Project description:Coronary artery disease (CAD) is one of the major causes of fatalities across the globe. The recent developments in convolutional neural networks (CNN) allow researchers to detect CAD from computed tomography (CT) images. The CAD detection model assists physicians in identifying cardiac disease at earlier stages. The recent CAD detection models demand a high computational cost and a more significant number of images. Therefore, this study intends to develop a CNN-based CAD detection model. The researchers apply an image enhancement technique to improve the CT image quality. The authors employed You look only once (YOLO) V7 for extracting the features. Aquila optimization is used for optimizing the hyperparameters of the UNet++ model to predict CAD. The proposed feature extraction technique and hyperparameter tuning approach reduces the computational costs and improves the performance of the UNet++ model. Two datasets are utilized for evaluating the performance of the proposed CAD detection model. The experimental outcomes suggest that the proposed method achieves an accuracy, recall, precision, F1-score, Matthews correlation coefficient, and Kappa of 99.4, 98.5, 98.65, 98.6, 95.35, and 95 and 99.5, 98.95, 98.95, 98.95, 96.35, and 96.25 for datasets 1 and 2, respectively. In addition, the proposed model outperforms the recent techniques by obtaining the area under the receiver operating characteristic and precision-recall curve of 0.97 and 0.95, and 0.96 and 0.94 for datasets 1 and 2, respectively. Moreover, the proposed model obtained a better confidence interval and standard deviation of [98.64-98.72] and 0.0014, and [97.41-97.49] and 0.0019 for datasets 1 and 2, respectively. The study's findings suggest that the proposed model can support physicians in identifying CAD with limited resources.

Project description:Lower extremity lymphedema (LEL) is a common complication after gynecological cancer treatment, which significantly reduces the quality of life. While early diagnosis and intervention can prevent severe complications, there is currently no consensus on the optimal screening strategy for postoperative LEL. In this study, we developed a computer-aided diagnosis (CAD) software for LEL screening in pelvic computed tomography (CT) images using deep learning. A total of 431 pelvic CT scans from 154 gynecological cancer patients were used for this study. We employed ResNet-18, ResNet-34, and ResNet-50 models as the convolutional neural network (CNN) architecture. The input image for the CNN model used a single CT image at the greater trochanter level. Fat-enhanced images were created and used as input to improve classification performance. Receiver operating characteristic analysis was used to evaluate our method. The ResNet-34 model with fat-enhanced images achieved the highest area under the curve of 0.967 and an accuracy of 92.9%. Our CAD software enables LEL diagnosis from a single CT image, demonstrating the feasibility of LEL screening only on CT images after gynecologic cancer treatment. To increase the usefulness of our CAD software, we plan to validate it using external datasets.

Project description:X-ray micro-computed tomography (X-ray μCT) has enabled the characterization of the properties and processes that take place in plants and soils at the micron scale. Despite the widespread use of this advanced technique, major limitations in both hardware and software limit the speed and accuracy of image processing and data analysis. Recent advances in machine learning, specifically the application of convolutional neural networks to image analysis, have enabled rapid and accurate segmentation of image data. Yet, challenges remain in applying convolutional neural networks to the analysis of environmentally and agriculturally relevant images. Specifically, there is a disconnect between the computer scientists and engineers, who build these AI/ML tools, and the potential end users in agricultural research, who may be unsure of how to apply these tools in their work. Additionally, the computing resources required for training and applying deep learning models are unique, more common to computer gaming systems or graphics design work, than to traditional computational systems. To navigate these challenges, we developed a modular workflow for applying convolutional neural networks to X-ray μCT images, using low-cost resources in Google's Colaboratory web application. Here we present the results of the workflow, illustrating how parameters can be optimized to achieve best results using example scans from walnut leaves, almond flower buds, and a soil aggregate. We expect that this framework will accelerate the adoption and use of emerging deep learning techniques within the plant and soil sciences.

Project description:BackgroundWhile deep learning has delivered promising results in the field of ophthalmology, the hurdle to complete a deep learning study is high. In this study, we aim to facilitate small scale model trainings by exploring the role of preprocessing to reduce computational burden and accelerate learning.MethodsA small subset of a previously published dataset containing optical coherence tomography images of choroidal neovascularization, drusen, diabetic macula edema, and normal macula was modified using Fourier transformation and bandpass filter, producing high frequency images, original images, and low frequency images. Each set of images was trained with the same model, and their performances were compared.ResultsCompared to that with the original image dataset, the model trained with the high frequency image dataset achieved an improved final performance and reached maximum performance much earlier (in fewer epochs). The model trained with low frequency images did not achieve a meaningful performance.ConclusionAppropriate preprocessing of training images can accelerate the training process and can potentially facilitate modeling using artificial intelligence when limited by sample size or computational power.

