The first complete mitochondrial genome of the Northern Pacific deep-sea goniasterid sea star Ceramaster japonicus (Sladen, 1889) determined using NGS-based shotgun sequencing.

ABSTRACT: The full mitogenome of an ethanol-preserved museum specimen of Ceramaster japonicus was determined using the NGS Illumina MiSeq platform. The specimen was collected from Tosa Bay, Japan, facing the Pacific Ocean (33.0781 N 134.0601 E), at 700 m depth in 2011. The mitogenome shows a typical metazoan genomic structure, with all of the 37 genes included in its 16,370 base-long mitogenome. We conducted phylogenetic analyses using a data set including 18 publicly available asteroids rooted against five ophiuroids as outgroups. The result confirms the position of C. japonicus in the order Valvatida. The complete mitogenome of C. japonicus reported here is the first reported for the family Goniasteridae Forbes, 1841.

Complete mitochondrial genome of the Pacific limpet Cellana nigrolineata (Gastropoda: Patellogastropoda) determined by shotgun sequencing using the Illumina NGS platform.

Project description:The Pacific limpet Cellana nigrolineata is one of the most commonly found limpets in the intertidal shores of Japan. Here, we report the full mitogenome sequence of an individual specimen of the species, which was collected from the intertidal rocky beach in the Nada beach of Gobo City, Wakayama, Japan (33.8316 N, 135.1751 E), in 2018. The sequence was determined by the shotgun sequencing method using the NGS Illumina MiSeq platform. The genomic structure of C. nigrolineata is the same as the previously reported congener, C. radiata, which shows a representative Nacellidae and metazoan mitogenomic structures. The mitogenome has all of its 37 genes included in its 16,153 bp, with one control region located between the tRNA-Cys and tRNA-Gly genes. In order to clarify the phylogenetic position of C. nigrolineata in Gastropoda, a data set including the mitogenomes of 10 patellogastropods, 10 non-patellogastropod gastropods, and four outgroups were used in maximum likelihood inferences. Although with some exceptions, the resulting phylogeny supported the monophylies of traditionally accepted gastropod subclasses, and thus confirms the position of C. nigrolineata in Patellogastropoda.

Pacific walrus (Odobenus rosmarus divergens) resource selection in the Northern Bering Sea.

Project description:The Pacific walrus is a large benthivore with an annual range extending across the continental shelves of the Bering and Chukchi Seas. We used a discrete choice model to estimate site selection by adult radio-tagged walruses relative to the availability of the caloric biomass of benthic infauna and sea ice concentration in a prominent walrus wintering area in the northern Bering Sea (St. Lawrence Island polynya) in 2006, 2008, and 2009. At least 60% of the total caloric biomass of dominant macroinfauna in the study area was composed of members of the bivalve families Nuculidae, Tellinidae, and Nuculanidae. Model estimates indicated walrus site selection was related most strongly to tellinid bivalve caloric biomass distribution and that walruses selected lower ice concentrations from the mostly high ice concentrations that were available to them (quartiles: 76%, 93%, and 99%). Areas with high average predicted walrus site selection generally coincided with areas of high organic carbon input identified in other studies. Projected decreases in sea ice in the St. Lawrence Island polynya and the potential for a concomitant decline of bivalves in the region could result in a northward shift in the wintering grounds of walruses in the northern Bering Sea.

Sea star Henricia spiculifera (Clark, 1901) in the northwestern Pacific: one species or three?

Project description:Three species of the sea stars are reported from the waters of the northwestern Pacific. These species were referred by earlier authors as Henricia spiculifera or H. leviuscula spiculifera. Two of them, H. lineata and H. uluudax, were recently described from the Aleutian Islands. These species are reported for the first time from the western Pacific (southeastern Kamchatka shore, Commander Islands, and the northern Kurile Islands). The third species, H. olga sp. n. is herein described from the northern Sea of Japan. It is very likely that similar sea stars recorded in Yellow Sea and the southern Kurile Islands belong to H. olga sp. n. These three species are a part of a phylogenetic clade within the subgenus Setihenricia, which also includes H. sanguinolenta, H. multispina, and several undescribed species occurring in the northeastern Pacific.

Complete mitochondrial genome of the sea star Archaster typicus (Asteroidea: Archasteridae).

Project description:The complete mitochondrial genome of the widespread and common Indo-Pacific sea star Archaster typicus has been sequenced in this study. The mitogenome is 16,230 base pairs (bp) in length, with 13 protein coding genes (PCGs), 22 tRNAs and 2 rRNAs. Gene order of its PCGs and rRNAs matches those of nine other asteroid taxa included for comparison in this study, and it has a similar nucleotide composition of 33.08% A, 26.38% T, 25.53% C and 15.01% G nucleotides. Phylogenetic analyses place A. typicus as the sister group to Acanthaster spp., consistent with previous inferences.

