Project description:Infectious disease forecasting is of great interest to the public health community and policymakers, since forecasts can provide insight into disease dynamics in the near future and inform interventions. Due to delays in case reporting, however, forecasting models may often underestimate the current and future disease burden. In this paper, we propose a general framework for addressing reporting delay in disease forecasting efforts with the goal of improving forecasts. We propose strategies for leveraging either historical data on case reporting or external internet-based data to estimate the amount of reporting error. We then describe several approaches for adapting general forecasting pipelines to account for under- or over-reporting of cases. We apply these methods to address reporting delay in data on dengue fever cases in Puerto Rico from 1990 to 2009 and to reports of influenza-like illness (ILI) in the United States between 2010 and 2019. Through a simulation study, we compare method performance and evaluate robustness to assumption violations. Our results show that forecasting accuracy and prediction coverage almost always increase when correction methods are implemented to address reporting delay. Some of these methods required knowledge about the reporting error or high quality external data, which may not always be available. Provided alternatives include excluding recently-reported data and performing sensitivity analysis. This work provides intuition and guidance for handling delay in disease case reporting and may serve as a useful resource to inform practical infectious disease forecasting efforts.

Project description:Predicting animal population trajectories into the future has become a central exercise in both applied and fundamental ecology. Because demographic models classically assume population closure, they tend to provide inaccurate predictions when applied locally to interconnected subpopulations that are part of a larger metapopulation. Ideally, one should explicitly model dispersal among subpopulations, but in practice this is prevented by the difficulty of estimating dispersal rates in the wild. To forecast the local demography of connected subpopulations, we developed a new demographic model (hereafter, the two-scale model) that disentangles two processes occurring at different spatial scales. First, at the larger scale, a closed population model describes changes in metapopulation size over time. Second, total metapopulation size is redistributed among subpopulations, using time-varying proportionality parameters. This two-step approach ensures that the long-term growth of every subpopulation is constrained by the overall metapopulation growth rate. It implicitly accounts for the interconnectedness among subpopulations and avoids unrealistic trajectories. Using realistic simulations, we compared the performance of this new model with that of a classical closed population model at predicting subpopulations' trajectories over 30 years. While the classical model predicted future subpopulation sizes with an average bias of 30% and produced predictive errors sometimes >500%, the two-scale model showed very little bias (<3%) and never produced predictive errors >20%. We also applied both models to a real dataset on European shags (Gulosus aristotelis) breeding along the Atlantic coast of France. Again, the classical model predicted highly unrealistic growths, as large as a 200-fold increase over 30 years for some subpopulations. The two-scale model predicted very sensible growths, never larger than a threefold increase over the 30-year time horizon, which is more in accordance with this species' life history. This two-scale model provides an effective solution to forecast the local demography of connected subpopulations in the absence of data on dispersal rates. In this context, it is a better alternative than closed population models and a more parsimonious option than full-dispersal models. Because the only data required are simple counts, this model could be useful to many large-scale wildlife monitoring programs.

Project description:Historically crop models have been used to evaluate crop yield responses to nitrogen (N) rates after harvest when it is too late for the farmers to make in-season adjustments. We hypothesize that the use of a crop model as an in-season forecast tool will improve current N decision-making. To explore this, we used the Agricultural Production Systems sIMulator (APSIM) calibrated with long-term experimental data for central Iowa, USA (16-years in continuous corn and 15-years in soybean-corn rotation) combined with actual weather data up to a specific crop stage and historical weather data thereafter. The objectives were to: (1) evaluate the accuracy and uncertainty of corn yield and economic optimum N rate (EONR) predictions at four forecast times (planting time, 6th and 12th leaf, and silking phenological stages); (2) determine whether the use of analogous historical weather years based on precipitation and temperature patterns as opposed to using a 35-year dataset could improve the accuracy of the forecast; and (3) quantify the value added by the crop model in predicting annual EONR and yields using the site-mean EONR and the yield at the EONR to benchmark predicted values. Results indicated that the mean corn yield predictions at planting time (R2 = 0.77) using 35-years of historical weather was close to the observed and predicted yield at maturity (R2 = 0.81). Across all forecasting times, the EONR predictions were more accurate in corn-corn than soybean-corn rotation (relative root mean square error, RRMSE, of 25 vs. 45%, respectively). At planting time, the APSIM model predicted the direction of optimum N rates (above, below or at average site-mean EONR) in 62% of the cases examined (n = 31) with an average error range of ±38 kg N ha-1 (22% of the average N rate). Across all forecast times, prediction error of EONR was about three times higher than yield predictions. The use of the 35-year weather record was better than using selected historical weather years to forecast (RRMSE was on average 3% lower). Overall, the proposed approach of using the crop model as a forecasting tool could improve year-to-year predictability of corn yields and optimum N rates. Further improvements in modeling and set-up protocols are needed toward more accurate forecast, especially for extreme weather years with the most significant economic and environmental cost.