Project description:BackgroundColposcopy is widely used to detect cervical cancer, but developing countries lack the experienced colposcopists necessary for accurate diagnosis. Artificial intelligence (AI) is being widely used in computer-aided diagnosis (CAD) systems. In this study, we developed and validated a CAD model based on deep learning to classify cervical lesions on colposcopy images.MethodsPatient data, including clinical information, colposcopy images, and pathological results, were collected from Qilu Hospital. The study included 15,276 images from 7,530 patients. We performed two tasks in this study: normal cervix (NC) vs. low grade squamous intraepithelial lesion or worse (LSIL+) and high-grade squamous intraepithelial lesion (HSIL)- vs. HSIL+. The residual neural network (ResNet) probability was calculated for each patient to reflect the probability of lesions through a ResNet model. Next, a combination model was constructed by incorporating the ResNet probability and clinical features. We divided the dataset into a training set, validation set, and testing set at a ratio of 7:1:2. Finally, we randomly selected 300 patients from the testing set and compared the results with the diagnosis of a senior colposcopist and a junior colposcopist.ResultsThe model that combines ResNet and clinical features performs better than ResNet alone. In the classification of NC and LSIL+, the area under the receiver operating characteristic curve (AUC), accuracy, sensitivity, specificity, positive predictive value (PPV) and negative predictive value (NPV) were 0.953, 0.886, 0.932, 0.846, 0.838, and 0.936, respectively. In the classification of HSIL- and HSIL+, the AUC, accuracy, sensitivity, specificity, PPV, and NPV were 0.900, 0.807, 0.823, 0.800, 0.618, and 0.920, respectively. In the two classification tasks, the diagnostic performance of the model was determined to be comparable to that of the senior colposcopist and exhibited a stronger diagnostic performance than the junior colposcopist.ConclusionsThe CAD system for cervical lesion diagnosis based on deep learning performs well in the classification of cervical lesions and can provide an objective diagnostic basis for colposcopists.

Project description:BackgroundNowadays doctors and radiologists are overwhelmed with a huge amount of work. This led to the effort to design different Computer-Aided Diagnosis systems (CAD system), with the aim of accomplishing a faster and more accurate diagnosis. The current development of deep learning is a big opportunity for the development of new CADs. In this paper, we propose a novel architecture for a convolutional neural network (CNN) ensemble for classifying chest X-ray (CRX) images into four classes: viral Pneumonia, Tuberculosis, COVID-19, and Healthy. Although Computed tomography (CT) is the best way to detect and diagnoses pulmonary issues, CT is more expensive than CRX. Furthermore, CRX is commonly the first step in the diagnosis, so it's very important to be accurate in the early stages of diagnosis and treatment.ResultsWe applied the transfer learning technique and data augmentation to all CNNs for obtaining better performance. We have designed and evaluated two different CNN-ensembles: Stacking and Voting. This system is ready to be applied in a CAD system to automated diagnosis such a second or previous opinion before the doctors or radiology's. Our results show a great improvement, 99% accuracy of the Stacking Ensemble and 98% of accuracy for the the Voting Ensemble.ConclusionsTo minimize missclassifications, we included six different base CNN models in our architecture (VGG16, VGG19, InceptionV3, ResNet101V2, DenseNet121 and CheXnet) and it could be extended to any number as well as we expect extend the number of diseases to detected. The proposed method has been validated using a large dataset created by mixing several public datasets with different image sizes and quality. As we demonstrate in the evaluation carried out, we reach better results and generalization compared with previous works. In addition, we make a first approach to explainable deep learning with the objective of providing professionals more information that may be valuable when evaluating CRXs.

Project description:Identifying, counting and measuring particles is an important component of many research studies. Images with particles are usually processed by hand using a software ruler. Automated processing, based on conventional image processing methods (edge detection, segmentation, etc.) are not universal, can only be used on good-quality images and need to set a number of parameters empirically. In this paper, we present results from the application of deep learning to automated recognition of metal nanoparticles deposited on highly oriented pyrolytic graphite on images obtained by scanning tunneling microscopy (STM). We used the Cascade Mask-RCNN neural network. Training was performed on a dataset containing 23 STM images with 5157 nanoparticles. Three images containing 695 nanoparticles were used for verification. As a result, the trained neural network recognized nanoparticles in the verification set with 0.93 precision and 0.78 recall. Predicted contour refining with 2D Gaussian function was a proposed option. The accuracies for mean particle size calculated from predicted contours compared with ground truth were in the range of 0.87-0.99. The results were compared with outcomes from other generally available software, based on conventional image processing methods. The advantages of deep learning methods for automatic particle recognition were clearly demonstrated. We developed a free open-access web service "ParticlesNN" based on the trained neural network, which can be used by any researcher in the world.