Project description:Phocine distemper virus (PDV) has caused 2 epidemics in harbor seals in the Atlantic Ocean but had never been identified in any Pacific Ocean species. We found that northern sea otters in Alaska are infected with PDV, which has created a disease threat to several sympatric and decreasing Pacific marine mammals.

Complete mitochondrial genome of Dibranchus japonicus (Actinopterygii, Lophiiformes, Ogcocephalidae), from the West Pacific Ocean.

Project description:Dibranchus japonicus is a benthic fish living in the deep Pacific Ocean. Here, we described the complete mitochondrial genome of this species, with the sequences about 17,233 bp in length, containing 13 protein-coding genes (PCGs), 22 tRNAs, and two rRNAs. The gene arrangement of this species was identical with others from family Ogcocephalidae. The content of GC and AT for D. japonicus was 45.41% and 54.59%, respectively. Phylogenetic analysis, based on 13 PCGs and two rRNA genes, revealed the close relationship between D. japonicus and other species of Ogcocephalidae, which was consistent with the morphology.

Sea star wasting disease demography and etiology in the brooding sea star Leptasterias spp.

Project description:Sea star wasting disease (SSWD) describes a suite of disease signs believed to have led to catastrophic die-offs in many asteroid species, beginning in 2013. While most studies have focused on large, easily visible sea stars with widely-dispersing larvae, less information is available on the effect of this disease outbreak on smaller sea star species, such as the six-armed sea star Leptasterias spp. Unlike many larger sea stars, Leptasterias brood non-feeding young instead of broadcast-spawning planktonic larvae. Limited dispersal and thus limited gene flow may make these sea stars more vulnerable to local selective pressures, such as disease outbreaks. Here, we examined Leptasterias populations at sites along the California coast and documented abundance changes coincident with recent Pacific coast SSWD in 2014. Detection of Leptasterias in central California declined, and Leptasterias were not detected at multiple sites clustered around the San Francisco Bay outflow in the most recent surveys. Additionally, we categorized disease signs in Leptasterias in the field and laboratory, which mirrored those seen in larger sea stars in both settings. Finally, we found that magnesium chloride (MgCl2) slowed the progression of physical deterioration related to SSWD when applied to sea stars in the laboratory, suggesting that MgCl2 may prolong the survival of diseased individuals.

Complete Genome Sequence of a Novel RNA Virus Identified from a Deep-Sea Animal, Osedax japonicus.

Project description:The deep sea, the largest biosphere on Earth, nurtures a large variety of animals. However, no virus that infects deep-sea animals has been found. We herein report the first full-length RNA viral genome sequence identified from the deep-sea animal, Osedax japonicus, called Osedax japonicus RNA virus 1 (OjRV1). This sequence showed the highest amino acid sequence similarity to a virus of the family Togaviridae. However, the phylogenetic position and genome structure of OjRV1 differed from those of viruses in Togaviridae. These results suggest that OjRV1 belongs to a new virus family and that deep-sea animals may associate with new viruses.

Bindin from a sea star.

Project description:The genetic basis for the evolution of development includes genes that encode proteins expressed on the surfaces of sperm and eggs. Previous studies of the sperm acrosomal protein bindin have helped to characterize the adaptive evolution of gamete compatibility and speciation in sea urchins. The absence of evidence for bindin expression in taxa other than the Echinoidea has limited such studies to sea urchins, and led to the suggestion that bindin might be a sea urchin-specific molecule. Here we characterize the gene that encodes bindin in a broadcast-spawning asterinid sea star (Patiria miniata). We describe the sequence and domain structure of a full-length bindin cDNA and its single intron. In comparison with sea urchins, P. miniata bindin is larger but the two molecules share several general features of their domain structure and some sequence features of two domains. Our results extend the known evolutionary history of bindin from the Mesozoic (among the crown group sea urchins) into the early Paleozoic (and the common ancestor of eleutherozoans), and present new opportunities for understanding the role of bindin molecular evolution in sexual selection, life history evolution, and speciation among sea stars.

Complete Genome Sequence of a Fish Nervous Necrosis Virus Isolated from Sea Perch (Lateolabrax japonicus) in China.

Project description:We sequenced and analyzed the complete genome of a fish nervous necrosis virus isolated from diseased sea perch (Lateolabrax japonicus) in Guangdong Province, China. The virus genome contains RNA1 (3,103 bp) and RNA2 (1,433 bp). Phylogenetic analysis shows that the virus belongs to the redspotted grouper nervous necrosis virus genotype of betanodavirus.