Project description:Globalization and migratory fluxes are increasing the ethnic and racial diversity within many countries. Therefore, describing social dynamics requires models that are apt to capture multi-groups interactions. Building on the assumption of a relationship between multi-racial dynamics and socioeconomic status (SES), we introduce an aggregate, contextual, and continuous index of SES accounting for measures of income, employment, expected life, and group numerosity. After, taking into account that groups' SES assumes the form of a logit model, we propose a Lotka-Volterra system to study and forecast the interaction among racial groups. Last, we apply our methodology to describe the racial dynamics in the US society. In particular, we study the kind and the intensity of Asians-Blacks-Natives-Whites interactions in the US between 2002 and 2013. Moreover, we forecast the evolution of groups' SES and how interracial relations will unfold between 2013 and 2018 and in three alternative stylized scenarios.

Project description:AbstractMolecular dynamics (MD) simulations are a widely used technique in modeling complex nanoscale interactions of atoms and molecules. These simulations can provide detailed insight into how molecules behave under certain environmental conditions. This work explores a machine learning (ML) solution to predicting long-term properties of SARS-CoV-2 spike glycoproteins (S-protein) through the analysis of its nanosecond backbone RMSD (root-mean-square deviation) MD simulation data at varying temperatures. The simulation data were denoised with fast Fourier transforms. The performance of the models was measured by evaluating their mean squared error (MSE) accuracy scores in recurrent forecasts for long-term predictions. The models evaluated include k-nearest neighbors (kNN) regression models, as well as GRU (gated recurrent unit) neural networks and LSTM (long short-term memory) autoencoder models. Results demonstrated that the kNN model achieved the greatest accuracy in forecasts with MSE scores over around 0.01 nm less than those of the GRU model and the LSTM autoencoder. Furthermore, it demonstrated that the kNN model accuracy increases with data size but can still forecast relatively well when trained on small amounts of data, having achieved MSE scores of around 0.02 nm when trained on 10,000 ns of simulation data. This study provides valuable information on the feasibility of accelerating the MD simulation process through training and predicting supervised ML models, which is particularly applicable in time-sensitive studies.Graphic abstractSARS-CoV-2 spike glycoprotein molecular dynamics simulation. Project description:Animals have evolved complex foraging strategies to obtain a nutritionally balanced diet and associated fitness benefits. Recent research combining state-space models of nutritional geometry with agent-based models (ABMs), show how nutrient targeted foraging behavior can also influence animal social interactions, ultimately affecting collective dynamics and group structures. Here we demonstrate how social network analyses can be integrated into such a modeling framework and provide a practical analytical tool to compare experimental results with theory. We illustrate our approach by examining the case of nutritionally mediated dominance hierarchies. First we show how nutritionally explicit ABMs that simulate the emergence of dominance hierarchies can be used to generate social networks. Importantly the structural properties of our simulated networks bear similarities to dominance networks of real animals (where conflicts are not always directly related to nutrition). Finally, we demonstrate how metrics from social network analyses can be used to predict the fitness of agents in these simulated competitive environments. Our results highlight the potential importance of nutritional mechanisms in shaping dominance interactions in a wide range of social and ecological contexts. Nutrition likely influences social interactions in many species, and yet a theoretical framework for exploring these effects is currently lacking. Combining social network analyses with computational models from nutritional ecology may bridge this divide, representing a pragmatic approach for generating theoretical predictions for nutritional experiments.