Project description:The choroid layer is a vascular layer in human retina and its main function is to provide oxygen and support to the retina. Various studies have shown that the thickness of the choroid layer is correlated with the diagnosis of several ophthalmic diseases. For example, diabetic macular edema (DME) is a leading cause of vision loss in patients with diabetes. Despite contemporary advances, automatic segmentation of the choroid layer remains a challenging task due to low contrast, inhomogeneous intensity, inconsistent texture and ambiguous boundaries between the choroid and sclera in Optical Coherence Tomography (OCT) images. The majority of currently implemented methods manually or semi-automatically segment out the region of interest. While many fully automatic methods exist in the context of choroid layer segmentation, more effective and accurate automatic methods are required in order to employ these methods in the clinical sector. This paper proposed and implemented an automatic method for choroid layer segmentation in OCT images using deep learning and a series of morphological operations. The aim of this research was to segment out Bruch's Membrane (BM) and choroid layer to calculate the thickness map. BM was segmented using a series of morphological operations, whereas the choroid layer was segmented using a deep learning approach as more image statistics were required to segment accurately. Several evaluation metrics were used to test and compare the proposed method against other existing methodologies. Experimental results showed that the proposed method greatly reduced the error rate when compared with the other state-of-the-art methods.

Project description:Thin-cap fibroatheroma (TCFA) is a prominent risk factor for plaque rupture. Intravascular optical coherence tomography (IVOCT) enables identification of fibrous cap (FC), measurement of FC thicknesses, and assessment of plaque vulnerability. We developed a fully-automated deep learning method for FC segmentation. This study included 32,531 images across 227 pullbacks from two registries (TRANSFORM-OCT and UHCMC). Images were semi-automatically labeled using our OCTOPUS with expert editing using established guidelines. We employed preprocessing including guidewire shadow detection, lumen segmentation, pixel-shifting, and Gaussian filtering on raw IVOCT (r,θ) images. Data were augmented in a natural way by changing θ in spiral acquisitions and by changing intensity and noise values. We used a modified SegResNet and comparison networks to segment FCs. We employed transfer learning from our existing much larger, fully-labeled calcification IVOCT dataset to reduce deep-learning training. Postprocessing with a morphological operation enhanced segmentation performance. Overall, our method consistently delivered better FC segmentation results (Dice: 0.837 ± 0.012) than other deep-learning methods. Transfer learning reduced training time by 84% and reduced the need for more training samples. Our method showed a high level of generalizability, evidenced by highly-consistent segmentations across five-fold cross-validation (sensitivity: 85.0 ± 0.3%, Dice: 0.846 ± 0.011) and the held-out test (sensitivity: 84.9%, Dice: 0.816) sets. In addition, we found excellent agreement of FC thickness with ground truth (2.95 ± 20.73 µm), giving clinically insignificant bias. There was excellent reproducibility in pre- and post-stenting pullbacks (average FC angle: 200.9 ± 128.0°/202.0 ± 121.1°). Our fully automated, deep-learning FC segmentation method demonstrated excellent performance, generalizability, and reproducibility on multi-center datasets. It will be useful for multiple research purposes and potentially for planning stent deployments that avoid placing a stent edge over an FC.

Project description:The accuracy of computed tomography angiography (CTA) image interpretation depends on the radiologist. This study aims to develop a new method for automatically detecting intracranial aneurysms from CTA images using deep learning, based on a convolutional neural network (CNN) implemented on the DeepMedic platform. Ninety CTA scans of patients with intracranial aneurysms are collected and divided into two datasets: training (80 subjects) and test (10 subjects) datasets. Subsequently, a deep learning architecture with a three-dimensional (3D) CNN model is implemented on the DeepMedic platform for the automatic segmentation and detection of intracranial aneurysms from the CTA images. The samples in the training dataset are used to train the CNN model, and those in the test dataset are used to assess the performance of the established system. Sensitivity, positive predictive value (PPV), and false positives are evaluated. The overall sensitivity and PPV of this system for detecting intracranial aneurysms from CTA images are 92.3% and 100%, respectively, and the segmentation sensitivity is 92.3%. The performance of the system in the detection of intracranial aneurysms is closely related to their size. The detection sensitivity for small intracranial aneurysms (≤ 3 mm) is 66.7%, whereas the sensitivity of detection for large (> 10 mm) and medium-sized (3-10 mm) intracranial aneurysms is 100%. The deep learning architecture with a 3D CNN model on the DeepMedic platform can reliably segment and detect intracranial aneurysms from CTA images with high sensitivity.
