was present in all long-term sites, but cross-site coherence in interannual NEE in the earlier part of the record became weaker with time as non-climatic factors such as local disturbances likely dominated flux time series. Average decadal NEE at the tall tower transitioned from carbon source to sink to near neutral over 24 years. Respiration had a greater effect than photosynthesis on driving variations in NEE at all sites. Declining snowfall offset potential increases in assimilation from warmer springs, as less-insulated soils delayed start of spring green-up. Higher CO2 increased maximum net assimilation parameters but not total gross primary productivity. Stand-scale sites were larger net sinks than the landscape tower. Clustered, long-term carbon flux observations provide value for understanding the diverse links between carbon and climate and the challenges of upscaling these responses across space.