Project description:Microgrids, denoting small-scale and self-sustaining grids, constitute a pivotal component in future power systems with a high penetration of renewable generators. The inherent uncertainty tied to renewable power generation, typified by photovoltaic and wind turbine systems, necessitates counterbalancing mechanisms. These mechanisms encompass Energy storage systems or conventional thermal fossil-fuel generators imbued with heightened flexibility. Addressing the uncertainty stemming from renewable generators mandates a cost-effective assessment and operational strategy for said compensatory devices. To this end, myriad uncertainty factors warrant scrutiny, conceivably concretized into a unified probability distribution function (PDF) that takes into account their temporal inter-dependencies. Diverse uncertainty factors, characterized by varying marginal distributions and scales, can be assimilated into a multivariate probability distribution through a conversion to normal distributions via rank correlation. However, with the escalation in the number of uncertainty factors embraced within a microgrid context, the endeavour becomes notably intricate when aiming to define conditional probability distributions originating from joint PDFs. This paper presents a method proposing the modelling of net-load forecast error distribution, considering the interplay among uncertainty factors. The approach introduces a data-driven Gaussian process regression technique for training and validating conditional PDFs among these uncertainty factors. Notably, this approach facilitates the transformation of said factors into normal distributions while preserving their inherent marginal characteristics. The resultant conditional density function, as per the proposed methodology, exhibits enhanced suitability for estimating net-load error distribution. Consequently, the conditional density function stemming from this proposed approach demonstrates superior aptitude in approximating the distribution of net load error.

Project description:Outbreaks of novel pathogens such as SARS, pandemic influenza and Ebola require substantial investments in reactive interventions, with consequent implementation plans sometimes revised on a weekly basis. Therefore, short-term forecasts of incidence are often of high priority. In light of the recent Ebola epidemic in West Africa, a forecasting exercise was convened by a network of infectious disease modellers. The challenge was to forecast unseen "future" simulated data for four different scenarios at five different time points. In a similar method to that used during the recent Ebola epidemic, we estimated current levels of transmissibility, over variable time-windows chosen in an ad hoc way. Current estimated transmissibility was then used to forecast near-future incidence. We performed well within the challenge and often produced accurate forecasts. A retrospective analysis showed that our subjective method for deciding on the window of time with which to estimate transmissibility often resulted in the optimal choice. However, when near-future trends deviated substantially from exponential patterns, the accuracy of our forecasts was reduced. This exercise highlights the urgent need for infectious disease modellers to develop more robust descriptions of processes - other than the widespread depletion of susceptible individuals - that produce non-exponential patterns of incidence.

Project description:The foveal-feedback mechanism supports peripheral object recognition by processing information about peripheral objects in foveal retinotopic visual cortex. When a foveal object is asynchronously presented with a peripheral target, peripheral discrimination performance is affected differently depending on the relationship between the foveal and peripheral objects. However, it is not clear whether the delayed foveal input competes for foveal resources with the information processed by foveal-feedback or masks it. In the current study, we tested these hypotheses by measuring the effect of foveal noise at different spatial frequencies on peripheral discrimination of familiar and novel characters. Our results showed that the impairment of foveal-feedback was strongest for low-spatial frequency noise. A control experiment revealed that for spatially overlapping noise, low-spatial frequencies were more effective than medium-spatial frequencies in the periphery, but vice versa in the fovea. This suggests that the delayed foveal input selectively masks foveal-feedback when it is sufficiently similar to the peripheral information. Additionally, this foveal masking was periodic as evidenced by behavioral oscillations at around 5 Hz. Thus, we conclude that foveal-feedback supports peripheral discrimination of familiar and novel objects by periodically processing peripheral object information.

Project description:The NASA Goddard Earth Observing System (GEOS) Composition Forecast (GEOS-CF) provides recent estimates and 5-day forecasts of atmospheric composition to the public in near-real time. To do this, the GEOS Earth system model is coupled with the GEOS-Chem tropospheric-stratospheric unified chemistry extension (UCX) to represent composition from the surface to the top of the GEOS atmosphere (0.01 hPa). The GEOS-CF system is described, including updates made to the GEOS-Chem UCX mechanism within GEOS-CF for improved representation of stratospheric chemistry. Comparisons are made against balloon, lidar, and satellite observations for stratospheric composition, including measurements of ozone (O3) and important nitrogen and chlorine species related to stratospheric O3 recovery. The GEOS-CF nudges the stratospheric O3 toward the GEOS Forward Processing (GEOS FP) assimilated O3 product; as a result the stratospheric O3 in the GEOS-CF historical estimate agrees well with observations. During abnormal dynamical and chemical environments such as the 2020 polar vortexes, the GEOS-CF O3 forecasts are more realistic than GEOS FP O3 forecasts because of the inclusion of the complex GEOS-Chem UCX stratospheric chemistry. Overall, the spatial patterns of the GEOS-CF simulated concentrations of stratospheric composition agree well with satellite observations. However, there are notable biases-such as low NO x and HNO3 in the polar regions and generally low HCl throughout the stratosphere-and future improvements to the chemistry mechanism and emissions are discussed. GEOS-CF is a new tool for the research community and instrument teams observing trace gases in the stratosphere and troposphere, providing near-real-time three-dimensional gridded information on atmospheric composition.
